水の使用量の増加や水の使用に伴う環境問題により、農場や保育園の水のリサイクルがますます普及しています。植物病の広がりや発生を減らすために、生産者のために多くの灌漑方法が開発されています。水源(灌漑や降水量)に関係なく、流出が発生し、多くの野菜や保育園の生産者は、流出を収集し、リサイクルする池を持っています1.これは、再生水が作物2、3、43を灌漑するために使用される場合、病原体の広がりを支持2する可能性のある病原体蓄積のための貯水池を4作成します。動物園の胞子は水に蓄積し、一次分散胞子は自己運動性であるが、表面水55、6、76を必要とするので、Oomycete7植物病原体は、この練習の恩恵を特に受ける。フィトフトラカプシチは、異なる方法で、ナス類とキュビリット作物のかなりの数に影響を与えるオマイセテ病原体8.多くの場合、症状は苗、根とクラウンの腐敗の減衰です。しかし、キュウリ、スカッシュ、メロン、カボチャ、スイカ、ナス、コショウなどの作物では、果実腐敗9のために収穫全体が失われる可能性があります。この植物病原体を検出する方法は知られているが、ほとんどの感染は、任意の予防殺菌剤が有意な効果を有するには遅すぎる既に起こるために行われている10を必要とします。
標的微生物の検出と診断のための灌漑水をテストする従来の方法は、速度と感度が成功し、収益性の高い作物生産11、12,12に不可欠である時代遅れのアプローチです。標的病原体(例えば、P.カプシチのナス)に感染のために除去され、検査される前に長期間、灌漑池に吊り下げられる変性トラップに付着している植物組織(例えば、P.カプシチのナス)に付着している。次いで植物組織からのサンプルを半選択的培地(PARPH)上でめっきし、培養増殖のためにインキュベートし、次いで、複合顕微鏡13を用いて形態学的同定が行われる。他の植物病原体に対しても、選択的培地を用いて、少量の汚染水をめっきしてから、14,15,15をサブ培養する前に同様の検出方法がある。これらの方法は、2〜6週間の任意の場所、生物を分離するためのサブ培養のいくつかのラウンド、および各種の主要な形態学的文字を認識することができるようにフィトフトーラ診断上の経験を必要とする。これらの伝統的な方法は、水源にも存在する他の微生物による干渉などの要因により、P.カプシチによって汚染された灌漑水の検出にはうまく機能しません。ピシウム属細菌や水媒介細菌のような急速に成長している微生物は、P.カプシチを検出不能16、17,17にするプレート上で増殖する可能性があります。
本研究の目的は、灌漑水中のP.カプシチ動物園を検出するために、現場と実験室の両方の設定で使用できる敏感で特異的な分子法を開発することであった。このプロトコルは、P.カプシチの1121基対(bp)フラグメントに基づいて、P.カプシチを特異的に増幅することができる新規ループ媒介等温増幅(LAMP)プライマーセットの開発を含む、 P. capsici19.19Dong et al. (2015) から以前に開発された LAMP プライマーは、この研究のために開発されたアッセイと比較して使用されました20.
LAMPアッセイは、従来のポリメラーゼ連鎖反応(PCR)21よりも迅速、感受性、および特異的であることが実証された比較的新しい分子検出形態である。一般に、従来のPCRアッセイでは500コピー(1.25 pg/μL)以下では検出できません。対照的に、以前の研究では、LAMPの感度は従来のPCRよりも10〜1,000倍高く、ゲノムDNA22,23,23の1fg/μLでも容易に検出できることが示されている。さらに、アッセイは、増幅のためのポータブル加熱ブロックと正のサンプルの色を変化させる着色色素(電気泳動の必要性を取り除く)を使用して、迅速に(多くの場合、30分)およびオンサイト(フィールド)を行うことができます。本研究では、フィルター抽出法を用いてPCRとLAMPアッセイの感度を比較した。提案された検出方法により、研究者および拡張剤は、異なる水源からのP.カプシシ胞子の存在を2時間以内に容易に検出することができる。このアッセイは、従来のPCRよりも感度が高く、栽培者が使用する灌漑水中の病原体の存在を検出することによってその時点で検証されました。この検出方法により、生産者は灌漑に使用されている様々な水源における病原体の存在と人口密度を推定し、壊滅的な発生や経済的損失を防ぐことができます。

