Huanglongbing (HLB) is een van de meest problematische citrusziekten wereldwijd1. HLB wordt veroorzaakt door de floëem-koloniserende en kieskeurige bacterie Candidatus Liberibacter spp., waaronder Candidatus Liberibacter asiaticus (CLas), Ca. L. africanus en Ca. L. americanus2. De meest voorkomende HLB-geassocieerde soort in China en de VS is CLas, die wordt overgedragen door Aziatische citrus psylliden (Diaphorina citri) of door enten3. Na besmetting met CLas vertonen citrusbomen groeidaling tot de dood2. De meest voorkomende symptomen van citrusbladeren die besmet zijn met CLas zijn vlekkerige, groene eilanden (kleine cirkelvormige donkergroene stippen), verhoogde kurkachtige nerven op dikkere en leerachtige bladeren en niet-uniforme vergeelde scheuten2. Bovendien lijken vruchten die zijn geïnfecteerd met CLas klein en scheef2.
Aangezien geen enkel citrusras resistent is tegen HLB en er geen therapeutische remedie voor HLB is, vereist de preventie van HLB de quarantaine en isolatie van CLas-positieve citrusbomen 2,3. Daarom is vroege detectie van cruciaal belang voor monitoring en quarantaine om de verspreiding van LAS's te voorkomen en economische verliezen te minimaliseren3. Bovendien is gevoelige CLas-detectie nodig vanwege de lage titer van CLas in planten tijdens het vroege stadium van infectie3. In China wordt CLas-detectie meestal uitgevoerd door bepaalde gecertificeerde testcentra. Het detectieproces duurt echter meestal minstens 1 week en de detectiekosten zijn duur. Daarom, om de HLB-incidentie te helpen monitoren
Verschillende technologieën zijn toegepast om HLB 4,5,6,7,8,9 te diagnosticeren. Polymerasekettingreactie (PCR) en kwantitatieve PCR (qPCR) zijn de meest gebruikte hulpmiddelen voor CLas-detectie vanwege hun hoge gevoeligheid en specificiteit 4,5. Die technologieën zijn echter sterk afhankelijk van dure instrumenten en hoogopgeleid personeel. Daarnaast zijn verschillende isothermische amplificatiemethoden, zoals lusgemedieerde isothermische amplificatie (LAMP), ontwikkeld als aantrekkelijke alternatieven voor conventionele PCR-methoden vanwege hun eenvoud, snelheid en lage kosten 8,9,10. Het is echter een uitdaging om ze toe te passen om CLas nauwkeurig te detecteren vanwege de niet-specifieke versterkingssignalen, die vals-positieve resultaten kunnen veroorzaken.
RNA-geleide CRISPR/Cas (geclusterde regelmatig interspaced korte palindromische herhalingen/CRISPR-geassocieerde) endonuclease-gebaseerde nucleïnezuurdetectie is ontwikkeld als een moleculaire diagnostiektechnologie van de volgende generatie vanwege de hoge gevoeligheid, specificiteit en betrouwbaarheid 11,12,13,14. Deze CRISPR/Cas-diagnosetechnologieën vertrouwen op de collaterale nuclease-activiteit van Cas-eiwitten om enkelstrengs DNA (ssDNA) te splitsen dat is gemodificeerd met een fluorescerende reporter en een fluorescentieblusmeter aan elk uiteinde van de oligonucleotiden, evenals een fluorescentiedetectieapparaat om de vrijgegeven fluorescerende reporter11,12 vast te leggen . De nuclease-activiteit van verschillende Cas-effectoren die worden geactiveerd door de CRISPR-RNA (crRNA) doel duplex kan zonder onderscheid de omringende niet-doel ssDNA11 splitsen. CRISPR-Cas12a (ook wel Cpf 1 genoemd), een klasse 2 type V-A CRISPR/Cas systeem, toont verschillende voordelen ten opzichte van Cas9, zoals een lagere mismatch tolerantie en grotere specificiteit13. Het Cas12a/crRNA-systeem is toegepast voor de gevoelige en specifieke detectie van de nucleïnezuren van menselijke pathogenen en fytopathogenen 14,15,16,17,18. Daarom moet het gebruik van het Cas12a/crRNA-systeem de nauwkeurige en gevoelige detectie van het nucleïnezuur van CLas mogelijk maken.
Cas12a alleen is theoretisch niet gevoelig genoeg om lage niveaus van nucleïnezuren te detecteren. Om de detectiegevoeligheid te verbeteren, wordt CRISPR-Cas12a-detectie daarom meestal gecombineerd met een isothermische versterkingsstap14,15. Recombinasepolymerase-amplificatie (RPA) maakt gevoelige en snelle isothermische DNA-amplificatie mogelijk in een temperatuurbereik van 37 °C tot 42 °C19.
