Hier beschrijven we een geoptimaliseerde protocol voor de bereiding van C-seq bibliotheken voor het opsporen van fouten van de transcriptie in Saccharomyces cerevisiae, Caenorhabditis elegansen Drosophila melanogaster. Het genoom biedt een nauwkeurige biologische blauwdruk van het leven. Ter uitvoering van deze blauwdruk correct, is het belangrijk dat het genoom te worden overgezet met grote precisie. Transcriptie is echter onwaarschijnlijk dat vrij is van fouten. Bijvoorbeeld, RNA polymerase zijn al lang bekend bij vergissing-geneigd in vitro1,2, en onlangs werd aangetoond dat ze fouten begaan in vivo evenals3,5,6, met name wanneer geconfronteerd met DNA schade7,8,9,10. Samen genomen, deze opmerkingen aangeven dat transcriptie voortdurend in alle levende cellen fouten, suggereren dat ze een potente bron van gemuteerde eiwitten zou kunnen zijn.
Dit proces wordt genoemd transcriptionele mutagenese, verschilt van de klassieke mutagenese op twee manieren. Eerst, in tegenstelling tot genetische mutaties, transcriptie fouten invloed op zowel mitotische en post mitotische cellen, aangezien ze niet afhankelijk van DNA-replicatie. Bestuderen van de mechanismen die van invloed zijn de trouw van transcriptie, daarom krijgt waardevol inzicht geven in de belasting van de mutatie van de mitotische zowel post mitotische cellen. Interessant, transcriptie fouten zijn onlangs betrokken bij de bevordering van eiwit aggregatie11,12,13 en hypothetische hebben is om bij te dragen aan beide carcinogenese10 en de ontwikkeling van resistentie tegen antibiotica in bacteriën14.
Ten tweede, in tegenstelling tot genetische mutaties, transcriptie fouten zijn in de natuur van voorbijgaande aard. Hun tijdelijke bestaan vormt een bijzondere uitdaging omdat het maakt transcriptie fouten buitengewoon moeilijk op te sporen. Bijvoorbeeld, terwijl verschillende labs hebben bedacht waardevolle verslaggever testen voor de studie van transcriptionele mutagenese, kunnen deze testen alleen voor het meten van de transcriptie fouten in een beperkt aantal contexten en model organismen4,15. Om deze beperkingen te overwinnen, hebben vele onderzoekers aan RNA sequencing-technologie (RNA-seq), waarmee theoretisch transcriptie fouten worden geregistreerd in de gehele transcriptome van elke soort gedraaid. Deze studies zijn echter gemakkelijk verward door bibliotheek bouw artefacten, zoals omgekeerde transcriptie fouten, PCR versterking fouten en de feilbare aard van sequencing zelf. Bijvoorbeeld, omgekeerde transcriptases ongeveer één fout begaan elke ~ 20.000 basen, terwijl RNA polymerase (RNAPs) worden verwacht om te maken maar van één fout elke 300.000 honken5,6. Omdat de foutmarge van omgekeerde transcriptie alleen de foutmarge van RNA polymerase binnen cellen dwergen, is het vrijwel onmogelijk om te onderscheiden waar transcriptie fouten van artefacten, veroorzaakt door de voorbereiding van de bibliotheek in traditionele RNA-Seq-gegevens ( Figuur 1a).
U kunt dit probleem oplossen, ontwikkelden we een geoptimaliseerde versie van de cirkel-Sequencing (Cirseq, of C-seq voortaan) bepaling5,16. Deze bepaling kan de gebruiker voor het opsporen van transcriptie fouten en andere zeldzame varianten in RNA gedurende de transcriptome5. De circulaire-sequencing assay draagt deze naam omdat een belangrijke stap in deze test rond RNA circularization draait. Zodra de RNA-doelstellingen zijn circularized, zijn ze omgekeerde overgezet in een rollende cirkel mode, voor de productie van lineaire cDNA moleculen die vele kopieën van dezelfde RNA sjabloon bevatten. Als een fout aanwezig in een van deze sjablonen was, zou deze fout ook aanwezig zijn in elke één herhaling deel uitmaakt van het cDNA molecuul. In tegenstelling, fouten geïntroduceerd door omgekeerde transcriptie, PCR versterking of sequencing neiging om willekeurig ontstaan, en zullen dus aanwezig zijn in slechts één of twee herhalingen. Dus, door het genereren van een consensus volgorde voor elke cDNA molecuul en willekeurige fouten van fouten die in alle herhalingen optreden te onderscheiden, bibliotheek bouw artefacten kunnen effectief worden gescheiden van ware transcriptie fouten (Figuur 1b).
Indien goed gebruikt, de C-seq-bepaling kan worden gebruikt voor het nauwkeurig detecteren het tempo van de base vervangingen, invoegingen en verwijderingen in RNA hele transcriptome van elke soort (bijvoorbeeld Zie Traverse en Ochman17). Bijvoorbeeld, zijn wij gewend de C-seq-assay genoom-brede metingen van de foutmarge van transcriptie in Saccharomyces cerevisiae, Caenorhabditis elegans en Drosophila melanogastervoorzien van een enkele basis resolutie5 (niet-gepubliceerde opmerkingen). Oorspronkelijk gebruikt voor het nauwkeurig volgnummer RNA-virus populaties, is deze geoptimaliseerde versie van de C-seq-bepaling gestroomlijnd om te minimaliseren van de barre omstandigheden tijdens de voorbereiding van de bibliotheek die aan de bibliotheek bouw artefacten bijdragen. Bovendien, met behulp van een aantal commercieel beschikbare kits, is de doorvoer van de bepaling sterk verbeterd, evenals de gebruiksvriendelijkheid. Indien goed gebruikt, kan deze test duizenden transcriptie fouten per repliceren, daardoor sterk verbeteren op eerdere studies6nauwkeurig detecteren. Globaal, is deze methode biedt een krachtig instrument om te studeren transcriptionele mutagenese en toestaat de gebruiker toegang krijgt tot nieuwe inzichten in de mechanismen waarmee de trouw van transcriptie in een breed scala van organismen.

Nauwkeurige transcriptie is vereist voor de trouwe uitdrukking van genetische informatie. Verrassend genoeg echter is weinig bekend over de mechanismen waarmee de betrouwbaarheid van de transcriptie.
