アンチセンスタンパク質(ASP)遺伝子は、ヒト免疫不全ウイルス1型(HIV-1)エンベロープ(env)遺伝子の陰性鎖上に位置する開いた読み取りフレーム(ORF)であり、接合片gp120/gp4111にまたがっている。過去30年間にわたり、HIV ASP遺伝子が実際に転写され、翻訳された2、3、4、5、6、7、8、9であることが示されています。ASPアンチセンス転写物はインビトロで完全に特徴付けられてきたが、最近まで患者におけるASP RNAの実際の産生に関する情報はまだ欠落していた。
ASP のシーケンスは逆で、env を補完します。これは、ASP のトランスクリプトを検出しようとする際の大きな障害を表します。標準的な逆転写ポリメラーゼ連鎖反応(RT-PCR)法は、遺伝子特異的アンチセンスプライマーを使用して、正極性の相補的なDNA(cDNA)を合成します。しかしながら、このアプローチは、RNAヘアピンまたはループがプライマー10の不在で両方向にRTをプライミングすることができるので、初期RNAテンプレートの向き(センスまたはアンチセンス)を決定することを可能にしない、RT自己プライミングとして知られている現象である。ほとんどのASP研究者は、HIV-111、12に関連しないシーケンスでタグ付けされたプライマーを使用してRTセルフプライミングの問題を回避します。しかしながら、この戦略は、現象の発生を排除するものではなく、PCR11への非特異的CDNAの潜在的な持ち越しにつながる可能性がある。
我々は最近、アンチセンスRNAの研究のための新規な鎖特異的RT−PCRアッセイを開発し、表1に示すように、6人のHIV感染患者のコホートにおけるASP RNA検出に使用した。以下に説明する手順は、アントニオ・マンカレラら13によって以前に公開されています。このプロトコルでは、デュアルアプローチによる非特異的cDNAの生産を回避します。まず、高温(94°C)でRNAを変性させることによりRNA二次構造を排除し、次に、ビオチン化ASP特異的プライマーを用いてASP RNAを逆書き起こし、得られたcDNAをアフィニティー精製します。このアプローチにより、他の非特異的RT産物が生成されるのを防ぐか(RNAの高温変性)またはPCR(アフィニティー精製)の前に排除されるため、ターゲットcDNAのみを増幅することができます。

従来のRT-PCRは、重複する遺伝子によってコードされるRNAを検出するために使用されるセンスとアンチセンス配列の間の区別を可能にしません。このプロトコルは、特異的に非センスRNAを検出することを可能にする。高いRNA変性温度とともにバイオタイニル化プライマーを使用することで、アンチセンスcRNAの増幅が可能になり、非特異的なRT製品の生成を防止できます。我々は、この方法を使用して、ASPがRNAアンチセンスまたはタンパク質前駆体として、新しいHIV抗原であり、治療のための新しいHIV標的である可能性があることを実証した。この方法は、重複する遺伝子からのアンチセンスRNAを検出することができる任意のシステムに適用することができます。まず、PanASPプライマーの内部にウイルス性DNA配列を使用して患者固有のプライマーを設計します。次に、RNAを定量化し、DNaseでサンプルを処理してDNA汚染を排除します。全RNAの0.1マイクログラムから1マイクログラムの間で、96ウェルPCRプレート上の適切なウェルに移動します。その後、原稿の指示に従って逆転写、またはRT反応を設定します。ASPリバースプライマーの代わりに5マイクロリットルのヌクレアーゼフリー水を加えて、内因性RTコントロールを準備します。プレートをサーモサイクラーに入れ、RNAを摂氏94度まで5分間加熱します。その後、すぐに少なくとも1分間氷水でそれを冷却します。テキスト原稿に記載されているように1.5ミリリットルチューブに反応混合物を調製し、その後、ウェルを含むRNAのそれぞれに17.5マイクロリットルを移します。RNA変性は摂氏94度で行わなければならない。