Preparation of Nucleosome Core Particles Complexed with DNA Repair Factors for Cryo-Electron Microscopy Structural Determination

塩基除去修復酵素がクロマチンに関連してDNA病変をどのように除去するかに関する構造情報は乏しい。これは、ヒト疾患の病因に関与するメカニズムの理解における大きなギャップを構成します。私たちのプロトコルの主な利点は、標準的な実験装置を使用してサンプル調製を最適化していることです。これにより、この分野の他の生化学者は、技術的に実現可能なクライオEM研究で生化学的研究を補完することができます。私たちのプロトコルは、パイオニア転写因子を含む他の因子がヌクレオソームにどのように関与しているかを調べるためにさらに使用することができます。これは、構造情報も限られている領域です。凍結条件に移行する前にサンプル調製を最適化することは、プロジェクトを前進させるための鍵であり、これは基質設計、結合、および架橋条件における標準的な生化学的アッセイで最もよく行われます。まず、特定の複合体に最適なバッファーを使用して、NCPと目的のDNA修復因子を氷上で15分間インキュベートします。次に、グルタルアルデヒドを最終濃度0.005%まで添加よく混合した後、室温で13分間インキュベートします。1モルのトリス-CLで、pH 7.5で終濃度20ミリモルのトリス-CLまでクエンチします。その後、約50マイクロリットルまで濃縮し、脱塩カラムを用いて緩衝液を凍結緩衝液と交換する。次に、光学密度280および260ナノメートルでの吸光度を決定し、必要に応じて、光学密度280ナノメートルに基づいてミリリットルあたり1.3〜3ミリグラムに達するようにさらに濃縮します。透析ボタンを準備したら、メンブレンを下に向けてポリエチレングリコールベッドの上にサンプルを入れたボタンを置きます。サイズ排除クロマトグラフィーによる精製を行うには、サイズ排除カラムを60ミリリットルの蒸留水で洗浄および平衡化し、続いて80ミリリットルの凍結バッファーを毎分0.4ミリリットルの速度で一晩平衡化します。その後、直ちにピーク画分を分析し、ヒストン注入タンパク質MBP-PolBeta-APE1を含む画分を濃縮する。以下の手順を実演するのは、ここNIHのクライオEMコアからの学士号取得後の研修生であるエリザベス・ビベレットです。プランジフリーザーの電源を入れ、加湿器に50ミリリットルの蒸留水を入れた後、チャンバーの温度を摂氏22度、湿度を98%に設定し、次にエタンカップと液体窒素カップをそれぞれのスペースホルダーに入れます。その後、エタンカップをエタン蓋ディスペンサーで覆い、窒素カップに液体窒素を満たしながら、その上に液体窒素を注意深く注ぎます。液体窒素レベルが安定して100%に達し、温度が摂氏マイナス180度に達したら、エタンバルブを慎重に開き、透明な蓋に気泡が形成されるまでエタンカップを満たします。次に、エタンディスペンサーを取り外します。2枚のろ紙を吸い取り装置の上に置き、金属リングで固定します。セットアップに移動し、原稿の説明に従ってブロッティングパラメータを設定し、A-プランジを選択してOKをクリックします。メイン画面で、Load Forcepsをクリックし、カーボン塗布側が左を向いたグリッドでロードします。鉗子を校正し、Z軸を調整してしっかりとしたしみを確保します。下部チャンバーをクリックして、3マイクロリットルの複合体を塗布します。次に、ブロットAプランジをクリックすると、グリッドが回転して正面からブロットし、プランジフリーズします。移送後、グリッドを液体窒素チャンバー内のグリッドボックスに保管してください。4つのグリッドすべてが凍結してグリッドボックスに配置されたら、すべてのグリッドが蓋で覆われるニュートラル位置に蓋を回転させ、ネジを締めます。サンプルを顕微鏡にセットする前に、ガラス化グリッドをリング上に置き、氷の汚染を避けるために、湿度管理された部屋で液体窒素の下でCクリップを使用して固定します。顕微鏡をロードするときは、グリッドを12スロットカセットに挿入します。カセットをナノキャブ カプセルにシャッフルし、オートローダーにロードします。次に、グリッドをカセットから顕微鏡ステージに移します。ステージを 10 度ぐらつき、同時に Z 高さを移動して、画像に最小の平面シフトが観察されるようにすることで、ステージをユーセントリック高さに調整します。ユーセントリックの高さに達したら、各モンタージュを62倍の倍率で撮影してアトラスを取得するグリッドの3 x 3モンタージュ画像を撮影してイメージングを開始します。さまざまなサイズの3つの正方形を選び、ユーセントリックの高さを撮影した後、210倍の倍率で画像化します。正方形が画像化されたら、正方形内のエッジ、中央、およびその間のそれぞれから1つの穴を選択します。次に、各穴を2, 600倍の倍率で画像化します。36、000倍の倍率、7.1秒の露光時間、60フレーム、1.18ピクセルサイズ、3マイクロメートルの焦点ぼけで、穴の中心から高倍率の画像を撮影します。上映の代表的な画像をご覧ください。安定な複合体を形成するためのNCPとMBP-PolBeta-APE1の比率を決定するために、電気泳動移動度シフトアッセイを実施し、MBP-PolBeta-APE1の5倍モル過剰でNCPの単一シフトバンドを示しました。少量では、NCP-PolBeta-APE1の複合体の組み立ては、サンプルが過度に架橋され、識別可能な個々の複合体のない凝集体をもたらすことを示しました。しかし、NCPを10倍に希釈すると、凝集が大幅に減少し、粒子の安定性が向上しました。分取ゲルとサイズ排除の方法を組み合わせることができ、分取ゲルが大量の高分子量凝集体を含む場合、NCPの品質を改善し、続いてサイズ排除によって複合体を精製します。結果は、両方の方法を独立して使用して安定した錯体を生成できることを示しています。さらに、両方のグリッドから収集されたデータは、ほぼ同一の2次元クラスと約3.2オングストロームの解像度で3次元マップを示しています。DNA修復因子に対するNCPの最適な比率を最初に決定し、次いでグルタルアルデヒドとの複合体の架橋を凍結に必要な濃度の少なくとも10倍希釈して実施すべきである。複合体のクライオEM 3Dマップを取得した後、DNA修復因子がどのように見出されるかを決定し、これらの相互作用にとってどの領域が重要であるかを特定するために、さらなる構造改良が必要になります。
