A manutenção da integridade de RNA justa é uma das chaves para experiências bem sucedidas de CARIC. Com ligantes apropriadas de Cu(I) e operação cuidadosa, degradação de RNA pode ser significativamente reduzida, embora tenha sido observada degradação parcial. O genoma humano é transcrito em vários tipos de codificação e não-codificante RNAs (ncRNAs), incluindo os mRNAs, rRNAs, os tRNAs, pequenos RNAs nucleares (snRNPs), pequenos RNAs nucleolares (snoRNAs) e tempo não-codificantes RNAs (lncRNAs)1. A maioria destes RNAs possuem roupas de RBPs e funciona como ribonucleoprotein partículas (RNPs)2. Portanto, uma identificação abrangente do RBPs é um pré-requisito para a compreensão da rede regulamentar entre RNAs e RBPs, que está implicada em várias doenças humanas3,4,5.
Nos últimos anos têm testemunhado um grande impulso de RBPs, descoberto em vários sistemas eukaryotic2,6, incluindo humano7,8,9,10,11, rato12,13,14, fermento9,15,16, zebrafish17, Drosophila melanogaster18,19 , Caenorhabditis elegans16, Arabidopsis thaliana20,21,22e parasitas humanos23,24,25 . Estes avanços têm sido facilitados por uma estratégia de captura RBP desenvolvida pela Castello et al 7 e Baltz et al 8 em 2012, que combina na vivo UV do cross-linking de RNA e sua interação proteínas, oligo (descolamento) captura de RNAs poli (a) e espectrometria de massa (MS)-com base em perfis de proteomic. No entanto, dado o fato de que poli existe principalmente em mRNAs maduros, que são responsáveis por apenas ~ 3-5% de eukaryotic transcriptome26, esta estratégia amplamente utilizada não é capaz de capturar RBPs interagindo com non-poly(A) RNAs, incluindo a maioria de ncRNAs e pré-mRNAs.
Aqui, nós relatamos os procedimentos detalhados de uma estratégia desenvolvida recentemente para a captura de todo o transcriptoma de tanto poli e non-poly(A) RBPs27. Denominado CARIC, esta estratégia combina na vivo UV do cross-linking e rotulagem metabólicos de RNAs com photoactivatable e "clicáveis" análogos nucleosídeos (que contêm um grupo funcional opaco que podem participar na reação de clique), 4 - thiouridine (4SU) e 5-ethynyluridine (UE). Etapas que são a chave para obter resultados ideais com a estratégia CARIC são eficiente rotulação metabólica, cross-linking e clique em reacção à luz UV e a manutenção da integridade do RNA. Porque Cu(I) usado como catalisador na reação de clique pode causar fragmentação dos RNAs, um ligante de Cu(I) que pode reduzir a fragmentação de RNA é essencial. Descrevemos como realizar reações eficiente clique no lisados celulares sem causar grave degradação do RNA.
Embora RBP captura e identificação em células HeLa só é descrita no presente protocolo, a estratégia CARIC pode ser aplicada para vários tipos de células e, possivelmente, de organismos vivos. Além de captura RBP, este protocolo também fornece procedimentos passo a passo simplificados para preparação de amostras de MS e proteína identificação e quantificação, que pode ser útil para aqueles que não estão familiarizados com os experimentos de proteomic.

Uma abrangente identificação das proteínas RNA-obrigatórias (RBPs) é a chave para entender a rede reguladora posttranscriptional nas células. Uma estratégia amplamente utilizada para a captura de RBP explora a poliadenilação [poli] de RNAs de alvo, que ocorre principalmente em eucarióticos mRNAs maduros, deixando a maioria das proteínas de ligação de non-poly(A) RNAs não identificado. Aqui descrevemos os procedimentos detalhados de um método recentemente relatado denominado clique química assistida RNA-interactome captura (CARIC), que permite a captura de todo o transcriptoma do RBPs tanto poli e non-poly(A) combinando a rotulagem metabólica do RNAs, na vivo UV do cross-linking e opaco de marcação.

