人間とバクテリアは長い間共存してきました。彼らは、宿主の免疫応答に定量的および定性的な方法で影響を与える相互有益な効果との共依存関係を確立しました1。最近の研究では、腸内細菌叢の組成と、多発性硬化症2、関節リウマチ3、2型糖尿病4、炎症性腸疾患5、全身性エリテマトーデス(SLE)6などの自己免疫疾患の病因との関連が示唆されています。しかし、腸内細菌叢がこれらの自己免疫疾患の主な原因なのか二次的な影響なのかはまだ不明です7。潜在的に、腸内細菌叢は自己免疫疾患のエフェクター段階で病気を悪化させたり、これらの病気の誘発を調節する役割を果たす可能性があります8。
腸内細菌叢症は、狼瘡が発生しやすいMRL/Mp-Faslpr(MRL/lpr)マウスで報告されており、乳酸菌の有意な枯渇を伴う腸内細菌叢の変化が観察されました9。5種類のラクトバチルス菌株を混合して経口投与したところ、狼瘡様症状は大きく軽減され、SLEの病態調節における微生物叢の重要な役割が示唆された。
以下のDNA抽出技術は、狼瘡を起こしやすいマウスのマウスSLE様疾患の過程で微生物叢の変動を追跡し、定性的および定量的に分析することを可能にする。健康な腸内細菌叢を調べるか、嚥下障害を定義するかにかかわらず、データがどのように収集され、それが正確で再現性があるかどうかを批判的に検討することが重要です10。このプロセスでは、すべてのステップが重要です。DNA抽出プロセス中にバイアスを導入する可能性のある問題は、微生物の表現が不正確になる可能性があるため、微生物DNAを抽出するには適切な方法論を使用する必要があります。フェノール-クロロホルム法がここに記載されているが、特定のケースでうまく機能する細菌からDNAを抽出するための市販のキットがあります11。ただし、それらの使いやすさは、コストと必要なサンプル量によって制限されます。
ここで紹介するプロトコルは費用対効果が高く、少量のサンプルしか必要としません。あらゆる種類の便サンプルで問題なく機能し、時間の経過に伴う腸内細菌叢のダイナミクスの研究やグループ間の比較に役立ちます。DNAは、フェノール、クロロホルム、イソアミルアルコールを使用するアルコール精製法で単離されます。アルコールベースの抽出は、最終ステップでDNAが沈殿するタンパク質や脂質のサンプルを洗浄して除去するのに役立ちます。提案手法は、効率と品質が著しく高く、細菌集団の同定において正確であることが証明されています。手順中の重要な注意点の1つは、DNA汚染が発生する可能性があるため、適切なサンプルの取り扱いが必要であることです12。
次に、DNAは、イルミナMiSeqなどの16S rRNA遺伝子の次世代シーケンシングプラットフォームによって分析されます。特に、V4超可変領域は、高ランク分類群13のより良い定量化を提供するために分析されます。その後のバイオインフォマティクス解析は外部委託し、その後、標準的な統計手法を用いた社内解析を行います。ダウンストリームシーケンシングに利用できるオープンソースのバイオインフォマティクスソフトウェアプログラムは多数あり、実行される分析の種類は、関心のある特定の生物学的問題に大きく依存します14。このプロトコルは、シーケンシング前の実験ステップに特に焦点を当てており、糞便サンプルからDNAを取得するためのより用途が広く、費用効果が高く、比較可能で効率的な方法を提供します。

提案されたDNA単離法は、自己免疫疾患マウスモデルにおける腸内細菌叢の動態を研究するのに役立ちます。市販のキットに匹敵する糞便サンプルからDNAを取得するために、より用途が広く、費用効果が高く、効率的な方法が提案されています。まず、各マウスをケージから個別に取り出し、肛門から直接糞便ペレットを収集し、処理されるまで摂氏マイナス80度で保管します。滅菌済みの清潔な鉗子、チューブ、手袋でサンプルを処理します。冷凍ペレットを事前に計量した2ミリリットルのスクリューキャップチューブに追加し、糞便ペレットあたり0.02〜0.05グラムの糞便重量をグラム単位で記録します。ペレットに、0.1ミリメートルのガラスビーズ、500マイクロリットルの溶解バッファー、および200マイクロリットルの20%ドデシル硫酸ナトリウムの薄層を加える。ビーズをホモジナイザーで4分間チューブを叩き、続いて3〜5分間ボルテックスします。チューブを短時間遠心分離して、気泡や泡を取り除きます。微生物叢サンプルからDNAを抽出するには、350マイクロリットルのサンプル上清を、破片のない新しい1.5ミリリットルのスナップキャップチューブに移します。500マイクロリットルのフェノール:クロロホルム:イソアミルアルコールを25:24:1の比率で加え、1分間ボルテックスします。遠心分離後、180マイクロリットルの上部水相を新しい1.5ミリリットルのスナップキャップチューブに移します。180マイクロリットルのクロロホルムを加え、反転させて混合する。これから、180マイクロリットルの水相を新しいスナップキャップチューブに移します。バイオセーフティキャビネットに、180マイクロリットルの冷たいイソプロパノールと36マイクロリットルの5モル酢酸アンモニウムを加えます。数回ひっくり返して混ぜ、チューブを氷の上に20分間置きます。上清を捨て、500マイクロリットルの冷70%エタノールでペレットを数回洗浄した。上清を捨て、ペレットが透明になるまで、ティッシュペーパー上でチューブを逆さまにして20分間風乾します。ペレットを50マイクロリットルの分子グレードの水に懸濁し、液体を摂氏37度で10分間加熱して、大きなDNAペレットを完全に溶解します。加熱後、これらのチューブを3、400倍Gで1分間遠心分離し、蓋から凝縮液滴を回収する。濃度を測定し、分光光度計を用いて260/280比を求めた。良質のDNAの比率は、一般的に1.8から2の間です。調製したサンプルを室温で600倍Gで1分間遠心分離した後、マイナス80°Cで24時間凍結します。次に、1マイクロリットルあたり1〜50ナノグラムの濃度の20マイクロリットルのサンプルを、シーケンシングのためにアルゴンヌ国立研究所に送ります。受容体CX3CR1を欠くマウス系統は、野生型MRL/LPRと比較して異なる腸内細菌叢組成を有し、MRL/lpr-CX3CR1 GFP/GFPマウスは、特定の属において有意差を示し、プロテオバクテリア門におけるもののような潜在的に病原性細菌に関連する。サンプルの汚染に注意してください。それは無菌である必要があります。また、上清を新しいチューブに移す際にも、正確にピペッティングすることが重要です。この方法は、PCR、制限酵素消化、ゲノムライブラリ構築などの分子解析に適しています。狼瘡では、腸内細菌叢と狼瘡の進行との間に強い関係があることが証明されました。
