1. 透明化液の調製
<ol><li>CS溶液を調製するには、10%(w / v)キシリトール、15%(w / v)デオキシコール酸ナトリウム、および25%(w / v)尿素をマグネチックスターラー上の蒸留水に溶解します。 注:デオキシコール酸ナトリウム粉末は、空気中に浮遊しやすいため、ドラフトチャンバーで計量する必要があります。CSは、暗所で室温で1年以上保存することができます。</li>
	<li>CSA溶液を調製するために、上記で得られたCS溶液に亜硫酸ナトリウム(終濃度50mM)を添加する。 注:還元剤が容易に失活するので、使用直前にCS溶液に亜硫酸ナトリウムを加えてください。</li>
</ol>固定液の調製
<ol><li>40mLの滅菌水を円錐形のチューブに移し、2gのパラホルムアルデヒドを加える。200 μLの2 N NaOHを加えて、溶液のpHを上昇させる。チューブを閉じてパラフィルムで密封した後、すべてが溶解するまで時折反転させて60°Cでインキュベートする。</li>
	<li>溶液を室温まで冷却した後、5mLの10倍リン酸緩衝生理食塩水(PBS)を加え、pHを7.4に調整した。滅菌水を加えて、容量を50mLにします。 注:新しく調製した固定液が好ましい。この溶液は、-30°Cで数ヶ月間保存することもできる。</li>
</ol>3. サンプルの固定
<ol><li>マイクロチューブ内の固定液に植物試料を浸漬し(図1A)、固定液の体積が試料体積の5倍以上であることを確認する。</li>
	<li>マイクロチューブをパラフィルムで密封し、針を使って穴を開けます。真空減圧中にサンプルがこぼれる危険があるため、チューブを開いたままにしないでください。</li>
	<li>マイクロチューブをデシケーターに入れ、真空度(約690mmHg)をゆっくりと調整して、サンプルから気泡が徐々に現れるようにします(図1B-C)。デシケーターを排気した後、真空ポンプの電源を切ります。マイクロチューブを室温で30分間邪魔されずに放置する。</li>
	<li>デシケーターを慎重に通気して、サンプルを乱さないようにします。真空ポンプの電源を再び入れ、デシケーターを排気した後に電源を切ります。マイクロチューブを室温で30分間邪魔されずに放置する。 メモ:デシケーターの通気中にサンプルが損傷しないように注意する必要があります。サンプルへの固定液の浸透は、2回の真空処理によって増強される。さらなる真空処理は、固定液をより厚いサンプルに浸透させるのに役立ちます。</li>
	<li>固定液をマイクロチューブにぶつけずにデシケーターを慎重に開きます。マイクロピペットを使用して、固定液を除去し、1x PBSを添加する。1分間保存した後、古いPBSを新しい1x PBSと交換します(図1D)。</li>
</ol>4. 清算
<ol><li>PBSを除去した後、透明化溶液のサンプル容量の5倍加える。</li>
	<li>マイクロチューブをパラフィルムで密封し、針を使って穴を開けます。サンプルをデシケーターに入れ、ステップ3.3のように排気し、真空ポンプをオフにします。マイクロチューブを室温で60分間邪魔しないでおきます。</li>
	<li>デシケーターをそっと開きます。マイクロチューブをパラフィルムで閉じ、蛍光タンパク質の光退色を避けるために、室温で暗所に保管してください。マイクロチューブを1〜2日ごとに反転させて、クリアリングプロセスを加速します。</li>
	<li>クリアリングソリューションが緑色に変わったら、ソリューションが無色になるまで新しいクリアリングソリューションと交換します(図1E-H)。</li>

5. 化学染料染色
<ol><li>マイクロチューブに、核染色用のヘキスト33342(終濃度10μg/mL)または細胞壁染色用のカルコフルオールホワイト(終濃度1mg/mL)を加え、1時間待ちます。色素溶液を除去した後、新鮮な透明化溶液でサンプルを1時間洗浄する。 注:一晩の染色および洗浄は、組織への蛍光色素の浸透を改善し、バックグラウンド蛍光を低減することができる。塩基性フクシン9(リグニン)、オーラミンO9(リグニン、スベリン、およびクチン)、ナイルレッド9(スベリン)、ダイレクトイエロー969、ダイレクトレッド239、およびSR220010、11(細胞壁)などの様々な蛍光色素がCS溶液と適合性である。</li>
</ol>6. 観察
<ol><li>シリコーンゴムシートをカミソリの刃で切断し、スペーサー用のフレームを作製した(図2A)。 注:シリコンゴムシートの厚さは、サンプルの厚さに応じて調整してください。透明化液で処理したサンプルは柔らかいため、カバーガラスで直接覆うと破損します。</li>
