La préservation de l’intégrité de RNA juste est l’une des clés du succès CARIC expériences. Dégradation de l’ARN peut être significativement réduite avec les ligands appropriés de Cu (i) et opération minutieuse, bien qu’on observe une dégradation partielle. Le génome humain est transcrite en différents types d’ARN codantes et non codantes (ncRNA), y compris les ARNm, rRNA, ARNt, petits ARN nucléaires (snRNA), petits ARN nucléolaires (ARNpno) et longtemps non-codage RNAs (lncRNAs)1. La plupart de ces ARN possède des vêtements des pratiques commerciales restrictives et fonction ribonucléoprotéique particules (RNP)2. Par conséquent, une identification complète des pratiques commerciales restrictives est une condition sine qua non pour comprendre le réseau de régulation entre les ARN et les pratiques commerciales restrictives, qui est impliqué dans diverses maladies humaines3,4,5.
Ces dernières années ont vu un grand élan de pratiques commerciales restrictives découvert dans divers systèmes eucaryotes2,6, y compris humaine7,8,9,10,11, souris12,13,14, levure9,15,16, zebrafish17, Drosophila melanogaster18,19 , Caenorhabditis elegans16, Arabidopsis thaliana20,21,22et parasites de l’homme23,24,25 . Ces avances ont été facilitées par une stratégie de capture RBP développé par Castello et al. 7 et Baltz et al. 8 en 2012, qui combine en vivo UV réticulation des ARN et ses protéines qui interagissent, oligo (décollement) capture des poly RNAs et spectrométrie de masse (MS)-base de profilage protéomique. Toutefois, compte tenu du fait que poly (a) existe pour la plupart sur l’ARNm mature, qui représentent seulement environ 3 % - 5 % du transcriptome eucaryotes26, cette stratégie largement utilisée n’est pas capable de capturer des pratiques commerciales restrictives interagissant avec non-poly(A) ARN, dont la plupart ncRNA et pré-ARNm.
Nous rapportons ici les modalités d’une stratégie développée récemment pour la capture de l’échelle du transcriptome de pratiques commerciales restrictives à la poly (a) et non-poly(A)27. Appelé CARIC, cette stratégie combine en vivo UV réticulation et marquage métabolique d’ARN avec photoactivatable et « cliquables » analogues nucléosidiques (qui contiennent un groupe fonctionnel bioorthogonal pouvant participer à la réaction de clic), 4 - thiouridine (4SU) et 5-ethynyluridine (UE). Les étapes indispensables pour obtenir des résultats idéales avec la stratégie CARIC sont marquage métabolique efficace, réaction de réticulation et cliquez sur UV et le maintien de l’intégrité de la RNA. Cu (i) utilisé comme catalyseur dans la réaction de clic peut provoquer la fragmentation du RNAs, un ligand de Cu (i) qui peut de réduire la fragmentation de RNA est essentiel. Bien que RBP capture et identification dans les cellules HeLa seulement est décrite dans le présent protocole, la CARIC stratégie peut être appliquée à différents types de cellules et éventuellement aux organismes vivants. En plus de la capture de la RBP, ce protocole prévoit également simplifiée des procédures pas à pas pour la préparation de l’échantillon MS et identification des protéines et la quantification, qui peut être utile pour ceux qui ne connaissent pas proteomic expériences.

Une identification complète des protéines de liaison à l’ARN (pratiques commerciales restrictives) est essentielle pour comprendre le réseau de régulation post-transcriptionnelle dans les cellules. Une stratégie largement utilisée pour la capture des RBP exploite la polyadénylation [poly (a)] de l’ARN cible, qui se produit principalement sur des ARNm eucaryotes matures, laissant la plupart des protéines liant de non-poly(A) ARN non identifiés. Nous décrivons ici les procédures détaillées d’une méthode récemment appelé clic chimie assistée par RNA-interactome capture (CARIC), qui permet la capture de transcriptome à l’échelle des pratiques commerciales restrictives des poly (a) et non-poly(A) en combinant le marquage métabolique de RNAs in vivo UV réticulation et marquage de bioorthogonal.

