Hier is een methode beschreven om polysomische profielen te maken zonder het gebruik van dure geautomatiseerde fractioneringssystemen. Het voordeel van deze methode is dat het polysome profilering toegankelijk maakt voor laboratoria die geen geautomatiseerde fractioneringssystemen hebben. Ribosomen zijn mega-Dalton ribonucleoproteïnecomplexen die het fundamentele proces van het vertalen van mRNA in eiwitten uitvoeren. Ribosomen zijn verantwoordelijk voor het uitvoeren van de synthese van alle eiwitten in een cel. Eukaryote ribosomen bestaan uit twee subeenheden die worden aangeduid als de kleine ribosomale subeenheid (40S) en de grote ribosomale subeenheid (60S) op basis van hun sedimentatiecoëfficiënten. Het volledig geassembleerde ribosoom wordt aangeduid als het 80S monosoom. Polysomen zijn groepen ribosomen die zich bezighouden met het vertalen van een enkel mRNA-molecuul. Polysoomfractionering door sucrosedichtheidsgradiëntcentrifugatie is een krachtige methode die wordt gebruikt om ribosoomprofielen te maken, specifieke mRNA's te identificeren die verband houden met het vertalen van ribosomen en polysoomassociatiefactorente analyseren 1,2,3,4,5,6,7,8,9,10,11,12 ,13. Deze techniek wordt vaak gebruikt om polysomen te scheiden van enkele ribosomen, ribosomale subeenheden en messenger ribonucleoproteïnedeeltjes. De profielen verkregen uit fractionering kunnen waardevolle informatie opleveren over de translatieactiviteit van polysomen14 en de assemblagestatus van de ribosomen 15,16,17.
Ribosoomassemblage is een zeer complex proces dat wordt vergemakkelijkt door een groep eiwitten die bekend staat als ribosoomassemblagefactoren 18,19,20,21. Deze factoren vervullen een breed scala aan functies tijdens ribosoombiogenese door interacties met vele andere eiwitten, waaronder ATPasen, endo- en exo-nucleasen, GTPases, RNA-helicases en RNA-bindende eiwitten22. Polysoomfractionering is een krachtig hulpmiddel dat wordt gebruikt om de rol van deze factoren in ribosoomassemblage te onderzoeken. Deze methode is bijvoorbeeld gebruikt om aan te tonen hoe mutaties in het polynucleotidekinase Grc3, een pre-rRNA-verwerkingsfactor, het ribosoomassemblageproces negatief kunnen beïnvloeden17,23. Polysoomprofilering heeft ook benadrukt en aangetoond hoe de geconserveerde motieven in de ATPase Rix7 essentieel zijn voor ribosoomproductie16.
De procedure voor polysoomfractionering begint met het maken van oplosbare cellysaten uit interessante cellen. Het lysaat bevat RNA, ribosomale subeenheden en polysomen, evenals andere oplosbare cellulaire componenten. Een continue, lineaire sucrosegradiënt wordt gemaakt in een ultracentrifugebuis. De oplosbare fractie van cellysaat wordt voorzichtig op de bovenkant van de sucrosegradiëntbuis geladen. De geladen gradiëntbuis wordt vervolgens onderworpen aan centrifugatie, die de cellulaire componenten scheidt op grootte binnen de sucrosegradiënt door de zwaartekracht. De grotere componenten reizen verder in de gradiënt dan de kleinere componenten. De bovenkant van de gradiënt herbergt de kleinere, langzamer reizende cellulaire componenten, terwijl de grotere, sneller reizende cellulaire componenten aan de onderkant te vinden zijn. Na centrifugatie wordt de inhoud van de buis verzameld als fracties. Deze methode scheidt effectief ribosomale subeenheden, monosomen en polysomen. De optische dichtheid van elke fractie wordt vervolgens bepaald door de spectrale absorptie te meten bij een golflengte van 254 nm. Het plotten van absorptie versus fractiegetal levert een polysoomprofiel op.
