1. Voorbereiding van clearingoplossingen
<ol><li>Om CS-oplossing te bereiden, lost u 10% (w / v) xylitol, 15% (w / v) natriumdeoxycholaat en 25% (w / v) ureum op in gedestilleerd water op een magneetroerder. OPMERKING: Natriumdeoxycholaatpoeder moet in een tochtkamer worden gewogen omdat het gemakkelijk in de lucht drijft. CS kan meer dan 1 jaar bij kamertemperatuur in het donker worden bewaard.</li>
	<li>Voeg voor de bereiding van de CSA-oplossing natriumsulfiet (eindconcentratie van 50 mM) toe aan de hierboven verkregen CS-oplossing. OPMERKING: Voeg vlak voor gebruik natriumsulfiet toe aan de CS-oplossing, omdat het reductiemiddel gemakkelijk kan worden gedeactiveerd.</li>
</ol>2. Bereiding van de fixatieve oplossing
<ol><li>Breng 40 ml gesteriliseerd water over in een conische buis en voeg 2 g paraformaldehyde toe. Voeg 200 μL van 2 N NaOH toe om de pH van de oplossing te verhogen. Na het sluiten en afdichten van de buis met parafilm, incuberen bij 60 °C met af en toe inversies totdat alles is opgelost.</li>
	<li>Voeg na het afkoelen van de oplossing tot kamertemperatuur 5 ml 10x fosfaatbuffered saline (PBS) toe om de pH op 7,4 te brengen. Voeg gesteriliseerd water toe om het volume op 50 ml te brengen. OPMERKING: Een vers bereide fixatieve oplossing heeft de voorkeur. De oplossing kan ook enkele maanden bij -30 °C worden bewaard.</li>
</ol>3. Fixatie van monsters
<ol><li>Dompel plantenmonsters onder in de fixatieve oplossing in een microbuis (figuur 1A) en zorg ervoor dat het volume van de fixatieve oplossing meer dan vijf keer het monstervolume bedraagt.</li>
	<li>Sluit het microbuisje af met een parafilm en maak gaten met een naald. Laat de buis niet open vanwege het risico van morsen van het monster tijdens vacuümdecompressie.</li>
	<li>Plaats de microbuis in een exsiccator en pas langzaam de mate van vacuüm (~ 690 mmHg) aan, zodat er geleidelijk bellen uit de monsters verschijnen (figuur 1B-C). Schakel de vacuümpomp uit na het evacueren van de exsiccator. Laat de microbuis 30 minuten ongestoord bij kamertemperatuur.</li>
	<li>Ontlucht de exsiccator zorgvuldig om te voorkomen dat de monsters worden verstoord. Schakel de vacuümpomp weer in en schakel deze uit na het evacueren van de exsiccator. Laat de microbuis 30 minuten ongestoord bij kamertemperatuur. OPMERKING: Er moet voor worden gezorgd dat schade aan de monsters wordt voorkomen tijdens het ontluchten van de exsiccator. De penetratie van de fixatieve oplossing in de monsters wordt versterkt door twee vacuümbehandelingen. Verdere vacuümbehandeling helpt om de fixatieve oplossing in dikkere monsters te penetreren.</li>
	<li>Open de exsiccator voorzichtig zonder de fixerende oplossing in de microbuis te stoten. Verwijder met behulp van een micropipette de fixatieve oplossing en voeg 1x PBS toe. Vervang na 1 minuut bewaren de oude PBS door nieuwe 1x PBS (Figuur 1D).</li>
</ol>4. Opruimen
<ol><li>Voeg na het verwijderen van PBS vijf keer het monstervolume van de clearingoplossing toe.</li>
	<li>Sluit het microbuisje af met parafilm en maak gaten met een naald. Plaats de monsters in de exsiccator, evacueer zoals in stap 3.3 en schakel de vacuümpomp uit. Laat de microbuis 60 minuten ongestoord bij kamertemperatuur.</li>
	<li>Open de exsiccator voorzichtig. Sluit het microbuisje met parafilm en bewaar het bij kamertemperatuur in het donker om fotobleaching van fluorescerende eiwitten te voorkomen. Keer de microbuis om de 1-2 dagen om om het opruimproces te versnellen.</li>
	<li>Wanneer de clearingoplossing groen wordt, vervangt u deze door nieuwe clearingoplossingen totdat de oplossing kleurloos blijft (figuur 1E-H).</li>

