この方法であるCARICは、RNA結合タンパク質の包括的な国勢調査を提供することにより、遺伝子レクリエーションの転写後の分野における重要な質問に答えることができます。CARICの主な利点は、mRNAや非コードRNAなどの様々な種類のRNAに結合したタンパク質を捕捉できることです。この方法は、様々なタイプおよび生物に使用して、働くRNAタンパク質相互作用を研究することができる。まず、5%のCO2雰囲気で摂氏37度でDMEMを補充したHeLa細胞を培養する。細胞が約80%の合流に達すると、各皿の培養培地を15ミリリットルの前温め、新鮮な培地に置き換えます。1ミリモルの最終濃度に各皿に100ミリモルEUの15マイクロリットルを追加します。実験的でUV制御サンプルがない場合、各皿に100ミリモル4 SUの7.5マイクロリットルを加えます。ホイルで皿を覆い、前の条件を使用して16時間細胞を培養します。この後、EUおよび/または4つのSUの以前の量の半分を適切なプレートに加え、さらに2時間培養を続けます。生体内で架橋を開始するには、培養培地を取り出し、1回5ミリリットルのPBSを使用してPBSで各皿を3回洗浄する。残留PBSを可能な限り取り除く。実験用で4つのSU制御サンプルがない場合は、蓋を取り除いた氷の上に皿を置きます。UVクロスリンカーを使用して、365ナノメートルで、2ジュール/センチメートル平方メートルでUV光で細胞を照射します。UVコントロールなしのサンプルの場合は、皿を氷の上に置き、光から保護します。次に、各皿にプレプレシスバッファーを1ミリリットル加えます。ゴム製セルリフターを使用して細胞を削り、15ミリリットルチューブにプレプレシス懸濁液を回収します。2皿の懸濁液を含むチューブにプレシスバッファーを加え、総容量を6ミリリットルに調整します。次に、R lysis バッファーの等しいボリュームを追加します。細胞のライセートを細い針で数回通して、リセートが透明で均質になるまで渡します。1時間穏やかな回転で摂氏4度でリゼートをインキュベートします。この後、20体積の希釈バッファーで溶解液を希釈し、15ミリリットルの未Tra濾過チューブで15ミリリットルの分画に分割し、10キロダルトンの分子カットオフ。スイングバケットローテーターを使用して、各分画が1ミリリットル未満の体積に濃縮されるまで、約15分間、Gの4000倍と摂氏4度でチューブを回転させます。各濃縮溶解液分数に希釈バッファーの14ミリリットルを追加し、濃度プロセスを繰り返します。次に、画分を組み合わせ、前述の濃縮プロセスを使用して6ミリリットルの体積に濃縮します。まず、テキストプロトコルで概説されているように反応ミックスを準備します。この反応ミックスを6ミリリットルの予めクリアしたライセートに加え、よく混ぜます。162.5マイクロリットルの還元試薬を加え、よく混ぜます。800 rpm の軌道シェーカーの室温で2時間インキュベートします。この後、5ミリモルEDTAを加え、室温で軌道シェーカーに5分間インキュベートすることによって反応を焼き付ける。次に、反応混合物を2本の50ミリリットルチューブに分割し、それぞれに4量の予冷メタノールを含み、30分間摂氏30度の負の30度でインキュベートする。4000倍Gで遠心分離機、摂氏4度で15分間。上清を捨て、前冷やしたメタノールを1~2ミリリットルの間でペレットに加えます。ペレットを上下にピペットして、ペレットが目に見える塊なしで完全に中断することを確認します。遠心分離と再懸濁プロセスを2回繰り返します。この後、ペレットを乱さないように、できるだけ残存メタノールを慎重に引き出します。10ミリリットルの再構成バッファーを加え、ペレットを溶解するために上下にピペットします。4000倍Gで遠心分離機、摂氏4度で10分間。その後、上清を新しいチューブに移し、20マイクロリットルのサンプルを確実に採取して品質管理を行います。クリーンアップし、再構成したサンプルを、調製されたストレプトアビジンアガロースビーズに移します。一晩穏やかな回転で摂氏4度でインキュベート。ビーズをGの4000倍で5分間回転させます。上清を新しいチューブに移し、20マイクロリットルのサンプルを確実に採取して品質管理を行います。12rpmで穏やかな回転で10ミリリットルの洗浄バッファーA.Incubateでビーズを洗浄し、室温で10分間洗浄します。その後、ビーズを4000倍Gで5分間回転させます。上清を取り除き、洗濯と遠心分離プロセスをもう一度繰り返します。テキストプロトコルで概説されているように、洗浄バッファBおよび洗浄バッファCに対してこの洗浄プロセスを繰り返します。この後、50ミリモルトリス塩酸塩の10ミリリットルでビーズを洗います。ビーズをGの4000倍に5分間回転させます。上清を取り除き、2つの1.5マイクロ遠心チューブの間でビーズを均等に分割します。捕獲されたRPSを排除するために、洗浄された、落ち着いたビーズの400マイクロリットルに調製されたビオチン溶出バッファーの400マイクロリットルを加える。室温で1500 rpmで軌道シェーカー上で20分間インキュベートする。その後、1500 rpmのヒートブロックと摂氏65度の軌道シェーカーで10分間インキュベートします。7800倍Gでビーズを1分間遠心し、排除されたRNPを収集する。400マイクロリットルの新鮮なビオチン溶出バッファーをビーズに加えます。インキュベーションと遠心分離プロセスを繰り返して第2のエルテを採取し、2つのエルテを1本の15ミリリットルチューブに結合します。次に、結合RNPエルトに3体積の希釈バッファーを加えるし、SDSの濃度を減少させる。0.5ミリリットルの超濾過チューブを使用して、テキストプロトコルで概説されているように、サンプルを約40マイクロリットルに濃縮します。マイクロリットルRNase Aあたり0.5マイクログラムを加え、摂氏37度で2時間インキュベートし、架橋されたRNaseからRRPを放出します。品質管理のためにRPSの2マイクロリットルを集める。CARIC プロトコルを最適化する場合、品質管理の手順は重要です。クリック標識サンプルの代表的な品質管理は、インゲル蛍光分析を介して行われます。二重標識されたサンプルのみが、架橋されたRnPsのシグナルを表す高分子量で強いスミアバンドを示す。RNPシグナルは、4つのSUまたはEUのいずれかを省略することによって廃止される。また、RNaseによる消化によっても廃止A.In、4つのSU対照試料で強いスミアドバンドが観察される場合もある。このバンドは、ほとんどの場合、熱の加入の間に劣化するラベルの非架橋RNaseを表します。アフィニティー投票データの品質管理は、プルダウン前とプルダウン後の両方のサンプル内のビオチン信号を示すウェスタンブロット分析を通じて評価されます。捕獲されたRPSの銀染色分析は、HeLa細胞の場合、一般的な全捕捉効率がインプットタンパク質の0.05~0.1%であることを明らかにしている。この手順を試みる間、RNaseはリボヌクレアーゼに敏感であることを覚えておくことが重要です。RNaseの脱脂を減らすために、実験環境をできるだけ清潔に保ちます。この手順に従って、質量分析を用いたタンパク質アルメイク同定を、鉄の境界タンパク質を明らかにするために前形化することができる。その開発後、CARIC技術は、職場での郵便転写OT規制のより包括的な理解への道を開くでしょう。
