1/dag 1-2:
Opmerking: Voor vegetatieve cultuur, groeien cellen tot een OD-600 voor 0.4 tot 0.6 in een aangewezen middel. Voor Meiotische cultuur, induceren cellen ondergaan meiose met behulp van een voorkeursmethode (meestal kweken in een OD600 van 1,85).
1. proef fixatie en spijsvertering
<ol><li>Een totaal van ~3.5 OD600 van cellen in 3% formaldehyde vast te stellen.<ol>
<li>Voeg 5.52 mL cultuur tot 480 µL van 37% formaldehyde in 15 mL conische buisjes voor vegetatieve cultuur.</li>
		<li>Meiotische cultuur, voegt toe 1840 µL van cultuur aan 160 µL van 37% formaldehyde in 2 mL microcentrifuge buizen. ~ 5 keer omkeren te mengen. Let op: Formaldehyde is giftig. Verwerken en gooi institutionele reglementeringen.</li>
	</ol>
</li>
	<li>Buizen op de trommel van een roller bij kamertemperatuur gedurende 20 minuten plaats. Meiotische monsters, na vaststelling bij kamertemperatuur gedurende 20 minuten, blijven 's nachts vaststelling op 4 ˚C, roteren. Opmerking: De overnachting fixatie verhoogt de reproduceerbaarheid en de kwaliteit van de gegevens van de smFISH verkregen voor Meiotische monsters. Fixatie tijd moet worden geoptimaliseerd.</li>
	<li>Terwijl de monsters zijn vaststelling, ontdooi 200 mM Vanadyl Ribonucleoside complexen (VRC) op 65 ˚C voor minstens 10 min.</li>
	<li>Spijsvertering master mix in een tube van 15 mL bereiden: Meng voor 1 monster, 425 µL van Buffer B met 40 µL van 200 mM VRC (opgewarmd tot 65 ˚C); voor 5 monsters, meng 2125 µL van Buffer B met 200 µL van 200 mM VRC (opgewarmd tot 65 ˚C). Vortex ~ 5 s tot volledig resuspendeer de VRC alvorens toe te voegen aan de master mix, die licht bruin groen na toevoeging van de VRC verschijnen zal. Opmerking: Toevoeging van VRC tijdens de spijsvertering verbetert de consistentie van de resultaten van de smFISH, mogelijk door remming van de verontreiniging van de nuclease geïntroduceerd door het mengsel van zymolyase, die uit ruwe extract is gezuiverd. Het bedrag van de VRC nodig bij deze stap moet worden geoptimaliseerd.</li>
	<li>Centrifugeer voor vegetatieve monsters, de buizen bij ~ 1057 x g gedurende 3 minuten. Centrifugeer bij 21.000 x g voor 1,5 min. Decant of gecombineerd de bovendrijvende vloeistof met formaldehyde afval voor Meiotische monsters (na overnachting fixatie). Opmerking: Alle centrifugeren stappen worden uitgevoerd bij kamertemperatuur.</li>
	<li>Resuspendeer de cellen in 1,5 mL koude Buffer B door pipetteren op en neer of door het omkeren van de buizen en flicking te mengen. Vegetatieve monsters overbrengen in 2 mL tubes na resuspensie.</li>
	<li>Centrifugeer bij 21.000 x g gedurende 1,5 min. verwijderen het grootste deel van de vloeistof door vacuüm aspiratie of pipetteren, ~ 100 µL achterlatend.</li>
	<li>Resuspendeer de cellen in 1,5 mL koude Buffer B.</li>
	<li>Centrifugeer bij 21.000 x g gedurende 1,5 min. verwijderen het grootste deel van de vloeistof door vacuüm aspiratie of pipetteren, ~ 100 µL achterlatend.</li>
	<li>Resuspendeer de cellen in 1,5 mL koude Buffer B. Centrifuge op 21.000 x g voor 1,5 min. Aspirate de vloeistof volledig door vacuüm of pipetteren.</li>
	<li>Resuspendeer de cellen in 425 µL van master mix van de spijsvertering, en kort vortex aan resuspendeer. Voeg 5 µL van 100T 10 mg/mL zymolyase aan elke buis. Opmerking: Vortex de zymolyase telkens voordat toe te voegen aan de buizen. Voeg zymolyase aan elke buis individueel, in plaats van toe te voegen aan de master mix. Beide stappen helpen spijsvertering consistentie tussen buizen gewoon omdat zymolyase snel precipitaten.</li>
	<li>Vortex 2-3 s te mengen. Plaats de buizen op de trommel van een roller en verteren op 30 ˚C voor 15-30 min. Voor vegetatieve cellen en Meiotische beginfase, duurt meestal ~ 15 min, en voor Meiotische profase en Meiotische divisies, meestal duurt ~ 30 min. Opmerking: Controleer op de Microscoop elke 5 min na 15 min, en stoppen van de spijsvertering, waneer ~ 80% van de cellen niet-transparante en niet-refractieve. Vanaf dit punt op cellen zijn erg kwetsbaar. Voorzichtig behandelen van cellen en Vermijd het gebruik van vacuüm aspiratie of vortexing.
