Epigenetische modificaties, waaronder DNA modificatie, Histon modificatie en RNA modificatie, is aangetoond dat het spelen van essentiële functies in diverse biologische processen en ziekten1,2,3, 4 , 5 , 6 , 7. voor een lange tijd, DNA-methylatie (dat wil zeggen, 5-methylcytosine (5-mC)) is gezien als een zeer stabiele epigenetische marker en kan niet verder worden gewijzigd in het genoom. Onlangs, het is gebleken dat 5-mC kan worden geoxideerd tot 5-hydroxymethylcytosine (5-HMC) door TET (ten-elf translocaties) familie-eiwitten, met inbegrip van TET1, TET2, en TET38,9. Verdere studies tonen aan dat 5-HMC kan dienen als een stabiele marker en spelen biologische rollen door het reguleren van genexpressie4,10,11,12.

In het neuronale systeem, 5-hmC gemedieerde epigenetische modificaties spelen een belangrijke rol bij het reguleren van neurale stamcellen, neuronale activiteit, leren en geheugen, en is betrokken bij meerdere neurologische aandoeningen met inbegrip van Rett syndroom, autisme, Alzheimer ziekte, de ziekte van Huntington, etc.2,13,15,16,17,18,19,20.
Er zijn verschillende benaderingen voor het opsporen van 5-HMC in cellen en weefsels14,21,22,23,24. Hier beschrijven we twee methoden om het bestaan van 5-hmC te detecteren en het wereldwijde niveau van 5-hmC te kwantificeren: immunofluorescentie kleuring en DNA dot-Blot. Deze twee methoden zijn handig en gevoelig, en zijn met succes gebruikt in eerdere studies25,26,27,28,29,30. De belangrijkste stappen van deze twee methoden zijn DNA-denaturatie. Voor immunofluorescentie kleuring van 5-hmC is pre-behandeling van monsters met 1 M HCl vereist. Voor 5-hmC dot-Blot wordt DNA-denaturatie uitgevoerd met NaOH-oplossing. Deze twee methoden samen met de volgende generatie sequencing zijn zeer nuttig hulpmiddelen voor het onderzoeken van de functie van 5-hmC.

Hier presenteren we een protocol om 5-hydroxymethylcytosine in cellen en hersenweefsels te detecteren met behulp van immunofluorescentie, de nieuwe methode en de DNA dot-vlek. 5-hydroxymethylcytosine, d.w.z. 5hmC, verzacht epigenetische modificatie, speelt belangrijke functie bij het reguleren van genexpressie en betrokken bij meerdere neurologische aandoeningen.Eigenlijk kunnen onze methoden worden gebruikt om 5hmC in meerdere cellen en weefsels te detecteren. Het is handig en kan worden uitgevoerd met gemeenschappelijke apparatuur in het lab. Begin met het plaatsen van de muis gezicht omhoog op een plastic bord en de vaststelling van elke ledemaat met plakband.Gebruik chirurgische schaar te snijden door de huid en spieren, en open de borstholte. Bloot het hart en afgesneden een klein deel van het rechter atrium met fijne chirurgische schaar. Met behulp van een 10-milliliter wegwerp, gesteriliseerde spuit, doorsloop de muis uit de linker ventrikel met koude PBS.Vervolgens, doorsnede de muis met 4%PFA totdat het stijf is. Open vervolgens de schedel met bots tangen en verwijder de hersenen. Plaats de hersenen in een 15-milliliter centrifuge buis gevuld met vijf milliliter van 4%PFA en bewaar het op vier graden Celsius.Na 24 uur, breng de hersenen in een 30% sacharose oplossing en laat het op vier graden Celsius voor volledige uitdroging. Voorafgaand aan de sectie, ingebed de hersenen in optimale snijtemperatuur verbinding en afkoelen tot min 20 graden Celsius gedurende ten minste een uur. Sectie hersenmonsters met een dikte van 20 tot 40 micrometer met behulp van een cryostat microtome.Verzamel secties in PBS en bewaar op vier graden Celsius. Pak de hersendelen van belang en zet ze in een 24-well plaat met PBS. Was secties met PBS op een shaker gedurende 10 minuten.Verwijder de PBS en behandel met voorverwarmd eenkievel zoutzuur bij 37 graden Celsius gedurende 30 minuten. Zoutzuur