Plantenontwikkeling en -groei omvatten de gecoördineerde actie van transcriptie-regelgevende netwerken binnen verschillende cellen die bestaan in een complexe cellulaire omgeving. Om de activiteit van deze regulerende netwerken te begrijpen, hebben we de kennis van ruimtelijke en temporele genexpressie binnen verschillende celtypen in ontwikkelingsstadia nodig. Echter, analyses van genexpressie worden vaker uitgevoerd in hele organen of bulk weefsel monsters als gevolg van de technische uitdaging van het isoleren en analyseren van kleine aantallen cellen. De methode die we hier beschrijven heeft het verkrijgen van ruimtelijke en temporele weefselspecifieke transcriptome analyse mogelijk gemaakt door LCM te koppelen aan RNA-seq.
LCM werd twee decennia geleden ontwikkeld door Emmert-Buck en collega's1. De techniek stelde onderzoekers in staat om enkelcellen of clusters van cellen nauwkeurig te isoleren uit hun omgeving met behulp van directe microscopische visualisatie en manipulatie met een narrow beam laser1. Sindsdien is de methode op grote schaal gebruikt in kankerbiologie en pathologie2,3. Veel plantenonderzoeksgroepen hebben LCM ook aangepast voor het gebruik met verschillende plantensoorten en verschillende weefseltypen4,5,6,7,8,9,10,11. Onlangs hebben verschillende documenten ook LCM gebruikt op eudicot- en monocotzaden om embryo's, endos en andere zaadstructuren te bestuderen tijdens zaadontwikkeling en kiemkracht10,12,13. De meeste andere veelgebruikte eencellige isolatiemethoden zoals micropipetting, celsortering, magnetische scheiding en microfluïde platforms zijn afhankelijk van de enzymatische spijsvertering of mechanische homogenisatie om cellen te scheiden. Dit kan verstoren genexpressie, de invoering van technische artefacten die gegevens interpretatieverstoren 14,15. Deze methoden vereisen ook eerdere kennis van marker genen voor elk celtype om de gescheiden cellen te relateren aan hun ruimtelijke locatie en echte cel-type. Een andere groep technieken hangt af van op affiniteit gebaseerde isolatie van subcellulaire structuren in plaats van hele cellen, bijvoorbeeld INTACT (Isolatie van nuclei's gelabeld in celtypen) en TRAP (Vertalen ribosoom affiniteitszuivering)16,17. Affiniteit labelen en zuiveren van kernen of ribosomen zijn echter technisch uitdagend bij plantensoorten die geen gevestigde transformatieprotocollen hebben. LCM maakt gebruik van snelle weefselfixatie om transcriptieniveaus en conventionele histologische identificatie te behouden door directe visualisatie van cellen binnen hun normale weefsel/orgaancontext, waardoor afzonderlijke cellen in korte tijd18,19kunnen worden geïsoleerd.
Het hier gepresenteerde protocol is een geoptimaliseerde methode voor de isolatie van specifieke cellen of celtypen uit de weefselsecties van graanzaden, die kan worden toegepast op de meeste cellen die histologisch kunnen worden geïdentificeerd. LCM biedt een contactvrije methode van celisolatie, waardoor besmetting sterk wordt verminderd en de integriteit van teruggewonnen RNA wordt verhoogd. Bovendien illustreert de methode de kracht van LCM op grootschalige genoombrede studies te beginnen met kleine hoeveelheden biologische materialen. We beschrijven ook lineaire versterking van RNA voor het genereren van voldoende inputmateriaal voor downstream transcriptie/transcriptome analyses.
Er zijn tien belangrijke stappen in dit LCM RNA-seq protocol voor ruimtelijke en temporele weefselspecifieke transcriptomen, waaronder fixatie van weefselmonsters, uitdroging, paraffine-infiltratie, inbedding, sectie, LCM, RNA-extractie, RNA-versterking, RNA-kwantificering en qRT-PCR en/of RNA-seq(figuur 1).

laser-capture microdissection rna-sequencing for spatial and temporal tissue-specific gene expression analysis in plants

