Mutaties in TET2 gen zijn enkele van de meest frequent aangetroffen genetische veranderingen bij patiënten met uiteenlopende hematopoietische maligniteiten. Tot nu toe honderden van verschillende TET2 mutaties, waaronder onzin, frame-shift en missense mutaties, zijn geïdentificeerd in patiënten12. Patiënten met TET2 mutaties weergeven lage niveaus van genomische 5hmC in het beenmerg vergeleken met degenen met wt-TET214. Mutant TET2 knock-in experimente...

De C5-positie van cytosine honken binnen apr dinucleotides is de site (5mCpG) van de overheersende methylering in zoogdieren genomen1. Daarnaast een aantal recente studies hebben blootgelegd uitgebreide C5 cytosine methylering (5mC) in niet-CpG sites (5mCpH, waar H = A, T of C)2,3. 5mC wijziging dient als een transcriptionele demper op endogene retrotransposons en gene initiatiefnemers3,4,5. Methylation van DNA bij 5mC speelt ook een belangrijke rol in de inactivering van het X-chromosoom, gene inprenting, nucleaire herprogrammering en weefsel-specifieke gen expressie5,6,7. Methylering van cytosine op de C5-positie is uitgevoerd door DNA methyltransferases en mutaties in deze enzymen veroorzaken aanzienlijke developmental gebreken8. De verwijdering van 5mC merken worden geïnitieerd door TET1-3 5mC oxidasen9,10. Deze TET-familie dioxygenases converteren 5mC 5-hydroxymethylcytosine (5hmC), 5-formylcytosine (5fC) en 5-carboxylcytosine (5caC) door oxidatie van de opeenvolgende stappen11,12,13. Tot slot vervangt thymine-DNA glycosylase 5fC of 5caC naar ongewijzigde cytosine met behulp van de base excision repair traject11.
Het menselijk TET2 -gen werd geïdentificeerd als een vaak gemuteerde gen in uiteenlopende hematopoietische maligniteiten waaronder myelodysplastic syndromes (MDS)14,15,16, MDS-myeloproliferatieve gezwellen ( MDS-MPN), en acute myeloïde leukemie (AML) afkomstig van MDS en MDS-MPN16. De niveaus van 5hmC wijziging in het beenmerg DNA zijn lager bij patiënten met TET2 mutaties vergeleken met degenen met wild-type (wt)-TET214. Een aantal groepen hebben ontwikkeld TET2-knock-out Muismodellen te verhelderen van haar rol in de normale Haematopoiese en myeloïde transformatie17,18,19,20. Deze muizen met mutaties in het gen TET2 waren aanvankelijk normale en levensvatbaar, maar uiteenlopende hematopoietische maligniteiten gemanifesteerd als ze ouder die hun vroege dood veroorzaakt. Deze studies toonden de belangrijke rollen gespeeld door de wt-TET2 bij normale hematopoietische differentiatie. In deze Muismodellen heterozygoot hematopoietische stamcellen (TET2+/- HSCs) en het homozygoot TET2- / - had HSCs een concurrentievoordeel ten opzichte van homozygoot wt-TET2 HSCs in de hematopoietische lineages repopulatie als beide TET2+/- en TET2- / - HSCs ontwikkeld divers hematopoietische maligniteiten17,18. Deze studies tonen aan dat haploinsufficiency van TET2 dioxygenase de ontwikkeling van HSCs verandert en resulteert in de hematopoietische maligniteiten.
Gelijkaardig aan muizen met mutaties in het gen TET2, meeste leukemie-patiënten manifesteren haploinsufficiency van TET2 dioxygenase activiteit. Deze meestal heterozygoot somatische mutaties omvatten frame-shift en nonsense mutaties verspreid over het TET2 gen lichaam terwijl missense mutaties die het meeste geclusterd in het dioxygenase domein12. Tot op heden wordt weinig karakterisering van de wt - en mutant-TET2 gemeld in de literatuur voornamelijk te wijten aan problemen met de productie van TET2 dioxygenase en haar assay-21. Wij rapporteren hier een eenvoudige stap voor stap zuivering van de inheemse TET2 dioxygenase met behulp van ionenwisselingschromatografie. Een kwantitatieve bepaling van de LC-MS/MS was verder geoptimaliseerd en gebruikt voor het meten van de enzymatische activiteit van inheemse TET2 dioxygenase.

efficient purification and lc-ms/ms-based assay development for ten-eleven translocation-2 5-methylcytosine dioxygenase

