Mikrober som är värdassocierade utgör detta mycket komplexa ekosystem som verkligen kräver avbildning för att förstås. Och genom denna partikel kommer vi att visa dig hur du går igenom färgningsprocessen och uppnår visualisering av värdmikrobiomets gränssnitt. Att förstå biologin hos värdassocierade bakterier kräver en förståelse för deras lokalisering i mikromiljöer.
Och denna teknik kommer att göra det möjligt för oss att visualisera individuell taxa inom värdmiljöer, liksom inom ramen för andra bakterier. Genom denna teknik kommer det att vara möjligt att avgöra vilka bakterier som kan ha trängt igenom värdvävnaden, samt att avgöra om viktiga funktioner som värdslemmet kan vara uttömda. Förbered färsk metakarn i en kompatibel behållare med 60% absolut metanol, 30% kloroform och 10% glacial ättiksyra.
Använd vassa och rena verktyg, skär tarmsegment från mössen för avbildning. Minimera störande av provet så mycket som möjligt och hantera sektionerna vid deras åsar för att undvika att påverka bildområdet. Fixera provet så snart som möjligt efter dissekering för att förhindra nedbrytning.
Placera tarmsektionerna i histologikassetter genom att försiktigt hålla en kant av vävnaden med pincett. Stäng kassetten och doppa den helt i färsk metakarnlösning, så att lösningen inte är äldre än några timmar vid nedsänkning av kassetterna. För kliniska prover som kommer att samlas in i en klinisk svit utan tillgång till en rökhuv, använd en polyetenlagringsbehållare med en lock skuren i locket som tillåter passage av histologikassetterna.
Tejpa fast denna flik när du inte passerar prover för att förhindra att giftiga ångor läcker ut. Placera paraffinet i en värmebeständig behållare och smält i en ugn vid 60 grader Celsius över natten. Tvätta vävnaden genom att hälla ut vätskan i lämplig avfallsbehållare och inkubera den sekventiellt i absolut metanol, absolut etanol och xylen enligt beskrivningen i textmanuskriptet.
Öppna kassetterna något så att paraffinet kan komma in utan att förlora vävnadssegmenten med dubbla handskar eller pincett. Sänk ner och stäng kassetterna i behållaren med smält paraffin. Placera tillbaka behållaren i 60 grader Celsius-ugnen och se till att kassetterna är fyllda med paraffin och att inga stora luftbubblor finns kvar.
Efter inkubation i två timmar, ta bort behållaren från ugnen. Ta försiktigt bort kassetterna med tång. Värm ugnen till 60 grader Celsius och förvarna en Coplin-burk.
Tillsätt tillräckligt med xylen i en glasflaska för att täcka glasglasen i burken två gånger och placera parafilm runt locket för att förhindra avdunstning av xylenerna. Låt temperaturen på xylenerna nå 60 grader Celsius. Förbered FISH-hybridiseringslösningen som nämns i textmanuskriptet.
Placera bilderna i Coplin-burken, se till att sektionerna inte kom i kontakt med andra bilder eller burken och baka bilderna vid 60 grader Celsius i 10 minuter. Fyll Coplin-burken med förvarnade xytoner från ugnen i rökhuven, var noga med att inte hälla direkt ovanpå proverna och eventuellt lossa vävnaderna. Placera tillbaka Coplinburken i den 60 graders ugnen.
Häll använda xytoner i en ordentlig avfallsbehållare, var försiktig så att du inte stör vävnadssektionerna på glasrutschbanorna och använd ett par tångar för att förhindra att bilderna faller ut ur Coplin-burken. Fyll på Coplin-burken med de återstående xytonerna och inkubera i 10 minuter vid rumstemperatur i rökhuven. Inkubera sektionerna i 99,5% etanol i fem minuter vid rumstemperatur.
Efter inkubation, ta bort bilderna från Coplin-burken. Torka av baksidan av bilderna på en laboratorieservett eller en pappershandduk och lufttorka kort tills etanoldropparna är borta. Skapa mycket nära cirklar runt varje vävnadssektion med hjälp av en vätskeblockerare eller PAP-penna för att begränsa expansionsområdet som behövde täckas av hybridiseringslösningen och undvik bläckkontakt med sektionen.
