Vi præsenterer her, en protokol for at observere samspillet mellem den Qdot-mærket protein og site-specifically modificeret λ DNA ved hjælp af TIRFM i en flow-celle. De nødvendige skridt omfatter lokationsspecifikke ændring af DNA substrat, DNA biotinylation, coverslip rengøring og functionalization, flow-celle forberedelse og enkelt-molekyle billeddannelse. Interaktioner mellem proteiner og DNA er afgørende for mange komplekse biologiske processer, såsom DNA-replikation, DNA reparation og transskription. Selv om konventionelle tilgange har kastet lys over egenskaberne af disse processer, er mange vigtige mekanismer stadig uklare. For nylig, med de rivende udvikling enkelt molekyle teknikker, nogle af mekanismerne, der har været behandlet1,2,3.
Anvendelsen af enkelt-molekyle Fluorescens mikroskopi på visualisere protein-DNA interaktioner i real-time hovedsagelig afhænger af udviklingen af fluorescens påvisning og fluorescerende sonder. For et enkelt molekyle undersøgelse er det vigtigt at mærke protein af interesse med en egnet fluorescerende sonde, da fluorescens detektionssystemer er for det meste tilgængelige kommercielt.
Fluorescerende proteiner er almindeligt anvendt i Molekylærbiologi. Men lav fluorescerende lysstyrke og stabilitet mod photobleaching begrænse dens anvendelse i mange enkelt molekyle assays. Quantum dots (Qdots) er bittesmå lysemitterende nanopartikler4. På grund af deres enestående optiske egenskaber, Qdots er 10 - 20 gange lysere og flere tusinde gange mere stabil end den udbredte organiske farvestoffer5. Qdots har desuden en stor Stokes Skift (forskel mellem placeringen af excitations- og toppe)5. Således kan Qdots bruges til lang tid observation (minutter til timer) og erhvervelse af billeder med høj signal-støj-forhold, mens de ikke kan udnyttes i de kvantitative assays.
Til dato, der er to tilgange til at mærke en target protein med Qdots site-specifically: mærkning ved hjælp af Qdot-konjugeret primære eller sekundære antistoffer6,7,8; eller mærkning target proteinet med Qdots direkte, som er baseret på stærke samspillet mellem biotin og streptavidin9,10,11,12,13. Streptavidin-belagte Qdots er kommercielt tilgængelige. I vores undersøgelse for nylig, site-specifically biotinylated proteiner i spirende gær med høj effektivitet blev renset af co-overekspression af BirA og Avi-tagged proteiner i vivo10. Af følgende og optimering af enkelt-molekyle assays14,15,16,17, observerede vi samspillet mellem Qdot-mærket proteiner og DNA på enkelt-molekyle niveau bruger TIRFM10.
Her, vi vælger en spirende gær oprindelse anerkendelse komplekse (ORC), som kan specifikt genkender og binder sig til den selvstændigt replicerer sekvens (ARS), som vores protein af interesse. Fluorescens mikroskopi har gjort store bidrag i dissekere mekanismerne af komplekse biologiske processer på enkelt-molekyle niveau. I enkelt molekyle assays for at studere DNA-protein interaktioner, der er to vigtige faktorer i betragtning: DNA substrater med nok længde til nem observation og mærkning et protein med en egnet fluorescerende sonde. 48.5 kb λ DNA er en god kandidat til DNA substrat. Quantum dots (Qdots), tillade som en klasse af fluorescerende sonder, mangeårige observation (minutter til timer) og høj kvalitet image erhvervelse. I dette papir præsenterer vi en protokol for at studere DNA-protein interaktioner på enkelt-molekyle niveau, som omfatter forbereder en site-specifically modificerede λ DNA og mærkning en target protein med streptavidin-belagt Qdots. For en proof of concept, vi vælge ORC (oprindelse anerkendelse komplekse) i spirende gær som et protein af interesse og visualisere dets interaktion med en ARS (selvstændigt replicerer sekvens) ved hjælp af TIRFM. Sammenlignet med andre fluorescerende sonder, Qdots har åbenlyse fordele i enkelt-molekyle studier på grund af dets høje stabilitet mod photobleaching, men det skal bemærkes, at denne egenskab begrænser dets anvendelse i kvantitative assays.

For at visualisere samspillet mellem Qdot-mærket ORC og ARS, opbygget vi først λ-ARS317 DNA substrat. En DNA-fragment, indeholdende ARS317 blev integreret i Xhosite jeg (33,5 kb) af indfødte λ DNA af homologe rekombination (figur 1A).
