Hier tonen we de methode van multiplexed genotypering met behulp van spectrometrie van de massa. De representatieve resultaten werden gegenereerd met behulp van PCR MALDI-TOF massa spectrometrie4 met assay chemie in de Tabel van materialen13genoemde gekoppeld. Met dit platform, we genereerden een totaal van 11,295 genotypen op 1,255 personen voor 9 SNPs binnen 40 h in het lab.

In complexe ziekten bij de mens, genetische varianten bijdragen tot ziekte gevoeligheid en kwantificeren van deze varianten kunnen nuttig zijn voor begrip pathogenese, hoog risico patiëntengroepen, en behandeling-responders te identificeren. Inderdaad, de belofte van precisie geneeskunde is afhankelijk van het met behulp van genomische informatie ter identificatie van de patiënt subgroepen1. Helaas, binnen de complexe ziekte biologie ruimte, waar ziekte fenotypen geschraagd worden door een grote genetische heterogeniteit, lage doordringendheid en variabele expressiviteit, cohort formaat vereisten voor genoom-brede benaderingen te identificeren van de roman kandidaten zijn vaak onbetaalbaar grote2. U kunt ook begint een gerichte kandidaat-gen aanpak met een a priori hypothese over specifieke genen/studierichtingen in ziekte etiologie3. Traject analysehulpmiddelen worden vaak gebruikt om te onderzoeken de pathofysiologie van een vastgestelde doel loci, genereren van talrijke kandidaat-trajecten worden onderzocht. Wij aantonen hier een multiplexed genotypering aanpak waardoor voor het onderzoek van tientallen tot honderden SNPs met één assay, geschikt voor menselijke cohort studies4. Deze aanpak is relatief hoog door-put, toelaat van honderden tot duizenden DNA-monsters te worden gegenotypeerd voor nieuwe ontdekking studies en onderzoek van specifieke studierichtingen. De methoden die hier worden beschreven zijn nuttig voor identificeren risico allelen en hun verenigingen met klinische eigenschappen op een relatief snelle en goedkope manier. Dit platform is zeer voordelig zijn voor screening en diagnostische doeleinden5,6, en meer recentelijk, voor microbiële infectie7 en humaan papillomavirus8.
Dit protocol begint met de selectie van een aantal genen voor onderzoek, dwz., de doelregio's, meestal bepaald door de literatuur zoeken, of een priori hypothesen voor betrokkenheid bij het ziekteproces; of misschien geselecteerd voor replicatie als de toonaangevende verenigingen van een genoom-brede vereniging (GWA) studie van ontdekking. Uit de gene set, zal de onderzoeker een verfijnde lijst van tag SNPs selecteren. Dat wil zeggen wordt de koppeling onevenwicht (LD), of een correlatie, tussen varianten in de regio gebruikt ter aanduiding van een vertegenwoordiger van de 'tag SNP' voor een groep van SNPs in hoge LD, bekend als een haplotype. De hoge LD van de regio betekent dat de SNPs vaak samen zodat genotypering één SNP is voldoende om te vertegenwoordigen de variatie op alle SNPs in de haplotype worden overgenomen. Als alternatief, als uit vele regio's, bijvoorbeeldin aansluiting op een definitieve lijst van SNPs., replicatie voor een studie van GWA, dit proces onnodig kan zijn. Voor multiplexed genotypering, moet een bepaling vervolgens worden rond deze doelstellingen zodanig ontworpen dat de versterking inleidingen zijn verschillende massa aan die van de uitbreiding inleidingen en producten te produceren interpreteerbaar massa spectra. Deze parameters worden eenvoudig uitgevoerd door het programma voor het ontwerpen van een multiplexed genotypering assay. De voorwaartse en omgekeerde inleidingen van dit ontwerp worden gebruikt voor het richten van de markers van belang en het versterken van de volgorde waarin de SNP. De extensie inleidingen hechten rechtstreeks proximale aan de SNPs en een enkele, massa-gewijzigd, 'terminator'-base die is een aanvulling op de SNP is toegevoegd. De terminator-base voorkomt verdere uitbreiding van het DNA. De massa-wijziging van de base kunt fragmenten uiteenlopende door één voet worden gedetecteerd door de Spectrometrie van de massa. De plaat met de genotypering chemie wordt vervolgens toegepast op een chip voor meting op een platform van de Spectrometrie van de massa. Na het toepassen van geschikte kwaliteitscontroles op de oproep van de ruwe genotypering gedetecteerd door het systeem, kunnen de gegevens worden geëxporteerd en gebruikt voor statistische analyse om te testen voor vereniging met ziekte fenotypen.

Complexe aandoeningen zijn vaak ondersteund door meerdere voorkomende genetische varianten die tot de gevoeligheid van de ziekte bijdragen. Hier beschrijven we een kosteneffectieve tag single nucleotide polymorphism (SNP) aanpak massaspectrometrie, een multiplexed genotypering assay met te onderzoeken gene traject verenigingen in klinische cohorten. We onderzoeken de voedsel allergie kandidaat-locus Interleukin13 (IL13) als voorbeeld. Deze methode maximaliseert efficiënt de dekking door gebruik te maken van gedeelde koppeling onevenwicht (LD) binnen een regio. Geselecteerde LD SNPs vervolgens beogen in een multiplexed assay, waardoor maximaal 40 verschillende SNPs te analyseren gelijktijdig, stimuleren van kosteneffectiviteit. Polymerase-kettingreactie (PCR) wordt gebruikt voor het versterken van de target loci, gevolgd door extensie van één nucleotide, en de waarbij vervolgens worden gemeten met behulp van laser matrix-bijgewoonde desorptie/ionisatie-tijd van de Spectrometrie van de massa van de flight(MALDI-TOF). De ruwe uitvoer wordt geanalyseerd met het genotype aanroepen van software, met behulp van strikte kwaliteitscontrole definities en cut-offs, en hoge waarschijnlijkheid genotypen zijn bepaald en output voor data-analyse.

Met het protocol zoals hierboven beschreven, label we gegenotypeerde SNPs over het Th2 immuun gen IL13 in een cohort van voedsel allergie gevallen en besturingselementen9.
