Des mutations du gène TET2 sont quelques-uns des changements génétiques plus souvent détectés chez les patients atteints de divers cancers hématopoïétiques. À ce jour des centaines de différentes mutations TET2, incluent un non-sens, cadre-Maj et mutations faux-sens, ont été identifiées dans les patients de12. Les patients présentant des mutations de TET2 montrent des niveaux faibles de génomique 5hmC dans la moelle osseuse, comparée à ceux qui wt-TET214...

La position de C5 des bases cytosine dans dinucléotides est le site de méthylation prédominant (5mCpG) dans les génomes de mammifères,1. En outre, un certain nombre d’études récentes ont mis au jour une vaste méthylation de cytosine C5 (5mC) dans des sites non-CpG (5mCpH, où H = A, T, ou C)2,3. modification de 5MC sert un silencieux transcriptionnel rétrotransposons endogènes et gènes promoteurs3,4,5. Méthylation de l’ADN à 5mC joue également un rôle important dans l’inactivation du chromosome X, l’empreinte génétique, reprogrammation nucléaire et expression de gène de tissu-spécifique5,6,7. La méthylation de la cytosine postées sur la C5 est réalisée par ADN méthyltransférases, et mutations de ces enzymes causent des défauts importants de développement8. L’enlèvement des marques 5mC commencent par TET1-3 5mC oxydases9,10. Ces dioxygénases TET-famille convertissent 5mC 5-hydroxyméthylcytosine (5hmC), 5-formylcytosine (5FC) et 5-carboxylcytosine (5caC) par oxydation séquentielle étapes11,12,13. Enfin, thymine-DNA glycosylase remplace 5FC ou 5caC de cytosine non modifiée à l’aide de la base excision repair voie11.
Le gène humain de la TET2 a été identifié comme un gène muté fréquemment dans diverses malignités hématopoïétiques dont myelodysplastic syndromes (MDS)14,15,16, MDS-syndromes myéloprolifératifs () néoplasmes MDS-MPN) et la leucémie myéloïde aiguë (AML) originaires du MDS et MDS-NPP16. Les niveaux de modification 5hmC dans la moelle osseuse ADN sont plus faibles chez les patients présentant des mutations de TET2 par rapport à ceux qui ont le type sauvage (wt)-TET214. Un certain nombre de groupes ont développé des modèles de souris de TET2-knockout pour élucider leur rôle dans l’hématopoïèse normale et transformation myéloïde17,18,19,20. Ces souris avec des mutations dans le gène de TET2 ont été initialement normale et viable, mais qui se manifeste de diverses malignités hématopoïétiques comme ils âgés causant leur mort prématurée. Ces études ont montré le rôle important joué par la wt-TET2 dans la différenciation hématopoïétique normale. Dans ces modèles de souris hétérozygotes de cellules souches hématopoïétiques (TET2+/- CSH) et l’homozygote TET2- / - CSH avait un avantage concurrentiel sur les homozygotes wt-TET2 CSH à repeupler les lignées hématopoïétiques comme les deux TET2+/- et TET2- / - CSH développé diverses malignités hématopoïétiques17,18. Ces études démontrent que Sim1 de TET2 dioxygénase altère le développement des CSH et se traduit par des malignités hématopoïétiques.
Semblables à des souris présentant des mutations dans le gène TET2, la plupart des patients de leucémie manifestent Sim1 TET2 dioxygénase dactivité. Ces mutations somatiques hétérozygotes pour la plupart comprennent mutations cadre-Maj et non-sens dispersées dans tout le corps de gène de TET2 tandis que des mutations faux-sens qui sont les plus groupés dans le domaine de dioxygénase12. A ce jour, peu caractérisation de wt - et mutant-TET2 est rapportée dans la littérature principalement en raison de difficultés liées à la production de TET2 dioxygénase et son dosage21. Nous rapportons ici une simple purification seule étape de native TET2 dioxygénase chromatographie échangeuse d’ions. En outre, un test quantitatif de la LC-MS/MS a été optimisé et utilisé pour mesurer l’activité enzymatique de native TET2 dioxygénase.

efficient purification and lc-ms/ms-based assay development for ten-eleven translocation-2 5-methylcytosine dioxygenase

La régulation de la transcription épigénétique médiée par la 5-méthylcytosine (5mC) a joué un rôle essentiel dans le développement eucaryote. La déméthylation de ces marques épigénétiques s’effectue par oxydation séquentielle de dix-onze translocation dioxygénases (TET1-3), suivie par la thymine-DNA glycosylase dépendant base excision de réparation. L’inactivation du gène TET2 due à des mutations génétiques ou par d’autres mécanismes épigénétiques est associée à un mauvais pronostic chez les patients atteints de divers cancers, surtout des malignités hématopoïétiques. Nous décrivons ici une purification efficace seule étape d’enzymatiquement actif non balisés humaine TET2 dioxygénase chromatographie échangeuse de cations. Nous fournissons également une approche liquid chromatography-spectrométrie de masse (LC-MS/MS) qui peut séparer et quantifier les quatre bases normales de l’ADN (A, T, G et C), ainsi que les quatre bases de cytosine mis à jour le (méthyl-5, 5-hydroxyméthyle, formyl-5 et 5-carboxylique). Ce test peut être utilisé pour évaluer l’activité de type sauvage et mutant TET2 dioxygénases.

