התפתחויות נוספות ב- RNA FISH הובילו ליכולת לזהות ולכומת מולקולות RNA בודדות (smFISH)12,13. זיהוי ישיר הוא שיטה שבה הבדיקות עצמן מסומנות בפלואורופורים. אתגר עם smFISH הוא שיש צורך מספיק הכלאה בדיקות / יעד כדי להקל על זיהוי של אותות פלואורסצנטיים כנקודות ברורות, עקיפה מוגבלת. כדי לטפל בבעיה זו, ניתן להשתמש בערכת בדיקה של אוליגונוקלאוטידים קצרים חד-גדיליים של DNA המשלימים לאזורים שונים של היעד RNA8,12,14. כריכת בדיקות מרובות מגבירה את צפיפות הפלורופור המקומית, מה שהופך את ה- RNA לגלוי כנקודה נפרדת בעוצמה גבוהה על ידי מיקרוסקופיה פלואורסצנטית. שיטה זו היא יתרון כי כריכת מחוץ למטרה של אוליגונוקלאוטידים במאגר ערכת הבדיקה ניתן להבחין בין אות נקודת RNA האמיתי על ידי ניתוח כמותי של גודל הנקודה ואת עוצמתו כדי להבדיל בין אות אמיתי כריכה אוליגונוקלאוטיד מזויף, ובכך להקל על ניתוח מדויק יותר על ידי הפחתת חיובי שווא12.
