焦磷酸测序是一种通过合成技术进行测序，可用于对线粒体DNA中的单核苷酸多态性进行基因分型。与其他测序方法相比，该方法在易于实施和成本效益方面具有优势。通过确定线粒体DNA中致病变异的异质值，它可以很容易地用作某些线粒体疾病的诊断方法。首先，获取被基因分型物种的线粒体DNA序列文件，并确定单核苷酸多态性或SNP的位置。确保所使用的参考序列对所研究的突变采用适当的碱基编号，以便可以轻松识别SNP的位置。复制SNP位点上游和下游的1， 000个碱基对，并将截短的序列粘贴到焦磷酸测序引物设计软件中。突出显示多态性碱基，右键单击它，然后选择“设置目标区域”以将分析的SNP碱基设置为焦磷酸测序测定的靶标。按界面右上角的播放图标启动引物选择，等待软件自动生成引物三重奏，两个引物用于模板DNA的前扩增，第三个引物用于在焦磷酸测序机中通过合成进行测序。右键单击并选择复制所有引物组以保留所有引物组。打开热测序仪随附的运行软件，选择“新检测”，然后选择等位基因定量检测模板。通过在测序引物的下游直接输入核苷酸，将要分析的序列输入到相应的框中。对于可变位置，表示两个可能的基数，用斜杠分隔。按生成分配顺序，让软件自动确定在合成反应测序中分配核苷酸的合适顺序。保存，并提供测定的名称。接下来，通过将要分析的DNA稀释到每微升5纳克来执行运行。在第一次运行中，确保包括已知异质性的样品作为参考和野生型样品。然后使用扩增引物和参数对5微升稀释的DNA和25微升的反应进行预测序PCR。要运行文件设置，请在热音序列器软件中选择“新建运行”。焦磷酸测序仪可以同时对48个单独的预扩增反应进行测序，空方块代表焦磷酸测序盘上的单个测序孔。通过右键单击正方形并选择加载检测来加载检测。如果需要，使用不同的测序引物对多达四种单独的测定进行测序。将引物分配模式设置为自动，以自动为用于运行的每种测序引物分配一个进样室。将运行模式设置为标准模式，除非在一个测序盘上运行四种不同类型的分析。确保运行模板文件中的检测数量与扩增的PCR反应数量相匹配。然后将运行文件保存到 USB 驱动器。要启动热解测序仪，请按下设备主触摸屏上的清洁按钮，然后按照屏幕上的说明用高纯水清洁所有注射器。将吸收条插入机器时，请确保两端在 9 点钟位置相遇。插入 U 盘后，按“序列”按钮加载之前准备好的运行文件。按照设备上的说明，根据需要将试剂加载并灌注到机器上的相应进样器中。将3微升珠子加载到孔中，然后加载10微升每个PCR反应以测序到相应的样品中。上下移液，将样品与磁珠混合。在引爆的热音序列器中寻找光盘可以装入机器的指示。拧下板固定螺母，并将装载的样品板与盘室中的金属销对齐。将板牢固拧入板隔间后，按触摸屏界面上的开始按钮启动排序运行。运行完成后，从机器上取下 USB 驱动器，然后将其重新插入运行热音序列器软件的计算机。新生成的运行文件出现在 USB 驱动器上后，双击运行结果文件。这在核苷酸掺入时自动分析每个孔的荧光素酶输出，并量化感兴趣的线粒体等位基因。根据读取质量查找软件显示的颜色分数。要保存结果，请在顶部窗口中选择“报告”，然后选择“完整报告”以生成包含热解图和运行中每个孔的结果的PDF文件。或者，在“报告”选项卡下以其他格式下载结果。琼脂糖凝胶电泳PCR扩增使用为m. 3243A>G突变选择的两组扩增引物，如图所示。在这里，Het 表示要分析的近乎同质的 m. 3243A>G 样品。该图显示了使用摩尔标准进行校准的两种引物组的性能比较。测量值用垂直虚线表示。显示 X=Y 线性函数，以说明两种测试分析中每种分析与理想测量值的接近程度。X轴上的细胞系名称是使用该测定进行基因分型的各种cybrid克隆的名称。此处显示了使用两种测定方法对未知m. 3243A>G异质的四个cybrid克隆的基因分型结果。测序在技术上一式三份进行。这里显示了线粒体锌指核酸酶处理细胞的基因分型结果，以及未处理和模拟处理的对照，以及用于生成结果的两个MEF细胞样品PCR重复的热解图以及野生型基因分型对照。焦磷酸测序可用作基因治疗实验的读数，用于评估线粒体DNA中的各种基因治疗技术。