植物病原菌の検出は、植物疾患管理の重要なステップです。このプロトコルは、一般的な水媒介性戦闘機の病原体による灌漑水汚染の迅速な検出方法を提供します。この技術を用いて、フィトフトーラ・カプチチのような特定の病原体を、現場に残したまま大量の灌漑水から処理し、迅速に検出することができる。この手順のデモンストレーションは、私の研究室の修士課程の学生であるオーウェン・ハドソンと、灌漑水中のフィトフトラカプチシ検出のポンプとフィルターを設置するPingxi G博士の研究室の博士研究員であるスミヤ・ワリウラです。ハンドポンプに接続されたチューブにフィルターフラスコを取り付け、フィルターフラスコの口の中のゴム栓にバフナー漏斗を取り付けます。次に、15ミクロンの保持サイズの適切なサイズのフィルターペーパーを漏斗に収めます。水サンプルを得るために、ターゲット源から灌漑水を収集します。水には少量の破片が含まれていることがありますが、重要な堆積物や土壌はありません。ハンドポンプを使用して漏斗を通して水を引き出すために吸引を作成しながら、漏斗内の濾紙の上に試験水の50〜1000ミリリットルの間でゆっくりと注ぎます。すべての水がろ過されたら、漏斗から濾紙を取り除くために鉗子を使用する。そして、小さく紙をカットするために滅菌はさみを使用してください。1.5ミリリットルチューブに8~12枚の紙を1.5ミリリットルチューブに浸し、室温で5分間インキュベーションします。渦またはそれ以外の場合は、毎分1回10秒間紙を攪拌します。インキュベーションの最後に、鉗子を使用して、できるだけ少ないバッファーで紙を取り除きます。そして、次のフィルター用紙の一部でライセンスを繰り返します。フィルターペーパーサンプルからのDNA抽出のために、20マイクロリットルのプロテイナーゼKと1マイクロリットル10ナノグラムの10マイクロリットルをサンプルに加え、3分ごとに渦または揺れで15分間室温で溶液をインキュベートした。インキュベーションの終わりに、結合バッファーに500マイクロリットルの磁気ビーズをサンプルに加え、振ることによってよく混ぜます。室温で5分後、上清を取り外して捨てる前に、チューブと磁気セパレータラックを2分間置きます。磁性分離器からチューブを取り外し、500マイクロリットルの洗浄バッファーにビーズを激しく再懸濁します。30秒後にチューブを磁石に戻し、上清を捨てる前に2分間待ちます。ちょうど実証したように、洗浄バッファーの500マイクロリットルと80%エタノールの500マイクロリットルで洗浄を繰り返します。そして、空気は室温で15分間磁気ビーズペレットを駆動します。インキュベーションの終わりに、上清の収集を可能にするために2分間磁石にチューブを戻す前に、1分間ピペット処理で50マイクロリットルの溶出バッファーでビーズを再中断します。表に示されているようにLAMPプライマーミックスを準備した後、2.5マイクロリットルのプライマーミックスの12.5マイクロリットルの溶岩LAMPマスターミックスで、抽出されたDNAの1マイクロリットルと2マイクロ蒸留水9マイクロリットルをPCRチューブに加え、1つの正と1つの陰性対照を設定します。64°Cの熱ブログですべてのサンプルを45分間、またはインキュベーション終了時に魔神3増幅器にインキュベートし、各増幅サンプルの5マイクロリットルを1%アガロースゲルに負荷し、得られたバンドを紫外線イメージングマシンで画像化します。熱量染料を使用した場合は、色の変化を表示して結果を正または負の値で判断します。ポータブル増幅器を使用した場合は、画面に増幅グラフを表示して結果を確認します。LAMPアッセイを64度で実行する光学時間は45分であり、検出に陽性であった最も低い濃度は40分まで増幅されず、20分でより高い濃度が増幅される。増幅は、核酸染色で標識された1%アガロースゲルで確認することができる。従来のPCRはLAMPに比べて40倍低感度に図示されている。最も低いミリリットル濃度当たり第3の動物園の胞子に4.8回10回検出する。この分析では、ジョージア州ティフト郡の商業野菜生産に使用される7つの池から水サンプルを採取した。そのうちの3つは正のLAMP結果を示した。しかし、サンプルが従来のPCRで試験されたとき、3つの陽性サンプルのうちの1つだけでZoosporeが検出された。この表では、感度、時間、必要な準備、材料、コストなどの変数を用いた検出方法の違いについてまとめたものです。LAMPは、試験された方法の中で最も安価な方法であり、また最速であり、従来のPCR増幅と比較して増幅のために30〜60分しか必要としなくてはないほどです。このプロトコルを使用して、密接に関連するUMI種子病原体から抽出されたDNAは、どのサンプルも検出しなくず、プライマーの特異性を確認する。サンプル水を速く注ぎすぎないようにし、抽出したDNAをLAMPチューブに添加して汚染を制限する際には注意してください。他の水媒介病原体が特定のプライマーセットを開発したら、ろ過およびランプ酸法を他の病原体に適合させることができる。