	<li>シリコンフレームをカバーガラス(25 x 60 mmなど)の上に置きます(図2B)。処理したサンプルをフレーム内に置き、約100μLの透明化溶液を加えて、フレーム内の気泡を除去します。別のカバーガラス(18 x 18 mmまたは24 x 24 mm)で覆い、クリアリング溶液の蒸発を防ぎます(図2C)。</li>
	<li>蛍光顕微鏡でサンプルを観察します。観察後、マイクロチューブに入れた透明化液にサンプルを戻し、暗所で室温で保存する。</li>

この方法は、固定、洗浄、および洗浄からなる。固定は、このプロトコルの重要なステップです。PFA固定後に蛍光タンパク質が観察されない場合、透明化溶液による処理後には観察されない。PFA溶液の組織への浸透は重要ですが、細胞構造を破壊する可能性があるため、高真空処理は推奨されません。真空条件および固定期間は、組織および種の種類ごとに最適化されるべきである。固定後も蛍光タンパク質をチェックすることをお勧めします。サンプルは通常、室温で30〜60分間固定されましたが、4°Cでより長い時間(一晩以上)固定することができます。
図6Aに示すように、一部のナトリウムデオキシコール酸塩は、溶解すると淡黄色を呈していた。このようなデオキシコール酸ナトリウム溶液は、380nmでの励起後に400-600nm領域に強い自家蛍光を示した(図6B)。この自家蛍光は、光学的透明化および蛍光イメージングを防止する。デオキシコール酸ナトリウム溶液の色は、純度、ロット間のばらつき、またはその他の理由により試薬の品質が異なる場合があります。
ここで使用される透明化溶液は、高濃度のデオキシコール酸ナトリウムを有し、膜構造を破壊する可能性がある。原形質膜マーカー(RPS5Apro::tdTomato-LTI6b)はCS処理後も観察された7。しかし、目的の構造および組織に応じて、デオキシコール酸ナトリウムの濃度を低下させる方がよい場合がある。実際、デオキシコール酸ナトリウムの濃度が半分に減少する改変CSを有する シロイヌナズナ 雌しべについて、改善された明瞭さを有する画像が得られた。しかし、デオキシコール酸ナトリウムの濃度を低下させるには、治療時間を延長する必要がありました(例えば、 シロイヌナズナ の雌しべの場合は1ヶ月)。
CSは、処理されたサンプル中のクロロフィルを除去するために赤色自家蛍光(>610nm)を低減することができる。しかし、500~600nmの範囲の自家蛍光(黄色~橙色)はCS処理したサンプルでも残存していた7。この自家蛍光は、細胞壁およびリグニン12、13などの他の細胞成分に由来すると考えられる。そのため、二次壁が発達した茎などの組織をCS処理で完全に透明にすることは困難です。
蛍光顕微鏡を用いて植物中の蛍光タンパク質を観察するために、ここで用いられているもの以外にもいくつかの透明化試薬が開発されている14,15,16,17。これらの方法と比較して、CSおよびCSAはクロロフィルを除去し、自己蛍光を減少させ、植物組織をより透明にする。最近、坂本らは、屈折率の不一致を調整するための固定、洗剤除去、および取り付けのための改良された方法iTOMEIを開発しました18。シロイヌナズナの苗木では、iTOMEIは26時間以内に組織をクリアした。
CSは、シロイヌナズナ、フィスコミトリウム・パテンス7、キクモリフォリウム、キュクミス・サティバス、ニコチアナ・ベンタミアナ、ニコチアナ・タバカム、トレニア・フルニエリ8、アリウム・オコテンセ19、レンゲ・シニカス20、アボカド21、オオムギ22、アブラナ・ラパ23、カリトリチェなどの幅広い植物種に適用可能です。図24、ユーカリ25、トウモロコシ26、マルカンティア多形27、モノフィラエア・グラブラ28、オロバンチェ・マイナー29、ペチュニア30、イネ31、ソラヌム・リコペルシカム32、ダイズ33、イチゴ34、小麦35、ウルフフィエラ・ヒアリナ36。より厚い組織の場合、CSはまた、ビブラトーム切片を透明にすることができる37、38。この方法は、植物における細胞構造および遺伝子発現パターンの研究を可能にした37,38。さらに、線虫感染20,39、真菌感染症、および共生19,40,41もCS処理組織の奥深くで観察された。したがって、この方法は、ミクロスケールからマクロスケールまでの組織全体のイメージングに有用であり、様々な細胞、組織、器官、および生物間の新規相互作用の発見に役立つ可能性がある。

