Hier hebben we met succes gebruik gemaakt van de acyl-RAC test om S-acylation van geselecteerde eiwitten te detecteren in zowel gekweekte menselijke cellen en primaire cellen afgeleid van muisweefsel. Deze methode is eenvoudig, gevoelig, en kan gemakkelijk worden uitgevoerd met minimale apparatuur eisen met behulp van standaard biochemie technieken. Deze methode is aangetoond dat het met succes nieuwe S-acylated eiwitten te identificeren, zoals de β-subeenheid van het eiwit translocating systeem (Sec61b),Sribos...

S-acylation is een omkeerbare posttranslationele modificatie waarbij een vetacylketen wordt toegedeeld aan een intern cysteïneresidu op een doeleiwit via een labiele thioesterbinding1. Het werd voor het eerst gemeld als een wijziging van eiwitten met palmitaat, een verzadigd 16-koolstofvetzuur2, en daarom wordt deze wijziging vaak aangeduid als S-palmitoylation. Naast palmitaat kunnen eiwitten omkeerbaar worden gewijzigd door een verscheidenheid aan langere en kortere verzadigde (myristaat en stearate), enkelvoudig onverzadigd (oleaat) en meervoudig onverzadigd (arachidonaat en eicosapentanoaat) vetzuren3,4,5,6,7. In eukaryotische cellen wordt S-acylation gekatalyseerd door een familie van enzymen die bekend staan als DHHC-eiwitacyltransferases en de omgekeerde reactie van cysteinedeacylation wordt gekatalyseerd door eiwitthioesterases, waarvan de meeste nog steedsraadselachtig8 blijven.
De laaitbaarheid van de thioesterbinding maakt deze lipidemodificatie omkeerbaar, waardoor het eiwitclustering, plasmamembraanlokalisatie, intracellulaire handel, eiwit-eiwitinteracties en eiwitstabiliteit9,10kandynamisch reguleren. Bijgevolg is S-acylation gekoppeld aan verschillende aandoeningen, waaronder de ziekte van Huntington, de ziekte van Alzheimer en verschillende vormen van kanker (prostaat, maag, blaas, long, colorectale), die de ontwikkeling van betrouwbare methoden om deze post-translationele eiwitmodificatie te detecterenvereist 11.
Metabolische etikettering met radioactief ([3H], [14C] of [125I]) palmitaat was een van de eerste benaderingen ontwikkeld om testeiwit S-acylation12,13,14. Echter, radiolabeling-gebaseerde methoden presenteren gezondheidsproblemen, zijn niet erg gevoelig, tijdrovend, en alleen detecteren lipidatie van zeer overvloedige eiwitten15. Een sneller en niet-radioactief alternatief voor radiolabeling is metabolische etikettering met bioorthogonale vetzuursondes, die routinematig wordt gebruikt om de dynamiek van eiwit S-acylation16te assay. Bij deze methode wordt een vetzuur met een chemische reporter (alkyne of azidegroep) door een eiwit acyltransferase in het S-acylated eiwit verwerkt. Azide-alkyne Huisgen cycloaddition reactie (klik chemie) kan vervolgens worden gebruikt om een gefunctionaliseerde groep, zoals een fluoroftaan of biotine, hechten aan het geïntegreerde vetzuur waardoor detectie van de S-acylated eiwit17,18,19.
Acyl-biotine uitwisseling (ABE) is een van de veel gebruikte biochemische methoden voor het vangen en identificeren van S-acylated eiwitten die een aantal van de tekortkomingen van metabole etikettering omzeilt, zoals ongeschiktheid voor weefselmonsters15. Deze methode kan worden toegepast voor de analyse van S-acylation in een breed scala van biologische monsters, waaronder weefsels en diepgevroren celmonsters20,21. Deze methode is gebaseerd op selectieve decolleté van de thioesterbinding tussen de acylgroep en het cysteïneresidu door neutrale hydroxylamine. De bevrijde thiolgroepen worden vervolgens gevangen met een thiol-reactief biotinederivaat. De gegenereerde bioatlateeiwitten worden vervolgens affiniteitgezuiverd met streptavidinaaga en geanalyseerd door immunoblotting.
Een alternatieve aanpak genoemd acyl-hars bijgestaan vangen (Acyl-RAC) werd later geïntroduceerd om de biotinylation stap te vervangen door directe vervoeging van vrije cysteïnedoor een thiol-reactieve hars22,23. Deze methode heeft minder stappen in vergelijking met ABE en kan op dezelfde manier worden gebruikt om eiwit S-acylation te detecteren in een breed scala van monsters1.