De epigenetische transcriptieregulatie gemedieerd door 5-methylcytosine (5mC) heeft een cruciale rol gespeeld in eukaryotische ontwikkeling. Demethylatie van deze epigenetische merken gebeurt door oxidatie van de sequentiële door tien-elf translocatie dioxygenases (TET1-3), gevolgd door de thymine-DNA glycosylase-afhankelijke base excision repair. Inactivering van het TET2 gen als gevolg van de genetische mutaties of door andere Epigenetische mechanismen wordt geassocieerd met een slechte prognose bij patiënten met uiteenlopende kankers, vooral hematopoietische maligniteiten. Hier beschrijven we een efficiënte Macrostap zuivering van enzymatisch actieve niet-gelabelde menselijke TET2 dioxygenase met cation exchange chromatografie. Verder bieden we een benadering van de vloeibare chromatografie-tandem massaspectrometrie (LC-MS/MS) die kan scheiden en kwantificeren van de vier normale DNA-basen (A, T, G en C), evenals de vier gewijzigde cytosine honken (5-methyl, 5-hydroxymethyl, 5-formyl en 5-carboxyl). Deze test kan worden gebruikt om te evalueren van de activiteiten van wild type en mutant TET2 dioxygenases.

Efficient Purification and LC-MS/MS-based Assay Development for Ten-Eleven Translocation-2 5-Methylcytosine Dioxygenase

