通常，细胞的形态特征评估是通过人工采样或与光光学器件耦合的通路流室进行的。这导致几个限制：有限的获取数据很难提供统计上可靠的测量;与过程动态相比，采样与结果可及性之间的时间延迟可能太长;最重要的是，取样过程（取样口的位置、测量前样品的预处理、取样或旁路管中的不利条件）可能会触发有偏差的错误，因为采样过程本身已经会影响细胞形态。最后，在取样过程中或在通过式溶液中，如果它们不能就地消毒，则始终存在很高的污染风险。
原位显微镜（ISM）的应用可以绕过其中的几个问题。如果细胞被自动检测到，可以调查其形态特征的正确识别5。到目前为止，这种方法的主要局限性是：（i） 图像的评估时间，对于原位应用来说太长，以及 （ii） 图像分辨率差，特别是在高单元密度下。虽然ISM的第一个解决方案包括机械取样，稀释探头，或限于一个通过系统6，7，进一步的方法允许捕获细胞悬浮直接8。
ISM的最新进展允许在单细胞基础上对细胞进行在线或在线监测，从而在细胞浓度相当高的细胞悬浮液中直接实时地分布形态参数。通过对细胞关键参数的线下分析，可以识别与耦合自动细胞检测和ISM提供的信息的相关性。然后，实现了新的软传感器设计，其中用单细胞形态估计了不可测量的参数。

到目前为止，相关工业微生物，如丝状真菌（直径高达200μm），异营养微藻Crypthecodiniumcohnii（平均细胞直径为20μm），以及酵母糖霉菌（平均细胞直径为5μm），被研究，这是不久描述的。
在一定的栽培条件下，丝状真菌往往形成颗粒。这些大小高达几百微米。真菌细胞的子宫在流体阶段对流体动力学应力的依赖性不同。这对代谢和生长活性、基质摄入和产品释放有影响。ISM用于识别颗粒大小分布和颗粒边缘低生物量密度区域的宽度（自己的未发布数据）。
当细胞在氮限制下积累多不饱和脂肪酸多糖六烯酸（DHA）时，cohnii的体积在15至26μm之间改变。这种生物技术DHA生产工艺由两部分组成，即细胞分裂和变小的生长阶段，以及细胞积累产品并因此变大的生产阶段。因此，细胞大小用于确定过程状态，其中生长或DHA生产有利。最后，发现细胞大小与DHA含量之间的相关性。在这种情况下，ISM允许实时监测细胞内DHA积累，无需取样、细胞中断和常见的气相色谱分析10。
发芽酵母的大小通常在3至8μm之间。一次处于成熟状态的细胞比例，如萌芽指数（BI）所述，提供了生长活力11、12的信息，甚至与重组蛋白分泌的关系也已被证明为13。在ISM的帮助下，萌芽和非发芽的酵母细胞（有芽和无芽的细胞）被区分为14。压力条件还可能导致酵母群体中细胞大小的更大变化，正如最近在缩小栽培中显示的，其中大规模营养有限喂养批次种植的条件被模仿为3。