Förbered hybridiseringslösningen och tillsätt 0,5 mikrogram sond för varje 50 mikroliter av den använda lösningen. Pipettera lösningen på sektionerna på bilden. Överlägg sektionen med flexibla plastöverdrag, vilket säkerställer att volymen av vätska som används täcker hela sektionen.
Skapa en fuktig kammare med en pipettspetslåda med våtservetter eller pappershanddukar som har blötlagts med överflödig hybridiseringslösning eller PBS för att ge fuktighet. Inkubera glidningen i den fuktiga kammaren vid 45 till 50 grader Celsius i minst tre timmar beroende på sonden inställd för att minska avdunstningen. Ta bort plastöverdragen och inkubera rutschkanorna i FISH tvättbuffert i en Coplin-burk som båda är förvarnade till 50 grader Celsius.
Placera tillbaka Coplin-burken i 50 grader Celsius-ugnen i 10 till 20 minuter. Ta bort FISH tvättbufferten och byt ut den mot PBS i Coplin-burken. Omedelbart efter påfyllning av Coplin-burken med PBS, dekantera PBS.
Ta bort bilderna från burken och pipetten mot bänken ovanpå hela sektionen, samtidigt som du ser till att inte röra vävnaden med pipettspetsen. Inkubera vid fyra grader Celsius i 45 minuter. Tvätta fläckarna tre gånger snabbt med färsk PBS.
Torka av bildernas baksida mot en våtservett eller pappershandduk och låt större delen av PBS avdunsta från sektionerna som stöds av en vakuumledning som är ansluten till en pipettspets. Montera sektionerna med ett monteringsmedium. Fäst täcksläparna på rutschkanan genom att måla längs kanterna på täcket med klart nagellack, var noga med att hålla dig borta från kanten av bilden.
Låt den ställas in i rumstemperatur. Bilder av distala kolon av mus mono-koloniserade med Muribaculum intestinala och den bi-koloniserade med Muribaculum intestinala och Bacteroides thetaiotaomicron visas här. Proverna färgades med en FISH sond tre prime cyanin-3 taggade specifika för Muribaculum isolat och även counterstained med rhodamin-bundna lectin UEA-1 och DAPI.
Bilderna av sektioner färgade med cyanin-3 FISK, DAPI och kombinerade cyanin-3 FISH och DAPI kanaler visar lokalisering av Muribaculum intestinale. Alla bakterieformade och bakteriestora DAPI-signaler är märkta med cyanin-3 i monokoloniseringstillståndet. I bi-koloniseringsstaten, förutom dessa cyanin-3 och DAPI dubbla positiva celler, finns dapi-färgade bakterieceller som är cyanin-3 negativa som förväntat.
Med undantag för längre filamentösa bakterier är större DAPI-positiva strukturer växtmaterial eller kärnor från värdceller. Ett tarmsegment som har delats upp på ett djup som ger en bild av lumen samt längsgående vyer av epitelet och ett grunt sektionssegment som avslöjar endast tvärsnitt av krypter och inget konstant slemskikt eller bakterier bevisar att grunda sektionering inte kommer att ge luminalskivor i tarmarna. Ojämn vävnad eller täckslip täckning resulterar i suddiga och ojämnt upplysta kakel skanningar.
Ett exempel på normal bakgrund och hög bakgrund visas också här. När vi lär oss mer om mikrobiotan har det blivit väldigt uppenbart att bulkanalyser som sekvensering inte räcker för att riktigt avgöra vad som händer mellan olika mikrobiella arter och hur de interagerar tillsammans. Och för detta behöver vi verkligen avbildning.
Denna typ av teknik har möjliggjort några riktigt viktiga upptäckter, till exempel att berövande av fiber från kosten orsakar gallring av slemskiktet och potentiellt infektion av patogener som studier från Martins-gruppen, liksom studier om effekterna av osmotisk diarré och hur utarmningen av slemskiktet verkligen påverkar både värden och mikrobiotan. Och det här var studier gjorda av Sonnenberg-gruppen, liksom vår grupp.
