Proteoom analyse, die is gericht op het kwantificeren van de hele set van eiwitmolecules uitgedrukt in de cel, is een waardevolle benadering in huidige biologische en medische studies. Deze analyse is vaak afhankelijk van de Spectrometrie van de massa, waarmee eiwit soorten op basis van spectra gegenereerd door eiwit ionisatie1,2,3. Een alternatieve methode voor proteoom-analyse is elektroforese, met inbegrip van polyacrylamide gelelektroforese (pagina), capillaire elektroforese en tweedimensionale (2D) gelelektroforese. Deze methode is afhankelijk van de aspecifieke fluorescerende etikettering van alle de eiwitmolecules in de geanalyseerde cellen, gevolgd door elektroforetische scheiding en opsporing en kwantificering van elke soort eiwit. Om te bereiken dat de vereiste aspecifieke eiwit labeling, is een strategie het gebruik van fluorescente kleurstoffen die aan eiwitten via elektrostatische en hydrofobe interacties, zoals Coomassie Blue en Sypro-Ruby4,5,6 binden kunnen . Een alternatieve strategie is het gebruik van covalente labelen met kleurstoffen met N-hydroxysuccinimide (NHS) ester- of maleimide, die covalent aan eiwitten door middel van gemeenschappelijke residuen zoals primaire amines en thiolen binden kan, respectievelijk7, 8.
Ondertussen, de gevoeligheid van de fluorescentie detectie is ideaal voor het analyseren van lage-overvloed eiwitten en kleine aantallen cellen. Enkel molecuul fluorescentie imaging is één van de meest gevoelige methodes waarmee de detectie van individuele fluorescente kleurstoffen en gelabelde proteïnen in vitro en in vivo9,10,11,12, 13,14,15. Toepassing van deze beeldvorming methode elektroforese gebaseerde Proteoom analyse wordt verwacht om zeer gevoelige en kwantitatieve tests door het tellen van afzonderlijke fluorescently gelabelde proteïnen. Het blijft echter onduidelijk of labelen met fluorescente kleurstoffen is homogeen genoeg over alle de eiwitmolecules, en hoe deze homogeniteit wordt beïnvloed door verschillende eiwit soorten (Figuur 1). Eenvoudige bulk oplossing metingen kunnen worden gebruikt voor het verkrijgen van een molaire ratio van fluorescente kleurstoffen aan eiwitten 'koppeling efficiëntie'8 of 'labelen efficiëntie' genoemd, maar deze eigenschap biedt geen informatie op de homogeniteit van de etikettering onder eiwitmolecules.
Hier beschrijven we het protocol voor een bepaling te onderzoeken de labeling homogeniteit voor alle soorten van de eiwitten in de cel (Figuur 2)16. De twee belangrijkste stappen van deze bepaling zijn EiwitReiniging en beeldvorming. In de eerste stap, alle van de eiwitten in de cellen worden fluorescently aangeduid en biotinyleerd, vervolgens uitgepakt afzonderlijk met behulp van gelelektroforese gevolgd door electroelution. In de tweede stap, worden fluorescentie-eigenschappen van individuele eiwitmolecules in de uitgepakte monsters geëvalueerd op basis van één molecuul imaging. proteome-wide quantification of labeling homogeneity at the single molecule level

Cel proteomes worden vaak gekenmerkt met behulp van elektroforese testen, waar alle soorten eiwitten in de cellen worden niet-specifiek aangeduid met een fluorescente kleurstof en zijn gespot door een foto-elektrische cel na hun scheiding. De toepassing van deze krachtige imaging methode voor elektroforese bepalingen wordt echter belemmerd door het gebrek aan manieren om de homogeniteit van het fluorescerende labeling van elke soort eiwit over de Proteoom karakteriseren. Hier, wij een methode ontwikkeld om de labeling homogeniteit het proteoom op basis van een enkel molecuul fluorescentie imaging assay evalueren. Eerdere methoden uitgevoerd bulk metingen om molaire verhoudingen van fluorescerende en eiwitmoleculen te analyseren, maar ze kunnen niet onthullen hoe heterogeen eiwit populaties daadwerkelijk worden gelabeld.Onze methoden kunnen het direct doen op het niveau van één molecuul. Onze methode kan worden uitgebreid naar ultragevoelige en geavanceerde moleculaire concentratietesten, wat zal leiden tot toekomstige diagnostische methoden, waardoor efficiënte bevindingen van pathogene moleculen in specimens mogelijk zijn. Onze methode