</li>
	<li>Centrifugeer de buizen bij ~ 376 x g gedurende 3 min. verwijderen de vloeistof volledig door pipetteren.</li>
	<li>Zachtjes resuspendeer cellen met 1 mL Buffer B door pipetteren op en neer 1 - 2 keer te mengen.</li>
	<li>Centrifugeer de buizen bij ~ 376 x g gedurende 3 min. verwijderen Buffer B vloeistof door pipetteren. Zachtjes resuspendeer de cellen in 1 mL 70% ethanol (verdund met water RNase-gratis).</li>
	<li>Incubeer bij kamertemperatuur gedurende 3,5-4 uur.</li>
</ol>2. hybridisatie
<ol><li>Breng formamide op kamertemperatuur (voor 50 mL aliquot, duurt ~ 30 min in waterbad). Opmerking: Open de formamide fles niet totdat de fles kamertemperatuur tot Voorkom oxidatie van formamide. Let op: Formamide is giftig. Verwerken en gooi institutionele reglementeringen.</li>
	<li>10% formamide was buffer in een conische buis 15 mL voor te bereiden.</li>
	<li>Centrifugeer de buizen bij ~ 376 x g gedurende 3 min. 500 verwijderen µL van 70% ethanol door pipetteren. Pipet zachtjes op en neer naar resuspendeer de resterende cellen en vervolgens de cellen aan lage wrijvingscoëfficiënt buizen. Opmerking: Met behulp van lage wrijvingscoëfficiënt buizen sterk vermindert cel verlies tijdens alle vervolgwasbeurten kunt.</li>
	<li>Centrifugeer de buizen weer bij ~ 376 x g gedurende 3 min. verwijderen alle de ethanol door pipetteren.</li>
	<li>Voeg 1 mL 10% formamide was buffer, en zachtjes Pipetteer op en neer 2 - 3 keer tot resuspendeer de cellen.</li>
	<li>De cellen om te zitten bij kamertemperatuur gedurende ~ 20 minuten bij de voorbereiding van de kruising oplossing toestaan. Meng 50 µL van hybridisatie Buffer (kamer gebruikstemperatuur), 5 µL van 200 mM VRC (opgewarmd tot 65 ˚C) en 1 µL van elke sonde (200 nM def.) voor 1 monster. Meng 250 µL van hybridisatie Buffer (kamer gebruikstemperatuur), 25 µL van 200 mM VRC (opgewarmd tot 65 ˚C) en 5 µL van elke sonde (200 nM def.) voor 5 monsters.<ol>
<li>Ontdooi hybridisatie Buffer (bevroren bij-20 ˚C) tot kamertemperatuur alvorens de buis om te voorkomen dat formamide oxidatie te openen.</li>
		<li>Na het toevoegen van de 200 mM VRC, vortex voor 5-10 s voordat u toevoegt de sondes, die zijn ontworpen commercieel gekocht en gereconstitueerd volgens de aanwijzingen van de fabrikant.</li>
		<li>Als twee sondes mede bebroede zijn, voeg 1 µL van de 1:10 verdunning van de sonde #1 voorraad, evenals 1 µL van de 1:10 verdunning van de sonde #2 voorraad, om een uiteindelijke verdunning van ~ 1:500 voor beide sonde. De concentratie die nodig zijn voor de beste signal-to-noise verhouding moet worden geoptimaliseerd (zie discussie voor details).</li>

	<li>Centrifugeer de monsters bij ~ 376 x g gedurende 3 min. verwijderen het supernatant in gevaarlijke afvalstoffen door pipetteren.</li>
	<li>Voeg ten minste 50 µL van hybridisatie oplossing aan elke buis. Flick de buizen te mengen.</li>
	<li>Incubeer bij 30 ˚C op de trommel van een roller gedurende ten minste 16 uur in het donker.</li>
</ol>2/dag 3
3. wassen en beeldvorming
<ol><li>Breng formamide op kamertemperatuur.</li>
	<li>10% formamide was buffer (FWB) in een conische buis 15 mL voor te bereiden.</li>
