Konsekvenserna av denna teknik sträcker sig mot diagnos och terapi av cancer eller inflammatoriska sjukdomar. Denna metod kan ge insikter i åtgärder mellan immunceller och cancerceller men det kan också tillämpas i alla områden där tredimensionella mikroskopidata är nödvändiga. Det kan vara så att individer som är nya för denna metod kommer att kämpa på grund av sina problem att beskriva och validera de tredimensionella mikroskopidata.
Vi trodde att en visuell demonstration av denna metod är avgörande eftersom de programvaruverktyg som vi använder här inte är bekant för många av forskarna. Till att börja med få en högupplöst, deconvolved tredimensionell mikroskopi datamängden som beskrivs i den medföljande textprotokoll. Ladda 3D-bilddata i återuppbyggnadsprogramvaran, och börja skapa en 3D-yta för varje objekt.
För att åstadkomma detta, välj 3D Visa alternativet och klicka på Ytor, klicka sedan på knappen Nästa för att gå vidare med guiden Skapa surface. Nu väljer du bildkanalen för ytrekonstruktionen. Välj ett utjämningsvärde som inte döljer detaljerna i ytan men som också undviker porösa ytor.
Applicera utjämningsfunktionen genom att klicka på Smooth Option Checkbox och ge en utjämningsradie. När du skapar tredimensionella bildverk konstruktioner av mikroskopi data, är det särskilt viktigt att uppmärksamma utjämning faktor och rätt tröskel metod, för att inte förlora några cellulära egenskaper eller former. Därefter väljer du metoden för att hitta ytorna.
Använd en tröskel för absolut intensitet när objekten, som de som visas här, är väl åtskilda från bakgrunden och har en ungefär jämn ljusstyrka. När objekten varierar i sin intensitet men fortfarande kan separeras från den lokala bakgrunden och från de andra objekten som omger dem, tillämpa en lokal kontrasttröskel. Ange det lokala tröskelsökningsområdet enligt värdet för de rekonstruerade objektens förväntade diameter.
Därefter väljer du från en lista med alternativ för att filtrera de rekonstruerade ytorna enligt morfologiska parametrar av intresse. Detta inkluderar volym, sfärikitet, yt-till-volym-förhållande och mycket mer. Spara och exportera de genererade ytorna i ett format som VRML, som är kompatibelt med 3D-animeringsprogramvaran som kommer att användas i nästa steg.
Starta Blender, och gå till fliken Utdata på höger sida av fönstret. Välj TIFF-format på Rullgardinsmenyn och ställ in färgdjupet på 8-bitars RGBA. Därefter växlar du till Skriptläge, och navigerar till den tillhandahållna skriptfilen Titled:GUI_Autorotate.
py, som är nedladdningsbar från github-förvaret för detta arbete. Tillbaka i huvudfönstret, klicka på Kör Script, och välj mapp av de wrl filer när uppmanas för indata. Sedan går du till Standardmenyn.
Här ställer du in rotationerna till ett värde vid eller över sex. Kör skriptet genom att klicka på knappen Rotera. En rotation av sex olika vinklar är vanligtvis tillräckligt för att skilja de olika cellulära populationer, dock rekommenderar vi inte att använda färre än sex rotationer, för att inte förlora någon information om former eller egenskaper.
Spara projektionerna av de enskilda ytorna i samma mapp som användes för indata. Som standard sparas bilderna i ett 8-bitars TIFF-format, vilket är det format som krävs av FIJI-plugin, Shade. Öppna Fiji, och välj Skugga i menyn Plugins.
Börja med standardvärdena och finjustera parametrarna längre fram. Klicka på Okej när du är redo att köra programmet. Därefter väljer du den källmapp som innehåller TIFF-filerna som skapades i föregående avsnitt och klickar på Välj.
Sedan tillhandahåller en Output Data Folder. När den första bilden visas ritar du en rektangel som omger cellen, och börjar med att klicka på Okej. Som plugin körs, ser du förbehandling av bilden i periferin hitta av de celler som anges av röda linjer.
Koordinaterna för de funna-kanterna används nu för att beräkna de diskreta fourier komponenterna. För att träna självorganiserande kartor för första gången, börja med att ladda MATLAB. Ladda TrainSOM MATLAP-skriptet och välj sedan Kör för att påbörja träningen.
Se till att korrekt sökväg filen om det behövs. När den börjar köra, och ytterligare fönster kommer att dyka upp för att visa förloppet. Vänta tills utbildningen är avslutad innan du fortsätter.
Som standard är skriptet inställt på att köra 2, 000 iterationer eller, epos. När utbildningen är klar, undersöka nätverkets topologi tomter. Här är ett exempel på grannavstånd tomt, prov-träffar tomt, och ingång-plan tomt.
Självorganiserande kartor är ett viktigt verktyg för att upptäcka dolda relationer i din datauppsättning. De klustret dina data objektivt, och de har fördelen att de inte behöver en träningsdatauppsättning, eftersom de lär sig utan tillsyn. Nätverket är nu utbildat.
Högerklicka på filen i din arbetsyta, och spara den för framtida bruk. Ladda i de självorganiserande kartorna, när du använder en redan tränad karta, för att klustret en datauppsättning. Sedan importerar CSV-filen som ska testas med de förinstallerade utbildade kartorna.
Här kommer vi att välja CSV-utgången av Shade Plugin. När data läses in ändrar du utdatatypen till Numerisk matris och väljer sedan Importera markering. När klassificeringen är klar använder du kommandofönstret för att utvärdera de olika observationsplanerna.
Bilden visar här är från en deconvolved intravital multi-foton miscroscopy datauppsättning av mikroglialceller. Under fysiologiska förhållanden presenterade mikroglian en ganska komplex form med flera, höggrenade processer. När den placeras i en cancermiljö, såsom denna kortikala tumörmodell, ändrades mikroglian till en enklare, mer spindelliknande form.
20 av dessa forier-formade beskrivande komponenter användes som ingångar för att träna den självorganiserande kartan. Den tränade kartan testades sedan för att utvärdera dess förmåga att skilja mellan friska och cancerceller. Den friska cellpopulationen projicerades på ett enda område som visas här, medan den cancerogena mikroglia datauppsättning presenteras som en hantel-formad aktiv region.
Kartor kan också utbildas av medicinska experter för att identifiera olika cellgrupper. Här identifierades, rekonstruerades, och används för att träna en karta över 12x12 identifierades viloceller, celler, interagerande celler och mobila celler. Denna kombinerade karta visar grupper av hög-hit värde konstgjorda nervceller, särskilt i botten-vänster och mellersta områden av kartan.
Mappningsmetodens robusthet testades med hjälp av den tränade självorganiserande kartan med 3 slumpmässiga delmängder av samma vilocelltyp som inte var en del av träningsdatauppsättningen. Svaret av S.O.M till denna inmatning uppvisar ett mycket liknande svar som anger rätt celltyp. Efter utveckling av denna teknik, nu har vi en verktygslåda, med vilken vi kan helt enkelt kategorisera cell-form förändringar.
Dessa förändringar inträffar, under cancer, till exempel, eller andra immunsystem svar, och vi kan mäta dem med mikroskopi, med hela djur, struken vävnad, eller ens organ på chip.