5. Chemische kleurstofkleuring
<ol><li>Voeg aan de microbuis Hoechst 33342 (eindconcentratie van 10 μg/ml) toe voor nucleaire kleuring of Calcofluor White (eindconcentratie van 1 mg/ml) voor celwandkleuring en wacht 1 uur. Na het verwijderen van de kleurstofoplossing, was het monster gedurende 1 uur met een verse opruimoplossing. OPMERKING: 's Nachts kleuren en wassen kan de penetratie van fluorescerende kleurstof in weefsels verbeteren en achtergrondfluorescentie verminderen. Verschillende fluorescerende kleurstoffen zijn compatibel met de CS-oplossing, zoals Basic Fuchsin9 (lignine), Auramine O9 (lignine, suberine en cutine), Nile Red9 (suberine), Direct Yellow 969, Direct Red 239 en SR220010,11 (celwanden).</li>
</ol>6. Observatie
<ol><li>Knip siliconen rubberen vel met een scheermesje om een frame voor de afstandhouder voor te bereiden (figuur 2A). OPMERKING: Pas de dikte van de siliconen rubberen plaat aan op basis van de dikte van het monster. Omdat monsters die met een clearingoplossing zijn behandeld zacht zijn, zullen ze worden beschadigd als ze rechtstreeks met het afdekglas worden bedekt.</li>
	<li>Plaats het siliconen frame op afdekglas (bijv. 25 x 60 mm) (figuur 2B). Plaats de behandelde monsters in het frame en voeg ~100 μL clearingoplossing toe om eventuele bubbels in het frame te verwijderen. Dek af met een ander afdekglas (18 x 18 mm of 24 x 24 mm) om verdamping van de clearingoplossing te voorkomen (figuur 2C).</li>
	<li>Bekijk de monsters onder een fluorescerende microscoop. Breng na observatie de monsters terug naar de opruimoplossing die in een microbuis is genomen en bewaar ze bij kamertemperatuur in het donker.</li>

ClearSee wordt gecommercialiseerd (Fujifilm Wako Pure Chemical Corporation, Japan). Nagoya University heeft een patent (JP6601842) op het clearing reagens ClearSee. D. Kurihara is de uitvinder van het octrooi. De auteurs verklaren geen tegenstrijdige financiële belangen te hebben.

Deze methode bestaat uit fixeren, wassen en reinigen. Fixatie is een cruciale stap in dit protocol. Als het fluorescerende eiwit niet wordt waargenomen na PFA-fixatie, zal het niet worden waargenomen na behandeling met clearingoplossing. De penetratie van PFA-oplossing in weefsels is van cruciaal belang, maar behandeling met een hoog vacuüm wordt niet aanbevolen omdat het de celstructuur kan vernietigen. Vacuümomstandigheden en fixatieperioden moeten worden geoptimaliseerd voor elk type weefsel en soort. Het wordt aanbevolen om fluorescerende eiwitten te controleren, zelfs na fixatie. Hoewel monsters meestal gedurende 30-60 minuten bij kamertemperatuur werden gefixeerd, kunnen ze gedurende langere tijd ('s nachts of langer) op 4 °C worden gefixeerd.
Zoals weergegeven in figuur 6A, hadden sommige natriumdeoxycholaten een lichtgele kleur wanneer ze werden opgelost. Dergelijke natriumdeoxycholaatoplossingen vertoonden sterke autofluorescentie in het gebied van 400-600 nm na excitatie bij 380 nm (figuur 6B). Deze autofluorescentie voorkomt optische clearing en fluorescentie beeldvorming. Gebruikers moeten de kleur van natriumdeoxycholaatoplossing controleren, omdat de kwaliteit van het reagens kan verschillen als gevolg van zuiverheid, partij-tot-partij variatie of andere redenen.
De hier gebruikte clearingoplossingen hebben hoge concentraties natriumdeoxycholaat, die de membraanstructuur kunnen vernietigen. De plasmamembraanmarker (RPS5Apro::tdTomato-LTI6b) werd zelfs na cs-behandeling7 waargenomen. Het kan echter beter zijn om de concentratie natriumdeoxycholaat te verlagen, afhankelijk van de structuur en het weefsel van belang. Inderdaad, beelden met verbeterde helderheid werden verkregen voor Arabidopsis-stampers met gemodificeerd CS, waarbij de concentratie natriumdeoxycholaat met de helft wordt verminderd; verlaagde concentraties natriumdeoxycholaat vereisten echter langere behandelingstijden (bijv. 1 maand voor Arabidopsis-stampers ).
CS kan rode autofluorescentie (>610 nm) verminderen om chlorofyl in behandelde monsters te verwijderen. Autofluorescentie met een bereik van 500-600 nm (geel tot oranje) bleef echter zelfs in met CS behandelde monsters7. Deze autofluorescentie wordt verondersteld te zijn afgeleid van de celwand en andere cellulaire componenten, zoals lignine12,13. Daarom is het moeilijk om weefsels, zoals stengels met ontwikkelde secundaire wanden, volledig transparant te maken door CS-behandeling.
Verschillende reinigingsreagentia naast de hier gebruikte zijn ontwikkeld om fluorescerende eiwitten in planten te observeren met behulp van fluorescerende microscopie14,15,16,17. In vergelijking met deze methoden verwijderen CS en CSA chlorofyl en verminderen ze autofluorescentie, waardoor de plantenweefsels transparanter worden. Onlangs ontwikkelden Sakamoto et al. een verbeterde methode, iTOMEI, voor fixatie, reinigingsmiddelreiniging en montage om de brekingsindexmismatch aan te passen18. Bij Arabidopsis-zaailingen wiste iTOMEI het weefsel binnen 26 uur.
CS is toepasbaar op een breed scala aan plantensoorten, zoals Arabidopsis thaliana, Physcomitrium patens7, Chrysanthemum morifolium, Cucumis sativus, Nicotiana benthamiana, Nicotiana tabacum, Torenia fournieri8, Allium ochotense19, Astragalus sinicus20, avocado21, gerst22, Brassica rapa23, Callitriche 24, Eucalyptus25, maize26, Marchantia polymorpha27, Monophyllaea glabra28, Orobanche minor29, petunia30, rice31, Solanum lycopersicum32, soybean33, strawberry34, wheat35 en Wolffiella hyalina36. Voor dikkere weefsels kan CS ook de vibratome-secties transparant maken37,38. Deze methode maakte studies van de cellulaire structuur en genexpressiepatronen in planten mogelijk37,38. Bovendien werden nematodeninfecties20,39, schimmelinfecties en symbiose19,40,41 ook diep in de met CS behandelde weefsels waargenomen. Deze methode is dus nuttig voor beeldvorming van het hele weefsel van micro- tot macroschalen en kan helpen om nieuwe interacties tussen verschillende cellen, weefsels, organen en organismen te ontdekken.