is corrosief en bereid het alsjeblieft voor in het chemische ruim. Was vervolgens de monsters drie keer met PBS gedurende vijf minuten en blokkeer ze met PBS met 3% normaal geitenserum en 0,1% Triton X-100.Laat de monsters op een shaker op kamertemperatuur gedurende een uur. Voeg specifieke primaire antilichamen toe aan de secties en broed 's nachts bij vier graden Celsius op een shaker. De volgende dag, neem de monsters uit en laat ze op kamertemperatuur voor een uur.Was de monsters drie keer met PBS en voeg secundaire antilichamen toe. Bedek de plaat met aluminium en laat het op kamertemperatuur gedurende een uur tijdens het schudden. Na de incubatie, was de monsters drie keer met PBS en monteer ze op dia's.Voeg 100 tot 150 microliter anti-fade montagemedium toe, bedek met een premium cover glas en sluit af met nagellak. Beeld de hersensecties met een gewone of confocale microscoop. Om genomisch DNA te isoleren, begin met het ontleden van de hippocampus, cortex en cerebellumweefsels op een ijsgekoelde schotel.Voeg een milliliter DNA-lysebuffer toe en maal de weefsels. Breng het monster over in een schone microcentrifugebuis en voeg 250 microgram proteinase-K toe voor elke 600 microliter lysisbuffer. Voeg vervolgens ongeveer 50 microgram RNase A per monster toe en broed gedurende ten minste 12 uur bij 37 graden Celsius.Voeg na de incubatie een gelijk volume fenolchloroforme isoamylalcohol toe en meng grondig. Centrifuge het mengsel volgens manuscriptrichtingen en breng supernatant aan een nieuwe buis over. Voeg 600 microliters chloroform toe aan de supernatant, meng grondig en centrifuge volgens de handschriftaanwijzing.Breng de supernatant over naar een nieuwe buis en voeg 500 microliter isopropanol toe. Meng grondig en centrifuge opnieuw om het DNA neer te zetten. Na de centrifugatie, gooi de supernatant, en was de DNA-pellet met 70% ethanol volgens manuscript aanwijzingen.De lucht droogt de DNA-pellet volledig en los deze op in de Tris-HCl buffer. Bereid voorafgaand aan de start de vereiste oplossingen voor en monstermengsel volgens de hand van manuscriptaanwijzingen. Ontplaner het DNA-monster door het gedurende 10 minuten te verwarmen tot 100 graden Celsius en plaats het vervolgens op ijs.Snijd de juiste grootte van een nylon membraan en spoel het af met 6X SSC. Plaats het membraan op een dot-vlek apparaat en sluit de vacuümpomp. Spot zes microliter stippen op het membraan en verhybrial gedurende 30 minuten bij 80 graden Celsius.Blokkeer vervolgens het monstermembraan met vetvrije melk en tris-gebufferde zoutoplossing, of TBS, gedurende een uur. Voeg het polyklonale konijn anti-5-hydroxymethylcytosin antilichaam toe aan het membraan en incubbate 's nachts bij vier graden Celsius. De volgende dag, laat het monster membraan op kamertemperatuur voor een uur, dan was het membraan drie keer met TBS.Het membraan 30 minuten uitbroeden met het anti-konijn secundaire antilichaam en vervolgens drie keer wassen met TBS. Visualiseer de chemiluminescentiesignalen en kwantificeer de intensiteit ervan. Dit protocol kan worden gebruikt om 5-hydroxymethylcytosine, of 5hmC, te visualiseren in de hippocampus van volwassen muizen.Immunofluorescentie met antilichamen tegen neuronale cellen, de 5hmC blijkt dat er een verrijking van 5hmC in neuronen. Dynamiek van 5hmC tijdens de neuronale ontwikkeling kan worden bepaald met een dot-blot test van DNA-monsters geïsoleerd van zich vermenigvuldigen en gedifferentieerde volwassen neurale stamcellen. Globale niveaus van 5hmC aanzienlijk toenemen tijdens differentiatie en het niveau van 5hmC in neuronen is hoger dan in neurale stamcellen.De belangrijkste stap van deze methode is om ervoor te zorgen dat volledige denaturatie van DNA-monsters.
