近年、工学的アスコルビン酸ペルオキシダーゼ(APEX)と変異型エシェリヒア・コリビオチンリガーゼBirAR118G(BioIDとして知られる)に基づく近接標識(PL)法が開発され、PPI2,3,43,4の2研究に利用されている。PLの原理は、目的の標的タンパク質が酵素と融合し、不安定なビオチンAMP(バイオAMP)の形成を触媒することです。これらの遊離バイオAMPは、PL酵素によって放出され、標的タンパク質の近傍に拡散し、10nm5の推定半径内の一次アミンにおける近位タンパク質のビオチン化を可能にする5。
このアプローチは、一時的な PPI や弱い PPI をキャプチャする機能など、従来の Y2H および IP-MS アプローチに対して大きな利点があります。さらに、PLは、天然の細胞環境における標的タンパク質の近位タンパク質の標識を可能にする。PL酵素の違いは、異なるシステムに適用する場合に固有の欠点を持っています。例えば、APEX は BioID と比較して高いタグ付け動態を提供し、哺乳類のシステムで正常に適用されますが、このアプローチでは有毒過酸化水素 (H2O2)の要件は、植物の PL 研究には適していません。

turboid-based proximity labeling for in planta identification of protein-protein interaction networks

NLR免疫受容体は、様々な病原体に対する植物防御を媒介する上で重要な役割を果たす。ニコティアナベンタミアナ植物における免疫受容体などのNlRを含むToll/interleukin-1受容体ドメインの相互作用パートナーの同定のためのTurboIDベースの近接標識法について述べている。このプロトコルは、他の植物種におけるタンパク質とタンパク質相互作用を調査するための重要な参考文献を提供し、ニコティアナベンタミアナの関心のあるタンパク質に拡張することができます。TurboIDベースの近接ラベル化アプローチは、生体内での一過性または弱いタンパク質タンパク質相互作用を捕捉するために使用できるため、従来のアプローチよりも明確な利点があります。高密度で湿った土壌でN.ベンタミアナ種子を成長させることから始めます。摂氏23~25度の18時間の光と8時間の暗い写真期間を持つ気候室でそれらを維持します。植物は、その後のアグロインフィルトレーションのために4〜8の葉の段階に成長するまで、約4週間チャンバーに保管してください。TurboID融合を構築し、テキストプロトコルに記載されているように、プラスミドをアグロバクテリウム・トゥメファシエンスの有能な細胞に変換します。完全に成熟したN.ベンタミナ葉の腹膜表皮の接種に浸透するために1ミリリットルの針無し注射器を使用してください。ろ過後36時間で、葉に200マイクロモルビオチンを浸潤し、葉組織を収穫する前にさらに3〜12時間植物を維持する。葉のサンプルを収集するには、ペチオールの基部で浸潤した葉を切断し、葉の静脈を取り除き、液体窒素で組織をフラッシュ凍結する。葉の組織を害虫とモルタルで粉砕し、マイナス80度のファルコンチューブで粉末を15または50ミリリットルに保存します。全タンパク質を抽出するには、約0.35グラムの葉粉末を2ミリリットルチューブに移す。このプロセス中に液体窒素の低温で組織を維持するようにしてください。700マイクロリットルのRIPAライシスバッファーを粉末に加えます。チューブを10分間渦出し、サンプルを氷の上に30分間放置し、チューブを反転して4〜5分ごとに内容物を混合します。チューブを摂氏4度で20,000倍に10分間遠心します。その後、上清を収集します。脱塩カラムを通してサンプルを実行することにより、遊離ビオチンを除去します。柱の底部にあるシーラーを取り外し、50ミリリットルのチューブに入れてください。その後、キャップを緩め、1,000倍gと摂氏4度で列を遠心分離します。脱塩カラムを新鮮な50ミリリットルチューブに入れ、5ミリリットルのRIPAライシスバッファーでカラムを3回平滑化します。1,000倍gと摂氏4度で2分間遠心し、毎回流れを捨てます。平衡カラムの樹脂の上部に1.5ミリリットルのタンパク質抽出物を加えます。そして、抽出物が樹脂に入ると、RIPA溶菌バッファーの別の100マイクロリットルを追加します。柱を2分間遠心分離し、さらに使用するまで氷の上に脱塩サンプルを残します。脱塩タンパク質抽出物を定量化するには、バイオ・ラッド分光光度計を用いてOD595を測定します。勾配BSA溶液の値に基づいて標準曲線を描画し、脱塩タンパク質サンプルの濃度を計算します。レンサプタビジンC1を室温で1分間1ミリリットルのRIPAライシスバッファーで結合した磁気ビーズと平衡化します。磁気ラックを使用してビーズを3分間吸収し、溶液を軽く吸引します。その後、もう一度洗浄を繰り返します。タンパク質抽出物を平衡化された磁気ビーズに移し、一晩摂氏4度でチューブをリンベートし、タンパク質を精製します。翌日、磁気ラックでビーズを取り込み、上清を吸引します。次に、ビーズをチューブに加えて1.7ミリリットルの洗浄バッファーで洗浄し、ローターで8分間インキュベートします。先に述べたように上澄み液を取り出し、1.7ミリリットルの洗浄バッファー2と洗浄バッファー3で洗浄を繰り返します。洗剤を取り除くために50ミリモルトリスHCLの1.7ミリリットルを加えます。次に、チューブを磁気ラックに置き、上清を取り外します。50ミリモルトリスHCLの1ミリリットルで洗浄を繰り返し、新しい1.5ミリリットルチューブにビーズを移します。最後に、50ミリモルの重炭酸アンモニウムバッファーでビーズを6回洗浄します。免疫ブロット分析に100マイクロリットルのビーズを使用して、ビオチン化タンパク質の濃縮を確認し、残りのサンプルをマイナス80°Cで保存するフラッシュフリーズします。ウェスタンブロットは、アグロインフィルトレートN.ベンタミアナ葉のタンパク質発現およびビオチン化を分析するために使用された。浸潤した葉のビオチン化タンパク質は、ストレプトアビジンC1結合型磁気ビーズで効率的に濃縮され、その後の質量分析解析を行った。様々なサイズの異なるタンパク質が捕捉され、濃縮タンパク質のウェスタンブロット分析はスミアバンドを示した。この手順を試みるとき、脱塩カラムの底にあるシーラーを取り外し、各遠心分離の前にキャップを緩めることを忘れないでください。このプロトコルはニコチアナベンタミアナの興味のある他のタンパク質に容易に適応可能であり、また他の植物種のTurboID PLを拡張するために使用することができる。