	<li>Verwijder de buizen uit de trommel roller en plaats hen in een folie bedekte vak te beschermen tegen licht.</li>
	<li>Centrifugeer de monsters bij ~ 376 x g gedurende 3 min. verwijderen het supernatant in gevaarlijke afvalstoffen door pipetteren.</li>
	<li>Resuspendeer in 1 mL 10% FWB door zachtjes op en neer pipetteren 2 - 3 keer.</li>
	<li>Incubeer bij 30 ˚C gedurende 30 min. (niet draaien) in het vak folie bedekte.</li>
	<li>De monsters bij ~ 376 x g centrifugeren voor 3 min. Verwijder het supernatant op gevaarlijke afvalstoffen door pipetteren en laat ~ 50 µL.</li>
	<li>Ondertussen bereiden DAPI/FWB in een conische buis 15 mL: voor 1 monster 1000 µL van 10% formamide was buffer te mengen met 1 µL van 5 mg/mL DAPI. Voor 10 monsters, meng 10 mL 10% formamide was buffer met 10 µL van 5 mg/mL DAPI. Resuspendeer in 1 mL DAPI/FWB door zachtjes op en neer pipetteren 2 - 3 keer.</li>
	<li>Incubeer bij 30 ˚C gedurende 30 min. (niet draaien) in het vak folie bedekte.</li>
	<li>Ontdooi anti-bleekmiddel reagentia op ijs.</li>
	<li>Centrifugeer de monsters bij ~ 376 x g gedurende 3 min. verwijderen het supernatant volledig door pipetteren. Indien nodig, Centrifugeer nogmaals om alle van de bovendrijvende substantie te verwijderen.</li>
	<li>Voor monsters die zijn niet onmiddellijk beeld, resuspendeer de pellet in 50 µL van GLOX Buffer zonder enzymen. Pipetteer omhoog en omlaag 3 - 4 keer te mengen.<ol>
<li>Houd alle unimaged monsters in het vak folie bedekte op 4 ˚C totdat u op afbeelding. Als u klaar bent om het imago, centrifugeren van de monsters bij ~ 376 x g gedurende 2 min en verwijder het supernatant volledig door pipetteren. Resuspendeer in GLOX met enzymen zoals hieronder.</li>
	</ol>
</li>
	<li>Voeg voor monsters meteen het image wordt gemaakt, 15-20 µL van GLOX buffer met enzymen. Pipet zachtjes op en neer te mengen. Opmerking: Het volume toegevoegd kan variëren afhankelijk van de grootte van de cel-pellet. Wij adviseren de pellet in 15 µL van GLOX buffer met enzymen resuspending en controleren van de celdichtheid op Microscoop. Als cellen zijn ook dichte (cellen samendoen bovenop elkaar), voegt u extra GLOX buffer met enzymen. Als cellen ook schaars zijn, centrifugeren van het monster en verwijdert ~ 5 µL van buffer.</li>
	<li>Pipetteer 5 µL op een dekglaasje aan (18 mm x 18 mm, nr. 1), en leg het dekglaasje aan op een dia.</li>
	<li>Zet een laboratorium veeg op de top van de dia waar het dekglaasje aan is geplaatst. Druk zachtjes op op het laboratorium veeg om dia (moet zien vloeibare vandaan uit alle vier randen van het dekglaasje aan).</li>
	<li>De dia overzetten naar de Microscoop kamer in een vak vallende aluminiumfolie.</li>
	<li>Beeld met behulp van een breed-gebied fluorescentie Microscoop met hoge vergroting (60-100 X) en hoog numerieke diafragma. Opmerking: Het verzamelen van het maximale aantal fotonen uitgestoten door de smFISH-sondes, confocal microscopen zijn niet aanbevolen, omdat ze de hoeveelheid licht moeten worden verzameld aanzienlijk kunnen beperken. Hier, de gegevens werden verzameld op een microscoop voorzien van een 100 X, 1.4 nb doelstelling, met behulp van filters CY5 (EX632/22, EM679/34) beeld op 1.3 s, 100% T; TRITC (EX542/27, EM597/45), 1.3 s, 100% T; en DAPI (EX390/18/EG, EM435/48), 0.05-0.1 s, 32-50% T. Een heldere-veld referentiebeeld moet ook worden verworven. Verwerven van de segmenten van de 15-25 met een stap grootte van 0,1-0,2 µm, van volledig onder de focus van het gezichtsveld volledig hierboven, om ervoor te zorgen dat alle de RNA-plekken worden verantwoord.</li>