全変性がなければ、センスRNAからの非特異的産物の合成が起こり、非特異的cDNAの増幅につながる。井戸の内容物を軽く混ぜ、55°Cで60分間インキュベートします。その後、プレートを摂氏70度に15分間加熱して反応を不活性化する。原稿の指示に従って2X洗浄および結合バッファの1リットルを調製し、溶液をフィルタリングします。次に、PCR等水を用いて50ミリリットルの1X洗浄および結合バッファーを調製する。適切な数のストレプトアビジン結合磁気ビーズを1.5ミリリットルチューブに移し、等量の2X洗浄と結合バッファーを追加して洗浄し、チューブを15秒間ボルテックスします。チューブを磁気分離ラックに入れ、室温で3分間インキュベートします。次に、ビーズを邪魔することなく上清を慎重に除去し、ビーズの初期体積と同じ2X洗浄および結合バッファーの体積を追加する。ビーズを30秒間ボルテックスし、10マイクロリットルの懸濁液を適切な数の1.5ミリリットルのチューブに移します。チューブを磁気分離ラックに入れ、室温で3分間インキュベートします。次いで、上清を捨て、2X洗浄および結合バッファーの50マイクロリットルを加える。50マイクロリットルのバイオタイニル化cDNAをビーズと一緒に対応するチューブに加え、穏やかに回転しながら30分間インキュベートします。インキュベーションの後、チューブを磁気分離ラックに3分間置き、200マイクロリットルの1X洗浄および結合バッファーでビーズを洗浄し、続いて分離ラックに3分間インキュベーションします。上清を捨て、洗浄を2回繰り返します。その後、10マイクロリットルのPCR等水でビーズを再懸濁します。原稿の指示に従って、適切な量のPCRマスターミックスを用意します。よく混ぜて素早く回転させ、井戸あたり49マイクロリットルを96ウェルPCRプレートに移します。精製されたcDNAを15秒間慎重にチューブにボルテックスし、対応するウェルに懸濁液の1マイクロリットルを追加します。PCRを実行し、1%アガロースゲルで製品を分離します。ゲルからバンドをカットし、増幅産物をPCR 2.1プラスミドにクローン化します。次に、クローンをシーケンスし、各シーケンスを分析します。初期RT反応は、通常の非バイオニル化アンチセンスプライマーで行われ、ASPの増幅に成功した。しかし、同じ分子量とプライマーマイナスコントロールのバンドも増幅された。この問題を回避するために、特異的なアンチセンスプライマーをビオチンで標識し、得られたアンチセンスcDNAをPCRより前に精製した。これにより、プライマーマイナスコントロール内の非特異的cDNAからの汚染を大幅に低減してASP配列を増幅することが可能になりました。この方法のさらなる最適化は、RTより前に94°CのRNAを完全に変性し、その後氷水を直ちに冷却することによって達成され、ASPバンドの効果的な増幅をもたらし、非特異的な製品はなかった。ASP RNAの運動は測定され、CD4細胞は検出可能なウイルス血症と抗CD3/CD28による刺激に続く治療の欠如を有する3つのHIV陽性の被験者から単離された。また、ARTを受けている患者では、検出不可能なウイルス血症を有するASP RNAの定量化も可能であった。患者の3人に2人で、ASP RNAは刺激後3~5日で低レベルで検出された。2人の患者をASPについて分析し、RNAを羨ましがった患者1人、治療なし患者1人。未治療の患者の場合、両方のRNAが検出された。治療された患者にとって、ASPとenvは数日間の刺激の後にほとんど検出できなかった。この手順を試みる場合、変性はRNAを線形化し、RTをプライムできる二次構造が破壊されることを覚えておくことが重要です。一方、ビーズの洗浄は非バイオニルニル化cDNAを洗い流す。正しい極性を有するcDNAの精製後、qPCRを行い、遺伝子発現を解析することができる。さらに、cDNAをクローン化して、シーケンス解析に使用することもできます。この方法は、反対方向に重複する遺伝子を研究することを可能にし、細菌およびいくつかのタイプの癌を含むウイルス関連疾患の調節および病因を解明するのに有用であり得る。
