미토콘드리아 게놈은 매트릭스라고 하는 미토콘드리아의 가장 안쪽 구획에 존재하는 작은(16.5kb) 원형 분자(mtDNA)의 형태로 존재하며 미토콘드리아 호흡 사슬의 13개 서브유닛과 미토콘드리아 리보솜1에 의한 제자리 번역에 필요한 tRNA 및 rRNA를 암호화합니다. 이 게놈은 미토콘드리아 기능에 필요한 모든 단백질의 약 1%를 차지하며 나머지는 핵 DNA(nDNA)에 의해 암호화됩니다. 일반적으로 미토콘드리아는 알파-프로테오박테리아 조상과 조상 진핵 세포 사이의 내공생 융합 사건에서 파생된 것으로 가정합니다. 이 가상의 공생이 일어나면 미토콘드리아의 유전 정보는 영겁에 걸쳐 점차적으로 핵으로 전달되었으며, 이는 현대 시아노박테리아2의 게놈과 비교할 때 앞서 언급한 mtDNA의 조밀함을 설명합니다. 이러한 유전자 전달은 mtDNA에서 발견되는 서열과 매우 상동성인 긴 nDNA의 존재에 의해 가장 강력하게 입증됩니다. 이러한 핵 미토콘드리아 서열(NMT)은 유전형 분석 중 오해의 일반적인 원인이며, mtDNA3의 유전형 분석 시 핵 편향을 피하기 위해 특정 예방 조치를 취해야 합니다(그림 1A).
mtDNA의 또 다른 특징은 세포 유형에 따라 복제 수가 달라지며, 세포당 수십에서 수천 개의 카피가 나온다는 것이다 4. 이러한 다중 복제 특성으로 인해 mtDNA는 단일 세포 내에 광범위한 유전자형을 보유할 수 있으며, 이는 염색체의 접합체를 고려할 때 핵 유전자와 관련된 개별 대립 유전자와 달리 대립 유전자의 보다 지속적인 분포를 초래할 수 있습니다. 미토콘드리아 대립유전자의 이러한 이질성은 미토콘드리아 이형질로 지칭되며, 이는 전형적으로 주어진 세포에서 총 mtDNA의 비율로서 주어진 돌연변이의 유병률로 표현된다. 이형질은 세포 전체에 존재하는 고유한 mtDNA 종을 나타내는 동형질과 대조될 수 있습니다.
미토콘드리아 이형질 측정은 병원성 변이체를 보유하는 mtDNA 분자의 비율을 정량화할 때 특히 중요합니다. 이러한 변이체는 단일 뉴클레오티드 다형성(single nucleotide polymorphisms, SNPs), 작은 인델(small indel) 또는 대규모 결실(large-scale deletion)의 형태로 나타난다5. 대부분의 인간은 병원성 변이체에 대해 이형질입니다. 그러나, 이들은 어떠한 임상적 표현형도 나타내지 않으며, 이는 종종역치 효과(threshold effect)6로 지칭되는 현상에서 병원성 mtDNA의 더 높은 이형질 수준에서만 나타난다. 병원성과 관련된 값은 병원성 돌연변이의 특성과 병원성 돌연변이가 발생하는 조직에 따라 크게 달라지지만, 일반적으로 이형질이 60% 이상이다7.