Visualisatie van cellulaire structuren en lokalisatie van eiwitten in levende organismen is belangrijk voor het verduidelijken van hun functies in vivo. Omdat het levende lichaam echter niet transparant is, is het een uitdaging om de interne structuur van levende organismen zonder dissectie te observeren. Vooral in het geval van plantenweefsels, die meerlagig zijn met cellen van verschillende vormen, is de indexmismatch veroorzaakt door hun structuur en de aanwezigheid van lichtabsorberende pigmenten problematisch. Plantenbladeren hebben bijvoorbeeld een complexe structuur waarmee ze het licht dat hun lichaam binnenkomt efficiënt kunnen gebruiken voor fotosynthese1, terwijl de structuur ook refractieve indexmismatch veroorzaakt, waardoor ze moeilijk waarneembaar zijn. Bladeren hebben echter veel lichtabsorberende pigmenten, zoals chlorofyl, die sterke rode fluorescentie afgeven en bruinachtige pigmenten worden geproduceerd door oxidatie2,3. Deze pigmenten belemmeren ook de waarnemingen van fluorescentiemicroscopie in planten. Daarom worden voor het observeren van de interne structuur van planten ontkleuring en fixatie door alcohol en clearing met behulp van chloraalhydraat al lange tijd gebruikt om de brekingsindexmismatch en autofluorescentie te elimineren4,5. Deze conventionele methoden worden al vele jaren gebruikt, maar ze hebben het nadeel dat ze tegelijkertijd de fluorescentie van fluorescerende eiwitten elimineren6,7. Dit is problematisch omdat fluorescerende eiwitten onmisbaar zijn geworden in de huidige fluorescerende beeldvorming.
Daarom zijn ClearSee (CS) en ClearSeeAlpha (CSA) ontwikkeld als optische clearingreagentia voor plantenweefsels. Beide reagentia verminderen chlorofylautofluorescentie met behoud van de stabiliteit van fluorescerende eiwitten7,8. CSA is vooral nuttig wanneer bruine pigmenten worden geproduceerd als gevolg van weefseloxidatie. Met behulp van deze reinigingsreagentia is het mogelijk om de cellulaire structuur en eiwitlokalisatie in het plantenlichaam te observeren zonder fysieke sectie.