Efficient Purification and LC-MS/MS-based Assay Development for Ten-Eleven Translocation-2 5-Methylcytosine Dioxygenase

Cette méthode peut aider à répondre aux questions clés dans l’épigénétique et TET2 2 2 2-Méthylcytosine champ de déméthylation une telle analyse de l’activité des mutations normales et cliniques TET2. Le principal avantage de cette technique est que le TET2 natif peut être purifié en une seule étape, et son activité peut être analysée en termes de formation des trois produits. Plusieurs étudiants diplômés démontreront la procédure.La purification des protéines sera effectuée par Chayan Bhattacharya, l’analyse TET2 d’Aninda Sundary Dey et l’analyse LC-MS/MS par Navid Ayon. Pour la transformation bactérienne, ajouter un microlitre de vecteur d’expression de destination pDEST 14 recombinant contenant de la dioxygénase humaine TET2 non étiquetée à 100 microlitres de cellules E.coli BL21 DE3 chimiquement compétentes dans un tube de 1,7 millilitre. Après incubation sur la glace pendant au moins 15 minutes, la chaleur choque le mélange à 42 degrés Celsius pendant 30 secondes dans un bain d’eau.Immédiatement après le choc thermique, remettre les cellules sur la glace pendant au moins deux minutes. Par la suite, ajouter 250 microlitres de bouillon super optimal avec la répression catabolite aux cellules. Incuber les cellules bactériennes pendant une heure à 37 degrés Celsius dans un shaker.Après l’incubation, faites tourner les cellules en centrifugant le tube à 9000 fois la gravité pendant une minute. Jeter 70% du supernatant par pipetage, et dissoudre la pastille dans le reste des médias. Étendre la suspension cellulaire sur une plaque d’agar de bouillon Lirua contenant 100 microgrammes par ampicilline millilitre.Incuber la plaque pendant 16 heures à 37 degrés Celsius. Sélectionnez une colonie isolée et inoculez-la en 10 millilitres de supports d’ampicilline LB. Incuber le tube à 37 degrés Celsius dans un shaker pendant la nuit.Par la suite, utilisez 100 microlitres de culture bactérienne pour inoculer 100 millilitres de médias ampicilline LB comme culture primaire. Incuber le tube à 37 degrés Celsius dans un shaker pendant la nuit. Le lendemain, inoculer 15 flacons, chacun contenant 600 millilitres de médias ampicilline LB avec six millilitres de culture primaire par flacon.Incuber les flacons à 37 degrés Celsius sur un shaker à 180 rPM. Pour vérifier la densité de la culture bactérienne, mesurez sa densité optique à 600 nanomètres, ou OD600, à l’aide d’un spectrophotomètre. Après que la culture atteint une densité de 0,8 à OD600, induire l’expression de la protéine TET2 avec 300 microlitres d’un IPTG molaire dans chaque flacon, et de cultiver la culture pendant 16 heures supplémentaires à 17 degrés Celsius.Après l’incubation, transférer la culture bactérienne dans des bouteilles de centrifugeuses. Centrifugeuse la culture bactérienne exprimant l’enzyme TET2 à 5250 fois la gravité pendant 45 minutes. Utilisez la pastille bactérienne pour la purification TET2.En travaillant sur la glace ou à quatre degrés Celsius, suspendez la pastille bactérienne en 100 millilitres de tampon MES de 50 millimilliles, pH six. Ensuite, prenez cinq millilitres de la suspension cellulaire, et l’amener à 45 millilitres avec le tampon. Sonicate la suspension pendant cinq fois 30 secondes à la puissance 20, avec des intervalles de refroidissement de 60 secondes.Faites tourner le lysate à 5 250 fois la gravité pendant 45 minutes. Recueillir le supernatant contenant l’enzyme soluble TET2, et le passer à travers 0,45 filtres microns avant de charger sur un système FPLC. Emballez 30 millilitres d’une résine d’échange de cation forte dans une colonne FPLC.Equilibrer la colonne avec 10 volumes de lit de tampon de lavage au débit constant de 0,3 millilitres par minute à l’aide d’un système FPLC. Chargez le lysate clarifié sur la colonne prééquilibrée et lavez-le avec environ 10 volumes de lit de tampon de lavage jusqu’à ce que le débit devienne clair. Elute TET2 utilisant un gradient de zéro à 10%, du tampon de lavage au tampon d’élitution en 15 volumes de lits, suivi d’une prise à 10% tampon d’élitution pour deux volumes de lit.Recueillir 100 échantillons de microlitres de lysate cellulaire avant et après le chargement de la colonne, ainsi que toutes les fractions d’élitution, et analyser sur 10% résoudre le gel SDS-PAGE. Mettre en commun