リボソームプロファイリング、翻訳リボソームアフィニティー精製(TRAP)およびポリソームプロファイリングを含むmRNAの翻訳状態を評価するために、異なる強みを有する3つの主要な技術が広く適用されている。リボソームプロファイリングはRNAシーケンシングを使用してリボソームで保護されたmRNA断片を決定し、各転写物の翻訳リボソームの数と位置をグローバルに分析し、転写量11と比較して間接的に翻訳速度を推測することを可能にする。TRAPはエピトープタグ付きリボソームタンパク質を利用してリボソーム結合mRNA12を捕捉する。タグ付きリボソームタンパク質が遺伝的アプローチを用いて特定の細胞型で発現できることを考えると、TRAPは細胞型特異的な方法で翻訳を分析することを可能にする。これに対して、ポリソームプロファイリングは、ショ糖密度勾配分画を使用して、自由で翻訳不良な部分(軽いモノソーム)をリボソーム(重いポリソーム)によって積極的に翻訳されているものから分離し、mRNA13上のリボソーム密度を直接測定する。この技術が提供する1つの利点は、ゲノム全体の翻訳法解析14と同様に、関心のある特定のmRNAの翻訳を研究するための汎用性である。
本論文では、開発中のマウス大脳皮質を分析するためのポリソームプロファイリングの詳細なプロトコルについて述べている。私たちは、ショ糖密度勾配を準備し、下流のアプリケーションの分数を収集するために、ホームアセンブルシステムを使用しています。ここで提示されるプロトコルは、他のタイプの組織および生物を分析するために容易に適応することができる。

トランスレーショナルレギュレーションは脳の発達に重要な役割を果たしています。ポリソームプロファイリングは、mRNAの翻訳状態を評価するための有用かつ強力なツールを提供し、脳の発達中に翻訳制御機能を調べることができます。この方法は、スクロース勾配を作成し、ポリソーム分画を評価するための簡単で低コストのアプローチです。このプロトコルでは、開発中のマウス皮質を分析するために使用されます。しかし、他のシステムを研究するために容易に適応させることができる。2.2モルショ糖を希釈して6つの10〜50%のショ糖勾配を調製します。30ミリリットルのシリンジに約16ミリリットルの10%スクロースを充填し、シリンジポンプに置き、針に接続します。注射器、チューブ、または針に気泡がないことを確認し、針の先端を拭いて残留液を取り除きます。針の先端が下部のチューブの中央に触れるようなモーターステージを上に移動します。シリンジポンプを1分あたり2ミリリットルの流量に設定し、体積は2.3ミリリットルです。10%スクロース溶液の2.3ミリリットルを分配した後、電動ステージを下に移動し、6つの勾配すべてについてプロセスを繰り返します。その後、チューブの下部に20%スクロース溶液を加え、次いで胚12日目にCD1マウス胚を30、4、50%収集し、氷冷HBSSを含む10センチメートルのプレートに氷の上に置きます。解剖範囲の下で、1つの胚を氷冷HBSSを含む6センチメートルのプレートに移す。21~23本のゲージ針を使用して、45度の角度で目を貫通して頭部の位置を固定し、針がプレートに固定されていることを確認するために力を加えます。5番の鉗子を使用して、皮膚と頭蓋骨を中央から側面に取り除き、嗅球を切り、髄液を取り除いて皮質組織を露出させます。湾曲した鉗子を使用して、皮質組織を氷上の神経基底培地の2〜3ミリリットルに切断する。必要に応じて異なる胚から組織を引っ張ります。8~10個の胚の組織は、通常、総RNAの約200マイクログラムを与える。解剖した組織を含む神経基底培地にサイクロヘキシミドを加え、1ミリリットル当たり100マイクログラムの最終濃度にし、摂氏37度で10分間インキュベートする。500 x g で 5 分間摂氏 4 度で組織を遠心分離し、上清を捨てます。氷冷PBSで2回、ミリリットルシクロヘキシミドあたり100マイクログラムを加えた組織を洗浄します。500マイクロリットルの細胞ライシスバッファーを加え、4マイクロリットルのRNase阻害剤とピペットを上下に添加して組織を再中断します。インスリン針を使用して、組織を穏やかに取り付けます。その後、2〜3分ごとに短い渦で10分間氷の上でインキュベートします。インキュベーション後、2000 x gでリセートを摂氏4度で5分間遠心分離し、上清を氷上の新しい遠心分離管に移します。このプロセスを13,000 x gでもう一度遠心分離を繰り返します。上清を氷上の新しい遠心管に移した後、UV-Vis分光光度計を用いて組織ライセート中のRNA濃度を測定する。スクロースの勾配の上にサンプルをロードし、ゆっくりと超遠心チューブの壁にライゼートを分配します。バケツにスクロースの勾配をそっと入れ、サンプルを190、000 x g、摂氏4度で90分間超遠心分離します。チューブピアサーに空の超遠心チューブを置き、下から針でチューブをそっと貫通します。60%スクロースチェイス溶液の25ミリリットルで30ミリリットルのシリンジを充填します。次に、チェイス溶液が空のチューブを満たし、254ナノメートルのUVモニタを通過して検出用のベースラインを設定するように、注射器を静かに押します。UV モニタの auto 0 キーを押して検出用のベースラインを登録し、ソフトウェアの再生を押して録音を開始します。システムがベースラインを確立したら、ソフトウェアの記録を一時停止し、追跡ソリューションを撤回し、システムに残った追跡ソリューションが残らないようにします。チューブピアサーにサンプルチューブを1つロードし、下から針でチューブをそっと貫通します。ソフトウェアでの録音を開始し、ラインに気泡がないことを確認してください。次に、シリンジポンプと分数コレクターを起動して、ポリサム分画を収集し、分数を30秒に設定します。1.5ミリリットルのチューブに分数を収集します。8個の胚から引き出されたRNAを含む皮質リセートを、スクロース勾配によって12画分に分離した。254ナノメートルのUV吸光度のピークは、40Sサブユニット60Sサブユニットと80Sモノソームとポリソームを含む画分を同定した。大きいリボソームサブユニットRpl10のウェスタンブロットによる分画の分析は、60Sサブユニット単数体およびポリソームにおけるその存在を示した。対照的に、細胞質タンパク質、GapdhおよびCsde1は、リボソームと関連していなかったが、遊離RNAを含む画分で濃縮された。異なる画分におけるタンパク質の分離と一致して、Gapdhとsox2 mRNAは重いポリソームを含む画分において高度に濃縮され、これらのmRNAが現像皮質で効率的に翻訳されることを示唆している。対照的に、rpl7およびrpl35 mRNAは単数を含む分数で濃縮され、抑圧された翻訳を示唆した。再現性のある結果を得るためには、ショ糖勾配の作成において一貫性を保つ事が重要です。シリンジポンプは、スクロースを排出するために使用する必要があります。分画およびサンプル採取の間に、RNaseフリーの水でシステムを洗浄することが重要である。これにより、前のサンプルから残っている残りのスクロースが減少します。この方法は、様々な組織におけるmRNAの翻訳ステータスを評価するために使用することができる。このプラットフォームを使用すると、ポリサムプロファイリング用の一貫した勾配を取得できるため、この古典的で便利な手法に対する低コストのソリューションが提供されます。