</ol>4. de beeldanalyse
<ol><li>Het analyseren van de gegevens van de smFISH met gepubliceerde smFISH analysetools zoals vis-quant17 en StarSearch2, of met op maat gemaakte programma's, afhankelijk van de exacte vereisten van het experiment. Opmerking: Een goede analyse pijpleiding moet toestaan de gebruikers om te bepalen van een drempel te scheiden van de ware RNA plekken van de achtergrond, en output van statistieken zoals de X, Y en Z (optioneel) coördinaten en de intensiteit van elke vlek, het aantal plekken in elke cel , en eventueel passend parameters als een manier om het uitfilteren van valse detecties.</li>

Het hier gepresenteerde protocol is afgeleid van andere gepubliceerde smFISH protocollen2,3,21,22,23, en specifiek voor de gist stam achtergrond SK1 is geoptimaliseerd. De geoptimaliseerde parameters opgenomen het celaantal, fixatie duur centrifugeren snelheid en duur, spijsvertering duur, spijsvertering buffer, sonde concentratie en kruising buffer. Andere parameters zoals temperatuur hybridisatie en duur waren niet geoptimaliseerd. In deze sectie delen we een paar notities die zou helpen bij het aanpassen van dit protocol geen gist stam achtergrond en de voorwaarden van de groei van belang.
De celwand van ontluikende gist is een belangrijke uitdaging tegen het verkrijgen van hoge kwaliteit smFISH beelden in de ontluikende gist omdat de celwand sonde penetratie voorkomt. Onvolledige vertering van de celwand door zymolyase leidt tot inefficiënte kruising van de sondes en de hoge cel-naar-cel variabiliteit in signaal. Echter kan overmatige spijsvertering cellen te kwetsbaar maken, wat leidt tot aanzienlijke verlies tijdens de stappen wassen cel en cel barsten tijdens het prepareren van objectglaasjes voor imaging. Optimaliseren van de duur van de spijsvertering is dus cruciaal. Het is raadzaam om een pilot smFISH experiment uitvoeren door hetzelfde monster voor verschillende hoeveelheden tijd verteren. In ons geval, we de beste smFISH gegevens als we de spijsvertering gestopt toen ~ 80% van de cellen niet-refractieve werd verkregen. Meestal voor de dezelfde voorwaarde voor groei, kunnen verschillende genetische gemuteerde stammen met soortgelijke timing worden verteerd. De duur van de spijsvertering verschilt echter in vergelijking tussen verschillende groei-omstandigheden en de verschillende stadia van meiose in ontluikende gist. Nadat de timing is vastgesteld, is de kwaliteit van smFISH reproduceerbaar. Opmerking kan dat voor gemuteerde stammen met defecte celwand synthese en/of samenstelling, spijsvertering kan worden afgerond in minder dan 15 min. gebruik van verschillende batches instellen van zymolyase ook enigszins veranderen van de timing van de spijsvertering.