미토콘드리아 유전형 분석이 일반적인 몇 가지 연구 분야가 있습니다. 의료 분야에서, mtDNA 돌연변이에 대한 검사 또는 정량화는 미토콘드리아 질환의 진단 기준이 될 수 있으며, 그 중 다수는 mtDNA 이상을 기원으로 한다5. 인간 병원성 돌연변이에 대한 연구와 더불어, 미토콘드리아 표적 DddA 유래 시토신 염기 편집자(DdCBEs)8 및 아데닌 염기 편집을 위한 TALE 기반 데아미나제(TALED)에 의해 가능해진 미토콘드리아 염기 편집의 최근 출현을 감안할 때, mtDNA에 병원성 SNP를 보유하는 동물 모델의 유병률이 증가할 가능성이 있다9. 이 접근법은 비정상적인 미토콘드리아 유전자형과 그에 따른 기능 장애 사이의 상호 작용을 이해하는 데 도움이 될 것입니다. 또한 이형질 이동(heteroplasmy shifting)으로 알려진 접근 방식을 통해 인간 미토콘드리아 질환의 치료 전략으로 궁극적인 사용을 위해 미토콘드리아 게놈을 리모델링하는 과학적 연구가 진행 중입니다. 이 연구 분야는 주로 돌연변이 특이적 뉴클레아제를 미토콘드리아 기질로 향하게 하는 것과 관련이 있습니다. 그 결과 병원성 mtDNA가 우선적으로 분해되어 표현형10,11,12,13에서 구조됩니다. 미토콘드리아 유전자형의 리모델링과 관련된 모든 실험에는 이형질 이동을 평가하기 위한 강력한 정량적 방법이 필요합니다.
mtDNA의 유전자형을 분석하는 데는 매우 다양한 방법이 사용되며, 이는 돌연변이의 성질에 따라 다릅니다. 차세대 염기서열분석(NGS) 방법은 mtDNA에서 SNP를 정량화할 때 더 정확합니다. 그러나 이러한 방법은 특히 샘플 수가 적은 경우 미토콘드리아 이형질의 일상적인 정량화에 엄청나게 비쌉니다. Sanger 시퀀싱은 또한 SNP의 검출을 허용할 수 있습니다. 그러나 이 접근법은 정량적이지 않으며 종종 낮은 수준의 이형질을 감지하지 못하거나 높은 이형질을 추정할 때 부정확할 수 있습니다. 파이로시퀀싱은 최소한의 준비를 포함하고 모든 mtDNA 샘플에 대한 이형질의 신속한 정량화를 가능하게 하는 분석법으로서 이 두 극단 사이의 적절한 절충안으로 제안됩니다. 이 방법은 법의학 분석(forensic analysis)14,15, 임상 진단(clinical diagnosis)16, 또는 단일 세포(single cell)에서 mtDNA의 유전자형 분석(genotyping of mtDNA)을 포함한 다양한 맥락에서 수많은 연구자들에 의해 미토콘드리아 SNP를 정량화하기 위해 일상적으로 사용되어 왔다17.
이 분석은 mtDNA에서 SNP와 접하는 영역의 첫 번째 PCR 사전 증폭 단계를 포함하며, 이어서 이전에 생성된 앰플리콘의 한 가닥을 사용하는 합성에 의한 시퀀싱 분석이 뒤따릅니다. 예비증폭 단계에서 사용되는 두 개의 프라이머 중 하나는 5' 말단에서 비오티닐화되어야 하며, 이를 통해 파이로시퀀싱 장치는 시퀀싱 반응의 주형으로 사용할 DNA의 단일 가닥을 분리할 수 있습니다. 그런 다음 세 번째 시퀀싱 프라이머를 유지된 비오티닐화 가닥에 어닐링하여 데옥시뉴클레오티드로서의 초기 DNA 합성을 사전 정의된 순서로 반응 챔버에 분배할 수 있습니다. pyrosequencer는 발광 판독을 기반으로 통합된 각 염기의 양을 기록하여 DNA 합성 시 돌연변이 및 야생형 미토콘드리아 대립유전자의 상대적 정량화를 허용합니다(그림 1B). 발광은 루시페라아제 효소에 의해 생성되며, 이는 ATP 설퍼릴라제가 각 뉴클레오티드에 의해 방출되는 피로인산염으로부터 각 통합 이벤트에서 de novo 를 합성하는 ATP의 존재 하에서 빛을 방출합니다. 이 두 가지 반응은 다음과 같이 요약 할 수 있습니다.
