Aptameren zijn typisch enkelstrengs DNA of RNA geselecteerd door een evolutionair proces met een hoge bindingsaffiniteit en specificiteit aan de gewenste doelen1. Naast het bindingsvermogen kunnen aptameren worden gekoppeld aan en besturingsmotieven met signaaluitgangsfuncties2,3, waardoor het signaal wordt versterkt en de gevoeligheid van het systeem wordt verbeterd. Het G-quadruplex isothermische exponentiële versterkingsreactie (GQ-EXPAR) systeem is een driedelig systeem (figuur 1) dat een visueel signaal ontwikkelt als opeenvolgende componenten worden toegevoegd aan een enkel reactievat om een visuele outputte produceren 4. Dit systeem maakt de detectie van een specifiek doelwit, hierin theofylline, in een bepaald monster binnen 15 minuten mogelijk met behulp van een gestroomlijnde workflow om snelle, specifieke detectie van een interessant doelwit mogelijk te maken. Deze methode moet worden overwogen voor monsters waarbij een specifieke kwantificering van de doelconcentratie een lager belang heeft dan een hoge specificiteit van de respons in een korte tijd.
Een allosterische riboswitch, een structuurveranderend RNA-molecuul (ribozym) dat zelfsplitsing ondergaat, produceert het initiële signaal. Deze constructie is gebaseerd op het hamerhaairibozym, met een aptamerisch domein geïntroduceerd in Stem II als regulator van splitsingsactiviteit. De zelfsplitsingsfunctie wordt geactiveerd wanneer het aptamere domein wordt gestabiliseerd bij binding aan zijn doel5. Anders is de switch inactief in de oorspronkelijke staat.
De daaropvolgende exponentiële amplificatiereactie (EXPAR) gebruikt de afgifte van de zelfgesplitste RNA-streng uit de eerste fase om een isotherme amplificatiereactie te primen6. Het amplificatieproduct van EXPAR heeft peroxidase-activiteit7, die fungeert als basis voor de laatste fase van het systeem. Wanneer sommige substraten worden geoxideerd in combinatie met peroxideafbraak, produceren ze een fluorescerende output die kan worden gemeten op verschillende instrumenten. Andere veel voorkomende substraten kunnen worden vervangen om een gekleurd product te produceren voor visuele detectie. EXPAR en de peroxidase-activiteit van zijn amplificatieproducten fungeren als een 2-traps signaalversterker, waardoor de gevoeligheid tot grotere niveaus wordt verhoogd in vergelijking met conventionele strategieën 7,8.
De detectie van theofylline versus cafeïne wordt gebruikt als een voorbeeld van de specificiteit van dit detectieplatform, omdat ze slechts door een enkele methylgroep verschillen (figuur 2). Aptameren zijn doelherkenningsmoleculen die binden met een hoge affiniteit en specificiteit. Deze kenmerken kunnen worden gebruikt om andere moleculen met signaalgeneratievermogen te besturen. Voor het hierin beschreven systeem activeert doelherkenning via een aptamerisch domein, Stem II van een gemodificeerd hamerkopribozym, het zelfsplitsende ribozym door de aanvankelijk ongestructureerde constructie te stabiliseren. Het cis-splijtende RNA werkt op de kruising van Stem III en Stem I, waardoor twee splitsingsproducten ontstaan. Het langere splitsingsproduct primeert een isothermische exponentiële amplificatiereactie (EXPAR) van de twee vergelijkbaar katalytisch actieve G-quadruplexen. Die resulterende amplificatieproducten katalyseren peroxidasereductie, die is gekoppeld aan de reductie van een colorimetrisch substraat met een uitgang die het blote oog kan detecteren. Het 3-delige systeem dat in deze studie wordt beschreven, verbetert detectiemodaliteiten zoals enzyme-linked immunosorbent assays (ELISA's) door een visueel detecteerbaar signaal te produceren voor het aangeven van de aanwezigheid van zo laag als 0,5 μM theofylline in slechts 15 minuten.

Het detectieplatform in figuur 1 zet aptamere doelherkenning in korte tijd om in visueel onderscheiden verschillen tussen de monsterpreparaten (doel versus niet-doel, figuur 2). Aptamer-Based Target Detection Facilitated by a 3-Stage G-Quadruplex Isothermal Exponential Amplification Reaction

Deze methode biedt een manier om het signaal van bindingsgebeurtenissen te versterken tot een vorm die visueel detecteerbaar is voor een laag gebruik van hulpbronnen of kan worden gekwantificeerd met behulp van op absorptie gebaseerde instrumentatie. Dit is een relatief snel, one-pot protocol om de aanwezigheid van het doelwit van de aptamer in een steekproef van belang te bepalen. De resultaten kunnen worden vergeleken met een standaard kalibratiecurve als kwantificering gewenst is.Individuen moeten zeer nauwkeurig zijn bij het overbrengen en mengen van de oplossingen, omdat onvoldoende mengen tot negatieve resultaten zal leiden. Zorg er ook voor dat reagentia en oplossingen gekoeld worden bewaard tot gebruik om het achtergrondsignaal te minimaliseren. Begin met het activeren van de ribozyme splitsingsproducten door vijf eenheden T4 polynucleotidekinase toe te voegen in een PCR-buis.Voeg vervolgens een microliter vooraf voorbereide 5X ribozymbuffer toe aan elke monsterbuis. Om de specificiteit visueel aan te tonen, voegt u 1,5 microliter van twee millimolaire theofylline of twee millimolaire cafeïne toe aan elke monsterbuis als de testmonsters en mengt u elk monster grondig door vijf tot 10 keer te pipetteren. Voeg vervolgens twee microliter 600 nanomolair RNA met een doelspecifiek aptamerisch domein toe aan elke monsterbuis, gevolgd door pipetteren om de componenten snel te mengen.Plaats nu de buis op een koud blok om het achtergrondsignaal te minimaliseren. Zodra alle monsters zijn voorbereid, incubeer je het voorbereide monster gedurende vijf minuten bij 55 graden Celsius met behulp van een timer.Breng de monsterbuizen na incubatie onmiddellijk terug naar het ijs. Voeg twee microliter heminoplossing toe aan elke monsterbuis voor kleurontwikkeling en meng goed. Voeg vervolgens 58 microliter van de in de handel verkrijgbare TMB-oplossing toe aan elke monsterbuis, meng goed en incuber voor kleurontwikkeling.Lees de monsters kwalitatief met het oog of kwantificeer de resultaten met behulp van een absorptieplaatlezer, zoals beschreven in het manuscript. Het geoptimaliseerde construct kon slechts 500 nanomolaire theofylline in 30 minuten herkennen. Monsterpreparaten die aan het doelwit worden blootgesteld, produceren een blauwe kleur, terwijl monsters die geen doelwit bevatten, kleurloos blijven.Een standaardcurve werd voorbereid op basis van het signaal gemeten bij A450 na 30 minuten kleurontwikkeling. Het is belangrijk om monsters op ijs te houden wanneer ze geen incubaties uitvoeren, omdat zelfs het geoptimaliseerde RNA nog steeds een laag achtergrondactiviteitsniveau zal vertonen.
