1. 协议中的关键步骤
优化细胞培养和网格插入参数是该工作流程的基础。在项目开始时，值得投入时间来优化标记策略、细胞和基准磁珠的分布，并测试不同的网格制备和印迹参数。使用最佳冷冻样品将大大促进下游处理。
对于任何TEM实验，都需要玻璃样品。对于大型哺乳动物细胞，如HeLa，每个网格平方1-2个细胞是优选的，但细胞在更高的密度下可能仍然是玻璃体的。任选地，通过在将2.5-10%（v / v）甘油与加入培养基中的2.5-10%（v / v）甘油孵育10分钟，可以改善哺乳动物细胞（例如HEK293，HeLa）中的玻璃化。如果可用，可以使用网格图案来确保细胞的完美放置和分布，从而改善玻璃化和以后的相关性24。
虽然可以在工作流程中选择特定的细胞，但显示目标生物学特征的细胞太少会显着降低整体通量。为了提高POI阳性细胞的相关性，应使用足够明亮的荧光团。这在内源性表达水平上尤其重要。我们发现，在低温条件下，mVenus的性能通常优于EGFP，因为它增加了亮度25 和恒温色位移，使其适用于低温条件下的标准GFP过滤器设置26。对于非点状目标结构，还应考虑波长和定位精度（阿贝衍射极限）之间的权衡。
高效的3D相关还要求网格机械稳定，并且处理得非常小心。虽然可以使用带有碳支撑的标准金或铜网格，但根据项目的不同，使用更坚硬的SiO2 薄膜可能会显着提高成功率。然而，尚未最终确定（a）机械稳定性或（b）匹配热膨胀系数（基材与薄膜）以减少低温起皱27是成功3D相关的最关键因素。此外，为了拾取脆弱的金网格，可以使用聚二甲基硅氧烷涂层的培养皿5。
除了确保样品稳定性外，还需要仔细选择FLM成像参数，以获得适合在FIB铣削过程中实现最佳靶向的高质量荧光堆栈。在这方面，还建议在FLM数据上测试不同的去噪28 或反卷积技术，因为它可以显着改善基准点和蜂窝信号的定位。当将荧光信号与FIB-SEM图像相关联时，对基准磁珠进行良好的采样非常重要。它们应该很好地分布在细胞周围，并且可能在不同的z高度。通过检查故意排除在基准模型中但可以通过肉眼明显关联的磁珠的预测位置与实际位置来验证相关性的一致性也是一种很好的做法。还应始终考虑3DCT的RMSE值，以检查配准一致性。
由于从FIB-SEM室中沉积研磨材料和残留水（即再污染）通过向薄片的两侧添加无定形材料来增加有效薄片厚度，因此由于额外的电子散射事件，将精细铣削的薄片长时间保存在显微镜中通常会降低TEM数据质量。因此，铣削通常以两步方式进行：首先，对所有位置进行粗略铣削（即，铣削至约800nm），然后精细铣削（至~150-250nm），并在最后一个薄片完成后立即卸载网格。然而，通过以现场方式处理感兴趣的位置，可以获得更好的相关成功，从而直接在同一薄片上进行粗铣和精铣，因为这没有时间弯曲或变形。然而，这减少了每个网格可以产生的最大薄片数量，具体取决于系统的再污染率。对于 20 nm/h 的速率，在 1-1.5 小时内产生 4-6 片。
整个网格或粗磨薄片>300 nm的移动将导致相关性差或不成功（另请参阅下面讨论的限制）。因此，应定期检查，例如，通过比较FIB铣削之前，期间和之后的IB图像。显示明显运动（>300 nm）的位点应丢弃。优化样品制备（即网格类型、池密度和切入参数的选择;参见协议第 1 节）和研磨策略以避免这些移动。通过步骤3.6中所述的逐地铣削和减小薄片宽度，可以显着减少薄片弯曲。如前所述，虽然应力消除切割15 的设计是为了减少薄片弯曲，但它们通常会导致解耦薄片的协同运动，从而有效地防止相关性。集成的FLM系统可用于解决此问题。
2. 方法的修改和故障排除
强烈建议在进入冷冻条件之前在活细胞成像中对样品进行彻底表征。优化细胞样本、治疗方案，并在进入冷冻工作流程之前了解预期信号类型，可以显著提高其成功率。
在这里介绍的工作流程中，使用带有冷冻载物台的独立荧光显微镜对样品进行成像，然后将网格转移到聚焦离子束显微镜中。然而，它已经在将荧光显微镜集成到FIB-SEM室中的系统上进行了测试，因此不需要样品转移即可获取荧光图像29,30,31。使用这种集成系统，可以在FIB铣削期间和之后对感兴趣的位置进行成像，以检查目标荧光信号的存在，而不会增加污染最终薄片的风险。然而，重要的是要记住所用显微镜的光学参数，因为例如，低数值孔径物镜会限制基准磁珠和目标信号的定位精度。尽管如此，集成的 FLM 设置也将有助于更好地处理网格和薄片的轻微变形，因为 FLM 堆栈可以不断更新并与最新的 SEM 和 IB 视图进行比较。
作为FIB铣削和TEM数据采集之间薄片荧光成像的替代方案，TEM后相关性可用于验证薄片5,6的正确放置和铣削。
在相关工作流程的所有步骤中，尤其是在TEM期间，建议在FIB-SEM / TEM图像上创建投影荧光数据的叠加。这种经典的光电联用显微视图有助于更直观地了解细胞的哪一部分包含在薄片内。这也可以作为验证相关性准确性的有用健全性检查。
3. 方法的局限性
3D 相关 FIB 方法需要可提供基准磁珠的样品。因此，这种方法目前仅限于切入式冷冻网格。对于高压（HPF）冷冻（组织）样品，目前只能执行2D-2D相关。潜在的，内部基准标记物（例如，细胞器，染色的脂滴）可能是这个问题的解决方案32,33。最终的相关成功率取决于许多因素，包括样品质量、荧光显微镜设置、薄片厚度和目标结构的大小。在最终IB图像上，使用所述3D配准方法的相关精度估计在200-300nm的范围内，大致对应于FIB铣削薄片7的典型厚度。因此，比这小得多的细胞结构目前很难靶向。此外，铣削部位（>300 nm）的过度移动也会降低相关性的准确性，这个问题可以通过集成到FIB/SEM仪器中的FLM设置来解决。在任何情况下，在铣削过程中表现出强烈变形或弯曲的薄片都应排除在下游工作流程之外。
总体而言，冷冻荧光成像目前受到阿贝衍射准则的限制。随着超分辨冷冻FLM方法的更多常规应用（和商业化），更准确地靶向细胞结构成为可能，特别是当集成到FIB / SEM中进行即时操作时。
4. 方法的意义

