Hier presenteren we een protocol om te zien hoe de interactie tussen het eiwit Qdot-label en het DNA van de site-specifically gemodificeerde λ met behulp van de TIRFM in een flow-cel. De noodzakelijke stappen omvatten site-specific wijziging van DNA substraat, DNA biotinylation dekglaasje aan schoonmaken en functionalization, stroom-cel voorbereiding en single-molecuul imaging. Interacties tussen eiwitten en DNA zijn essentieel voor vele complexe biologische processen, zoals DNA-replicatie, DNA-reparatie en transcriptie. Hoewel conventionele benaderingen licht op de eigenschappen van deze processen werpen hebben, zijn vele belangrijke mechanismen zijn nog onduidelijk. Onlangs, met de zich snel ontwikkelende enkel molecuul technieken, sommige van de mechanismen zijn geadresseerd1,2,3.
De toepassing van single-molecuul fluorescentie microscopie op het visualiseren van eiwit-DNA interacties in real-time voornamelijk hangt af van de ontwikkeling van fluorescentie detectie en fluorescerende sondes. Voor de studie van een enkel molecuul is het belangrijk om de proteïne van belang van een label met een geschikt fluorescente sonde aangezien fluorescentie detectiesystemen meestal commercieel beschikbaar zijn.
Fluorescerende eiwitten worden vaak gebruikt in moleculaire biologie. Echter beperken de lage fluorescerende helderheid en stabiliteit tegen photobleaching de toepassing ervan in veel enkel molecuul testen. Quantumdots (Qdots) zijn kleine lichtgevende nanodeeltjes4. Vanwege hun unieke optische eigenschappen, Qdots zijn 10 - 20 keer helderder en verscheidene duizend keer meer stabiel dan de gebruikte organische kleurstoffen5. Bovendien hebben de Qdots een grote Stokes shift (het verschil tussen de positie van excitatie en emissie pieken)5. Dus, is dat de Qdots kan worden gebruikt voor lange tijd waarneming (minuten tot uren) en verwerving van beelden met hoge signaal-ruis verhoudingen, terwijl ze kunnen niet worden gebruikt in de kwantitatieve tests.
Tot op heden zijn er twee benaderingen van label een doel eiwit met Qdots site-specifically: labelen met behulp van Qdot-geconjugeerde primaire of secundaire antilichamen6,7,8; of het doel-eiwit met Qdots direct, dat is gebaseerd op de sterke wisselwerking tussen Biotine en daar9,10,11,12,13te labelen. Daar beklede Qdots zijn commercieel verkrijgbaar. In onze recente studie site-specifically biotinyleerd eiwitten in de ontluikende gist met hoge efficiëntie werden gezuiverd door co-overexpressie van BirA en Avi-gelabelde proteïnen in vivo10. Door het volgende en het optimaliseren van de single-molecuul testen14,15,16,17, nageleefd wij de interacties tussen Qdot-geëtiketteerden eiwitten en DNA op de enkel molecuul niveau met behulp van TIRFM10.
Hier, we kiezen de ontluikende gist oorsprong erkenning complexe (ORC), die kan worden specifiek herkend en binden aan de autonoom replicerende volgorde (ARS), als onze proteïne van belang. Het volgende protocol presenteert een stapsgewijze procedure voor het visualiseren van de interactie van Qdot-label ORC met ARS met behulp van TIRFM. De voorbereiding van het site-specifically gemodificeerde DNA substraat, de biotinylation van DNA, het dekglaasje aan schoonmaken en functionalization, de vergadering van de stroom-cel en de single-molecuul beeldvorming worden beschreven.

De fluorescentie microscopie heeft grote bijdragen geleverd in de ontrafeling van de mechanismen van complexe biologische processen op het niveau van één molecuul. In één molecuul testen voor de studie van DNA-eiwit interactie, zijn er twee belangrijke factoren ter overweging: de DNA-substraat met voldoende lengte voor gemakkelijk waarneming en labelen van een eiwit met een geschikt fluorescente sonde. 48.5 kb λ DNA is een goede kandidaat voor de DNA-substraat. Quantumdots (Qdots), toestaan als een klasse van fluorescerende sondes, dat lange tijd observatie (minuten tot uren) en kwalitatief hoogwaardige Beeldacquisitie. In deze paper presenteren we een protocol om te bestuderen van DNA-eiwit interacties op het niveau van de single-molecuul, waarin de voorbereiding van een site-specifically gemodificeerde λ DNA en labelen van een target eiwit met streptavidine beklede Qdots. Voor een proof of concept, wij kiezen voor ORC (oorsprong erkenning complexe) in ontluikende gist als een proteïne van belang en visualiseren de wisselwerking daarvan met een ARS (autonoom replicerende sequence) met behulp van TIRFM. Vergeleken met andere tl sondes, Qdots hebben duidelijke voordelen in één molecuul studies als gevolg van de hoge stabiliteit tegen photobleaching, maar hierbij moet worden opgemerkt dat deze eigenschap de toepassing ervan in kwantitatieve tests beperkt.

Om te visualiseren de interactie tussen Qdot-geëtiketteerden ORC en de ARS, gebouwd we eerst de λ-ARS317 DNA substraat. Een fragment van DNA met ARS317 werd geïntegreerd in Xhoik (33,5 kb) site van inheemse λ DNA door homologe recombinatie (figuur 1A).