Optimale sonde concentratie is die nodig zijn om een hoge signaal-/ ruisverhouding. We ontworpen en onze smFISH sondes commercieel gekocht. Goede sondes (vaak 20-mers) moet een percentage van GC variërend van 35% naar 45%, met een minimale ruimte van 2 basenparen tussen sondes, en lage Kruisallergie. We gebruikten een sonde web gebaseerde ontwerper van de fabrikant voor het genereren van een lijst van sondes, en als er waren genoeg sondes om uit te kiezen, zouden we de BLAST-algoritme in de Saccharomyces Genome Database gebruiken om te elimineren van de sondes met meer dan 17 basenparen overlapt met andere genomic regio's. We kozen de meer photostable fluorescerende kleurstof (CAL Fluor 590) voor de sonde set die anneals naar de unieke regio van NDC80luti (CF 590), omdat in deze set, het aantal sondes die voldaan aan alle bovengenoemde criteria (20 sondes) lager dan was de minimum aantal aanbevolen door de fabrikant (~ 25 sondes). Na bereiding van de oplossing van de sonde na instructies van de fabrikant, maakte we een 1:10 verdunning van de stockoplossing en opgeslagen van de verdunde oplossing in 5-µL aliquots bij-20 ˚C. Elk aliquot werd slechts één keer gebruikt. Voor optimalisatie, moet een seriële verdunningen van de 1:10 verdunde oplossing en test welke concentratie de beste signaal-/ ruisverhouding levert. Het is raadzaam om het maken van een verdunningsreeks van 1:250, 1:500, 1:1000 en 1:2000 uit de oorspronkelijke voorraad. In ons geval, een 1:500 verdunningsfactor geresulteerd in de beste signaal-ruisverhouding, voor zowel de CF 590 en Q 670 sonde sets.
Optimale fixatie tijd is ook essentieel voor succesvolle smFISH in ontluikende gist. We vinden dat nachtelijke fixatie op 4 ˚C, in plaats van vaststelling bij kamertemperatuur gedurende 20 minuten, aanzienlijk verbeterd de consistentie en kwaliteit van de resultaten van de smFISH voor Meiotische monsters. Hoewel we niet hoe 's nachts fixatie kan van invloed zijn vegetatieve monsters getest hebben, fixatie bij kamertemperatuur goed gewerkt voor deze groei-voorwaarde. Dus, voor het optimaliseren van het protocol van de smFISH voor nieuwe stammen of groei voorwaarden, raden we beginnen met korte fixatie tijd bij kamertemperatuur en steeds meer fixatie als hoge variabiliteit van signaal wordt aangetroffen.
Vergeleken met andere gepubliceerde protocollen3,22,23, onze protocol gebruikt de RNase remmer VRC tijdens de spijsvertering en een hogere concentratie van VRC tijdens hybridisatie. Toevoeging van VRC in deze twee stappen verbeterd de consistentie van de resultaten van de smFISH, eventueel door beter behoud van de molecules van RNA tegen nuclease activiteit, die kan worden ingevoerd door de mix van de zymolyase (het enzym wordt gezuiverd van grove extracten en RNase kan bevatten verontreinigingen). Dus raden we het bedrag van de VRC zoals vermeld in onze protocol of zelfs hogere concentraties van VRC voor optimalisatie.
Een aanzienlijk deel van de cellen kan worden verloren tijdens de stappen wassen in Buffer B zowel de formamide was buffer. Verklein cel verlies en kon men de centrifugeren-snelheid te verhogen. In ons geval wast met een hoge snelheid (21.000 x g) aan onze stalen pellet tijdens de Buffer B aanzienlijk verminderd cel verlies. Cellen worden echter zeer kwetsbaar na zymolyase de spijsvertering, dus snelheid van centrifugeren wordt aangeraden niet te wijzigen. In plaats daarvan raden we u de lage wrijvingscoëfficiënt buizen van wetenschappelijke USA, die enorm helpen de cellen tijdens de wast in de formamide was buffer pellet. Ons protocol kan over het algemeen consequent een monolayer van cellen dicht genoeg voor efficiënte imaging genereren. Meestal 7 gezichtsveld moet opleveren > 130 cellen geschikt voor kwantificering.
