Voor de evaluatie van cofactor F420 uit methanogene zuivere culturen kan een microscopische evaluatie worden uitgevoerd om de groei en activiteit (fluorescentiemicroscopie) van de betrokken micro-organismen te visualiseren (figuur 1). Voor monsters afkomstig uit natuurlijke omgevingen is het gebruik van microscopie om F420 te detecteren of te kwantificeren beperkt vanwege interferenties met andere fluorescerende micro-organismen, organische en anorganische deeltjes. In ...

F420 is een wijdverspreide maar vaak verwaarloosde cofactor, die functioneert als een obligate twee-elektron hydride drager in primaire en secundaire metabolische processen van zowel Archaea als Bacteriën1,2. F420 is een 5-deazaflavin en structureel vergelijkbaar met flavinen, waarbij de chemische en biologische eigenschappen meer vergelijkbaar zijn met die van NAD+ of NADP+. Door de vervanging van stikstof door koolstof op positie 5 van de isoalloxazinering is het een sterk reductiemiddel, waardoor het een lage standaard redoxpotentiaal van -340 mV1,3 vertoont. F420 bestaat uit een 5-deazaflavin ring en een 2-fosfo-L-lactaat linker (F420-0). Een oligoglutamaatstaart met n+1 glutamaatmonomeren kan aan het molecuul worden bevestigd (F420-n+1)4.
Lange tijd is de cofactor F420 uitsluitend geassocieerd met Archaea en Actinobacteriën. Dit is grotendeels ongedaan gemaakt. Recente analyses onthulden dat F420 wordt verdeeld over diverse anaerobe en aerobe organismen van de phyla Proteobacteria, Chloroflexi en mogelijk Firmicutes die een groot aantal habitats bewonen, zoals bodems, meren en de menselijke darm1,5. In 2019 toonden Braga et al.6 aan dat de proteobacterium Paraburkholderia rhizoxinica een uniek F420-derivaat produceert, met een 3-fosfoglyceraat in plaats van een 2-fosfosfataalstaart, die wijdverspreid kan zijn in verschillende habitats. Binnen het domein Archaea is F420 gevonden in verschillende afstammingslijnen, waaronder methanogene7, methanotrofe8,9 en sulfaatreducerende orders10, en wordt verondersteld te worden geproduceerd in Thaumarchaeota11. F420 is vooral bekend als een essentieel redoxco-enzym in hydrogenotrofe en methylotrofe methanogenese. De gereduceerde vorm van F420 (F420H2) functioneert als elektronendonor voor de reductie van methyleentetrahydromethanopterine (methyleen-H4MPT, Mer) en methenyl-H4MPT12,13. Het kan ook worden gebruikt als elektronendrager in H2-onafhankelijke elektronentransportroutes van methanogenen die cytochromen bevatten12,14. Bovendien heeft de geoxideerde vorm van F420 een karakteristieke blauwgroene fluorescentie bij excitatie bij excitatie bij 420 nm, wat de detectie van methanogenen microscopisch vergemakkelijkt (figuur 1). Vanwege het lage redoxpotentieel vergemakkelijkt F420 (i) de exogene reductie van een breed spectrum van anderszins recalcitrante of toxische organische verbindingen, (ii) synthese van tetracycline en lincosamide antibiotica of fytotoxinen in streptomyceten (fylum Actinobacteriën), en (iii) resistentie tegen oxidatieve of nitrosatieve stress of andere ongunstige omstandigheden in mycobacteriën (fylum Actinobacteriën)1,5,15, 16,17,18,19,20,21,22. Bijgevolg zijn F420-afhankelijke oxidoreductasen veelbelovende biokatalysatoren voor industriële en farmaceutische doeleinden en voor bioremediatie van verontreinigde omgevingen1,23. Ondanks deze recente bevindingen zijn de exacte rollen van de cofactor F420 nog steeds marginaal bekend in Actinobacteriën of andere bacteriële phyla.
