El genoma humano se transcribe en distintos tipos de codificación y noncoding RNAs (ncRNAs), incluyendo mRNAs, rRNAs y tRNAs, ARNs nucleares pequeños (snRNAs), RNAs nucleolares pequeño (ARNnop ' s) y largo no-codificación RNAs (lncRNAs)1. La mayoría de estos RNAs posee ropa de prácticas comerciales restrictivas y funciona como ribonucleoproteína partículas (RNPs)2. Por lo tanto, una identificación integral de prácticas comerciales restrictivas es un prerrequisito para la comprensión de la red reguladora entre RNAs y prácticas comerciales restrictivas, que está implicada en varias enfermedades humanas3,4,5.
Los últimos años han sido testigos de un gran refuerzo de prácticas comerciales restrictivas en varios sistemas eucariotas2,6, incluyendo humano7,8,9,10,11, ratón12,13,14, levadura9,15,16, pez cebra17, Drosophila melanogaster18,19 , Elegans de Caenorhabditis16, thaliana de Arabidopsis20,21,22y23,de parásitos humanos24,25 . Aquí, Divulgamos los procedimientos detallados de una estrategia desarrollada recientemente para la captura de todo el transcriptoma de prácticas comerciales restrictivas de poly(A) y non-poly(A)27. Denomina CARIC, esta estrategia combina en vivo UV Cross-linking y el etiquetado metabólico de RNAs con photoactivatable y "clickable" nucleósidos análogos (que contienen un grupo funcional de bioorthogonal que participan en la reacción de clic), 4 - thiouridine (4SU) y 5-ethynyluridine (UE). Pasos que son claves para obtener resultados ideales con la estrategia de CARIC son etiquetado metabólico eficiente UV Cross-linking y haga clic en la reacción y el mantenimiento de la integridad del RNA. Porque el Cu(I) utilizada como catalizador en la reacción de clic puede causar la fragmentación del ARN, un ligando de Cu(I) que puede reducir la fragmentación de la RNA es esencial. Además captura las prácticas comerciales restrictivas, este protocolo también proporciona procedimientos paso a paso ágil para preparación de muestras de MS y proteína identificación y cuantificación, que puede ser útil para aquellos que no están familiarizados con los experimentos de la proteómica.

Una completa identificación de proteínas de unión a RNA (restrictivas) es clave para entender la red de regulación postranscripcional en las células. Añadir 15 microlitros de 100 mililitros de la UE a cada plato a una concentración final de un milimolar.Para muestras experimentales y sin control UV añadir 7,5 microlitros de 100 mililitros cuatro SU a cada plato. Cubrir los platos con papel de aluminio y cultivar las células durante 16 horas utilizando las condiciones anteriores. Retire el PBS residual tanto como sea posible. Usando un tubo de ultrafiltración de 0,5 mililitros, concentre la muestra en aproximadamente 40 microlitros como se describe en el protocolo de texto.Añadir 0,5 microgramos por microlitros RNase A e incubar a 37 grados Centígrados durante dos horas para liberar los RBP de la RNase reticulada. Al optimizar los protocolos CARIC, los pasos de control de calidad son críticos.El control de calidad representativo de las muestras etiquetadas con clic se realiza mediante análisis de fluorescencia en gel. Sólo la muestra doblemente etiquetada muestra una banda de frotis fuerte en el alto peso molecular que representa la señal de RNP reticulados. La señal RNP se suprime omitiendo las cuatro SU o la UE. También puede ser abolido por la digestión con RNase A.In algunos casos se observa una banda fuerte desprestigié en la muestra de control no cuatro SU.Esta banda representa la RNase sin cruzar etiquetada que se degradará durante la inaturación por calor en la mayoría de los casos. El control de calidad de la deficiencia de la encuesta de afinidad se evalúa a través del análisis de manchas occidentales que muestra las señales de biotina en las muestras antes de la extracción y después de la extracción. Un análisis de tinción de plata de los PBP capturados revela que para las células de HeLa, la eficiencia de captura total general está entre 0.05 y 0.1 por ciento de las proteínas de entrada.Al intentar este procedimiento es importante recordar que las ARNases son sensibles a las ribonucleasas. Mantenga el entorno experimental lo más limpio posible para reducir la desgredación de RNase. Después de este procedimiento, la identificación de almake de proteínas mediante espectrometría de masas se puede preformar para revelar las proteínas que unen el hierro.Después de su desarrollo, la técnica CARIC allanará el camino para una comprensión más completa de la transcripción postal de la regulación OT en el trabajo.