结合先进的工作流程，例如 HPF 样品 34,35、冷冻 FIB-SEM 体积 36 和超分辨率荧光成像26、37、38,39,39,3D 靶向薄片制备不仅提供了解剖分离细胞中的生物过程的前景，而且还使组织和患者样品可用于 FIB 铣削和冷冻电子断层扫描。因此，它将允许以高分辨率解剖病理过程，从而成为纳米级活检不可或缺的基石。

该协议提供了用于发现含有EH结构域和内吞蛋白1（Ede1）依赖性内吞蛋白沉积物（END）及其在自噬体中的降解和捕获的管道的演练8。END是 酿酒酵母中的液-液相分离隔室，可在内吞事件失败后缓冲参与网格蛋白介导的内吞作用（CME）的各种蛋白质。它的主要成分之一是Ede1，它兼作CME组分和选择性自噬受体，用于降解这种新的LLPS隔室。因此，在醇脱氢酶（ADH）启动子的控制下，Ede1（EGFP-Ede1）的EGFP融合用于可视化ENDs，因为Ede1过表达会干扰内吞作用的早期阶段，因此组成性诱导LLPS。
在具有EGFP-Ede1过表达酵母细胞和1μm基准标记物的深度冷冻网格上，选择五个位置进行GFP通道中的FLM堆栈采集（图6A;TFS Corrsight;共聚焦模式，300 nm 聚焦步长，10 μm 范围）。将网格转移到FIB仪器（Quanta 3D FEG），并通过对荧光和SEM网格概述进行2D-2D相关性来识别已获取FLM堆栈的网格正方形（比较步骤3.2）。

在成功进行FIB铣削并将网格转移到冷冻透射电子显微镜（Titan Krios在300 kV下运行并配备Gatan K2直接电子探测器和生物量子能量过滤器）后，在SerialEM中记录了网格概述，并用于定位带有薄片的正方形。对于每个薄片，采集概览图像，并使用相应的基准磁珠在3DCT（3D-2D）中记录FLM数据。然后使用从基准磁珠计算的变换来预测感兴趣的生物学特征的位置（图7A）。在较高放大倍率下记录的薄片概览被缝合，并使用清晰可见的地标（例如，基准珠）关联感兴趣的位点。或者，经典的光电联用显微概述可以在各种软件10,12中生成。
基于相关性，为图7A所示的薄片找到了四个潜在的断层扫描采集位点。然而，这也包括在3D相关FIB铣削过程中未瞄准的位置（比较图6D;灰色圆圈）和被冰污染阻塞的位置（图7;灰色框）。因此，只能记录两个位置的断层扫描（图7B）。总体而言，在预测位点发现了~75%的相关成功率，即在转移到TEM和END结构后幸存下来的薄片（12个相关位点）。在断层扫描重建、分割和模板匹配之后，可以在其原生上下文中可视化单个 END 结构（图 7C，D）。这包括围绕END的开窗内质网（ER），偶尔接触的脂滴和核糖体，这些核糖体被排除在LLPS隔室之外。综上所述，这显示了3D相关FIB铣削如何从完整细胞中提供稀有生物过程的分子水平信息。
