タンパク質相互作用(PPI)は、タンパク質の構造と機能の維持からシステム全体の調節に至る生物学全体で重要な役割を果たします。PPI はさまざまな形式で提供され、どのような種類の相互作用を形成するかに基づいて分類できます。そのような分類の1つは、同一のサブユニットまたはサブユニットとして作用する異なるタンパク質間の相互作用であるかどうかに基づくホモオリゴメリックまたはヘテロオリゴメリックである。別の分類は、相互作用が安定した複合体または過渡的な複雑な状態の形成につながる場合の相互作用の強さに基づいています。タンパク質間のPPIに関する構造情報は、タンパク質が機能するメカニズムを理解する上で非常に重要です。タンパク質の80%以上が、その機能的役割を果たすために複雑な形成に依存していると推定されている。生物学におけるその重要性を適切に機能させるためにPPIに依存することが観察されたタンパク質の割合を考えると、容易に明らかであるが、タンパク質がPPIを形成しているときに実験的に観察できる技術の限界のために、これらの相互作用に関与するタンパク質を適切に調査できることは依然として困難である。
ノイズ、偽陽性、および偽陰性の高い量が現在利用可能なPPI決定技術の多くから導き出されるため、多くの実験的に決定されたPPIの結果の間には、高い意見の相違があります。これは特に酵母ツーハイブリッド(Y2H)系では、タンデムアフィニティー精製質量分析(TAP-MS)、蛍光共鳴エネルギー伝達(FRET)、PPI測定2、3、4、5、6、7に最も一般的に使用される方法の3つを表す。それに比べて、核磁気共鳴(NMR)、X線結晶学、電子顕微鏡(EM)などのタンパク質構造生物学技術を用いて、タンパク質とタンパク質の相互作用に関する高解像構造情報を原子レベルまで得ることができ、目的のタンパク質に対して発生する相互作用の直接的な視覚的確認を可能にする。現在利用可能な非構造ベースPPI決定研究技術(例えば、Y2H、TAP-MS、およびFRET)の全てがこの能力を欠き、さらにタンパク質間の弱い相互作用および一過性相互作用を同定するのが困難に苦しむ5。これらの欠点は、適切な第四級構造およびヘテロマー錯体集合体の形成に影響を与える脂質環境の追加変数によってもたらされる複雑性の増大に起因する膜タンパク質を研究する際にさらに強化される。
膜タンパク質はプロテオームの大部分を占めており、すべての生物の中で適切な細胞機能において多くの重要な役割を果たすことが知られています。膜タンパク質はヒトゲノムの27%を占め、現在の薬物標的の60%程度を占めると推定されているにもかかわらず、全ての公表タンパク質構造の約2.2%を占める膜タンパク質の解剖モデルの数に大きな異常がある。構造情報の入手可能性の不一致の主な原因は、膜タンパク質自体の本質的な特性にあります。溶解性が悪く、天然の構造や機能を維持するための脂質環境との相互作用に依存し、脂質膜自体の様々な物理化学的特性を研究する際に、膜タンパク質は大きな問題を引き続き表しています。これらの固有特性の中で、正確な構造情報を得るために最も重要なのは、天然の脂質環境との相互作用を持つことで、天然の構造と機能を維持する必要があります。脂質環境は膜蛋白質の構造や機能の一部としてこのような不可欠な部分であり、膜蛋白質の構造と機能11の基本単位としてメムテイン(膜とタンパク質との組み合わせ)の概念が提案されている。脂質とタンパク質の相互作用の重要性にもかかわらず、現在利用可能な構造ベースのPPI決定技術は、多くの場合、研究されているタンパク質が溶解しているか、洗剤で可溶化されている必要があります。過酷な洗剤への暴露は、タンパク質を変性させたり、脂質異常による偽陽性および陰性を引き起こし、凝集、タンパク質の変性、非共有結合相互作用の解離、人工オリゴマー状態の形成を誘発する可能性があります。膜蛋白質のネイティブオリゴマー状態を正確に決定するために自然な脂質環境を維持する必要性のために、我々は、以前に報告されたスチレンマレイン酸脂質粒子(SMALP)13法に基づいてネイティブ細胞膜ナノ粒子システム(NCMNs)12を開発した。 
