DNA1、2、3、4、5、6、7、8、9、10、11、12、天然の核酸を用いて作られた水性または実質的に水和した培地(DNA1、3、4、5、6、7、8、9、10、RNA 11、12)の多数の構築に成功した。しかしながら、天然に存在する核酸は、二重らせん立体構造変化を起こしたり、有機溶媒混合物13,14において熱安定性を低下させたりしている。
これまで、我々の研究室では、γペプチド核酸(γPNA)15と呼ばれるγ位修飾合成核酸を用いた3ヘリックスナノファイバーの構築方法を報告した(図1A)。このような合成核酸模倣PNAの開発および潜在的な用途の必要性は、フィールド16,17の中で議論されている。我々は、DNAナノ構造体18、19、20のために提示された一本鎖タイル(SST)戦略の適応を通じて、9つの逐次異なるγPNAオリゴマーがDMSOおよびDMFのような選択された極性陽極性有機溶媒混合物に3ヘリックスナノファイバーを形成するように設計することができることを示した。γPNAオリゴマーは、Sahuらが発表した方法に基づいて、各12基オリゴマーに沿って3つのγ位置(1、4および8のベースポジション)で(R)ジエチレングリコール(mini-PEG)の改変を伴って商業的に注文した。21これらのガンマ修飾は、修飾されていないPNAに対するγPNAのより高い結合親和性および熱安定性に関連するらせん前組織を引き起こす。
本稿は、γPNA系ナノ構造体15の形成に対する溶媒溶液およびDNA置換の影響を調査する報告された研究の適応である。この記事の目的は、設計の詳細な説明と、γPNAナノファイバーの自己集合化と特性化のために開発された溶媒適合法の詳細なプロトコルを提供することです。そこで、まず、合成核酸模倣PNAを用いたナノ構造設計の一般的なプラットフォームであるモジュラーSST戦略を紹介する。
PNA二重化のらせんピッチは、10.5塩基あたり1ターンを受けるDNA二重と比較して、1ターンあたり18塩基であると報告されている(図1B)。したがって、実用されたγPNA SSTのドメイン長は、3つの三角形配列ヘリス間の相互作用を可能にするために、フルターンの3分の1または120°回転を収容するために6塩基に設定された。また、これまでのSSTモチーフとは異なり、各SSTは2つのドメインしか含んでおかなければ、3らせん束を形成するために包む1次元リボン状の構造を効果的に作成します(図1C)。各12塩基γPNAオリゴマーは、1、4、8の位置でガンマ修飾され、SSTモチーフ全体にわたってミニPEG群の均一な間隔分布を確保します。さらに、モチーフ内には、単一のらせんに存在する「連続した」ストランドとらせんスパンの「クロスオーバー」ストランドの2種類のオリゴマーがあります(図1D)。また、オリゴマーP8およびP6は、蛍光Cy3(緑色星)およびビオチン(黄色の楕円形)でそれぞれ(図1D)、蛍光顕微鏡を用いた構造形成の検出を可能にする標識を有する。全体として、SSTモチーフは、3ヘリックスナノファイバーの形成を可能にするために9つの合計オリゴマーで作られており、各ドメインのプログラムされた相補性を介して、隣接するオリゴマー上の対応するドメインに対して(図1E)。

本新規プロトコルは、特異的有機溶媒混合物中のナノ構造を形成する合成核酸模倣ガンマPNAの複数の異なる配列の使用を記述する。ここで説明するアッセイは、既存の核酸ナノテクノロジープロトコルを、プロトコルがほとんどまたはまったく公開されていない有機溶媒に適応させる必要性を示している。この技術に新しい実践者は、ナノ材料PNAが凝集する傾向があるため、水性豊富な環境のために開発された既存のプロトコルを有機溶媒が豊富な環境に適応させることは困難かもしれません。まず、ガンマ PNA 株を準備します。市販メーカーからHPLCグレードの精製ガンマPNA鎖を得た後、脱イオン水中の各鎖を300マイクロモル濃度に再懸濁する。ガンマPNAはマイナス20°Cで数ヶ月まで保存します。自己組立を行う準備ができたら、75%DMSO、75%DMF、および40%1、4-ジオキサンでアニールバッチサンプルを調製します。まず、主在庫から0.67マイクロリットルをアリクォートし、10マイクロリットルの最終体積に対して脱イオン水を加えることによって、各オリゴマーの20マイクロモルサブストックを調製する。20マイクロモルサブストックから各オリゴマーの1マイクロリットルを200マイクロリットルPCRチューブに加え、9つのオリゴマーの合計容量は9マイクロリットルになります。40マイクロリットルの最終体積のために、さらに1マイクロリットルの脱イオン水を加えて、30マイクロリットルの無水DMSOまたはDMFを加えます。