</ol>6. 故障排除
<ol><li>如果所有信号都很低或每个突发的计数低于预期（这与染料有关-但对于SmfBox上的ATTO-550和ATTO-647N，在单分子突发期间，典型值在每毫秒50到100个计数之间），请重新对齐smfBox。</li>
	<li>在ES直方图上双重和单独标记的种群之间架起桥梁。 注意：这可能是由于浓度过高（通过稀释样品来补救这一点）或光漂白引起的，这可能是由于使用过高的激光功率引起的（通过降低激光功率来补救）。</li>

该协议使任何人都可以进行单分子FRET实验，以使用smfBox测量生物分子内的准确绝对距离，smfBox是一种廉价，坚固，开源的仪器。smFRET允许您一次查看一个分子，而不是平均数十亿个分子，以便您可以表征它们采用的不同构象。这种方法的美妙之处在于，它可以用来阐明许多生物分子系统的结构和动力学。例如，蛋白质折叠、蛋白质 DNA 相互作用和 DNA 同位异体。在开始分析之前，启动激光控制中心并确认选择了连续波交变恒流模式。打开两个激光器的电源。启动 smOTTER 采集软件并确认每台仪器的配置是否正确。要对齐发射路径，请将一滴浸没油滴在物镜上，并小心地将干净的盖玻片放在物镜上，以与油成一定角度降低，以防止在盖玻片和物镜之间捕获气泡。然后将10微升100纳摩尔Cy3B染料添加到盖玻片的中心。在激光占空比面板中，将供体激光器设置为零关闭、45 打开和 55 关闭。将受体激光设置为 50 关、45 亮和 5 关。将交替激光激发或ALEX周期设置为100微秒。打开 Z 焦点选项卡。在采集面板中，将激光器切换为实时并启动相机。调整曝光，使亮点显示在黑色背景的中央包围中。从低Z位置开始，增加高度，直到亮点达到其最小尺寸。然后将高度提高到另外20微米，以将激光聚焦在油和盖板玻璃上方的样品中。当样品进入焦点时，停止相机。在声微控制器控制中心，降低绿色激光功率，同时在smoTTER的对准选项卡中监视Y轴刻度，直到观察到两个探测器的读数，并根据需要改变刻度。然后拧下 smfBox 前面的四个螺钉以卸下前面板。要对齐针孔，请转动针孔定位器上的 X 旋钮，同时观察对齐选项卡上的信号，以增加绿色和红色的信号。转动 Y 旋钮以将针孔朝向另一个方向对齐，然后返回 X 旋钮以检查信号是否有任何进一步增加。要对齐针孔镜头，请将镜头 X 旋钮朝一个方向转动以减小信号，然后沿同一方向转动针孔 X 旋钮，将信号返回到原始电平。如果新的最大信号高于之前，请继续沿该方向迭代移动针孔和镜头旋钮。如果信号比以前低，则迭代地向相反方向移动旋钮，然后使用针孔和镜头Y旋钮重复对齐。为了对齐雪崩光电二极管透镜，从绿色雪崩光电二极管开始，移动X旋钮，直到绿色信号达到最大值。对 Y 旋钮重复信号修改。返回到 X 旋钮，来回移动以查找信号开始下降的阈值点。将信号保持在这两点之间的中间位置。找到Y旋钮的中间位置，然后重复红色雪崩光电二极管的对齐。在分析第一个样品之前，用甲醇浸泡的透镜清洁组织清洁载物台，从一端到另一端轻轻擦拭物镜，并在物镜中心涂抹三到四滴浸没油。将10微升一型超纯水添加到清洁盖玻片的中心，并监测水迹，以确认没有观察到荧光信号。然后使用橡胶端镊子小心地取下盖玻片，并在必要时补充浸入油。为了确保获得单分子数据，在稀释样品后，选择在实时痕量面板中每秒观察到一到五次突发的浓度。确定适当浓度后，将直径为8至9毫米的硅胶隔离器压在新盖玻片的中心，并小心地将10微升样品加入中心，避免与硅胶接触。将第二个盖玻片牢固地放在隔离器上，直到形成密封。检查实时化学计量与FRET效率直方图，观察样品的行为是否符合预期。在保存设置面板中，输入样品名称和详细信息、供体和受体标签、缓冲液、供体和受体激发波长、检测波长和激光功率、最终用户和用户从属关系等信息。在采集面板中，输入实验长度（以分钟为单位），然后选择适当的保存间隔，以减轻发生错误时可能丢失的数据。如果需要，请选择保存激光功率，然后单击开始开始获取数据。在阳性结果中，每秒将获得五到一次突发。在负面结果中，将在同一时间范围内观察到太多或太少的突发。在收集和分析之后，交替图应与实验设置的ALEX周期相匹配。时间迹线用于定性评估样品浓度是否合理。背景图显示了光子间延迟周期的分布，其线性拟合与估计背景速率的较长时间。背景迹线可用于识别样品在实验期间是否有变化。生成化学计量学与FRET效率直方图，选择所有物种和双重标记的物种。通过数据的高斯拟合生成一维 FRET 效率直方图。因此，样品的浓度是关键。如果它太高，你就不再做单分子实验了，而如果它太低，需要太长时间才能获得数据。它能够确定动态生物分子的结构，这是NMR或晶体学等其他方法无法确定的。