Lineaire sucrosedichtheidsgradiënten kunnen worden gegenereerd met behulp van een gradiëntmaker. Na centrifugatie worden gradiënten vaak gefractioneerd en absorptiewaarden gemeten met behulp van een geautomatiseerd dichtheidsfractioneringssysteem 3,7,13,24,25. Hoewel deze systemen heel goed werken om polysoomprofielen te produceren, zijn ze duur en kunnen ze voor sommige laboratoria onbetaalbaar zijn. Hier wordt een protocol gepresenteerd om polysomische profielen te genereren zonder het gebruik van deze instrumenten. In plaats daarvan maakt dit protocol gebruik van apparatuur die doorgaans beschikbaar is in de meeste laboratoria voor moleculaire biologie.

Polysoomfractionering door sucrosedichtheidsgradiëntcentrifugatie is een krachtig hulpmiddel dat kan worden gebruikt om ribosoomprofielen te maken, specifieke mRNA's te identificeren die worden vertaald door ribosomen en polysoomgerelateerde factoren te analyseren. Hoewel geautomatiseerde gradiëntmakers en gradiëntfractioneringssystemen vaak worden gebruikt met deze techniek, zijn deze systemen over het algemeen duur en kunnen ze onbetaalbaar zijn voor laboratoria die beperkte middelen hebben of de kosten niet kunnen rechtvaardigen vanwege hun onregelmatige of incidentele noodzaak om deze methode uit te voeren voor hun onderzoek. Hier wordt een protocol gepresenteerd om reproduceerbaar polysoomprofielen te genereren met behulp van standaardapparatuur die beschikbaar is in de meeste moleculair biologische laboratoria zonder gespecialiseerde fractioneringsinstrumenten. Bovendien wordt een vergelijking van polysomische profielen gegenereerd met en zonder een gradiëntfractioneringssysteem verstrekt. Strategieën om reproduceerbare polysoomprofielen te optimaliseren en te produceren worden besproken. Saccharomyces cerevisiae wordt in dit protocol gebruikt als modelorganisme. Dit protocol kan echter eenvoudig worden aangepast en aangepast om ribosoomprofielen te genereren voor veel verschillende organismen en celtypen.

Drie representatieve polysoomprofielen zijn weergegeven in figuur 3. Alle profielen zijn van dezelfde giststam. Een typisch polysoomprofiel heeft goed opgeloste pieken voor de ribosomale subeenheden van de jaren 40, 60 en 80 en polysomen. Dit protocol beschrijft hoe een polysoomprofiel kan worden gegenereerd dat moleculaire details onthult over de activiteit van ribosomen in de cel. Met deze techniek kunnen gebruikers de waardevolle informatie verkrijgen die wordt geleverd door een polysoomprofiel, die geen toegang hebben tot geautomatiseerde gradiëntfractioneringssystemen. Neem de tijd om de gradiënten voor te bereiden en bewaar de gradiënten op een locatie waar ze niet worden verstoord door een compressor of andere mechanische bewerkingen terwijl ze zich in een lineaire gradiënt nestelen.Bereid om te beginnen stamoplossingen van 7 en 47% sucrose in sucrosegradiëntbuffer. Filter steriliseer de sucrose stock oplossingen door een 0,22 micron filter. Bereid 14 milliliter van 17, 27 en 37% sucrose-oplossingen door de 7- en 47% stockoplossingen te doseren en te mengen.Plaats zes polypropyleen centrifugebuizen in een volledig zichtbare reageerbuis. Zorg ervoor dat er voldoende ruimte tussen de buizen is, zodat de acties met de ene buis de andere niet storen. Bevestig een naald van negen inch, 22 gauge met een stompe punt aan een spuit van drie milliliter en voer een testvulling en -afgifte uit om ervoor te zorgen dat de spuit de sucrose-oplossing kan vasthouden zonder te druppelen