Les résultats représentatifs des étapes de contrôle qualité sont présentés. Cette méthode, caric, peut aider à répondre aux questions clés dans le domaine de la post-transcription des loisirs génétiques en fournissant un recensement complet des protéines liant l’ARN. Le principal avantage de la CARIC est sa capacité à capturer des protéines liées à divers types d’ARN tels que les ARN et les ARN non codants. Cette méthode peut être utilisée dans différents types et l’organisme pour étudier l’interaction de protéine d’ARN au travail.Tout d’abord, la culture hela cellules dans complété DMEM à 37 degrés Celsius dans une atmosphère de CO2 de cinq pour cent. Lorsque les cellules atteignent environ 80 pour cent de confluence remplacer le milieu de culture sur chaque plat avec 15 millilitres de préchauré, milieu frais. Ajouter 15 microlitres de 100 milli molaires d’UE à chaque plat à une concentration finale d’un millimolaire.Pour les échantillons expérimentaux et sans contrôle UV ajouter 7,5 microlitres de 100 millimlaire quatre SU à chaque plat. Couvrir les plats de papier d’aluminium et de culture des cellules pendant 16 heures en utilisant les conditions précédentes. Après cela, ajouter la moitié de la quantité précédente de l’UE et / ou quatre SU aux plaques appropriées et continuer à faire la culture pendant encore deux heures.Pour commencer in vivo cross-linking, enlever le milieu de culture et laver chaque plat trois fois avec PBS à l’aide de cinq millilitres de PBS par lavage. Retirez le PBS résiduel autant que possible. Pour l’expérimental et pas quatre échantillons de contrôle SU, placez la vaisselle sur la glace avec le couvercle enlevé.Utilisez un croisement UV pour irradier les cellules avec de la lumière UV à 365 nanomètres et à deux jules par centimètre carré. Pour les échantillons sans contrôle UV, placez la vaisselle sur la glace et protégez-les de la lumière. Ensuite, ajoutez un millilitre de tampon de prélyse à chaque plat.Utilisez un élévateur à cellules en caoutchouc pour gratter les cellules et recueillir la suspension de prélyse dans un tube de 15 millilitres. Ajouter le tampon de prélyse à un tube contenant la suspension de deux plats en ajustant le volume total à six millilitres. Ajoutez ensuite un volume égal de tampon de lyse R.Passer la cellule lysate à travers une seringue avec une aiguille étroite à plusieurs reprises jusqu’à ce que le lysate est clair et homogène. Incuber le lysate à quatre degrés Celsius avec rotation douce pendant une heure. Après cela diluer le lysate en 20 volumes de tampon de dilution et le diviser en fractions de 15 millilitres en tubes de non-infiltration de 15 millilitres, coupure moléculaire de 10 kilodaltons.À l’aide d’un rotateur balançant, faire tourner les tubes à 4000 fois G et quatre degrés Celsius pendant environ 15 minutes jusqu’à ce que chaque fraction soit concentrée à un volume inférieur à un millilitre. Ajouter 14 millilitres de tampon de dilution à chaque fraction de lysate concentrée et répéter le processus de concentration. Combinez ensuite les fractions et concentrez-les sur un volume de six millilitres à l’aide du processus de concentration précédemment décrit.Préparez d’abord le mélange de réaction tel qu’il est décrit dans le protocole de texte. Ajouter ce mélange de réaction aux six millilitres de lysate prédéclairé et bien mélanger. Ajouter 162,5 microlitres de réhésifs réducteurs et bien mélanger.Incuber à température ambiante sur un shaker orbital à 800 rpm pendant deux heures. Après cela étancher la réaction en ajoutant cinq millimolaire EDTA et l’incubation sur le shaker orbital à température ambiante pendant cinq minutes. Ensuite, divisez le mélange de réaction entre deux tubes de 50 millilitres, chacun contenant quatre volumes de méthanol pré-réfrigéré et incuber à 30 degrés Celsius négatifs pendant 30 minutes.Centrifugeuse à 4000 fois G et quatre degrés Celsius pendant 15 minutes. Jeter le supernatant et ajouter entre un et deux millilitres de méthanol pré-refroidi à la pastille. Pipet de haut en bas pour briser la pastille en s’assurant que la pastille finit complètement en suspension sans morceaux visibles.Répétez le processus de centrifugation et de résuspension deux fois. Après cela, dessinez