Een detectieplatform genaamd DETECTR (DNA Endonuclease Targeted CRISPR Trans Reporter) dat de DNase-activiteit van Cas12a combineert met RPA en een fluorescentie-uitlezing is onlangs bedacht12 en er is aangetoond dat het nucleïnezuur detecteert met een hogere gevoeligheid20. Bovendien kan het fluorescentiesignaal dat door de positieve monsters wordt uitgezonden, worden waargenomen via een handheld fluorescentiedetectieapparaat in het veld.
Omdat we DNA hebben versterkt met RPA, crRNA hebben ontworpen gericht op het vijfkopie nrdB-gen (ribonucleotide reductase β-subunit) dat specifiek is voor CLas21 en de DNase-activiteit van het Cas12a-eiwit hebben gebruikt, hebben we deze CLas-detectiemethode CLas-DETECTR genoemd. In vergelijking met bestaande CLas-detectiemethoden is CLas-DETECTR snel, nauwkeurig, gevoelig en inzetbaar.

Een eenvoudige methode voor snelle en draagbare Huanglongbing (HLB) diagnose wordt hier gepresenteerd die recombinase polymerase amplificatie en een fluorescerende reporter combineert met behulp van de nuclease-activiteit van het geclusterde regelmatig tussen elkaar geplaatste korte palindromische repeats / CRISPR-geassocieerde 12a (CRISPR-Cas12a) systeem. De gevoeligheid van deze techniek is veel hoger dan PCR. Bovendien vertoonde deze methode vergelijkbare resultaten als qPCR wanneer bladmonsters werden gebruikt. In vergelijking met conventionele CLas-detectiemethoden kan de hier gepresenteerde detectiemethode in 90 minuten worden voltooid en werkt deze in een isothermische toestand waarvoor geen PCR-machines nodig zijn. Bovendien kunnen de resultaten worden gevisualiseerd via een handheld fluorescerend detectieapparaat in het veld.

Hier hebben we een draagbaar platform beschreven, CLas-DETECTR, dat de RPA- en CRISPR-Cas12a-systemen kamt om HLB in het veld te diagnosticeren. Het schema van CLas-DETECTR is geïllustreerd in figuur 1A.

Huang long bing, afgekort als HLB. Het is wereldwijd een verwoestende citrusziekte. In de meest citrusproducerende landen, zoals China en de VS, wordt HLB veroorzaakt door de floëembeperkte bacterie Candidatus Liberibacter asiaticus, afgekort als CLas.Vroege detectie van CLas was belangrijk voor telers om vroegtijdige interventie te vergemakkelijken en verspreiding van ziekten te voorkomen. Daarom hebben we hier een nieuwe methode ontwikkeld voor de snelle en draagbare HLB-diagnose, gecombineerd met het recombinasepolypolymeraseversterkings- en CRISPR-Cas12a-systeem. We noemden het CLas-DETECTR.De gevoeligheid van ons platform is veel hoger dan PCR. Bovendien toont het een vergelijkbaar resultaat met qPCR wanneer de bladmonsters werden gebruikt. Vergelijk met de conventionele CLas-detecties, onze methode kan in 90 minuten worden voltooid en werkt in een isothermische toestand.Het resultaat kan ook worden gevisualiseerd via een handheld fluorescerend detectieapparaat in het veld. De CLas-DETECTR bevat vier stappen: oplossingsvoorbereiding, citrus totale DNA-isolatie, isothermische DNA-amplificatie en de resultaten van visualisatie. Het schema van de CLas-DETECTR-test wordt hier geïllustreerd.Buffer A, Oplossing B en Oplossing C worden bereid zoals beschreven in het protocol. Om tijd te besparen en deze methode geschikt te maken voor veld-CLas-detectie, werd de op E.coli-polyethyleenglycol gebaseerde benadering gebruikt om ruwe plantenextracten voor DNA-amplificatie te verkrijgen. Citrusbladeren worden gebruikt in de tool.Pons de paar stukjes bladschijven van blad. Doe bladschijven in een Eppendorf-buis van 1,5 milliliter. Voeg vervolgens 200 microliter buffer A toe aan de buis.Maal de bladschijven tot een gladde massa met een plastic staaf handmatig. Laat de tube 10 minuten ongestoord. Het supernatant wordt vervolgens toegepast op DNA-amplificatie.Voeg voor isothermische DNA-amplificatie één