De ontwikkeling van een complex meercellig organisme wordt beheerst door verschillende celtypen die verschillende transcriptieprofielen hebben. Om transcriptieregels te identificeren die ontwikkelingsprocessen regelen, is het noodzakelijk om de ruimtelijke en temporele genexpressieprofielen van deze individuele celtypen te meten. Daarom is inzicht in de spatio-temporele controle van genexpressie essentieel om inzicht te krijgen in hoe biologische en ontwikkelingsprocessen worden gereguleerd. Hier beschrijven we een laser-capture microdissection (LCM) methode om een klein aantal cellen te isoleren van drie gerst embryo organen tijdens een tijd-cursus tijdens de kiemkracht, gevolgd door transcript profilering. De methode bestaat uit weefselfixatie, weefselverwerking, paraffine inbedding, sectioning, LCM en RNA extractie gevolgd door real-time PCR of RNA-seq. Deze methode heeft ons in staat gesteld om ruimtelijke en temporele profielen van zaadorgaantranscripties te verkrijgen uit verschillende aantallen cellen (tientallen tot honderden), wat veel meer weefselspecificatie biedt dan typische bulkweefselanalyses. Uit deze gegevens konden we transcriptienetwerken definiëren en vergelijken en kandidaat-regelgevende transcriptiefactoren voor individuele weefsels voorspellen. De methode moet van toepassing zijn op andere plantaardige weefsels met minimale optimalisatie.

We genereerden ruimtelijke en temporele weefselspecifieke transcripto's van gerstzaden tijdens de ontkieming met behulp van ons LCM RNA-seq protocol10. De studie werd uitgevoerd door het toepassen van LCM RNA-seq op een klein aantal cellen van drie embryoorganen (plumule, radicle tip, scutellum) om de 8 uur over een 48 uur tijdscursus tijdens de ontkieming (0-48 h, 7 tijdstippen) (Figuur 2A,B).

Hier gepresenteerd is een protocol voor laser-capture microdissection (LCM) van plantaardige weefsels. LCM is een microscopische techniek voor het isoleren van gebieden van weefsel op een contaminatievrije manier. De procedure omvat weefselfixatie, paraffine inbedding, sectioning, LCM en RNA extractie. RNA wordt gebruikt in de downstream weefselspecifieke, tijdelijk opgeloste analyse van transcripto's.

