最有可能发生的噬菌细胞病检测问题有：（1） 阳性对照组中对 pH 敏感荧光的弱，（2） 检测结束时巨噬细胞分布稀疏或不均匀：（3） 非噬菌体 SH-SY5Ys 分析中的大量误报。弱pH敏感荧光的故障排除应首先检查SH-SY5Ys的染色是否导致细胞颗粒具有强烈的品红色。如果颜色较弱，请确保使用新鲜染料库存，确保标签缓冲器无胺，在染色前向 SH-SY5Ys 添加额外的洗涤，检查 SH-SY5Y 的正确编号是否被染色，确保没有染料沉淀物的证据，并优化染料的标签浓度。如果 SH-SY5Ys 有很强的染色，请检查添加到检测板上的浓度是否正确，并确保 iPSC 巨噬细胞健康且不会太老。第二类问题，大噬体分布不均匀，可导致细胞在管道过程中丢失，应采取措施减少细胞经历的管道力，避免窄孔尖端。如果问题仍然存在，请缩短用细胞渗透染料加载 iPSC 巨噬细胞的孵化时间。第三个问题，关于在分析中错误地包括非噬菌体粒子的问题，表明需要对分析管道进行更多的优化。故障排除应首先侧重于单元格分割以及软件是否包括相邻对象。可调整的具体参数建议在相关步骤下方的说明中（活细胞延时分析步骤 6.1.11-6.1.15 步，高内容分析步骤 6.2.4-6.2.8）。如果不能进一步改进细胞分割，高内容分析有一个额外的步骤（第 6.2.8 步），排除了不适当的分割 iPSC 巨噬细胞。此外，可以优化过滤 iPSC 巨噬细胞中接受的 pH 感应荧光点的模块，提高接受对象的阈值强度，这应有助于排除非噬菌体 SH-SY5Ys（活细胞延时分析的第 6.1.17 步，高内容分析的步骤 6.2.11）。
我们开发了两种类型的显微镜读数，用于噬菌体检测，每个都具有优点和局限性。活细胞延时成像具有提供有关噬菌体活性学的额外信息的优点，并且比高内容成像平台更广泛。推荐的开源软件对显微镜源不可知，可用于任何优质荧光显微镜，无论有没有活细胞延时能力。活细胞成像的主要局限性是灵敏度和光学性能有限，这使得检测和执行良好的iPSC巨噬细胞分割更具挑战性。这种限制可以通过增加 iPSC-巨噬菌体染色持续时间或在可用时切换到更敏感的显微镜来缓解。如果有高内容成像系统，则高含量成像噬菌体检测是推荐的读出。高含量成像系统能够实现更高的吞吐量和更可靠的数据，使这种检测可用于筛选，其中，"每个细胞的点数"输出20的强健Z"预期为≥0.7"。与活细胞延时法相比，高含量显微镜读出具有较高的灵敏度、较高的自动化程度和速度，可处理更多的井和成像场，并产生高分辨率共聚焦图像。细胞分割对于良好的图像更有效，而细分还得益于高含量成像分析软件，该软件提供了更多适合高不规则形状细胞的细胞分割方法。与开源软件（如噬菌细胞的百分比）相比，高含量成像分析软件还计算了更多的噬菌体病参数。高含量噬菌体检测的主要局限性是成像系统和分析软件的成本和可访问性。
总之，本文提出的定量噬菌体测定是建模体外死亡神经元微胶质噬菌体的有用工具。微胶质由iPSC巨噬细胞建模，死神经元由副甲醛固定SH-SY5Ys建模。虽然不是最真实的微胶质和死/凋亡神经元模型发布，这些很容易准备和可扩展。检测本身是高度多才多艺的，有两种类型的成像读数详细，它有潜力适应使用不同的微胶质/巨噬细胞单一栽培模型，或不同的细胞类型，以充当噬菌体货物。高含量成像读数有利于获取定量数据，可放大以检测噬菌体的小分子调制剂，或在 iPSC-巨噬细胞中筛选基因变异。但是，由于高内容成像系统成本高且数据量大，因此使用活细胞延时显微镜已包含替代成像读数，如果需要，该显微镜可以替代任何高质量的传统荧光显微镜。