40%1、4-ジオキサンバッチを調製するには、1,4-ジオキサンの16マイクロリットルを加え、脱イオン水で40マイクロリットルにボリュームを持って来ます。90~20°Cのサーマルサイクラー冷却でサンプルを22.5時間アニールします。典型的には、2つのオリゴマーおよび3つのオリゴマーガンマPNAサブセットについて得られる融解温度は、異なる溶媒条件に対して摂氏40〜70度の範囲にある。原稿の指示に従ってサーマルサイクラーをプログラムします。アニーリングが完了すると、サンプルは、特性評価の前に12〜24時間摂氏4度で保存することができます。約5ミリリットルの水で箱を充填することにより、空のピペットの先端ボックスから湿度室を作ります。市販の2%コロディオンをアセテートアミルアミルで20倍希釈し、イソアミルアセテート溶媒でニトロセルロース溶液を作成します。ピンセットを使用してニトロセルロース溶液にカバースリップを浸し、空気乾燥させ、顕微鏡スライド、2つの両面テープストリップ、ニトロセルロースコーティングカバースリップからフローチャンバーを作ります。ビオチンBSAの1ミリグラムを計量し、PBSの1ミリリットルに溶解することにより、ビオチンBSA溶液を調製.ピペット15マイクロリットルのビオチンBSAを流路に角度で入れ、加湿チャンバ内の室温で2〜4分間インキュベートする。1ミリリットルのPBSで1ミリグラムのBSAから成る洗浄バッファーの15マイクロリットルをチャネルに吹き込み、余分なビオチンBSAを洗い流し、加湿チャンバで流路を2〜4分間インキュベートして表面をパッシベートする。ストレプトアビジン0.5ミリグラムとBSAの1ミリグラムを測定し、その後、PBSの1ミリリットルの両方に溶解します。ストレプトアビジン溶液のピペット15マイクロリットルを流路に入れ、加湿チャンバーに2〜4分間入れ、15マイクロリットルの洗浄バッファーを流すことによってチャネルを洗浄する。次に、加湿室で15マイクロリットルのガンマPNAオリゴマーのアニールバッチを流し、次いでナノ構造体と同じ溶媒組成中に1ミリモルトロロックスの15マイクロリットルを流すことによって未結合のナノ構造を洗浄する。流路をスライドホルダーに移し、TIRFイメージング、60X油浸出目的、および1.5X拡大鏡を備えた蛍光顕微鏡で画像化します。Cy3チャンネルを監視しながら、60倍または90倍の倍率で流路をスキャンします。原稿の方向に従って20および6%のSDSストックを準備し、20マイクロモルオリゴマーの1マイクロリットルを200マイクロリットルPCRチューブに加えることによってガンマPNAオリゴマーをアニールする。40マイクロリットルの最終容積のためにPCR管に無水DMSOの30マイクロリットルおよび6%または20%SDSの1マイクロリットルを加え、最終的なSDS濃度はそれぞれ5.25または17.5ミリモルになる。前述のようにサーモサイクラー中のガンマPNAをアニールする。TIRFまたはTEMプロトコルを使用してSDSの存在下でガンマPNAナノ構造体を特徴付けます。75%DMSOでアニールされたガンマPNAオリゴマーのTIRFイメージングは、75%DMFでアニーリングがスパイキュア状または針状のナノ構造をもたらした一方で、よく組織化されたアーキテクチャを示した。40%1、4-ジオキサン条件は、糸状ナノ構造体のまばらな装飾を生み出した。さらに、75%DMSOで形成されたガンマPNAナノチューブのサンプルは、TEMイメージング中に高倍率またはナノスコピック解像度でナノファイバーの束縛を実証した。ナノ構造体の幅の定量分析は、80ナノメートルを超える最大値を持つ16.3ナノメートルの中央値幅を示した。隣接するガンマPNAを置き換えた等位DNAオリゴマーは、まっすぐな糸状構造を形成するのに対し、クロスオーバーガンマPNAの置換は星状構造をもたらす。連続したDNAオリゴマーに置き換えられたナノ構造は、約19ナノメートルの中央値幅を有していた。高SDS濃度では、ガンマPNAナノファイバーは、TIRFイメージングで見た場合の重要なミセル濃度と比較して、高度にネットワーク化された形態を採用しています。TEMイメージングは、5.25ミリモルSDSのガンマPNAアセンブリが構造束縛において最も実質的に減少することを示す。このプロトコルを試みるとき、凝集するナノ構造体の傾向のために述べたように溶媒組成物を維持することを覚えておくことが重要です。これらの方法は、異なる溶媒組成物、界面活性剤、および他のPNA DNAナノ構造体の他の未踏の道を追求する実践者を奨励する。