Dit protocol maakt gebruik van Laser-Capture Microdissection in combinatie met RNA-Sequencing om ruimtelijke en temporele transcripto's te verkrijgen van specifieke cellen in planten van belangen, met behulp van kleine hoeveelheden biologische materialen. Het belangrijkste voordeel van lasertechniek is dat het de directe visualisatie van cellen binnen de normale weefselcontext vergemakkelijkt, waardoor de afzonderlijke cellen nauwkeurig geïsoleerd kunnen worden op een contactvrije manier. Hoewel dit protocol is geoptimaliseerd voor de isolatie van plantencellen, kan het worden toegepast op de meeste cellen die stologisch kunnen worden geïdentificeerd.Een goede monstervoorbereiding is van cruciaal belang. Daarom is een uitvoering van deze techniek voor de eerste keer, prop optimalisatie van de weefselfixatie en de inbedding is belangrijk voor Laser-Capture Microdissection. Bereid voordat u het weefselmonster verzamelt een fixatief voor de te oogsten soorten en weefseltypes.Snijd voor gerstzaad de zaadmonsters doormidden voordat u de monsters onderdompelt in ten minste een volume van 10 x ijskoud fixatief. Gebruik vacuüminfiltratie om de penetratie van het fixatief te versnellen. Het weefsel moet zinken tegen het einde van de infiltratie, dan vernieuwen van de fixatieve voor een nachtelijke incubatie en breng de monsters in cassettes voor weefselverwerking.Plaats de weefselgeladen cassettes in de metalen mand van een automatische processor en bevestig de metalen mand aan de houder boven kamer een. Stel het programma op de bedieningspanelen van de weefselprocessor en druk op start om het automatische verwerkingsprogramma te starten. Het systeem zal de monsters uitdrogen door de cassettes dompelen in een gradiënt reeks ethanol gedurende 90 minuten per concentratie zoals aangegeven.Na de laatste onderdompeling van ethanol zal het systeem de monsters in xyleengradiënten gedurende 90 minuten per aangegeven oplossing onderdompelen. Gevolgd door 290 minuten onderdompeen in gesmolten paraffine bij 55 tot 60 graden Celsius. De volgende ochtend, verwijder de paraffine geïnfiltreerd cassettes uit de weefselprocessor en ga naar de paraffine inbedding.De volgende ochtend, gebruik fijne tangen om het proces monsters over te dragen in voldoende formaat mallen en voeg gesmolten paraffine over elk monster. Voor gerstzaden oriënteren de monsters in de paraffine langs de kant op de snijrichting om de verwerving van longitudinale secties te vergemakkelijken. Plaats een schone cassette op de mal en zorg ervoor dat de hele cassette volledig is bedekt met een voldoende volume paraffine om het monster aan de cassette vast te zetten.Plaats vervolgens de mal op een koude plaat voor 10 tot 20 minuten tot de paraffine is ingesteld voordat het vrijgeven van het blok uit de mal. Om een PEN Membraandia's voor te bereiden, dompelt u de dia's in RNS-deactiveringsoplossing gedurende drie seconden onder, gevolgd door twee korte wasbeurten en DEPC behandeld water. Rijd vervolgens de dia's in een 370 graden Celsius incubator om eventuele overgebleven oplossing te verwijderen en UV behandelen de dia's in een laminaire stroomkast gedurende 30 minuten om hun paraffine niet hazelnoten te verbeteren.Voor een monster weefsel sectie plaats de paraffine blokken op de koude plaat en vul het waterbad met de DEPC behandeld water, dan warm tot 42 graden Celsius. Trim blokken tot de diepte van het gebied van belang en sectie van de paraffine blokken tot een zes tot 10 micron dikte. Een goed gesectied blok vormt een lint aan de rand van het blad.Gebruik een fijne pincet om linten voorzichtig over te brengen van de microtome naar het waterbad, waarbij ervoor wordt gezorgd dat het lint plat op het wateroppervlak ligt. Om de secties te verzamelen, met een glijbaan onder een hoek van 45 graden, gebruik een opwaartse beweging om een lint uit het water op te tillen op de glijbaan en gebruik een pluisvrij weefsel om het overtollige water zorgvuldig te verwijderen. Wanneer alle secties zijn verzameld, was de dia's met 320 seconden wasbeurten in xyleen, gevolgd door 230 seconden wast in 100% ethanol en 230 seconden wast in 70%ethanol.Om microdissect cellen van belang uit de gedepareerde en droge weefsel secties, laden dia's op de drie LCM microscoop sleuven en laad collectie buis in de beschikbare sleuven. Verplaats het stadium om het gebied van het monster te lokaliseren dat moet worden gesneden en snijd een leeg segment vrij van weefsel op het membraan dia. Om de snijsnelheid en het snijden in laserdruk katapulteren energie en focus te optimaliseren.Gebruik de tekengereedschappen om het interessegebied in het weefsel te schetsen en gebruik de geoptimaliseerde parameters en de Robo LPC-functie om cellen in de kleefkappen te katapulteren. Selecteer de vlag in de lijst met elementen om het vlaggereedschap te gebruiken om de interessegebieden te markeren. Controleer de dopcontroleknop om de kleefdop te inspecteren, om te bevestigen dat de monsters zijn gevangen.Meestal zijn 10 tot 15 secties per dop vereist voor RNA-extractie. Onmiddellijk nadat alle monsters zijn verworven, gaat u onmiddellijk over tot RNA-extractie om RNA-afbraak te voorkomen. Na RNA extractie en RNA versterking gebruik maken van een geautomatiseerd elektroforese systeem, volgens de instructies van de fabrikant te kwantificeren en in aanmerking komen van de antisense RNA.In deze studie, LCM, werd RNA-sequencing toegepast op een klein aantal cellen van drie embryoorganen, elke acht uur gedurende een 48-uurstijdcursus tijdens de ontkieming. Het is belangrijk om de snijparameters correct aan te passen, zodat het weefsel van belang nauwkeurig kan worden gesneden en uit het omliggende weefsel kan worden losgemaakt zonder de rand van het geselecteerde gebied te verbranden. Vertakking van het totale RNA vóór RNA-versterking maakt de detectie van verschillende elektroforetische banden en fluorescerende pieken van 18 en 28S ribosomale subeenheden in RNA-monsters van goede kwaliteit mogelijk.Met succes gesynthetiseerd antisense RNA zal vertonen een unimodale symmetrische grootte verdeling van 100 tot 1000 nucleotiden met een piek rond 300 nucleotiden na twee rondes van versterking. Multidimensionale schaal plotten van genen uitgedrukt in de verschillende weefsels meer dan 48 uur kieming, illustreert een grotere gelijkenis tussen monsters van een enkel weefsel dan tussen monsters uit hetzelfde moment punt, maar verschillende weefsels. Het aantal differentiaal uitgedrukte genen neemt geleidelijk toe in de loop van de ontkieming in elk weefsel ten opzichte van het nuluurtijdpunt van het weefsel.In deze representatieve analyse bleken 25% plumule, 34% van de radicle en 41% van de scutellum differentieel uitgedrukte genen uitsluitend in elk weefsel te worden uitgedrukt. Het is belangrijk om de snijparameters correct aan te passen voor een nauwkeurige excisie en losing van het keuzegebied van het omringende weefsel zonder de rand van het geselecteerde gebied te verbranden. Met verbeterde chromatine- en eiwitzuiveringsmethoden en het verbeteren van het massaspectrometrie-instrument kan LCM worden gebruikt voor celspecifieke epigenomische en proteomische studies implantaten.