Tot slot is het belangrijk om te bepalen van de optimale parameters voor en de uitgangen van de beeldanalyse nodig. U wilt opsporen smFISH vlekken, gepubliceerde analyse programma's algemeen filteren van de raw beelden met Gaussiaans kernel te verwijderen van de achtergrond signaal, en vragen de gebruikers om te bepalen van de signaal-/ ruisverhouding te gebruiken voor elke set afbeeldingen2,17. Helaas is er momenteel niet één standaard waaraan de juiste parameters worden bepaald, en dus het aantal empirische testen van deze verschillende instellingen is noodzakelijk. Als u wilt instellen van de parameters die nodig zijn voor elk van deze stappen, moet een iteratief input van verschillende sets van parameters en controleren hoe goed de resultaten verkregen uit elke verzameling overeenkomt met dat van handmatig tellen in een paar representatieve cellen. Zodra een set parameters wordt gevonden, kan het worden gebruikt voor de meeste van de beelden verkregen ondanks verschillende groei omstandigheden en genetische achtergronden.
Daarnaast kan een testen als maximale intensiteit projectie van de beelden van de smFISH kan worden uitgevoerd vóór kwantificering22. Deze stap vereenvoudigt de plek detectie algoritme en vermindert het imaging tijd, maar ten koste van wat potentieel nuttige informatie over individuele plekken, zoals hun subcellular localisatie. In ons geval was het aantal mRNA-moleculen die geproduceerd door de NDC80 -gen laag genoeg dat de plekken goed na deze verwerking (niet ongebruikelijk gescheiden waren voor afschriften in ontluikende3,,7 gist). In gevallen waar colocalization analyse is van cruciaal belang, moet de pijpleiding analyse om te bepalen van de locatie van elke plek van de smFISH in elk kanaal om te beoordelen van de colocalization. Afhankelijk van de specifieke vragen wordt gevraagd, andere informatie zoals de intensiteit van elke vlek wellicht ook moet worden geëxtraheerd vanaf de pijpleiding voor verdere analyse. Optimaliseren van de sleutel stappen in het protocol en de afbeelding analyse pijpleiding is cruciaal bij het verkrijgen van hoge kwaliteit van de smFISH gegevens te onderzoeken van de kwestie van belang.

Dynamische regulering van de genexpressie rijdt de ontwikkeling van een organisme, evenals haar reactie op de milieudruk, infectie en veranderingen in het metabolisme. Studies die zich op transcriptionele verordening richten is afhankelijk van technologieën die meten van RNA overvloed. Een dergelijke methode, genoemd enkel molecuul fluorescentie in situ hybridisatie (smFISH), wordt gebruikt voor de detectie van individuele molecules van RNA in afzonderlijke cellen1,2. Met deze methode kunt meting van de variabiliteit van de cel-naar-cel in genexpressie en de bepaling van intracellulaire RNA lokalisatie.
In de meest gebruikte smFISH techniek vereist detectie van een individuele RNA-molecuul meerdere korte DNA sondes (vaak ~ 48 20-mer sondes) die zijn complementair aan de doelgroep RNA en zijn geconjugeerd met de dezelfde fluorescerende kleurstof. Binding van één fluorescente sonde resulteert in een zwak signaal, maar het signaal van het ensemble van alle de sondes is robuust. Deze functie verbetert sterk de signal-to-noise verhouding omdat hoewel één sonde uit doelsoort zijn bindend vertonen kan, zo'n signaal naar verwachting zeer zwak in vergelijking met die van de target RNA molecuul3. Binnen fout van detectie, kan het aantal molecules van RNA worden geteld en vergeleken over verschillende groei-omstandigheden en onder verschillende mutanten.