生体におけるタンパク質の細胞構造や局在の可視化は、生体内でのタンパク質の機能を明らかにするために重要です。しかし、生体は透明ではないため、解剖せずに生体の内部構造を観察することは困難である。特に、形状の異なる細胞が多層化した植物組織の場合、その構造や光吸収色素の存在による指標の不一致が問題となる。例えば、植物の葉は、体内に入射する光を光合成に有効に利用できる複雑な構造になっています1が、その構造は屈折率のミスマッチも引き起こし、観察を困難にします。しかし、葉にはクロロフィルなど強い赤色蛍光を発する光吸収色素が多く、酸化により茶色がかった色素が生成します2,3。これらの色素はまた、植物における全マウント蛍光顕微鏡観察を妨げる。そのため、植物の内部構造を観察するために、アルコールによる脱色・固定やクロラール水和物を用いた透明化が、屈折率のミスマッチや自家蛍光を解消するために古くから用いられてきました4,5。これらの従来の方法は長年にわたって採用されてきましたが、同時に蛍光タンパク質の蛍光を排除するという欠点があります6,7。現在の蛍光イメージングでは蛍光タンパク質が不可欠になっているため、これは問題です。
そこで、植物組織用の光透明化試薬としてClearSee(CS)やClearSeeAlpha(CSA)が開発されている。どちらの試薬も、蛍光タンパク質の安定性を維持しながらクロロフィルの自家蛍光を低減します7,8。CSAは、組織酸化のために褐色色素が産生される場合に特に有用である。これらの透明化試薬を用いれば、植物体内の細胞構造やタンパク質の局在を物理的な切片化なしに観察することができる。

多層で不透明な植物標本の内部構造を解剖せずに顕微鏡下で直接観察することは困難です。さらに、クロロフィルに起因する自家蛍光は、植物における蛍光タンパク質の観察を妨げる。長い間、植物を透明にするために様々な透明化試薬が使用されてきました。しかし、従来の透明化試薬は蛍光シグナルを減少させる。そのため、蛍光タンパク質による細胞構造や細胞内構造を観察することはできなかった。蛍光タンパク質の安定性を維持しながらクロロフィルを除去することにより、植物組織を透明化できる試薬が開発されました。ここでは、透明化試薬であるClearSee(CS)またはClearSeeAlpha(CSA)を用いた植物組織の光学的透明化について、詳細なプロトコルを提供する。クリアされた植物組織の調製には、固定、洗浄、およびクリアリングの3つのステップが含まれる。固定は、蛍光タンパク質の細胞構造および細胞内安定性を維持する上で重要なステップである。クリアリングのためのインキュベーション時間は、組織の種類および種に依存する。 シロイヌナズナでは、CSによるクリアリングに要した時間は、葉と根で4日、苗木で7日、雌しべで1ヶ月でした。CSはまた、 Physcomitrium patens の配偶子植物葉を透明にするために4日間の比較的短い時間を必要とした。対照的に、タバコおよびトレニアの雌しべは、CS処理中の酸化のために茶色の色素を産生した。CSAは酸化を防ぐことによって褐色色素を減少させ、タバコとトレニアの雌しべを透明にすることができたが、比較的長い時間(1〜2ヶ月)を要した。CSおよびCSAは、DNA用のDAPI(4',6-ジアミジノ-2-フェニルインドール)およびヘキスト33342、および細胞壁用のカルコフルオールホワイト、SR2200、およびダイレクトレッド23などの化学染料を用いた染色にも適合していた。この方法は、無傷の形態、発生過程、植物-微生物相互作用、および線虫感染を明らかにするために、全植物イメージングに有用であり得る。

CSは、様々な種の葉を透明化することができる(図3A−H)。この植物では葉表面がクチクラワックスで覆われているため、CS溶液がイネの葉に浸透しにくい。しかし、クロロホルムに10秒間浸漬することによってクチキュラーワックスを抽出した後、CSはイネの葉を透明にすることができた(図3H)。しかし、CSは、CSに対する透過性が低いChamaecyparis obtusa葉に浸透することができなかった(図3I、J)。菊葉では、CS処理葉にポリフェノール酸化により誘導される褐色の色素沈着が認められた(図3K、L)。 同様に、タバコおよびトレニア雌しべは、CS処理中に褐色色素沈着を示した(図3M、O)。CSA中の亜硫酸ナトリウム成分は、還元効果によるポリフェノールの酸化を防ぐので、CSAは茶色の色素沈着なしにタバコとトレニアの雌しべをきれいにすることができます(図3N、P)。
