Gentranscriptie en translatie zijn de twee belangrijkste processen die betrokken zijn bij het centrale dogma van de biologie, gaande van de DNA-sequentie tot RNA tot eiwit1. In deze studie richten we ons op de productie van boodschapper-RNA (mRNA) tijdens transcriptie. Het ontluikende RNA-molecuul omvat zowel niet-coderende introns als coderende exonen. Introns worden co-transcriptioneel uitgesplitst voordat het mRNA in het cytoplasma gaat voor translatie op de ribosomen2,3.
Traditioneel wordt de meting van mRNA uitgevoerd in bulkpopulaties van cellen (honderden tot miljoenen) met klassieke assays zoals RT-qPCR of Northern blotting. Hoewel zeer krachtig, zijn deze methoden beperkt omdat ze geen inzicht geven in cel-tot-celvariatie (fenotypische heterogeniteit), identificatie van het aantal transcriptioneel actieve allelen en, misschien nog belangrijker, gebrek aan ruimtelijke informatie. Meer recent begonnen genoombrede technologieën die RNA-sequencing met één cel (RNAseq) mogelijk maakten, de kloof tussen beeldvormingsmethoden en sequencing te overbruggen4. RNAseq heeft echter last van relatief lage detectie-efficiënties en de verwerkingsstappen resulteren in volledig verlies van ruimtelijke informatie5. Hoewel eencellige RNAseq inzicht kan geven in fenotypische heterogeniteit onder een populatie van isogene cellen, kan RNA-fluorescentie in situ hybridisatie (RNA-FISH) een completere verkenning van doelgenexpressie op ruimtelijk niveau en op een allel-per-allel basis6,7.
RNA FISH is een techniek die de detectie en lokalisatie van doel-RNA-moleculen in vaste cellen mogelijk maakt. In tegenstelling tot eerdere, bewerkelijke methoden, maakt de huidige state-of-the-art RNA-FISH gebruik van commercieel beschikbare nucleïnezuursondes die complementair zijn aan de doel-RNA-sequenties, en deze sondes hybridiseren naar hun doelen door Watson-Crick base pairing8. De vroege in situ hybridisatietechnieken betroffen een soortgelijk protocol dat in 1969 door Gall en Pardue werd vastgesteld, omdat een monster werd verwerkt met nucleïnezuursondes die specifiek hybridiseerden tot een doel-RNA9. Oorspronkelijk werd de test uitgevoerd met behulp van radioactieve of colorimetrische detectie; echter, in de jaren 1980, de ontwikkeling van fluorescentie in situ hybridisatie (FISH) protocollen voor DNA FISH en later RNA FISH opende de weg naar meer gevoelige detectie, en het potentieel voor multiplexing10,11.
Verdere ontwikkelingen in RNA FISH hebben geleid tot het vermogen om enkele RNA-moleculen (smFISH) te detecteren en te kwantificeren12,13. Directe detectie is een methode waarbij de sondes zelf worden gelabeld met fluoroforen. Een uitdaging met smFISH is dat er behoefte is aan voldoende hybridiserende sondes /target om de detectie van fluorescerende signalen als afzonderlijke, diffractie-beperkte plekken te vergemakkelijken. Om dit probleem aan te pakken, kan men een sondeset van korte enkelstrengs DNA-oligonucleotiden gebruiken die complementair zijn aan verschillende regio's van hetdoel-RNA 8,12,14. De binding van meerdere sondes verhoogt de lokale fluorofoordichtheid, waardoor het RNA zichtbaar wordt als een afzonderlijke, hoge intensiteitsvlek door fluorescentiemicroscopie. Deze methode is voordelig omdat off-target binding van oligonucleotiden in de probe set pool kan worden onderscheiden van het echte RNA-spotsignaal door kwantitatief de spotgrootte en -intensiteit te analyseren om onderscheid te maken tussen echt signaal en valse oligonucleotidebinding, waardoor een nauwkeurigere analyse wordt vergemakkelijkt door valse positieven te verminderen12.
Alternatieve methoden om mRNA te detecteren zijn de klassieke BAC-kloon-gebaseerde nick-translatiemethode en het meer recent ontwikkelde vertakte DNA-systeem. In de BAC-gekloonde, nick-translatiemethode wordt het te labelen DNA enzymatisch geknepen en wordt een nieuw nucleotide toegevoegd aan het blootgestelde 3'-uiteinde. De activiteit van DNA-polymerase I voegt een gelabeld nucleotide toe, wat resulteert in de gewenste sonde15,16. De vertakte DNA-techniek omvat oligonucleotide-sondes die in paren hybridiseren naar RNA-doelen en deze sondes worden versterkt met behulp van meerdere signaalversterkingsmoleculen. Deze methode kan de signaal-ruisverhouding aanzienlijk verbeteren, maar de versterking kan de nauwkeurige kwantificering scheeftrekken, omdat fluorescerende vlekken enorm kunnen verschillen in grootte en intensiteit17.
Als een modelsysteem voor dit protocol, dat volledig wordt gebruikt als onderdeel van de niehs Superfund Research Program-deelname om de effecten van hormoonontregelende chemicaliën in Galveston Bay / Houston Ship Channel te kwantificeren, gebruikten we de oestrogeenreceptor (ER) positieve borstkankercellijn MCF-7 die 's nachts werd behandeld met een ER-agonist, 17β-estradiol (E2)7,18,19. E2 reguleert veel ER-doelgenen, waaronder het prototypische ER-doelgen, GREB17,20,21,22. Het hier beschreven smFISH-protocol maakt gebruik van een set van twee spectraal gescheiden sondesets gericht op GREB1; een die hybridiseert naar exonen en de andere naar introns, waardoor zowel volwassen als ontluikend RNA kan wordengemeten 7. Vervolgens gebruiken we epifluorescentiemicroscopie in combinatie met deconvolutie om smFISH-gelabelde monsters in beeld te brengen en passen we vervolgens beeldanalyseroutines toe om het aantal actieve allelen en volwassen RNA's per cel te kwantificeren.