Sinds de eerste ontwikkeling ervan, is smFISH aangepast om te bestuderen van de verschillende aspecten van gen expressie4, zoals transcriptie rek1,2,5,6, transcriptionele barsten7 splicing , 8 , 9, intracellulaire allèlique expressie10,11,12, en RNA lokalisatie13,14,15. Onlangs, wij hebben gebruikte deze methode om te studeren van de expressie van twee transcript isoforms van hetzelfde gen, waarin de korte transcript-isovorm (NDC80ORF) heeft haar gehele reeks gedeeld met de lange isovorm (NDC80luti )16. Om de twee mRNA isoforms uniek te identificeren, we gebruikten twee sets van de sonde: één set is specifiek voor de unieke reeks NDC80luti, en de andere reeks, geconjugeerd met een ander fluorescente kleurstof, bindt aan de gemeenschappelijke regio van de twee isoforms. De NDC80luti RNA wordt geïdentificeerd als een colocalized plek met beide TL signalen, overwegende dat de NDC80ORF RNA is enerzijds dat slechts het signaal van de gemeenschappelijke set van de sonde bevat. Sinds het nummer van de NDC80ORF afschriften wordt berekend door een "aftrekken" methode, hoge efficiëntie van de kruising van de sonde en een hoge signaal-/ ruisverhouding zijn nodig om vol vertrouwen smFISH plekken identificeren en verminderen fout vermeerdering.
Dit witboek beschrijft een geoptimaliseerde protocol voor het uitvoeren van smFISH in de ontluikende gist Saccharomyces cerevisiae. In dit protocol het celaantal, fixatie tijd, vertering, spijsvertering buffer, sonde concentratie en tijd hybridisatie buffer die wordt gebruikt voor de smFISH-experimenten werden geoptimaliseerd voor de SK1 stam achtergrond van S. cerevisiae ondergaan vegetatieve groei of meiose. We constateren echter ook in dit manuscript: (1) de methode om te controleren de kwaliteit van smFISH gegevens na Beeldacquisitie, en (2) de stappen in het protocol dat moet u mogelijk aanvullende optimalisatie voor verschillende stam achtergronden en groei-omstandigheden.

The overall goal of this optimized single molecule RNA in situ hybridization, or smFISH, is to detect and quantify individual RNA molecules on a per cell basis during the vegetative growth and meiosis of budding yeast. This method reveals cell to cell variability in gene expression on subcellular RNA localization and is therefore a powerful technique to study gene regulation. Asides from the unique information that can be revealed by smFISH, the main advantage of the technique is that once optimized, it's robust and highly reproducible.A meiotic culture will be used for the demonstration of this protocol. To fix the culture in 3%formaldehyde, add 1840 microliters of the culture to 160 microliters of 37%formaldehyde in a two milliliter microcentrifuge tube. Invert about five times to mix.Place the tube on a roller drum at room temperature for 20 minutes. After 20 minutes, continue fixing at four degrees Celsius with rotation overnight. On the following day, prepare for the digestion by first thawing 200 millimolar vanadyl ribonucleoside complexes, or VRC, at 65 degrees Celsius for at least 10 minutes.To prepare the digestion master mix, first pipette 2125 microliters of buffer B into a 15 milliliter tube. Then vortex the warm VRC for five seconds to fully resuspend it and add 200 microliters of VRC to the 15 milliliter tube. The mix should appear light brownish green in color.Centrifuge the meiotic sample at 21, 000 x g for one and a half minutes at room temperature. Aspirate the supernatant carefully, placing the vacuum tip on the opposite side of the pellet to avoid disturbing the pellet. Resuspend the cells in one and a half milliliters of cold buffer B by pipetting up and down to mix.Centrifuge at 21, 000 x g for one and a half minutes. Remove the bulk of the liquid by vacuum aspiration, leaving behind about 100 microliters. Resuspend the cells in one and a half milliliters of cold buffer B.Centrifuge the samples, remove the liquid, and resuspend the cells in one and a half milliliters of cold buffer B again.Centrifuge at 21, 000 x g for one and a half minutes. Aspirate the liquid completely by pipetting. Resuspend the cells in 425 microliters of digestion master mix and vortex briefly.Add five microliters of zymolyase to the tube and vortex for two to three seconds to mix. Place the tube on a roller drum and digest at 30 degrees Celsius for 15 to 30 minutes. After 15 minutes, check the cells by microscopy every five minutes and stop the digestion when about 80%of the cells appear non-transparent and non-refractive.Centrifuge the tube at 376 x g for three minutes. Remove the supernatant completely. Gently resuspend