les fractions contenant des protéines TET2 et congeler la protéine. Puis dissoudre l’enzyme dans 10 millilitres d’eau, et stocker à moins 80 degrés Celsius.Effectuez toutes les réactions de déméthylation en triplicate avec trois microgrammes de substrat. Ajouter 100 microgrammes d’enzyme TET2 purifiée à 50 microlitres de tampon de réaction totale. Après une heure d’incubation à 37 degrés, étanchez les réactions d’oxydation catalysées TET2 avec cinq microlitres de 500 millimolar EDTA.Pour préparer les échantillons aux fins d’analyse, séparez l’ADN du mélange de réaction TET2 en ajoutant d’abord 100 microlitres de tampon liant Oligo à 55 microlitres de réaction trempée. Par la suite, ajouter 400 microlitres de 100% d’éthanol au mélange. Passez ce mélange à travers une colonne de liaison Oligo.Après avoir lavé l’ADN lié avec 750 microlitres de tampon de lavage, elute l’ADN dans 20 microlitres d’eau. Maintenant, digérer l’ADN isolé avec deux unités de DNase I et 60 unités de nucléase S1 à 37 degrés Celsius pendant 12 heures pour produire des monophosphates nucléoside individuels. Après la digestion, ajouter deux unités de phosphatase alcaline intestinale du veau aux échantillons.Incuber pendant 12 heures supplémentaires à 37 degrés Celsius pour enlever les groupes phosphatés terminaux des monophosphates nucléoside, et obtenir les nucléosides. Préparer une solution de stock de 100 micromolaires de tous les nucléosides cytosines modifiés, et les bases normales d’ADN dans l’eau de qualité HPLC pour le développement de la méthode LC-MS/MS. Optimisez les paramètres MS/MS dépendants des nucléosside en infusant les solutions de stock une à la fois dans le spectromètre de masse à un débit de 10 microlitres par minute en mode scan MS amélioré.Plusieurs paramètres peuvent être optimisés à l’aide de la fonction d’optimisation quantitative automatisée du logiciel pour chaque nucléoside d’ADN. À ce stade, optimisez les paramètres restants pour chaque nucléoside d’ADN en utilisant la fonction d’optimisation quantitative manuelle du logiciel en mode d’analyse d’injection de flux. Maintenant, optimisez les paramètres MS/MS dépendant de la source en injectant 10 microlitres de solution de stock à l’aide d’un gradient avec 25% de solvant B à un débit de 0,3 millilitres par minute.Pour séparer les huit nucléosides d’ADN, effectuez la chromatographie liquide telle que détaillée dans le protocole de texte sur une colonne C18. Enfin, détecter et quantifier tous les nucléosides à l’aide de la méthode LC-MS/MS dans les courbes standard. Puisque le domaine catalytique de TET2 a un point isoélectrique relativement élevé par rapport à la plupart des protéines indigènes d’E.coli, un processus efficace de purification utilisant une chromatographie d’échange de cation a été développé.Cette purification a donné plus de 90% pure enzyme TET2 en une seule étape. Afin de séparer et de quantifier différents dérivés de la désoxycytidine et les quatre bases naturelles d’ADN suivant la réaction enzymatique TET2, un test sensible à base de LC-MS/MS a été optimisé. Les courbes standard ont été dessinées à l’aide de dilutions en série d’un mélange contenant tous les nucléosides.Les résultats de la chromatographie liquide MS/MS méthode sont montrés ici. La méthode permet la séparation et la quantification des quatre bases normales d’ADN, ainsi que les quatre bases modifiées de cytosine. Dans cette procédure expérimentale, nous décrivons le clonage du domaine catalytique humain non marqué de TET2 dioxynase utilisant la technique de recombinaison site-spécifique et une expression suffisante dans un vecteur de destination dans E.Coli.Nous avons efficacement purifié l’enzyme TET2 non étiquetée utilisant la chromatographie d’échange de cation pour produire plus de 90% de pureté en une seule étape. En outre, nous avons développé une nouvelle méthode de chromatographie liquide pour séparer les quatre bases normales d’ADN et les quatre bases modifiées de cytosine. Pour quantifier les huit nucléosides des réactions catalysées du TET2, nous avons couplé notre méthode améliorée de chromatographie liquide avec la spectrométrie de masse tandem.L’analyse sensible de LC-MS/MS a ensuite été utilisée pour déterminer l’activité de l’enzyme TET2 humaine non étiquetée recombinante. L’approche décrite ici améliorera considérablement l’évaluation de la dioxygénase TET2 sauvage et mutante.
