1.衣原体前文化

</ol>2. 发酵罐中衣原体液体培养物的同步
注:该协议中提供的参数,如温度、光和CO2,是特定于应变CC-1690mt+的。为了使用另一个应变来开发同步培养,有必要测试最佳条件。
<ol><li>将预培养体转移到发酵罐系统(参见定制发酵罐设计补充图1),连接到循环冷却器以保持温度,过滤 CO2 (2%, v/v) 冒泡,并搅拌发酵罐底部的磁搅拌棒,具有恒定的搅拌力。</li>
	<li>要启动同步,将发酵罐设置为12:12 h的暗度,在34°C和200 μmolesμm-2μs-1光下,并确保其含有500 mL的HSM培养基,细胞密度为1 x 106细胞/mL。</li>

</ol>6. 对分数进行加法
<ol><li>将 500 μL 的上 MTBE 相(脂质)转移到标有 1.5 mL 的管中。使用真空浓缩器干燥样品(参见材料表),并储存在-80°C,直到测量。</li>

</ol>7. 极性代谢物(原代谢物)的测定
<ol><li>在甲氧胺-盐酸/丙烯溶液中重新悬浮极性相的干燥颗粒(步骤6.3),用于碳基团的甲氧西化。</li>
	<li>在37°C加热样品90分钟。</li>
	<li>如前13所述,在37°C下用N-甲基-N-三甲基硅酰三氟酰胺(MSTFA)衍生样品30分钟。</li>
	<li>使用与飞行时间质谱法(GC-TOF-MS)耦合的气相色谱分析主要代谢物。使用的梯度参数根据前面描述的协议14。</li>
</ol>8. 非极性代谢物的测定(脂质)
<ol><li>在乙酰乙酰二醇(7:3,v:v)的混合物中重新悬浮非极相的干燥颗粒(步骤6.1)。</li>
	<li>在 20000 x g下离心,在反向相 C8 柱(100 mm ×2.1 mm ×1.7 μm 颗粒)上分离,使用 UPLC 系统(参见材料表)。两个移动相为含1%1M醋酸铵、0.1%醋酸(缓冲A)和醋酸:异丙醇(7:3),含有1%1M醋酸铵、0.1%醋酸(缓冲液B)。</li>

</ol>9. 叶绿素含量的测定
<ol><li>将 MTBE 相位(步骤 6.1)的 100 μL 与 900 μL 的 90% 甲醇混合,用于方法空白和实验样品。</li>
	<li>使用波长为 665 nm 和 652 nm 的分光光度计测量吸光度,以区分叶绿素a和叶绿素b。 注:有效浓度计算的吸收范围应在0.1和1之间。如有必要,稀释样品。</li>

</ol>10. 蛋白质含量的提取和测定、消化和分析
注:为了重新悬浮蛋白质,颗粒尿素/尿素缓冲液(6M尿素,2M尿酸蛋白酶和磷酸酶抑制剂)用于修改先前描述的16的协议。然而,任何选择的缓冲液都可用于蛋白质的重新悬浮。
<ol><li>使用以下浓度制备蛋白质缓冲液:6M尿素和2M尿酸。</li>
	<li>在200 μL的蛋白质缓冲液(10.1)中溶解颗粒(步骤6.5)。</li>
	<li>在室温下孵育样品30分钟,随后在20000 x g下离心5分钟。</li>

	</ol>
</li>
	<li>消化后,使用C18级提示在质谱前对肽进行脱盐,并洗脱消化的肽18。</li>
	<li>将样品浓缩到接近干燥度,将2-5 μL溶液留在真空集中器中(见材料表),无需加热。</li>
	<li>在装载缓冲液中重新悬浮样品(5%醋酸,0.5%用于甲酸),并使用连接到纳米UPLC系统的高分辨率质谱仪(见材料表)通过LC-MS/MS分析肽混合物。</li>
	<li>使用UPLC系统(见材料表)在20厘米反向带电表面混合(CSH)柱上分离肽(见材料表),内径为75μm,颗粒尺寸为1.7μm。</li>
	<li>加载 4 μL 样品,以 300 nL/min 的流速穿过 90 分钟梯度。</li>
	<li>设置渐变。使用偏置梯度设置为缓冲液 B 的 3% (99.9% 醋酸 = 0.1% 的甲酸)的部分环离线设置,在循环与柱移至联机位置之前保持 14 分钟,此后梯度线性增加 50 分钟,直到 20%缓冲区 B 达到。</li>
	<li>在接下来的15分钟内,将缓冲液B的浓度提高到30%。然后在以下 15 分钟内,将缓冲液 B 增加到 40%,然后再达到缓冲区 B 的 90%。 执行洗涤步骤,需要以 400 nL/min 清洁列,并按住 10 分钟(详细梯度见表 1条件)。</li>
	<li>最后,将系统设定为300 nL/min的流速,并在1分钟内将3%的缓冲液B浓度平衡15分钟,然后再注入下一个样品。 注:在LCMS/MS分析后,表2列出了已识别的蛋白质的完整列表。</li>
</ol>11. 淀粉含量的提取和测定
注:为了确定总蛋白质和淀粉含量,固体颗粒在两步步骤中提取,如前10所述。
<ol><li>在细胞颗粒中加入500 μL的80%(v/v)乙醇(步骤6.5),并在80°C下孵育10分钟。</li>
	<li>在室温下以4000 x g离心10分钟。然后溶解在250μL无菌水中的颗粒,然后加入250μL的100mM醋酸钠。</li>
	<li>在99°C下加热3小时,将淀粉水解。通过加入β-淀粉酶(每个样品4.2个单位)和β-淀粉糖凝酶(每个样品10个单位)的酶混合物,在一夜之间将溶解的淀粉消化成葡萄糖单体。在37°C孵育管过夜。 注:孵育后,样品可在-20°C冷冻数天,或在-80°C冷冻数月,在进行葡萄糖测量。</li>
	<li>在20000 x g下将消化的提取物离心5分钟,并收集上清液。将上清液(含淀粉衍生的葡萄糖单体)溶解在含有5 mM MgCl 2、60mg/mL ATP、36mg/mL NADP和葡萄糖-6-磷酸脱氢酶(每个样品1个单位)的100 mM中。</li>