voordat de verlopen worden ingesteld.Voeg twee milliliter van de 7% sucrose toe aan de bodem van elke centrifugebuis. Voeg vervolgens twee milliliter van de 17% sucrose toe onder de 7% -oplossing door de naaldpunt in de directe omgeving van de buisbodem te plaatsen. Geef voorzichtig en langzaam de oplossing.Herhaal de procedure met twee milliliter elk van de 27, 37 en 47% sucrose-oplossing, waarbij u ervoor zorgt dat elke laag van de andere kan worden onderscheiden door een lijn die de scheiding van dichtheden markeert. Bewaar de gradiënten 's nachts op vier graden Celsius om ze te laten bezinken in een continu, toenemend percentage sucrose. Na de groei en oogst van gist, Saccharomyces cerevisiae cellen, resuspenderen de cellen in gekoelde 700 microliter polysoom extractie buffer.Voeg 100 eenheden RNAse-remmer toe. Voeg vervolgens 400 microliter voorgekoelde glaskralen toe met een geschatte grootte van 425 tot 600 micron. Breng het mengsel over in een centrifugebuis van 1,5 milliliter met de glasparels en verstoor de gistcellen door krachtig roeren in een kraalklopper gedurende vijf minuten.Na het verstoren van de cellen, verduidelijk het lysaat door centrifugatie. Bepaal de concentratie van het RNA in het geklaarde lysaat door de absorptie op 260 nanometer te meten, met behulp van een op fluorescentie gebaseerd RNA-detectiesysteem. Zorg ervoor dat de RNA-concentratie 0,5 tot één microgram per microliter is.Als de RNA-concentratie te laag is, verminder dan het volume van de extractiebuffer dat wordt gebruikt om de cellen te resuspenderen. Laad het lysaat voorzichtig op de bovenkant van de verlopen. Plaats de pipetpunt tegen de binnenwand aan de bovenkant van de polypropyleenbuis.Hoek de buis en doseer het lysaat langzaam op de bovenkant van het verloop en dribbel tegen de muur. Plaats de buizen voorzichtig in de voorgekoelde emmers van een zwenkbare emmerrotor en centrifugeer de gradiënten. Verwijder na centrifugatie voorzichtig de centrifugebuizen van de zwenkbakrotor en plaats ze in een buishouder.Label de 96-well platen om de fracties op te slaan en voorkoelen op ijs. Verzamel 100 of 200 microliterfracties vanaf de bovenkant van het verloop, door voorzichtig een pipetpunt in de bovenkant van het verloop te steken en de fracties te verzamelen totdat het hele verloop is gealiquoteerd. Meet de absorptie van elke fractie op 254 nanometer met een spectrofotometer tegen de 7 en 47% sucrose-oplossingen als blanco's.Maak het polysoomprofiel door het breukgetal versus de absorptie uit te zetten. Drie representatieve polysoomprofielen van gist S.Cerevisiae, worden getoond. De top van elke ribosomale subeenheid en polysoompiek is zichtbaar op elk profiel.Een representatief profiel van een geautomatiseerd dichtheidsfractioneringssysteem wordt hier getoond. Dit profiel werd geproduceerd uit een continu absorptieprofiel omdat de sucrosegradiënt van onder naar boven werd verplaatst door een achtervolgingsoplossing, door een detectorstroomcel en verzameld in fracties. Het polysoomprofiel dat wordt gegenereerd door het met de hand fractioneren van monsters van 200 en 100 microliter wordt hier weergegeven.Het belangrijkste om te onthouden met deze procedure is om de gradiënten niet te verstoren. Zorg ervoor dat u geen luchtbellen introduceert of de gradiënt verstoort door de oplossing te snel te doseren. Na deze procedure kan RNA uit de gradiënten worden geëxtraheerd voor verdere analyse om mRNA's te bepalen die verband houden met actieve ribosomen