Er zijn ten minste drie routes voor F420-biosynthese2,6,24. In het begin wordt de biosyntheseroute opgesplitst in een 5-deazaflavin biosynthese en een 2-fosfosfataal metabolisme tak. Het reactieve deel van het F420-molecuul wordt gesynthetiseerd via FO-synthase met behulp van de substraten tyrosine en 5-amino-6-ribitylamino-2,4(1H, 3H)-pyrimidinedion. Het resultaat is het riboflavinegehalte chromofoor FO. Binnen de momenteel geaccepteerde lactaatmetabolismetak wordt L-lactaat gefosforyleerd tot 2-fosfo-L-lactaat door een L-lactaatkinase (CofB); 2-fosfo-L-lactaat wordt op zijn beurt ge guanyleerd tot L-lactyl-2-difosfo-5'-guanosine door 2-fosfo-L-lactaat guanylyltransferase (CofC). In de volgende stap wordt L-lactyl-2-difosfo-5'-guanosine gekoppeld aan FO door een 2-fosfo-L-lactaattransferase (CofD) om F420-02 te vormen. Ten slotte ligeert het enzym F420-0:ɣ-glutamylligase (CofE) glutamaatmonomeren tot F420-0 en vormt het de uiteindelijke cofactor6 in verschillende aantallen23,25. Verschillende organismen vertonen verschillende patronen in het aantal aangehechte glutamaatresiduen, met kortere staarten gevonden voor methanogenen dan in mycobacteriën2,25,26. Over het algemeen vertonen methanogenen staartlengtes van twee tot drie, met maximaal vijf in het acetoclastische methanogeen, Methanosarcina sp., terwijl de staartlengtes in Mycobacterium sp. varieerden van vijf tot zeven glutamaatresiduen2,25,26,27. Recente bevindingen toonden echter aan dat F420 met lange keten bindt aan F420-afhankelijke oxidoreductasen met een hogere affiniteit dan F420 met een korte keten; bovendien verhoogt gebonden lange-keten F420 de substraataffiniteit, maar verlaagt de omloopsnelheid van de respectieve enzymen23.
Detectie van cofactor F420 is vaak gebaseerd op de fluorescentie. Daarbij werden de oligoglutamaatderivaten gescheiden met behulp van omgekeerde fase (RP)-HPLC27,28. Onlangs gebruikten Ney et al. tetrabutylammoniumhydroxide als een ion-parend reagens voor de negatief geladen glutamaatstaart om de scheiding op RP-HLPC met succes te verbeteren5. Hier presenteren we een methode voor de bereiding van monsters, daaropvolgende lysis, extractie, zuivering, scheiding en kwantificering van cofactor F420, niet alleen uit zuivere culturen, maar ook uit verschillende milieumonsters (d.w.z. bodems en vergisterslib).

De cofactor F420 speelt een centrale rol als hydridedrager in het primaire en secundaire metabolisme van veel bacteriële en archaeale taxa. De cofactor is vooral bekend om zijn rol in de methanogenese, waar het thermodynamisch moeilijke reacties vergemakkelijkt. Omdat de polyglutamaatstaart in lengte varieert tussen verschillende organismen, kunnen lengteprofielanalyses een krachtig hulpmiddel zijn voor het onderscheiden en karakteriseren van verschillende groepen en paden in verschillende habitats. Hier beschrijft het protocol de extractie en optimalisatie van cofactor F420-detectie door het toepassen van vastefase-extractie in combinatie met hoogwaardige vloeistofchromatografie-analyse onafhankelijk van culturele of moleculair biologische benaderingen. De methode werd toegepast om aanvullende informatie te verkrijgen over de expressie van cofactor F420 uit microbiële gemeenschappen in bodems, anaeroob slib en zuivere culturen en werd geëvalueerd door spiking-experimenten. Daarbij slaagde de studie erin om verschillende F420-staartlengteprofielen te genereren voor hydrogenotrofe en acetoclastische methanogenen in gecontroleerde methanogene zuivere culturen en uit milieumonsters zoals anaerobe vergisterslib en bodems.