SMALPは、膜活性ポリマーとしてスチレンマレイン酸共重合体を使用して、膜タンパク質を抽出し、可溶化します。ポリ(スチレン-コマレイン酸)(SMA)は、その疎水性スチレン部分と正反対の親水性マレイン酸部分に起因するユニークな両親媒性ポリマーです。pH依存機構14に吸着し、不安定化し、細胞膜を破壊することによってナノ粒子を形成する。SMAのこの機能活性は、膜タンパク質抽出および可溶化のための洗浄剤フリーシステムとして利用することを可能にするものである。NCMNシステムは、いくつかの側面でSMALPシステムとは異なります。NCMNシステムの最もユニークな特徴は、安定性とネイティブ機能のために異なる条件を必要とする多くの異なる膜タンパク質の単離に適したユニークな特性を有する多数のポリマーを有する膜活性ポリマーライブラリーを有することである。NCMNシステムは、ナノ粒子の調製に関しては、SMALP法と比較して異なるプロトコルを有する。そのような例の1つは、NCMNsが高分解能構造の決定のために単一ステップニッケル親和性カラム精製を使用することです。これらの異なるプロトコルの効果は、3.2および3.0 Å cryo-EM AcrB構造を生成したNCMNsプロトコルを比較する際に、SMALP法を用いた同様の研究を行い、8.8Å解像度12,15でクライオEMAcrB構造を生じさせた。NCMNシステムのこれらのユニークな特徴は、以前に確立されたSMALP法で行われた改善であり、PPIの研究のための理想的な候補になります。
多剤流出トランスポーターAcrBは、大腸菌12において機能的なホモトリマーとして存在する。変異原性分析は、AcrBトリマーの安定性を担うループ上に位置する単一のP223G点突然変異が、三量体状態を不安定化させ、天然の青いゲル電気泳動16で検出できる洗剤DDMで調製するとAcrBモノマーを生じさせることを示唆した。しかし、AcrB-P223G変異体のFRET分析は、天然細胞膜脂質二重層環境において、変異型AcrB-P223Gの大部分が依然として三量体として存在し、野生型AcrBおよびAcrB-P223Gの両方の発現レベルが類似していることを示唆した。しかしFRET分析結果にもかかわらず、変異型トランスポーターの活性アッセイは、野生型16と比較すると活性が劇的に低下することを示した。FRET技術はタンパク質とタンパク質相互作用の分析に広く使用されてきたが、研究は、しばしば偽陽性17、18、19、20を与えることができることを示している。
最近、AcrBトリマーの高解像度クライオEM構造は、NCMNs12の使用を通じてAcrBと関連する天然細胞膜脂質二重層との相互作用を示す決定された。原則として、NCMNsは、天然細胞膜に見られるタンパク質とタンパク質の相互作用の分析に容易に利用することができます。本システムの試験では、天然細胞膜ナノ粒子と陰性染色電子顕微鏡を用いてAcrB-P223Gのオリゴマー状態を直接観察する実験を行った。野生型AcrBナノ粒子と比較するために、NCMNライブラリー12に見られるAcrBおよび代替ポリマーの高解像度クライオEM構造決定に用いられている同じ膜活性ポリマー(NCMNライブラリでNCMNP1-1としてインデックス化された研究室製のSMA2000)を用いた。先に報告された結果に基づいて、AcrB-P223G変異体の大部分が三量体天然細胞膜ナノ粒子21の形で存在することが期待された。しかし、野生型AcrBで観察されたものなど、サンプルにはAcrB三分子は見つからなかった。これは、AcrB-P223Gの大部分が、以前に示唆されたように、ネイティブ細胞膜に三量子を形成しないことを示唆している。
ここでは、NCMを用いた野生型 大腸菌 AcrBとの比較における変異型 大腸 菌AcrB-P223Gの詳細な分析を報告する。AcrBのこのケーススタディは、NCMNがタンパク質とタンパク質相互作用分析に適したシステムであることを示唆しています。