図4Bは、CS処理がシロイヌナズナH2B-mClover葉の淡緑色(明視野)を減少させ、PBSインキュベーションと比較してH2B-mCloverの蛍光強度を増強したことを示す(図4A)。開花植物に加えて、CSはコケ植物にも適用可能である(図4C)。CS処理の4日後、H2B-mRFPの蛍光は、クロロフィル自家蛍光を低減したガメトフォア全体について明確に検出された。図4D、Eは、CSAを用いてクリアしたニコチアナ・ベンタミアナのH2B-mClover雌しべの3D再構成画像を示す。サンプル深さは440μmであった。深さコード化された最大強度投影画像が示すように、CSAはタバコの雌しべなどの困難な組織の深いイメージングを可能にします。
CSおよびCSAは蛍光色素染色とも相溶していた。 図5 は、CSが蛍光タンパク質(H2B-mClover)および有機蛍光色素染色(カルコフルアホワイト)の観察に同時に使用できることを示している。zスタック画像から3D再構成した後、任意の断面を観察することができた。

この方法は、無傷の形態、発生過程、および植物と微生物の相互作用を明らかにするために、植物全体のイメージングにおいて有用であり得る。この技術の主な利点は、植物体に損傷を与えることなく、植物体の内部を直接観察できることです。この方法は、幅広い植物種および組織に適用されるため、植物生物学的研究における新しい現象の発見を加速させるのに役立つ可能性がある。固定は、この手順の重要なステップです。クリアリングステップの前に、固定後の蛍光タンパク質の強度を確認する必要があります。マイクロチューブ内の固定液に植物試料を浸漬し始め、固定液の体積が試料体積の5倍以上であることを確認する。マイクロチューブをパラフィルムでシールし、針を使って穴を開けます。マイクロチューブをデシケーターに入れ、真空度を約690ミリメートルの水銀にゆっくりと調整して、サンプルから泡が徐々に現れるようにします。デシケーターを排気した後、真空ポンプの電源を切ります。サンプルを乱すことなく、乾燥剤を慎重に通気します。真空ポンプの電源を再び入れ、デシケーターを排気した後に電源を切ります。固定液をマイクロチューブにぶつけずにデシケーターを慎重に開きます。固定液を取り出し、マイクロピペットで1x PBSを加えます。1分間保存した後、古いPBSを新しい1x PBSと交換します。透明化液のサンプル量の5倍でPBSを除去した後、マイクロチューブをパラフィルムで密封し、針で穴を開ける。サンプルをデシケーターに入れます。真空ポンプを排気し、電源を切ります。デシケーターを静かに開き、マイクロチューブを閉じます。マイクロチューブを1〜2日ごとに反転させて、クリアリングプロセスを加速します。スペーサーフレームの場合は、シリコーンゴムシートをカミソリ刃で切断し、試料厚みに合わせてシリコーンゴムシートの厚みを調整します。シリコーンフレームをカバーガラスの上に置き、処理したサンプルをフレーム内に置き、約100マイクロリットルの透明化溶液を加えて気泡を除去します。透明化液の蒸発を防ぐために、別のカバーガラスで覆います。蛍光顕微鏡でサンプルを観察します。観察後、サンプルをマイクロチューブ内の透明化溶液に戻す。様々な種の固定葉をPBSまたはClearSeeで8日間、ClearSeeまたはClearSeeAlphaで2日間インキュベートした。クリアシーは様々な種の葉をきれいにすることができます。クチクラを抽出した後、ClearSeeは米の葉をきれいにすることができました。ClearSeeAlphaの亜硫酸ナトリウム成分は還元効果によりポリフェノールの酸化を防ぐため、ClearSeeAlphaは茶色の色素沈着なしにタバコやチラニアの雌しべをきれいにすることができます。ユビキチン−10プロモーターH2B−mCloverシロイヌナズナの葉をPBSまたはClearSeeで3日間処理した。ClearSee処理は、シロイヌナズナH2B-mClover葉の淡い緑色を減少させ、PBSインキュベーションと比較してH2B-mCloverの蛍光強度を増強した。ClearSee処理した葉は、950ナノメートル励起を有する2光子励起顕微鏡によって観察された。細胞壁はカルカフラワーホワイトで染色される。核はユビキチン-10プロモーターH2B-mCloverで標識されている。なお、YZ画像及びXZ画像は、白破線で示す位置の断面である。固定液の調製は、試料を固定するために重要である。ただし、真空下でのサンプルの損傷を防ぐために注意する必要があります。顕微鏡イメージングは、この手順に従って、植物の発生および感染中の複数の遺伝子発現パターンおよび細胞内通信を研究するために行うことができる。