microliter supernatant uit stap 2.3 en één microliter magnesiumacetaat toe aan oplossing B en meng goed. In het laboratorium incubeer je ze in een eenvoudige incubator op 37 graden gedurende 15 minuten. Om de resultaten te visualiseren, voegt u 10 microliter van het mengsel uit stap 3.2 toe aan oplossing C en mengt u goed.Incubeer ze in de 37 graden incubator gedurende 60 minuten. Draag een bril en observeer het groene fluorescentiesignaal via een handheld fluorescerend detectieapparaat. Om de specificiteit van CLas-DETECTR te testen, eerste zuivere kolonies van Agrobacterium tumefaciens GV3101, Xanthomonas citri subsp.citri, de ziekteverwekker van de citruscanker en Burkholderia stabilis stam 1440 geïsoleerd in ons laboratorium, werden gebruikt om hun genomische DNA te extraheren. Vervolgens werden deze drie bacteriën genomisch DNA en de CLas-positieve Newhall-bladeren genomisch DNA onderworpen aan de CLas-DETECTR-test. Om de gevoeligheid van CLas-DETECTR te testen, werd een reeks CLas DNA-fragmentverdunningen gedetecteerd met behulp van PCR, CLas-DETECTR en qPCR zoals beschreven in het protocol Na de specificiteit en de gevoeligheidstest werd de CLas-DETECTR-methode gebruikt om de aanwezigheid van de CLas's in het veld te detecteren.Bladmonsters verzameld van Newhall zoete sinaasappelboom gekweekt in de kiemplasma resource kwekerij op de campus van de Gannan Normal University, Jiangxi, China. qPCR, een overtuigende CLas-detectiemethode die gewoonlijk in het laboratorium wordt gebruikt, werd ook toegepast. De bladmonsters van HLB-geïnfecteerde en HLB-niet-geïnfecteerde Newhall-boom, waarin de aanwezigheid van de CLas in ons laboratorium werd bevestigd, werden onderworpen aan de CLas-DETECTR-test.Het groene fluorescentiesignaal werd opgevangen in het HLB-geïnfecteerde monster, maar niet in de HLB-niet-geïnfecteerde en negatieve controle. We bepaalden de specificiteit van CLas-DETECTR met behulp van nucleïnezuren geëxtraheerd uit andere bacteriën. In de CLas-DETECTR-test vertoonde alleen gDNA geëxtraheerd uit CLas-positieve Newhall-bladeren groene fluorescerende signalen.gDNA geëxtraheerd uit Agrobacterium tumefaciens GV3101, Xanthomonas citri subsp. citri en Burkholderia stabilis stam 1440 niet, wat betekent dat de CLas-DETECTR specifiek CLas kan detecteren. We hebben ook de gevoeligheid van CLas-DETECTR getest met behulp van een reeks CLas DNA-verdunningen, vermeld in het protocol.PCR kan 201 kopieën per megaliter detecteren. Aan de andere kant kan CLas-DETECTR 2,01 kopieën per megaliter detecteren, wat de beschikbaarheid ervan als een gevoelige velddiagnose suggereert. qPCR kan 0,201 kopieën per megaliter detecteren en de Ct-waarde is hoger dan 36.CLas-DETECTR is dus twee ordes van grootte gevoeliger dan traditionele PCR en één orde van een magnitude minder gevoelig dan qPCR wanneer verdunde CLas-specifieke ampliconen werden gebruikt. Ten slotte de haalbaarheid van de CLas-DETECTR voor veldmonsters opnieuw onderzocht en de gevoeligheid ervan vergeleken met qPCR. In cijfers zien we.We kunnen zien dat de Ct-waarde hoger is dan 36 wanneer de CLas-concentratie minder dan 0,2 kopieën per megaliter is, wat een zeer lage concentratie is. Van de 15 monsters was de Ct-waarde van de monsters 1, 2, 3, 4, 8, 10, 13 en 14 gedetecteerd door qPCR minder dan 36. Er werd een schijnbaar groen fluorescentiesignaal waargenomen.Aan de andere kant, toen de Ct-waarde van de monsters 6, 7, 9, 12 en 15 gedetecteerd door qPCR onbepaald was, werden geen groene fluorescerende signalen waargenomen. Bovendien werden zwakke groene fluorescerende signalen waargenomen wanneer de CT-waarde van monster 5 en 11 gedetecteerd door qPCR hoger was dan 36. De resultaten zullen suggereren dat ons platform een snel, robuust en gevoelig hulpmiddel is voor HLB-diagnose in het veld.