Acyl-RAC bestaat uit 4 hoofdstappen (figuur 1), 1. Blokkering van vrije thiolgroepen; 2. Selectieve splitsing van de cysteïne-acylthioesterbinding met neutrale hydroxylamine (HAM) om cysteïnethiolgroepen bloot te leggen; 3. De gevangen eiwitten kunnen vervolgens worden geanalyseerd door immunoblotting of onderworpen aan massaspectrometrie (MS) gebaseerde proteomics om het S-acylated proteome te beoordelen in een gevarieerd scala van soorten en weefsels22,24,25. Individuele S-acylation sites kunnen ook worden geïdentificeerd door trypsine vertering van de gevangen eiwitten en analyse van de resulterende peptiden door LC-MS/MS22. Hier laten we zien hoe acyl-RAC kan worden gebruikt voor gelijktijdige detectie van S-acylation van meerdere eiwitten in zowel een cellijn als een weefselmonster.

Eiwit S-acylation, ook wel S-palmitoylation genoemd, is een omkeerbare posttranslationele modificatie van cysteïneresten met lange-keten vetzuren via een labiele thioesterbinding. S-acylation, die in opkomst is als een wijdverbreid regelgevend mechanisme, kan bijna alle aspecten van de biologische activiteit van eiwitten moduleren, van complexe vorming tot eiwithandel en eiwitstabiliteit. De recente vooruitgang in het begrijpen van de biologische functie van eiwit S-acylation werd grotendeels bereikt door de ontwikkeling van nieuwe biochemische instrumenten waardoor robuuste en gevoelige detectie van eiwit S-acylation in een verscheidenheid van biologische monsters. Hier beschrijven we acyl hars-ondersteunde vangst (Acyl-RAC), een recent ontwikkelde methode gebaseerd op selectieve vangst van endogene S-acylated eiwitten door thiol-reactieve Sepharose kralen. In vergelijking met bestaande benaderingen vereist Acyl-RAC minder stappen en kan het betrouwbaardere resultaten opleveren in combinatie met massaspectrometrie voor de identificatie van nieuwe S-acylation-doelen. Een belangrijke beperking in deze techniek is het gebrek aan vermogen om onderscheid te maken tussen vetzuursoorten die via dezelfde thioesterbinding aan cysteïnes zijn verbonden.

Naar aanleiding van het hierboven beschreven protocol, gebruikten we eerst acyl-RAC om tegelijkertijd s-acylation van verschillende eiwitten in Jurkat cellen te detecteren, een vereeuwigde T-cellijn oorspronkelijk afgeleid van het perifere bloed van een T-cel leukemie patiënt27. Acyl-hars assisted capture of Acyl-RAC is een gevoelige en betrouwbare methode die kan worden gebruikt om eiwit S-acyleratie te detecteren in een verscheidenheid van biologische monsters. Dit protocol omzeilt enkele van de beperkingen van metabole etikettering en radio-etikettering, en maakt de gelijktijdige detectie van S-acylation van meerdere eiwitten. Niet alleen levende cellen, maar ook primaire weefsels en bevroren monsters.S-acylation kan een verscheidenheid aan cellulaire processen reguleren, zoals eiwithandel, plasmamembraantargeting, signaaltransductie, ijzertransport en eiwit-eiwitinteracties. Het is belangrijk om vers bereide hydroxylamineoplossing met zorgvuldig afgestelde pH voor elk experiment te gebruiken om een efficiënt en specifiek decolleté van de thioesterbinding te garanderen. Met een demonstratie van deze methode is het van cruciaal belang voor stappen zoals chloroform, methanol neerslag.De pannenkoek vorm pellet verkregen tijdens deze stap moet zeer zorgvuldig worden verwerkt. Het kan kwetsbaar zijn en gedeeltelijk verlies van het monster tijdens de stap kan leiden tot ongelijke monsterterugwinning. Het aantonen van de procedure zal Savannah West zijn, een afgestudeerde student van ons laboratorium.Om cellysates te verkrijgen, verzamel je de cellen van belang in een conische centrifugebuis. En verwijder elk celpuin door centrifugatie. Was de pellet in 5 milliliter PBS.En onmiddellijk resuspend de cellen in 600 microliters van vers bereide lyse buffer. Roer het monster op 1,500 omwentelingen per minuut in een thermoshaker gedurende 30 minuten bij vier graden Celsius. Voor het opruimen van de lysaten, pellet wasmiddel en oplosbaar materiaal door centrifugatie.Verzamel aan het einde van de centrifugatie het gerooide lysaat in een voorgekoelde microcentrifugebuis van 1,5 milliliter op ijs. En voer een Bradford of bicinchoninic zuur test om de eiwitconcentratie