A principal vantagem do CARIC é sua capacidade de capturar proteínas ligadas a vários tipos de RNAs, como mRNAs e RNAs não codificantes. Este método pode ser usado em vários tipos e no organismo para estudar a interação proteica RNA no trabalho.Primeiro, cultura células HeLa em DMEM suplementada a 37 graus Celsius em uma atmosfera de CO2 de 5%. Quando as células atingem cerca de 80% de confluência substituem o meio de cultura em cada prato por 15 mililitros de meio pré-armado e fresco. Adicione 15 microliters de 100 milimôlares da UE a cada prato a uma concentração final de um mililitro.Para amostras experimentais e sem controle UV adicionam 7,5 microliters de 100 mililitros quatro SU a cada prato. Cubra os pratos com papel alumínio e cultume as células por 16 horas usando as condições anteriores. Depois disso, adicione metade da quantidade anterior de UE e/ou quatro SU às placas apropriadas e continue a culminar por mais duas horas.Para começar a inter-ligação in vivo, remova o meio de cultura e lave cada prato três vezes com PBS usando cinco mililitros de PBS por lavagem. Remova o PBS residual o máximo possível. Para as amostras de controle experimentais e não quatro SU, coloque os pratos no gelo com a tampa removida.Use um cruzador UV para irradiar as células com luz UV a 365 nanômetros e a dois centímetros quadrados. Para as amostras de controle UV sem UV, coloque os pratos no gelo e proteja-os da luz. Em seguida, adicione um mililitro de tampão de prelise a cada prato.Use um levantador de células de borracha para raspar as células e coletar a suspensão de prelise em um tubo de 15 mililitros. Adicione o tampão de prelise a um tubo contendo a suspensão de dois pratos ajustando o volume total para seis mililitros. Em seguida, adicione um volume igual de tampão de lise R.Passe a célula lysate através de uma seringa com uma agulha estreita várias vezes até que o liseto seja claro e homogêneo. Incubar o lysate a quatro graus Celsius com rotação suave por uma hora. Depois disso dilui o lise em 20 volumes de tampão de diluição e divida-o em frações de 15 mililitros em tubos de não-filtração de 15 mililitros, corte molecular de 10 kilodaltons.Usando um rotador de balde balançando, gire os tubos a 4000 vezes G e quatro graus Celsius por cerca de 15 minutos até que cada fração esteja concentrada a um volume inferior a um mililitro. Adicione 14 mililitros de tampão de diluição a cada fração concentrada e repita o processo de concentração. Em seguida, misture as frações e concentre-as em um volume de seis mililitros usando o processo de concentração descrito anteriormente.Primeiro prepare a mistura de reação conforme descrito no protocolo de texto. Adicione esta mistura de reação aos seis mililitros de lise pré-limpo e misture bem. Adicione 162,5 microliters de redução do reagente e misture bem.Incubar à temperatura ambiente em um agitador orbital a 800 rpm por duas horas. Após isso, sacie a reação adicionando cinco mililitros EDTA e incubando no agitador orbital à temperatura ambiente por cinco minutos. Em seguida, divida a mistura de reação entre dois tubos de 50 mililitros, cada um contendo quatro volumes de metanol pré-resfriado e incubar a 30 graus Celsius negativos por 30 minutos.Centrífuga a 4000 vezes G e 4 graus Celsius por 15 minutos. Descarte o supernatante e adicione entre um e dois mililitros de metanol pré-resfriado à pelota. Encobre para cima e para baixo para quebrar a pelota certificando-se de que a pelota acaba completamente suspensa sem pedaços visíveis.Repita o processo de centrifugação e resuspensão duas vezes. Depois disso, retire cuidadosamente o metanol residual tanto quanto possível, certificando-se de não perturbar a pelota. Adicione 10 mililitros de tampão de reconstituição e encoste para cima e para baixo