kan worden toegepast op analyse van afzonderlijke eiwitsoorten met behulp van fluorescerende antilichamen, evenals meerdere soortenanalyse met behulp van niet-specifieke etiketten voor alle eiwitten gescheiden door elektroforese of chromatografie.Het meest kritieke punt van de techniek is het verkrijgen van gegevens reproduceerbaarheid. Ik adviseer het houden van dezelfde experimentele conditie zoveel mogelijk bij het meten van meerdere monsters. Om deze procedure te starten, stelt u de lysing buffer en 1%Tween-20 voor zoals beschreven in het tekstprotocol. Na het uitvoeren van standaard SDS-PAGE voor het eiwitmonster en een moleculaire ladder, beeld de gel om de locatie van de eiwitbanden te identificeren. Gebruik een scherp mes om de gelporties uit te snijden die eiwitfracties van belang omvatten die op de plaatsen van de banden worden gebaseerd.Ten eerste, uiteengezet coverslips die 22 millimeter bij 22 millimeter en zijn 0,15 millimeter dik. Gebruik een plasmareiniger om de coverslips één minuut bloot te stellen aan luchtplasma om hun oppervlakken schoon te maken en te activeren. Gebruik vervolgens een spincoater om de coverslips te laten draaien met 200 microliters avadine buffer gedurende vijf seconden bij 500RPM, gevolgd door 30 seconden bij 1000 RPM.De afdekplaten 15 minuten op kamertemperatuur uitbroeden om ze te laten drogen. Gebruik een eiwitmonster dat is verdund om coverslips voor het eiwitmonster te bereiden. Voeg 100 microliter toe aan gezuiverde fluorescerende biotine in vijf micromolar HEPES-natriumhydroxide bij pH 7.2. Incubeer in het donker gedurende 15 minuten bij kamertemperatuur.Spoel hierna elke coverslip af met 200 microliters gedestilleerd water door aan de randen te pipetten, zodat u het midden van de coverlip niet aanraakt met de pipetpunt. Herhaal deze was drie keer. Stel vervolgens een even groot aantal nieuwe coverslips gedurende één minuut bloot aan luchtplasma.Plaats een gereinigde coverslip op elke monstergebonden coverslip om te voorkomen dat drogen. Start een breedveld of evanescente veldfluorescentiemicroscoop. Stel een coverslip op de microscoop en vind de focus.Voer vervolgens een tegelscan uit om ten minste 100 afbeeldingen te verkrijgen. In deze studie wordt de etikettering van homogeniteit van elke gelabelde eiwitsoort in cellen na scheiding gekwantificeerd met SDS-PAGE. De ruwe beeldgegevens voor verschillende moleculaire gewichtsfracties van eiwitten uit HeLa-cellysaat, evenals de positieve en negatieve controles, zijn hier te zien.Terwijl zowel het eiwitmonster als de positieve controle tussen de 100 en 500 vlekken per beeld vertonen, vertoont de negatieve controle zeer weinig tot niets. Dit toont aan dat het proces voldoende remt niet-specifieke binding van kleurstoffen aan de coverslip oppervlak. Spot intensiteit histogrammen voor de eiwitmonsters en de positieve controle presenteren meerdere pieken, die de stochastische binding van kleurstoffen aan primaire amines in eiwitten en avadine tetramer structuren respectievelijk vertegenwoordigen.Alle vlekken toonden knipperende en stapsgewijze fotobleaching met continue laser excitatie, met de nadruk op observatie op het niveau van een enkel molecuul. De labelbezetting, of LO, wordt vervolgens berekend op basis van de verhouding tussen het aantal vlekken in elk eiwitmonster tot die in de positieve controle. De LO gemeten uit de HeLa cel lysate monster varieert van 50%voor de kleinere moleculaire gewichtsfractie, tot 90%voor de hogere moleculaire gewichtsfractie.De LO voor het hele proteome monster zonder scheiding wordt gezien als 72%Het is van cruciaal belang om vers gemaakte reagentia te gebruiken en stof te voorkomen, vooral tijdens de bereiding van de coverslips. Na deze procedure kan een enkele molecuul telling analyse in een bepaald volume worden uitgevoerd om de concentraties van elk eiwit te kwantificeren. Bijvoorbeeld, analyse op een rauw product, of gel en capillaire elektroforese producten, kan worden uitgevoerd.Deze techniek maakt de weg vrij voor het gebruik van single molecule fluorescentie beeldvorming aan moleculaire geneeskunde, organische chemie, en omics analyse.