optical clearing of plant tissues for fluorescence imaging

Het is een uitdaging om de interne structuur van meerlagige en ondoorzichtige plantenspecimens direct te observeren, zonder dissectie, onder een microscoop. Bovendien belemmert autofluorescentie toegeschreven aan chlorofyl de observatie van fluorescerende eiwitten in planten. Al lange tijd worden verschillende opruimreagentia gebruikt om planten transparant te maken. Conventionele clearingreagentia verminderen echter fluorescerende signalen; daarom was het niet mogelijk om de cellulaire en intracellulaire structuren met fluorescerende eiwitten te observeren. Er zijn reagentia ontwikkeld die plantenweefsels kunnen verwijderen door chlorofyl te verwijderen met behoud van fluorescerende eiwitstabiliteit. Hier wordt een gedetailleerd protocol gegeven voor het optisch opruimen van plantenweefsels met behulp van clearingreagentia, ClearSee (CS) of ClearSeeAlpha (CSA). De bereiding van geklaarde plantenweefsels omvat drie stappen: fixatie, wassen en opruimen. Fixatie is een cruciale stap in het behoud van de cellulaire structuren en intracellulaire stabiliteit van fluorescerende eiwitten. De incubatietijd voor het opruimen is afhankelijk van het weefseltype en de soort. In Arabidopsis thaliana was de tijd die nodig was voor het opruimen met CS 4 dagen voor bladeren en wortels, 7 dagen voor zaailingen en 1 maand voor stampers. CS had ook een relatief korte tijd van 4 dagen nodig om de gametofytische bladeren van Physcomitrium patens transparant te maken. Daarentegen produceerden stampers in tabak en torenia bruin pigment als gevolg van oxidatie tijdens CS-behandeling. CSA verminderde het bruine pigment door oxidatie te voorkomen en kon tabak en torenia stampers transparant maken, hoewel het relatief lang duurde (1 of 2 maanden). CS en CSA waren ook compatibel met kleuring met chemische kleurstoffen, zoals DAPI (4',6-diamidino-2-fenylindool) en Hoechst 33342 voor DNA en Calcofluor White, SR2200 en Direct Red 23 voor de celwand. Deze methode kan nuttig zijn voor beeldvorming van de hele plant om intacte morfologie, ontwikkelingsprocessen, plant-microbe interacties en nematodeninfecties te onthullen.

CS kan bladeren van verschillende soorten verwijderen (figuur 3A-H). Het is moeilijk voor de CS-oplossing om een rijstblad binnen te dringen omdat het bladoppervlak bedekt is met cuticulaire was in deze plant. Na het extraheren van de cuticulaire was door gedurende 10 s in chloroform te dopen, kon CS de rijstbladeren verwijderen (figuur 3H). CS kon echter niet doordringen in Chamaecyparis obtusa bladeren die minder doorlaatbaar zijn voor CS (figuur 3I,J). Bij chrysantenbladeren werd bruine pigmentatie geïnduceerd door polyfenoloxidatie waargenomen in de met CS behandelde bladeren (figuur 3K,L). Evenzo vertoonden tabak en torenia stampers bruine pigmentatie tijdens de CS-behandeling (figuur 3M,O). Omdat de natriumsulfietcomponent in CSA polyfenoloxidatie voorkomt vanwege het reducerende effect, kan CSA tabak en torenia stampers verwijderen zonder enige bruine pigmentatie (figuur 3N, P).
Figuur 4B laat zien dat CS-behandeling de lichtgroene kleur van het Arabidopsis H2B-mClover-blad (helder veld) verminderde en de fluorescentie-intensiteit van H2B-mClover verbeterde in vergelijking met PBS-incubatie (figuur 4A). Naast bloeiende planten is CS ook toepasbaar op mosplanten (figuur 4C); na 4 dagen CS-behandeling werd de fluorescentie van H2B-mRFP duidelijk gedetecteerd voor de gehele gametofore met verminderde chlorofylautofluorescentie. Figuren 4D,E tonen 3D reconstructiebeelden van de H2B-mClover stamper in Nicotiana benthamiana die met CSA is opgeruimd. De monsterdiepte was 440 μm. Zoals het dieptegecodeerde projectiebeeld met maximale intensiteit laat zien, maakt CSA diepe beeldvorming van uitdagende weefsels mogelijk, zoals tabakspistei.
CS en CSA waren ook compatibel met fluorescerende kleurstofkleuring. Figuur 5 laat zien dat CS tegelijkertijd kan worden gebruikt om het fluorescerende eiwit (H2B-mClover) en organische fluorescerende kleurstofkleuring (Calcofluor White) te observeren. Na 3D-reconstructie van de z-stack beelden kon elke sectie worden waargenomen.

