Het mitochondriaal genoom is een circulaire, double-stranded structuur van ongeveer 16,5-kilo base (kb) lang, die deel uitmaken van een zware en een lichte onderdeel. Het mitochondriaal genoom is aanwezig in meerdere exemplaren binnen elke cel, maternally-geërfd, en codeert van essentiële componenten van de respiratoire keten complexen1. Gelijkaardig aan bacteriële genoom en in tegenstelling tot het nucleair genoom, het mitochondriaal genoom is georganiseerd in talrijke secundaire en tertiaire structuren, zoals in opgerolde en supercoiled structuren2, die toegang tijdens sequencing bemoeilijken kan experimenten-3.
In de kern is methylation van DNA een uitgebreid bestudeerde epigenetische teken dat een rol in tal van processen, met name in de regulatie van genexpressie speelt. Methylation van DNA doet zich voor in zoogdieren genomen, hoofdzakelijk op de 5-positie van de pyrimidine-ring van deoxycytidines, meestal op CG dinucleotides (of APR). Cytosine methylering komt voor bij 70% van alle apr in het genoom van somatische cellen en ~ 1% van het totaal dat DNA bases4. DNA-methyleringen is ook beschreven in niet-CpG contexten, zoals CpC, CpA en CpT en bestaan in verschillende hoeveelheden in nucleaire DNA, met waarden van maximaal 25% van alle methylated cytosines in embryonale stamcellen5,6,7.
Terwijl cytosine methylering van het nucleair genoom is geaccepteerd, is het bestaan van mitochondriale methylation van DNA (mtDNA) nog steeds controversieel. De eerste studie behandelende mtDNA methylering werd uitgevoerd in gekweekte cellen waar mtDNA methylering gemakkelijk waargenomen is, hoewel op een lager niveau in vergelijking met nucleaire DNA8. In zowel menselijke als lymfkliertest cellen, werd mtDNA methylering ook ontdekt op een laag niveau (2-5%). Met behulp van tests te vertrouwen op 5 methylcytosine vangen zoals gemethyleerd DNA immunoprecipitation (MeDIP) gevolgd door kwantitatieve PCR, mtDNA methylation is ook aangetroffen in verschillende muis en mens en cellen lijnen9,10, 11,12. Met behulp van antilichamen tegen 5-methylcytosine in een ELISA-test of de massaspectrometrie, werden aanzienlijke niveaus van methylation van DNA ontdekt van gezuiverde mitochondriale breuken13,14,15, 16. de meeste van de tests in de bovengenoemde studies echter gebruikt technieken die niet zijn ontworpen voor een absolute kwantificering van methylation van DNA op de enkele base-resolutie.
Kwantitatieve en ontbindende methylation van DNA analyse kan worden bereikt door een techniek genaamd "bisulfiet sequencing", die profiteert van de eigenschap van natrium bisulfiet unmethylated cytosine omzetten in uracil in single-stranded DNA context17 . Met bisulfiet sequencing, is een constellatie van studies de aanwezigheid van cytosine Methyleren aan verschillende niveaus geconstateerd. Methylation mtDNA in de D-loop-regio, de 12S of de 16S-regio is gemakkelijk waargenomen in menselijke18,19,20,21,22,23 en muis24 weefsels en cellen, echter met een intrigerende variabiliteit, van 1-20% van de totale cytosines over studies.
In vergelijking met die talrijke studies hebben alleen een paar studies, met inbegrip van onze fractie, betwist de aanwezigheid van mtDNA methylering3,25,26,27 of vraagtekens bij de biologische relevantie van zeer lage niveaus van mtDNA niveaus (onder 2%)28. Onlangs meldden we de waarneming van een potentiële bisulfiet-sequencing artefact in hele mitochondriale bisulfiet sequencing3. We aangetoond dat de secundaire structuur van mitochondriaal DNA kan leiden tot valse positieven in bisulfiet sequencing, waardoor overschatting van methylering niveaus. Wij bieden hier een protocol om te voorkomen dat een artefact van Bisulfiet-Omzetting van mtDNA. Dit protocol maakt gebruik van een eenvoudige enzymatische spijsvertering van DNA te verstoren mtDNA secondaire structuren en volledige toegang toe tot bisulfiet volgens een bisulfiet sequencing protocol. methodology for accurate detection of mitochondrial dna methylation

Kwantificering van methylation van DNA kan worden bereikt met behulp van bisulfiet sequencing, die profiteert van de eigenschap van natrium bisulfiet unmethylated cytosine omzetten in uracil, in een context van single-stranded DNA. Bisulfiet sequencing kan worden gericht (met behulp van PCR) of uitgevoerd op het hele genoom en biedt absolute kwantificering van cytosine Methyleren aan de enkele base-resolutie. Gezien de verschillende aard van nucleaire- en mitochondriaal DNA, met name in de secundaire structuur, moeten aanpassingen van bisulfiet sequencing methoden voor onderzoek van cytosine methylering in mtDNA worden gemaakt. Secundaire en tertiaire structuur van mtDNA kan inderdaad leiden tot bisulfiet artefacten leidt tot vals-positieven te wijten aan de slechte toegang onvolledig denaturatie van bisulfiet naar single-stranded DNA sequencing. Hier beschrijven we een protocol met behulp van een enzymatische spijsvertering van DNA met BamHI in combinatie met bioinformatic analyse pijpleiding om nauwkeurige kwantificering van cytosine methylering niveaus in mtDNA. Bovendien, wij bieden richtlijnen voor het ontwerpen van het Bisulfiet sequencing primers specifiek voor mtDNA, (NUMTs) ingevoegd om te voorkomen dat ongewenste nucleaire mitochondriale segmenten richten het nucleair genoom.

Twee stappen in dit protocol zijn cruciaal bij het onderzoeken van mtDNA methylering. 1) de opening van de secundaire structuur en 2) het ontwerp van mitochondriaal DNA-specifieke primers.