De cofactor F420 speelt een belangrijke rol in het primaire en secundaire metabolisme van veel prokaryoten. Het meten van dit molecuul in omgevingsmonsters maakt een dieper inzicht in de prevalentie en functie ervan mogelijk. Deze techniek maakt de analyse van de cofactor in moeilijke monstermaterialen zoals slib en bodem mogelijk.Daarbij staan de lysis van het materiaal en de voorzuivering voor analyse centraal. Het protocol bevat verschillende stappen tijdens de monstervoorbereiding. Deze stappen moeten zeer goed worden gepland en voorbereid voordat met de monsterverwerking wordt begonnen.Zo is het klaarmaken van verse buffers belangrijk. Om de lysis van het monster te beginnen, plaatst u vijf gram van het monster in een conische buis van 50 milliliter. Voeg vervolgens vijf milliliter 2X lysisbuffer toe aan de monsters en breng het volume op 10 milliliter met gedestilleerd water om een uiteindelijke concentratie van 0,5 gram per milliliter te bereiken.Vortex de verdunde monsters gedurende 20 seconden gevolgd door autoclaveren gedurende 30 minuten bij 121 graden Celsius. Breng voor droge monsters zoals bosgrond na het autoclaveren tot een eindvolume van 20 milliliter met gedestilleerd water en vortex het verdunde monster opnieuw gedurende 20 seconden zoals aangetoond. Zodra de monsters zijn afgekoeld, centrifugeert u het monster gedurende vijf minuten bij 11.000 x g en verzamelt u het supernatant.Bereid een vijf milliliter vastefase-extractie of SPE-kolom gevuld met 100 milligram zwak anion gemengd polymeersorberend conditionering van de anionenwisselaar met drie milliliter methanol. Breng vervolgens de anionenwisselaar in evenwicht met drie milliliter gedestilleerd water. Laad tot negen milliliter van het supernatant van het gecentrifugeerde lysaat op de SPE-kolom.Was de onzuiverheden achtereenvolgens uit de kolom met vijf milliliter 25 millimolair ammoniakacetaat en vijf milliliter methanol. Eluteer na het wassen de cofactor F420 met één milliliter elutiebuffer. Stel de oven in op 40 graden Celsius en stel de fluorescentiedetector in op 420 nanometer extinctiegolflengte en 470 nanometer emissiegolflengte.Filter vervolgens het geëlueerde monster van de SPE in HPLC-injectieflacons met behulp van een PTFE-filter met een poriegrootte van 0,22 micron. Injecteer 50 microliter van het gefilterde monster in het HPLC-systeem en scheid cofactor F420 via gradiëntmodus met behulp van een combinatie van mobiele fasen zoals beschreven in het manuscript. Analyseer de samenstelling en concentratie van de cofactor F420.De groei van zuivere culturen van methanogenen werd geverifieerd door microscopie. In fasecontrastmicroscopie zijn agglomeraten van methanogenen zichtbaar, die een blauwachtig licht uitzenden wanneer cofactor F420 wordt geëxciteerd met ultraviolet licht. Het piekgebied van de teruggevonden cofactor F420 na SPE met verschillende volumes van de Methanoculleus thermophilus culturen werd geanalyseerd.De autoclaverende desintegratiestrategie bereikte het hoogste piekgebied en concludeerde maximale extractie-efficiëntie met behulp van een druk-temperatuurbehandeling. Analyse van de staartlengteverdeling bracht de verschillen aan het licht in de totale concentratie van cofactor F420 en de verdeling van de F420-staartlengte van de zuivere methanogene culturen in milieumonsters. Houd er bij het toepassen van deze procedure rekening mee dat u het totale volume van de elutiebuffer volledig kunt verzamelen of het exacte volume van de doorstroom moet registreren.Deze techniek maakt de weg vrij voor de exploratie van cofactor F420 in complexere monsters zoals bodems en slib en maakt dieper inzicht in de ecologische impact van dit molecuul mogelijk.