Optical Clearing of Plant Tissues for Fluorescence Imaging

Hier wordt een methode beschreven om plantenweefsels transparant te maken met behoud van de stabiliteit van fluorescerende eiwitten. Deze techniek vergemakkelijkt diepe beeldvorming van geklaarde plantenweefsels zonder fysieke doorsnede.

Deze methode kan nuttig zijn bij beeldvorming van de hele plant om intacte morfologie, ontwikkelingsprocessen en plant-microbe interacties te onthullen. Het grote voordeel van deze techniek is dat we de binnenkant van een plantenlichaam direct kunnen observeren zonder er schade aan toe te brengen. Omdat deze methode van toepassing is op een breed scala aan plantensoorten en weefsels, kan het helpen om de ontdekking van nieuwe verschijnselen in plantenbiologisch onderzoek te versnellen.Fixatie is een cruciale stap in deze procedure. Vóór de clearingstap moet men de intensiteit van fluorescerend eiwit na fixatie controleren. Om te beginnen met het onderdompelen van plantenmonsters in de fixatieve oplossing in een microbuis en ervoor zorgen dat het volume van de fixatieve oplossing meer dan vijf keer het monstervolume is.Sluit de microbuis af met een parafilm en maak gaten met een naald. Plaats de microbuis in een exsiccator en stel de mate van vacuüm langzaam in op ongeveer 690 millimeter kwik, zodat er geleidelijk bellen uit de monsters verschijnen. Schakel de vacuümpomp uit na het evacueren van de exsiccator.Ontlucht de uitdroging zorgvuldig zonder de monsters te verstoren. Schakel de vacuümpomp weer in en schakel deze uit na het evacueren van de exsiccator. Open de exsiccator voorzichtig zonder de fixerende oplossing in de microbuis te stoten.Verwijder de fixerende oplossing en voeg 1x PBS toe met een micropipet. Vervang na een minuut bewaren de oude PBS door nieuwe 1x PBS. Na het verwijderen van PBS op vijf keer het monstervolume van de clearingoplossing, sluit u de microbuis af met parafilm en maakt u gaten met een naald.Plaats de monsters in de exsiccator. Evacueer en zet de vacuümpomp uit. Open de exsiccator voorzichtig en sluit vervolgens de microbuis.Keer de microbuis om de één tot twee dagen om om het opruimproces te versnellen. Knip voor het afstandsframe een siliconenrubberen vel met een scheermesje dat de dikte van de siliconenrubberen plaat aanpast aan de monsterdikte. Plaats het siliconen frame op een afdekglas, plaats vervolgens de behandelde monsters in het frame en voeg ongeveer 100 microliter clearingoplossing toe om eventuele bubbels te verwijderen.Dek af met een ander afdekglas om verdamping van de vrijmakende oplossing te voorkomen. Bekijk de monsters onder een fluorescerende microscoop. Na observatie brengen de monsters terug naar de opruimoplossing in een microbuisje.Vaste bladeren van verschillende soorten werden gedurende acht dagen geïncubeerd in PBS of ClearSee, gedurende twee dagen in ClearSee of ClearSeeAlpha. ClearSee kan bladeren van verschillende soorten verwijderen. Na het extraheren van de cuticular kon ClearSee rijstbladeren verwijderen.Omdat de natriumsulfietcomponent in ClearSeeAlpha polyfenoloxidatie voorkomt vanwege het reducerende effect, kan ClearSeeAlpha tabak en tirania stampers verwijderen zonder enige bruine pigmentatie. Ubiquitine-10 promotor H2B-mClover bladeren van arabidopsis thaliana werden gedurende drie dagen behandeld met PBS of ClearSee. ClearSee-behandeling verminderde de lichtgroene kleur van het arabidopsis H2B-mClover-blad en verbeterde de fluorescentie-intensiteit van H2B-mClover in vergelijking met PBS-incubatie.ClearSee behandelde bladeren werden waargenomen door twee-foton excitatie microscopie met 950 nanometer excitatie. Celwand is gekleurd met calcaflour-wit. Kernen zijn gelabeld met ubiquitine-10 promotor, H2B-mClover.De Y Z- en X Z-afbeeldingen zijn doorsneden op de positie die wordt aangegeven door de witte stippellijnen. Bereiding van de fixatieve oplossing is belangrijk om de monsters te fixeren. Er moet echter voor worden gezorgd dat schade aan de monsters onder vacuüm wordt voorkomen.Microscopische beeldvorming kan worden uitgevoerd om meerdere genexpressiepatronen en intracellulaire communicatie te bestuderen tijdens de ontwikkeling en infectie van planten na deze procedure.
