特に有用なタイプの遺伝子回路の1つは、細胞状態を感知して応答するようにプログラムすることができる細胞分類器である。特定の細胞状態でのタンパク質またはRNA出力の選択的産生は、細胞およびオルガノイドの分化をガイドおよびプログラムし、疾患細胞および/または望ましくない細胞型を特定および破壊し、治療細胞の機能を調節するための強力なツールです1,2,3,4,5 .しかし、複数の細胞RNAおよび/またはタンパク質種から細胞状態を正確に分類できる回路を哺乳類細胞で作成することは非常に困難でした。
細胞分類回路を開発する最も時間のかかるステップの1つは、回路内のセンサーやプロセシングファクターなどの個々の構成遺伝子の相対的な発現レベルを最適化することです。回路の最適化をスピードアップし、より洗練された回路の構築を可能にするために、最近の研究では、セル分類器回路とそのコンポーネントの数学的モデリングを使用して、最適な構成とトポロジーを予測しています6,7。これはこれまでのところ強力な結果を示していますが、数学的解析は、回路内の構成要素遺伝子の入出力挙動を体系的に特徴付ける必要があるため、時間がかかります。さらに、複雑な遺伝子回路では無数の文脈依存の問題が出現する可能性があり、フル回路の動作が個々の部分の特性評価に基づく予測に反する原因となります8,9。
細胞状態分類器などの複雑な哺乳類回路をより迅速に開発およびテストするために、私たちの研究室は、プラスミドコトランスフェクションプロトコルの進化形であるポリトランスフェクション10と呼ばれる技術を開発しました。コトランスフェクションでは、複数のプラスミドDNA種を正に帯電した脂質または高分子試薬と複合体化し、相関的に細胞に送達します(図1A)。ポリトランスフェクションでは、各トランスフェクション複合体からのDNAが非相関的に細胞に送達されるように、プラスミドを試薬と別々に複合体化します(図1B)。この方法を使用すると、トランスフェクトされた集団内の細胞は、異なる回路コンポーネントを運ぶ2つ以上のDNAペイロードの比率の多数の組み合わせにさらされます。
各細胞に送達される回路成分の比率を測定するために、ポリトランスフェクション内の各トランスフェクション複合体には、複合体の細胞取り込みの代理として機能する構成的に発現された蛍光レポーターが含まれています。哺乳類細胞内で活性な要素を含まないフィラーDNAは、単一のトランスフェクション複合体で細胞に送達される蛍光レポーターと回路成分の相対量を調整するために使用され、議論でより詳細に議論されます。Weissラボで使用されるフィラーDNAの例は、ターミネーター配列を含むプラスミドですが、プロモーター、コード配列などは含まれていません。次に、回路成分の比率が異なる細胞を比較して、遺伝子回路機能の最適な比率を見つけることができます。これにより、回路コンポーネントを遺伝子統合用の単一のベクター(レンチウイルス、トランスポゾン、ランディングパッドなど)に組み合わせるときに最適な遺伝子発現レベルを達成するために、プロモーターやその他の回路要素を選択するための有用な予測が得られます。したがって、ポリトランスフェクションは、直感に基づいて、または時間のかかる試行錯誤プロセス を介して 回路コンポーネント間の比率を選択する代わりに、シングルポット反応で遺伝子部分間の幅広い化学量論を評価します。
私たちの研究室では、ポリトランスフェクションにより、細胞分類器、フィードバックおよびフィードフォワードコントローラー、双安定モチーフなど、多くの遺伝子回路の最適化が可能になりました。このシンプルでありながら強力な方法は、哺乳類細胞の複雑な遺伝子回路の設計サイクルを大幅にスピードアップします。それ以来、ポリトランスフェクションは、いくつかの遺伝子回路の特性評価に使用され、高解像度で多次元入出力伝達関数を明らかにし10、細胞状態分類11の代替回路トポロジーを最適化し、さまざまな公開された12、13 および進行中のプロジェクトを加速しています。
ここでは、ポリトランスフェクションを使用して遺伝子回路を迅速に最適化するためのワークフローについて説明し、説明します(図2)。このプロトコルは、高品質のポリトランスフェクションデータを生成し、ポリトランスフェクションプロトコルおよびデータ解析におけるいくつかの一般的なエラーを回避する方法を示しています(図3)。次に、ポリトランスフェクションを使用して単純な回路コンポーネントの特性評価を行い、その過程でポリトランスフェクションの結果をコトランスフェクションに対してベンチマークする方法を示します(図4)。最後に、ポリトランスフェクションの結果は、がん分類回路の最適化を示しています(図5)。

Rapid Development of Cell State Identification Circuits with Poly-Transfection