soigneusement le méthanol résiduel autant que possible en vous assurant de ne pas déranger la pastille. Ajouter 10 millilitres de tampon de reconstitution et pipet de haut en bas pour dissoudre la pastille.Centrifugeuse à 4000 fois G et quatre degrés Celsius pendant 10 minutes. Ensuite, transférez le supernatant dans un nouveau tube en vous assurant de recueillir 20 microlitres de l’échantillon pour un contrôle de la qualité. Transférer l’échantillon nettoyé et reconstitué aux perles d’agarose de streptavidine préparées.Incuber à quatre degrés Celsius avec rotation douce pendant la nuit. Faites tourner les perles à 4000 fois G pendant cinq minutes. Transférer le supernatant dans un nouveau tube en s’assurant de recueillir 20 microlitres de l’échantillon pour le contrôle de la qualité.Laver les perles avec 10 millilitres de tampon de lavage A.Incubate avec rotation douce à 12 rpm et à température ambiante pendant 10 minutes. Puis faire tourner les perles à 4000 fois G pendant cinq minutes. Retirer le supernatant et répéter le processus de lavage et de centrifugation une fois de plus.Répétez ce processus de lavage pour le tampon B de lavage et lavez le tampon C tel qu’il est décrit dans le protocole de texte. Après cela, laver les perles avec 10 millilitres de 50 millimolaire Tris hydrochlorure. Faites tourner les perles à 4000 fois G pendant cinq minutes.Retirer le supernatant et répartir uniformément les perles entre deux tubes de microcentrifugeuse de 1,5. Pour commencer à échapper aux PNR capturés, ajoutez 400 microlitres de tampon d’élitution de biotine préparé à 400 microlitres de perles lavées et réglées. Incuber sur un shaker orbital à 1500 rpm à température ambiante pendant 20 minutes.Puis incuber sur un shaker orbital avec un bloc thermique à 1500 rpm et 65 degrés Celsius pendant 10 minutes. Centrifugez les perles à 7800 fois G pendant une minute et recueillez le RNP échappé. Ajouter 400 microlitres de tampon d’élitution de biotine fraîche aux perles.Répétez le processus d’incubation et de centrifugation pour recueillir un deuxième éluute et combiner les deux éluutes dans un seul tube de 15 millilitres. Ensuite, ajoutez trois volumes de tampon de dilution aux elutes RNP combinés pour diminuer la concentration de SDS. À l’aide d’un tube ultra filtration de 0,5 millilitre, concentrez l’échantillon sur environ 40 microlitres tels que décrits dans le protocole texte.Ajouter 0,5 microgramme par microlitre RNase A et incuber à 37 degrés Celsius pendant deux heures pour libérer les RBI de RNase inter-liés. Recueillir deux microlitres de RBPs pour le contrôle de la qualité. Lors de l’optimisation des protocoles CARIC, les étapes de contrôle de la qualité sont essentielles.Le contrôle représentatif de la qualité des échantillons étiquetés par clic est effectué au moyen d’analyses de fluorescence en gel. Seul l’échantillon doublement étiqueté montre une bande de frottis forte au poids moléculaire élevé qui représente le signal des ARN inter-liés. Le signal RNP est supprimé en omettant soit les quatre SU ou l’UE. Il peut également être aboli par digestion avec RNase A.In certains cas une bande barbouillée forte est observée dans l’échantillon de contrôle su pas quatre.Cette bande représente la RNase labellisé sans croisement qui se dégradera pendant l’innaturation thermique dans la plupart des cas. Le contrôle de la qualité de la dataficiency de sondage d’affinité est évalué par l’analyse occidentale de tache qui montre les signaux de biotine dans les échantillons avant et après retrait. Une analyse de coloration d’argent des RBPs capturés révèle que pour les cellules HeLa, l’efficacité totale générale de capture se situe entre 0,05 et 0,1 pour cent des protéines d’entrée.Tout en essayant cette procédure, il est important de se rappeler que les RNase sont sensibles aux ribonucleases. Gardez l’environnement expérimental aussi propre que possible pour réduire la dégredation de RNase. Après cette procédure, l’identification d’almake de protéine utilisant la spectrométrie de masse peut être préformée pour révéler les protéines fer-délimitées.Après son développement, la technique CARIC ouvrira la voie à une compréhension plus complète de la régulation postale de l’OT transcription au travail.
