另一种应用日益广泛的DNA标记方法是使用工程转基因小鼠。这些小鼠表达由四环素响应调节元件5，14控制的组蛋白2B绿色荧光蛋白（H2B-GFP）。用四环素食物/水喂养小鼠4周至4个月的追逐期后，GFP荧光将在循环细胞中减弱，只有LRC保留荧光6。该方法的优点是标记的LRC可以分离，并且对于细胞培养或下游功能分析仍然有效6，7。一些研究报告了长期使用时静态干细胞的标记不准确。该结果是由于H2B-GFP菌株的背景表达泄漏，而不是适当的四环素调节反应15。
此外，过去大多数文献主要在切片玻片上使用LRCs检测，切片玻片是二维的，在显示LRC的准确位置和数量时经常错误地偏向。该方法显示复杂组织结构切片的角度不正确16.另一种方法是从连续切片获取3D图像并进行图像后重建。这些步骤是不准确的，因为压缩或拉伸部分导致每个序列部分的变化导致图像失真，导致信息缺失16，17，18。这种方法也很费力和耗时。
为了便于LRC的全卡口成像，需要使样品清晰，同时保持良好的荧光。目前的组织清除技术可分为三大类：基于有机溶剂的组织清除技术、基于水试剂的组织清除技术和基于水凝胶的组织清除技术17，19。聚乙二醇（PEG）相关溶剂体系（PEGASOS）最近被开发出来。这种方法使几乎所有类型的组织透明并保留内源性荧光，包括硬组织，如骨骼和牙齿20。PEGASOS方法比其他组织清除方法具有优势，特别是在清除牙齿和骨骼材料方面。大多数其他方法只能部分清除硬组织，处理时间长，或者需要昂贵的试剂21。此外，与其他方法相比，PEGASOS方法可以有效地保留内源性荧光。
