腸内細菌叢は、宿主の生理機能を形成する上で重要な役割を果たします。特に、このプロトコルは、単一細胞動物における蛍光腸内微生物のコロニー形成レベルを大規模にハイスループットで評価することを可能にします。この方法の大きな利点の1つは、生きた動物の腸内細菌叢をリアルタイムでモニタリングできることで、宿主の生理機能との変化を特定し、相関させることができます。手順を実演するのは、私の研究室のリサーチアソシエイトであるダナ・ブラックバーンです。まず、1〜2ミリリットルのM9-TXでバクテリアの芝生からワームを洗い流します。ワームを滅菌した2ミリリットルの96ウェルディーププレートに移します。300 Gで1分間ペレット化し、吸引マニホールドを使用して液体を取り除きます。1.2ミリリットルのマルチチャンネルピペットを使用して、ピペッティングで数回混合したディープウェルプレートの各ウェルに1.8ミリリットルのM9-TXを加え、300gで1分間遠心分離します。最終洗浄後、吸引マニホールドを使用して、各ウェルの容量を100マイクロリットルにします。100マイクロリットルの10ミリモルレバミゾールとM9-Tを各ウェルに加え、ワームを5分間麻痺させます。次に、各ウェルに4%漂白剤溶液を2分間加えて、細菌の塊を減らします。漂白処理後、M9-TXをプレートの各ウェルに追加してワームを洗浄します。プレートを遠心分離し、2回目の洗浄後、最終容量の100マイクロリットルまで吸引します。線虫を、10ミリモルのレバミゾールとM9-TXの150マイクロリットルを含む平底96ウェルプレートに移します。ワームの密度をウェルあたり50〜100匹に保ち、個体群が混雑しすぎる場合はワームを複数のウェルに分割します。エアコンプレッサー、コンピューター、LPS機器の電源を入れます。廃液タンクを確認して空にします。容量が少ない場合は、シースと水タンクを確認して補充します。250マイクロメートルの流体および光学コアアセンブリが所定の位置にあることを確認します。オートサンプラーを接続して電源を入れます。オートサンプラー装置ソフトウェアを開き、オートサンプラーとLPSソフトウェアを開きます。LPSソフトウェアウィンドウで、ファイルに移動して[新しい実験]をクリックし、もう一度[ファイル]を選択して[新しいサンプルチェック]をクリックします。488 ナノメートルと 561 ナノメートルのレーザーをまだオンにしていない場合は、レーザーでオンにします。次に、LPSソフトウェアウィンドウで、飛行時間、消光、および蛍光チャンネルを使用して、取得ドットプロットのテンプレートを作成します。グラフの本体内を右クリックして、スケーリングを変更します。次に、対照サンプルをロードします。オートサンプラーウィンドウで、[prime]を選択し、[ファイルに移動し]をクリックし、[スクリプトを開く]をクリックして正しい組み込みスクリプトを選択し、[OK]をクリックします。サンプラーソフトウェアメニューのプレートテンプレートに移動して、分析に必要なウェルを選択します。プレートをオートサンプラーステージにセットして固定した後、オートサンプラーウィンドウで[プレートの実行]を押し、プロンプトが表示されたらファイルを保存し、LPSソフトウェアウィンドウの上部リボンにある[現在のデータを保存]ボタンをクリックして、データを再度保存します。LPS ソフトウェアを開きます。ファイルに移動して新しい実験を選択し、ファイルに戻って [新しいサンプル] をクリックします。X軸に飛行時間、Y軸に消滅があるドットプロットを作成します。X軸に飛行時間、Y軸に赤のドットプロットを作成します。レーザーが488および561ナノメートルレーザーをアクティブにすることを確認してください。コントロールサンプルチューブをサンプルポートに配置し、取得と分注ダイアログボックス内の取得をクリックします。プロンプトが表示されたら、必ずファイルを保存します。個体群を区別するのに十分な数の線虫が測定されたら、飛行時間と絶滅の時間を示すドットプロットで abort を選択します。成人人口を表すエリアの周囲にゲートを描画します。次に、ビューに移動し、ゲート階層をクリックして、蛍光ゲートが成人の母集団ゲートの下に正しくリストされていることを確認します。飛行時間と赤色のドットプロットでは、赤色の値が高い領域と低い領域の周囲にゲートを作成し、成虫のマイクロバイオームコロニー形成を示す関心領域を強調します。設定が最適化されたら、ファイルに進み、実験の保存をクリックし、次に [ファイル] をクリックして [サンプルの保存] を選択します。収集装置を装填するには、ロードプレートAを選択して、収集ステージを収集チューブまたは96ウェルプレートのいずれかを装填するためにプライミングされた位置に移動できるようにします。96ウェルプレートに分注するには、セットアップセクションに進み、プレートを選択し、キャリブレーション済みプレートをクリックして96ウェルプレートを選択します。次に、ワームをソートするウェルを選択し、各ウェルにソートするオブジェクトの数を入力します。ゲート付きの関心領域も必ず指定してください。複数のゲート領域を同じプレートにソートする場合は、必ず「各ウェルにゲート」と記されたボックスにチェックを入れてください。[OK] をクリックして変更を保存します。番号を並べ替えて位置を割り当てたら、サンプルをサンプルポートにロードし、取得と分注ダイアログボックスの充填プレートボタンをクリックして、96ウェルプレートへの分注を開始します。幼虫と比較して、成虫ではより高い伸長と飛行時間の値が観察されます。生後2日の成体の子孫はL1とL2の段階が優勢でしたが、生後3日の成体のほとんどの子孫はL3とL4の段階に達しました。大腸菌で増殖させると、2日目と比較して3日目の飛行時間と伸長の値が増加しました。ochrobactrum、BH three、および混合培養で成長した場合、cenor abdidas allegandsは飛行時間と伸長値に違いを示しました。混合状態では、オクロバクトラムBH3単独よりもオクロバクトラムBH3のコロニー形成の増加が観察されました。対照的に、緑色の蛍光値は、OP50単独の場合よりも混合条件でのOP50のコロニー形成が低いことを示しました。線虫はY軸に向かって大きく歪んでおり、ほとんどの線虫でOP50のコロニー形成が低いことを示唆しているが、オクロバクトラム、BH3のコロニー形成のレベルは集団に均等に分布している。また、オクロバクトラム、BH3のコロニー形成レベルと、体密度や繁殖パターンの違いなどの宿主の発達との関係も観察されました。2人のメンバーのミックスで育った生後3日の成虫は、マイクロバイオームが広範囲のRFP強度を示し、グループ内のオクロバクトラムのコロニー形成の個人差を示しました。高RFPゲートと低RFPゲートからの15の選別された個々のワームを含むウェルのRFP画像が示されています。最も重要なことは、プロトコルとマシンが正しく動作していることを確認するために、すべてのステップに適切なコントロールを使用することを忘れないことです。特定の特徴を持つ動物を使用して、宿主または微生物の変異体プールから株を分離し、微生物の相互作用後を調節する遺伝子をリアルタイムで特定できます。単離された動物は、RNA-seqなどのダウンストリーム解析に基づく単一動物または濃縮表現型プールにも使用できます。本当に、チャンスは本当に無限大です。