te schatten volgens standaard protocollen. Voeg methanol en chloroform toe om te lyseren bij een verhouding van 2:1.Schud rigoureus om een homogene suspensie te creëren en centrifugeert het monster om een eiwitpellet te verzamelen op de interface tussen de waterige en organische fasen. Kantelen van de buis, gebruik een naald of een gel laadpunt om zo veel oplosmiddel mogelijk te aspireren. De lucht droogt de eiwitkorrel een paar minuten.Voordat u de inhoud van de buis voorzichtig mengt met 600 microliters methanol, waarbij u ervoor zorgt dat de pellet niet wordt afgebroken. Na het zorgvuldig verwijderen van de methanol was, droog de eiwitpellet op een bankblad gedurende ongeveer vijf minuten. Vervolgens, resuspend de eiwitpellet in 200 microliters van 2SHB buffer.En vortex bij 42 graden Celsius en 1.500 omwentelingen per minuut in een thermoshaker. Wanneer de pellet is opgelost, voeg 200 microliter van 0,2%MMTS in 2SHB aan het monster. En het eiwit 15 minuten uitbroeden bij 42 graden Celsius en 1.500 omwentelingen per minuut in een thermoshaker.Voer aan het einde van de incubatie 3:4 chloroform-methanolneerslag uit, zoals aangetoond. Los de pellet op in 100 microliter verse 2SHB buffer met vortexing om de MMTS te verwijderen. En verdun het monster met 300 microliters buffer A na elke neerslag.Los na de uiteindelijke neerslag de monsters op in 200 microliter van 2SHB-buffer en verdun met 240 microliters buffer A.Meet de eiwitconcentratie opnieuw en zet een 40 microliter van elk monster opzij als inputcontroles. Splits monsters op in twee gelijke volumes van 200 microliters. En markeer de buizen als plus hydroxylamine en minus hydroxylamine.Voeg 50 microliter vers bereide neutrale twee molaire hydroxylamine toe aan een uiteindelijke concentratie van 400 millimolar aan de plus hydroxylaminebuis. En 50 microliters van neutrale twee molaire natriumchloride aan de negatieve controle, een minus hydroxylamine buis. Voeg vervolgens 30 microliter TS-kraaldrijfmest toe aan elke buis.En draai de buizen voor een tot twee uur bij kamertemperatuur. Aan het einde van de incubatiewas de kralen vier keer met 1%SDS in buffer A om eventuele resterende hydroxylamine te verwijderen. Na de laatste wasbeurt, was alle kraal monsters met drie zachte microcentrifugations van een minuut.Zorgvuldig aspirating de supernatants en resuspending de kralen in 500 microliters van 1%SDS in buffer A bij elke wasbeurt. Na de laatste wasbeurt, voorzichtig spin vaststelling van de kralen zoals aangetoond. En aspirate zo veel supernatant mogelijk zonder verstoring van de kralen.Om de eiwitten uit de kralen te herstellen, voeg 50 microliter van 4%SDS monsterbuffer toe aan elke buis en broed de monsters uit bij 80 graden Celsius en 1, 500 omwentelingen per minuut gedurende 15 minuten in een thermoshaker. Laat de monsters aan het einde van de incubatie afkoelen voordat u centrifugeert om de kralen volledig te pelleteren. Gebruik vervolgens een gel laadtip om de eluted eiwitten over te brengen in nieuwe 1,5 milliliter buizen.En voer de monsters uit op een SDS-PAGE gel om de S-acylation van de eiwitten van belang door westerse blotting te analyseren. Tyrosine kinase Lck kan worden gedetecteerd in lysates behandeld met neutrale twee molaire hydroxylamine. om de thioesterband tussen cysteïneresten en de vetzuurmoiety te splijten.Strippen en reprobing met antilichamen tegen eiwitten Fyn en LAT tonen aan dat acyl-hars ondersteunde capture assay kan worden gebruikt om S-acylation van meerdere eiwitten tegelijkertijd te analyseren. Bovendien kan S-acylation van Lck, Fyn en LAT gemakkelijk worden gedetecteerd in primaire muisspuitocyten. Wat aangeeft dat deze wijziging wordt bewaard tussen twee soorten.Naast de identificatie van nieuwe S-acylated eiwitten, kan deze methode ook worden gebruikt om veranderingen in eiwit S-acyleratie onder verschillende biologische omstandigheden te beoordelen. Het aantal nieuw geïdentificeerde S-acylated eiwitten is enorm toegenomen na de dubbele up betekende een snelle, en betrouwbare techniek zoals Acyl-RAC. Naast de identificatie van nieuwe S-acylated eiwitten, kan deze methode ook worden gebruikt om veranderingen in eiwit S-acyleratie onder verschillende biologische omstandigheden te beoordelen.