微胶质是脑组织常驻大噬细胞，其功能包括免疫监测、协调对损伤/感染的炎症反应、突触重塑以及死细胞、骨髓、蛋白质聚集物和病原体的噬菌体。咽喉病是微胶质通过表面受体识别货物并重组其细胞骨架将物体吞没成咽喉体的过程，然后与溶酶体融合，使货物降解。健康的微胶质噬菌体凋细胞在它们成为坏死1之前将其去除。凋亡细胞的噬菌体病也被称为卵细胞细胞增多症，需要通过垂死的细胞2显示磷脂素"吃我"信号。许多微胶质受体直接与磷脂蛋白结合，包括 TIM-4、BAI1、斯大林-2 和 TREM2。微胶质TAM受体（例如，MERTK）和集成物分别使用附件蛋白GAS6或MFG-E8间接结合到磷脂蛋白。其他"吃我"信号可能是识别垂死细胞所必需的，这些信号包括糖化或表面蛋白质电荷的变化：细胞内蛋白质ICAM3、钙化物、附素-I在细胞表面的表达：氧化低密度脂蛋白;或通过微胶质生产的补充C1q1，2涂层凋细胞。
神经退行性疾病，包括帕金森病、阿尔茨海默氏症、前额痴呆症和肌萎缩性侧索硬化症，都与微胶质功能受损有关，包括脑废物（如死细胞、骨髓片段和蛋白质聚合物）的积累，以及对这些刺激的夸张炎症反应。由于年龄老化、炎症或特定遗传风险变异4、5的结合，噬细胞病可能在神经退行性疾病中受损，并有助于病理学。另一方面，从动物模型的神经退行性疾病也有证据表明，微胶质可能不适当地噬菌体活性神经元或突触6，7，8。该机制很可能是由受损的中性粒细胞的磷脂素显示引起的，这种神经素直接由微胶质噬菌体受体TREM2或GPR56感知，或通过可溶性补充C1q涂层的磷脂素富集膜间接感知，导致CR3介导噬细胞病9、10、11。
对噬细胞功能的体外测定，例如，评估微胶质中遗传风险变异的表型影响，经常使用乳胶珠4等非生理货物进行。还使用荧光标记的细菌和酶，它们是生理的，但与神经退行性疾病无关。非生理噬菌体货物可用于检测噬菌体吞没基本机制的缺陷，但未能准确建模凋亡神经元噬菌体形成的第一个"识别"步骤。货物的大小、形状、刚度和类型也决定了激活的细胞内信号通路，导致微胶质激活状态的不同结果。例如，大肠杆菌是小而僵硬的，不像人类细胞，其表面的脂质糖被像Toll一样的受体4（TLR4）识别，它激活了噬细胞增多症和亲炎症信号通路2，12。
在神经退行性疾病研究中，更相关的咽喉货物将在哺乳动物血浆膜上显示磷酸酯，理想情况下是人和神经元，以包括微胶质可能遇到的信号。对于这种噬菌细胞病协议，人类神经母细胞瘤细胞系SH-SY5Y被选为易于培养的神经元模型。永久表面磷酸酯显示是由副甲醛人为诱导的，此前已证明会导致血小板13的磷酸酯素显示。对于微胶质细胞模型人类iPSC巨噬细胞的使用，模仿人类微胶质的上基因和转录轮廓，是噬菌体能力14，15，16，17。iPSC-巨噬细胞不是最真实的微胶质模型，例如，它们不模仿微胶质形态：然而，如果需要的话，我们可以用它来代替更真实的单一栽培iPSC模型的微胶质，如海塞尔等人。人类iPSC模型比原发性啮齿动物微胶质更适合研究神经退化，因为担心在人类与小鼠神经退行性疾病组织18中观察到的微胶质转录模块的重叠有限。死亡的SH-SY5Ys被一种酸敏染料所染色，这种染料在中性pH值下微弱地荧光，在噬菌细胞增多后，在iPSC-巨噬细胞的噬菌体内更强烈地荧光。使用酸敏染料可提高检测噬菌体事件的准确性，对于活体和固定巨噬细胞的不同读数具有多功能性。本协议概述了噬细胞病的活细胞延时成像和噬菌细胞增多的固定高含量成像测定，在读出前具有相同的细胞准备步骤（图1）。