para dissolver a pelota.Centrífuga a 4000 vezes G e 4 graus Celsius por 10 minutos. Em seguida, transfira o supernascer para um novo tubo certificando-se de coletar 20 microliters da amostra para controle de qualidade. Transfira a amostra limpa e reconstituída para as contas preparadas streptavidin agarose.Incubar a quatro graus Celsius com rotação suave durante a noite. Gire as contas a 4000 vezes G por cinco minutos. Transfira o supernante para um novo tubo certificando-se de coletar 20 microliters da amostra para controle de qualidade.Lave as contas com 10 mililitros de tampão de lavagem A.Incubar com rotação suave a 12 rpm e em temperatura ambiente por 10 minutos. Em seguida, gire as contas a 4000 vezes G por cinco minutos. Retire o supernatante e repita o processo de lavagem e centrifugação mais uma vez.Repita este processo de lavagem para o tampão de lavagem B e o tampão de lavagem C conforme descrito no protocolo de texto. Depois disso, lave as contas com 10 mililitros de 50 mililitros tris. Gire as contas a 4000 vezes G por cinco minutos.Remova o supernatante e divida as contas uniformemente entre dois tubos de microcentrifuuagem de 1,5. Para começar a iludir as RNPs capturadas, adicione 400 microliters de tampão de eluição de biotina preparado a 400 microliters de contas lavadas e assentadas. Incubar em um agitador orbital a 1500 rpm à temperatura ambiente por 20 minutos.Em seguida, incubar em um agitador orbital com um bloco de calor a 1500 rpm e 65 graus Celsius por 10 minutos. Centrifugar as contas a 7800 vezes G por um minuto e coletar o RNP iludido. Adicione 400 microliters de tampão de elução de biotina fresco às contas.Repita o processo de incubação e centrifugação para coletar um segundo elto e combinar os dois elutes em um único tubo de 15 mililitros. Em seguida, adicione três volumes de tampão de diluição aos elutes RNP combinados para diminuir a concentração de SDS. Usando um tubo de filtração ultra de 0,5 mililitro, concentre a amostra em cerca de 40 microliters conforme descrito no protocolo de texto.Adicione 0,5 microgramas por microliter RNase A e incubar a 37 graus Celsius por duas horas para liberar RBPs de RNase intercedente. Colete dois microliters de RBPs para controle de qualidade. Ao otimizar os protocolos CARIC, as etapas de controle de qualidade são críticas.O controle de qualidade representativo das amostras rotuladas por clique é realizado através de análises de fluorescência em gel. Apenas a amostra duplamente rotulada mostra uma forte faixa de difamação no alto peso molecular que representa o sinal de RNPs transversais. O sinal RNP é abolido por omitir os quatro SU ou a UE. Também pode ser abolido pela digestão com RNase A.In em alguns casos uma banda forte manchada é observada na amostra de controle de quatro SU.Esta banda representa o RNase não ligado ao cross-linked que irá se degradar durante a innaturação de calor na maioria dos casos. O controle de qualidade da dataficiency da pesquisa de afinidade é avaliado através da análise de manchas ocidentais que mostra os sinais de biotina nas amostras antes da retirada e após a retirada. Uma análise de coloração de prata dos RBPs capturados revela que, para as células HeLa, a eficiência total de captura geral está entre 0,05 e 0,1% das proteínas de entrada.Ao tentar este procedimento é importante lembrar que o RNase é sensível às ribonucleases. Mantenha o ambiente experimental o mais limpo possível para reduzir a denadação de RNase. Após este procedimento, a identificação de almake de proteínas usando espectrometria de massa pode ser pré-formada para revelar as proteínas que se ligam ao ferro.Após seu desenvolvimento, a técnica do CARIC abrirá caminho para uma compreensão mais abrangente da regulamentação de OT de transcrição postal no trabalho.