the cells with one milliliter of buffer B by pipetting up and down one to two times to mix.Centrifuge the tube and remove the buffer. Gently resuspend the cells in one milliliter of 70%ethanol and incubate at room temperature for three and half to four hours. To begin the hybridization procedure, centrifuge the tube of cells at 376 x g for three minutes.Remove 500 microliters of the 70%ethanol from the tube. Gently pipette up and down to resuspend the remaining cells and transfer the cells to a low adhesion tube. Transferring the sample to a low adhesion tube is critical for preventing excess cell loss during the subsequent formamide washes.Centrifuge the low adhesion tube and remove all the ethanol. Add one milliliter of 10%formamide wash buffer to the tube and gently pipette up and down two to three times to resuspend the cells. Allow the cells to set at room temperature for about 20 minutes while preparing the hybridization solutions, as described in the text protocol.Centrifuge the sample and remove the supernatant into hazardous waste. Add at least 50 microliters of each hybridization solution to the tube and flick the tube to mix. Incubate at 30 degrees Celsius on a roller drum for at least 16 hours in the dark.When the hybridization is complete, place the tube of cells into a foil covered box to protect from light. Centrifuge the sample at 376 x g for three minutes. Remove the supernatant into hazardous waste by pipetting.Resuspend the sample in one milliliter of 10%formamide wash buffer by gently pipetting up and down two to three times. Place the tube of cells back into a foil covered box to protect from light and incubate at 30 degrees Celsius for 30 minutes. After 30 minutes, centrifuge the sample.Remove the supernatant to hazardous waste by pipetting, leaving about 50 microliters. Resuspend the sample in one milliliter of DAPI solution by gently pipetting up and down two to three times. Once again, place the tube of cells into the foil covered box and incubate at 30 degrees Celsius for 30 minutes.Centrifuge the sample and remove the supernatant completely by pipetting. For samples that will not be imaged immediately, resuspend the pellet in 50 microliters of GLOX buffer without enzymes. Pipette up and down three to four times to mix.Keep in the foil covered box at four degrees Celsius until ready to image. For samples being imaged immediately, add 15 to 20 microliters of GLOX buffer with enzymes. Pipette five microliters onto a cover slip and put the cover slip on a slide.Place a laboratory wipe on top of the slide where the cover slip is placed. Gently press on the wipe to set the slide. Place the slide into a box covered by aluminum foil for transfer to the microscope room.This protocol was used to examine the expression of the NDC80 gene, which expresses two mRNA isoforms. The long undecoded transcript isoform has a 400 base pairs five prime extension in comparison to the short isoform. Two sets of probes were designed.The CF 590 set binds to the unique five prime region of the long isoform, and the Q 670 set binds to the common region of both isoforms. Under optimized conditions, distinct smFISH spots were clearly identified for both probe sets. The two probe sets were used to study NDC80 expression during vegetative growth and meiosis.In vegetative cells, robust signal from the Q 670 probe set was detected, but not from the CF 590 probe set. In contrast, robust signal from both probe sets was detected in meiotic prophase, and the majority of the spots had co-localized signal. Northern blot analysis confirmed that the long isoform was expressed specifically in meiosis.Vegetative cells were found to have a median of five short isoform transcripts per cell, whereas in meiotic prophase cells, the median significantly dropped to four transcripts per cell. In meiotic prophase, the median number of long isoform transcripts per cell was 21 and 100%of the cells expressed the transcript. Once mastered, this technique can be done in 72 hours if it is performed properly.While attempting this procedure, it's important to first optimize the digestion duration and a concentration of smFISH probes required to achieve the optimal signal to noise ratio. In addition, remember to add VRC during digestion and overnight hybridization to prevent nuclease activity. With this development, this technique paved the way for researchers to explore dynamic gene regulation and subcellular RNA localization.After watching this video, you should have a good understanding of how to perform single molecular RNA FISH in budding yeast meiosis.