Deze methode kan helpen bij het beantwoorden van belangrijke vragen in epigenetica en TET2 bemiddelde 5-Methylcytosine demethylatie veld een dergelijke analyse van de activiteit van normale en klinische TET2 mutaties. Het belangrijkste voordeel van deze techniek is dat native TET2 in één stap kan worden gezuiverd en dat de activiteit ervan kan worden geanalyseerd in termen van vorming van alle drie de producten. Verschillende afgestudeerde studenten zullen de procedure demonstreren.De eiwitzuivering wordt uitgevoerd door Chayan Bhattacharya, de TET2-test van Aninda Sundary Dey en de LC-MS/MS-analyse door Navid Ayon. Voeg voor bacteriële transformatie één microliter recombinant pDEST 14-doelexpressievector toe die niet-getagged menselijke TET2 dioxygenase bevat aan 100 microliter chemisch bevoegde E.coli BL21 DE3-cellen in een buis van 1,7 milliliter. Na incubatie op ijs gedurende ten minste 15 minuten, warmte schok het mengsel op 42 graden Celsius gedurende 30 seconden in een waterbad.Onmiddellijk na hitteshock, plaats de cellen terug op ijs voor een minimum van twee minuten. Voeg hierna 250 microliters superoptimale bouillon met katabole onderdrukking toe aan cellen. Broed de bacteriële cellen gedurende een uur bij 37 graden Celsius in een shaker.Na incubatie, spin de cellen door centrifugeren de buis op 9,000 keer de zwaartekracht voor een minuut. Gooi 70% van de supernatant door pipetteren, en los de pellet in de resterende media. Verdeel de celsuspensie op een Lirua bouillonplaat met 100 microgram per milliliter ampicilline.Broed de plaat 16 uur uit bij 37 graden Celsius. Selecteer een geïsoleerde kolonie, en inenten in 10 milliliter LB ampicilline media. Incubeer de buis op 37 graden Celsius in een shaker 's nachts.Gebruik hierna 100 microliter bacteriële cultuur om 100 milliliter LB ampicillinemedia als primaire cultuur in te enten. Incubeer de buis op 37 graden Celsius in een shaker 's nachts. De volgende dag, inenting 15 kolven, elk met 600 milliliter LB ampicilline media met zes milliliter primaire cultuur per fles.Incubeer de kolven bij 37 graden Celsius op een shaker bij 180 RPM. Om de dichtheid van de bacteriële cultuur te controleren, meet de optische dichtheid op 600 nanometer, of OD600, met behulp van een spectrofotometer. Centrifugeren de bacteriële cultuur die het TET2-enzym uitdrukt bij 5, 250 keer zwaartekracht gedurende 45 minuten. Gebruik de bacteriële pellet voor TET2 zuivering.Werken op ijs of op vier graden Celsius, opnieuw opschorten de bacteriële pellet in 100 milliliter van 50-millimolar MES buffer, pH zes. Neem dan vijf milliliter van de cel suspensie, en breng het naar 45 milliliter met de buffer. Soniceer de vering gedurende vijf keer 30 seconden op power 20, met koelintervallen van 60 seconden.Draai het lysaat 45 minuten lang op 5, 250 keer zwaartekracht. Verzamel het supernatant met het oplosbare TET2-enzym en geef het door 0,45 micronfilters voordat u het op een FPLC-systeem laadt. Verpak 30 milliliter van een sterke kationuitwisselingsreren in een FPLC-kolom.Equilibrate de kolom met 10 bed volumes van wasbuffer bij de constante stroomsnelheid van 0,3 milliliter per minuut met behulp van een FPLC-systeem. Verpool de fracties met TET2-eiwit en vries het eiwit in. Los het enzym vervolgens op in 10 milliliter water en bewaar het bij min 80 graden Celsius.Voer alle demethylatiereacties uit in drievoud met drie microgram substraat. Voeg 100 microgram gezuiverd TET2-enzym toe aan 50 microliter totale reactiebuffer. Na een uur incubatie op 37 graden, blus de TET2 gekatalyseerde oxidatiereacties met vijf microliters van 500-millimolar EDTA.Om monsters voor te bereiden op analyse, scheidt u het DNA van het TET2-reactiemengsel door eerst 100 microliter Oligo-bindingsbuffer toe te voegen aan 55 microliters van gebluste reactie. Voeg hierna 400 microliter van 100% ethanol toe aan het mengsel. Geef dit mengsel door een Oligo bindingskolom.Na het wassen van de gebonden DNA met 750 microliters van wasbuffer, elute het DNA in 20 microliter water. Vererf het geïsoleerde DNA met twee eenheden DNase I en 60 eenheden S1 nuclease bij 37 graden Celsius gedurende 12 uur om individuele nucleoside monofosfaten te produceren. Na de spijsvertering, voeg twee eenheden van kalf darm-alkalische fosfor fosfatase aan de monsters.Incubeer voor een toevoeging 12 uur bij 37 graden Celsius om de terminale fosfaatgroepen uit de nucleoside monophosfaten te verwijderen en de nucleosides te verkrijgen. Bereid een 100-micromolar stock oplossing van alle gemodificeerde cytosine nucleosiden, en de normale DNA-basen in HPLC-grade water voor de ontwikkeling van de LC-MS / MS methode. Optimaliseer de nucleoside-afhankelijke MS/MS-parameters door voorraadoplossingen één voor één in de massaspectrometer in te brengen met een stroomsnelheid van 10 microliters per minuut in de verbeterde MS-scanmodus.Verschillende parameters kunnen worden geoptimaliseerd met behulp van de geautomatiseerde kwantitatieve optimalisatie functie van de software voor elke DNA-kern. Optimaliseer op dit punt de resterende parameters voor elke DNA-kern met behulp van de handmatige kwantitatieve optimalisatiefunctie van de software in de analysemodus van de stroominjectie. Optimaliseer nu bronafhankelijke MS/MS-parameters door 10 microliter voorraadoplossing te injecteren met behulp van een verloop met 25%oplosmiddel B met een stroomsnelheid van 0,3 milliliter per minuut.Om alle acht DNA-kernen te scheiden, voert u vloeibare chromatografie uit zoals beschreven in het tekstprotocol op een C18-kolom. Tot slot detecteren en kwantificeren van alle nucleosiden met behulp van de LC-MS / MS methode in standaard curven. Aangezien het katalytische domein van TET2 een relatief hoog isoelectisch punt heeft in vergelijking met de meeste inheemse E.coli-eiwitten, werd een efficiënt zuiveringsproces ontwikkeld dat gebruik maakt van een kationuitwisselingschromatografie.Deze zuivering leverde meer dan 90% zuiver TET2 enzym in een enkele stap. Om verschillende deoxycytidinederivaten en de vier natuurlijke DNA-basen na de TET2-enzymatische reactie te scheiden en te kwantificeren, werd een gevoelige LC-MS/MS-gebaseerde test geoptimaliseerd. Standaardkrommen werden getekend met behulp van seriële verdunningen van een mengsel dat alle nucleosiden bevat.De resultaten van de vloeibare chromatografie MS/MS methode worden hier getoond. De methode maakt scheiding en kwantificering van de vier normale DNA-basen mogelijk, evenals de vier gemodificeerde cytosinebases. In deze experimentele procedure beschrijven we het klonen van niet-getagged menselijk TET2 dioxynase-katalytisch domein met behulp van sitespecifieke recombinatietechniek en een voldoende expressie in een doelvector in E.Coli.We hebben het niet-gezuiverde TET2-enzym efficiënt gezuiverd met behulp van kationuitwisselingchromatografie om meer dan 90% zuiverheid te leveren in één stap. Verder hebben we een nieuwe vloeibare chromatografiemethode ontwikkeld om de vier normale DNA-basen en de vier gemodificeerde cytosinebasissen te scheiden. Om de acht nucleosides van TET2 gekatalyseerde reacties te kwantificeren, hebben we onze verbeterde vloeibare chromatografiemethode gekoppeld aan tandemmassaspectrometrie.De gevoelige LC-MS/MS-test werd vervolgens gebruikt om de activiteit van recombinant untagged menselijk TET2-enzym te bepalen. De hier beschreven aanpak zal de waardering van wild-type en mutant TET2 dioxygenase sterk verbeteren.
