タンパク質の機能と安定性の密接な調節は、生物学の表現法制御の主要な原動力であるため、最も重要です。タンパク質の機能は、その本質的なポリペプチド配列と翻訳後修飾(PTM)の2つの成分から構成されます。グリコシル化、リン酸化、アセチル化、メチル化1など、様々な化学PTMが同定されている。1975年、Goldsteinらの2 は小さなタンパク質を同定し、そのユビキタスな性質のためにユビキチンと名付けた。ユビキチンはタンパク質分解3において重要であることが判明した。しかし、それ以来、シグナル分子としてのユビキチンの機能は、タンパク質安定性の調節をはるかに超えて広がったことが確立されています。ユビキチンシグナル伝達は、タンパク質安定化、オートファジー、細胞周期制御、およびタンパク質の人身売買4のような他の生物学的機能の広い範囲に関与している。

ユビキチン化タンパク質のMSベース同定は、ユビキチンのC末端に、MS分析のためのサンプルのタンパク質分解調製中にトリプシンによって認識される74位にアルギニン残基が含まれているという事実に基づいており、C末端のダブルグリシンを分離する。このGlyGly(-GG)は、基質タンパク質のリジン残基のε-アミノ基に結合したままである。ユビキチントポロジ解析では、ユビキチンの7つのリジン残基のうちの1つに修飾が起こります。これにより、GGによって修飾されたリジン残基を持つ7つの主要なペプチドのセットが作成され、各トポロジーに固有である(図2)。例えば、K06トポロジーでは、アミノ酸配列の位置6のリジンは、このリジンに114 Daの-GG修飾を加えてトリプシン消化から保護される。
MSによる特定の所定のペプチドの同定は、標的プロテオミクス、またはより具体的には、標的ペプチド獲得10と呼ばれる。使用されている質量分析計の性能に応じて、2つの方法が開発されています。これらは、反応モニタリング(SRM)、多重反応モニタリング(MRM)、および並列反応モニタリング(PRM)とも呼ばれる選択される。SRM では、前駆体 m/z と製品イオン m/z からなる遷移の選択が行われます。反対に、PRM は前駆体 m/z のみを必要とします。選択後、生成イオンの完全な調査スキャンが行われる。これは、測定11の前に、特定の質量分析計で定量するための適切な生成イオンの選択が不要であるという利点を有する。SRM と PRM の両方を、計測器に応じてスケジュールできます。スケジューリングとは、特定のイオンが分析に含まれる時間枠を割り当てる練習であり、ペプチドはクロマトグラフィーシステムから定義された保持時間で溶出します。特定の時点で尋問されるイオンの数を減らすことは、その時点で予定されているイオンの尋問の頻度を増加させ、したがって、データの精度を向上させます。
一般に、ユビキチントポロジーに対する標的プロテオミクスの適用は、他の標的プロテオミクス実験と同じである。しかし、2つの重要な違いが重要である:まず、ユビキチン鎖の安定性を考慮する必要があります。細胞のリシス時に鎖を急速に分解する複数の強力なデュービキチン化酵素(DUB)があります。ユビキチン特異的プロテアーゼは、チオエステラーゼとメタロプロテアーゼの2つのカテゴリーに分類されます。ユビキチン-ヒドロラーゼのほとんどはチオエステラーゼであり、活性中心にシステイン残基を運ぶ。このシステイン残基をアルキル化することにより、不活性化することができる。したがって、N-エチルマレイミド(NEM)のようなアルキル化剤を含むユビキチン安定化バッファーと高変性化学物質の使用、およびサンプルを冷やして保持することは、分析を成功させるために不可欠です。第2に、他の標的実験とは異なり、ペプチドの選択は固定される。典型的な標的実験では、タンパク質ペプチドを選んで、クロマトグラフィーとイオン化の性能を良好にします。K48のようないくつかのトポロジ特性ペプチドは、これらの特性は良好であるが、他の人にとっては、それらはあまり望ましくない。例えば、典型的な逆相セットアップにおけるK33クロマトグラフィーは、伸伸溶性プロファイルの形成により不良であり、かつK27ペプチドのイオン化特性が悪いため、MS12によってその視認性が低下する。