single cell analysis of transcriptionally active alleles by single molecule fish

Gentranscriptie is een essentieel proces in de celbiologie en stelt cellen in staat om interne en externe signalen te interpreteren en erop te reageren. Traditionele bulkpopulatiemethoden (Northern blot, PCR en RNAseq) die mRNA-niveaus meten, missen het vermogen om informatie te verstrekken over cel-naar-celvariatie in reacties. Nauwkeurige single cell en allelische visualisatie en kwantificering is mogelijk via single molecule RNA fluorescentie in situ hybridisatie (smFISH). RNA-FISH wordt uitgevoerd door doel-RNA's te hybridiseren met gelabelde oligonucleotidesondes. Deze kunnen worden afgebeeld in modaliteiten met een gemiddelde / hoge doorvoer en bieden, via beeldanalysepijplijnen, kwantitatieve gegevens over zowel volwassen als ontluikende RNA's, allemaal op het niveau van één cel. De fixatie-, permeabilisatie-, hybridisatie- en beeldvormingsstappen zijn gedurende vele jaren in het laboratorium geoptimaliseerd met behulp van het hierin beschreven modelsysteem, wat resulteert in een succesvolle en robuuste eencellige analyse van smFISH-etikettering. Het belangrijkste doel met monstervoorbereiding en -verwerking is om beelden van hoge kwaliteit te produceren die worden gekenmerkt door een hoge signaal-ruisverhouding om valse positieven te verminderen en gegevens te leveren die nauwkeuriger zijn. Hier presenteren we een protocol dat de pijplijn beschrijft van monstervoorbereiding tot gegevensanalyse in combinatie met suggesties en optimalisatiestappen om aan te passen aan specifieke monsters.

Om hormonale reacties via smFISH te analyseren, kozen we bijvoorbeeld voor het oestrogeenreceptor (ER) -model dat wordt gebruikt in high throughput-testen om de aanwezigheid van hormoonontregelende chemicaliën bij milieurampen te bepalen in de context van deelname aan het NIEHS Superfund Research Program7.
