1. 细胞培养
注意：所有细胞培养都应在无菌层流罩中进行。
<ol><li>为了遵循该协议，首先在37°C水浴中解冻一瓶冷冻细胞。在这里，我们使用缺乏三种已知去酪氨酸酶VASH1，VASH2和MATCAP的转基因HCT116细胞系来产生酪氨酸微管蛋白。</li>

</ol>2. 收获

</ol>3. 微管提取
注意：将步骤 3.1-3.5 的所有内容保存在冰上;从步骤3.6开始的所有东西都应保持温暖（30-37°C）。
<ol><li>制备 10 mL 冰冷裂解缓冲液，含有 100 mM 管/KOH（pH 6.9）、2 mM EGTA/KOH、1 mM MgCl2、1 mM PMSF 和 1 片蛋白酶抑制剂片剂（迷你）。</li>
	<li>将收获的细胞沉淀重悬于1：1 v / v裂解缓冲液中（如果对确切体积有疑问，请少用而不是多用裂解缓冲液）。</li>

	</ol></li>
	<li>用1mM GTP和20μM紫杉醇补充上一步的上清液以聚合微管;对于 1 mL 的体积，加入 10 μL 2 mM 紫杉醇和 10 μL 100 mM GTP。 注意：紫杉醇可能会引起皮肤刺激、严重的眼睛损伤、呼吸道刺激、遗传缺陷、对未出生婴儿的损害和器官的损害。长期或反复接触会对器官造成损害。请勿以任何方式呼吸、喷洒或除尘该物质。戴橡胶丁腈手套，防止皮肤接触。</li>
	<li>将补充GTP /紫杉醇的上清液在37°C孵育30分钟，以使微管组装。</li>

</ol>4. 冷冻电镜网格准备
<ol><li>通过安装吸墨纸来准备跳入式冷冻机设备。将低温冰箱加热至30°C，并将加湿度设置为100%。允许~30分钟以平衡温度和湿度。</li>
	<li>将跳入式冰箱的设置准备到两个应用程序中，并运行一次整个程序以确保设置正确。确保第一次应用的力为 10、2 秒印迹时间和 0 秒等待时间，第二次施用的力为 10、6.5 秒印迹时间和 10 秒等待时间。</li>
	<li>对冷冻电镜网格在 30 mA 下辉光放电 60 秒。</li>
	<li>用LN2冷却聚苯乙烯容器组件，通过将乙烷气体冷凝到冷金属杯中，在金属杯中制备液态乙烷。</li>

该方法描述了如何从细胞系中快速提取内源性微管蛋白，并随后在冷冻电镜网格上装饰这些微管。微管对温度敏感。它们在寒冷的环境中解聚，在温暖的环境中聚合31.因此，在4°C下执行超声处理和清除自旋（步骤1.1-1.5）以溶解微管蛋白至关重要。如果有任何因素很好地稳定了微管，以至于它们在此步骤中不会解聚，则这些微管和稳定因子将在初始清除自旋后丢弃在沉淀中。在（重新）聚合微管后，重要的是始终保持含有聚合微管的溶液温暖。我们从HCT116细胞中提取微管，这些细胞缺乏VASH1，VASH2和MATCAP蛋白。其他细胞系以及组织可用于提取微管29，尽管污染物，微管蛋白同种型和产量可能与此处描述的有很大不同。含有修饰酶的过表达质粒也可用于引入特定的微管蛋白修饰。

为了在结构上研究与冷冻电镜网格上的微管结合的蛋白质，需要将足够数量的感兴趣蛋白质与微管结合。一个常见的问题是，在溶液中稳定的蛋白质复合物在网格上分崩离析。为了在网格上形成蛋白质复合物，首先将微管分层，然后将低盐浓度的微管结合蛋白施加到微管包被的网格上，从而直接在网格上组装蛋白质复合物至关重要。其他人也同样报道了用于成功微管修饰的低盐33，34方案和两步应用34，35，36方案。由于静电电荷减少，较低的盐浓度可能会使蛋白质复合物偏向更稳定的相互作用。然而，由于盐浓度低，感兴趣的蛋白质有沉淀的风险。因此，强烈建议将蛋白质保持在生理相关的盐浓度或附近，直到玻璃化网格之前不久。这种两步应用方案可以防止蛋白质复合物在印迹或冷冻步骤中分崩离析。在这个协议中，我们使用了Vitrobot。然而，更快的玻璃化方法（VitroJet）或使用无印迹网格（Puffalot）或具有两种特性的设备（变色龙）可能会克服两步应用，但这些目前尚未广泛用于测试。
重建的冷冻电镜密度的最终分辨率可能受到许多因素的影响，包括微管结合蛋白相对于微管的运动以及可以实现的装饰水平。更高的微管装饰可能有利于在3D密度重建中获得的最终分辨率。这可以受到几个因素的限制，例如在微管结合蛋白纯化过程中获得的最高蛋白质浓度，微管相互作用蛋白在不聚集的情况下可以承受的最低盐浓度，以及微管相互作用蛋白的结合模式（例如，蛋白质可以跨越多个微管蛋白二聚体，从而阻碍1：1的结合比）。尽管冷冻电镜重建的分辨率可能会受到稀疏修饰的微管的影响，但计算分析可以规避许多问题，例如最近报道的微管 - 蛋白质复合物结构，该结构装饰极其稀疏8。
我们在这里描述的协议提供了一种快速、低成本的方法来获得适合冷冻电镜目的的微管。与市售的猪脑微管蛋白相比，源自MATCAP缺陷和血管抑制素缺陷的HCT116细胞的微管完全酪氨酸化（图4）。商业HeLa微管蛋白是一种昂贵的试剂，原则上酪氨酸化相对均匀，含有很少的其他修饰4 ，例如谷氨酰化，但批次可能会有所不同，并且只能在 体外实现修饰。从定制细胞系中提取微管的一个优点是必须灵活地过度表达或删除微管蛋白修饰酶，如微管蛋白去酪氨酸酶，以创建更均匀的微管池。这有利于冷冻电镜样品的装饰和均匀性，并最终有利于冷冻电镜密度图和源自该样品的分子结构的易用性和质量。

微管是细胞骨架的重要组成部分;它们参与不同的功能，如细胞迁移和分裂，但也有助于细胞内组织。为了适应不同的功能命运，微管与各种微管相关蛋白（MAP）、酶和其他蛋白质相互作用，我们统称为“微管相互作用蛋白”。这些蛋白质的微管结合可以通过不同的微管蛋白修饰来引导，通常称为“微管蛋白代码”1。这种偏好的例子是有丝分裂着丝粒相关驱动蛋白（MCAK）2 和p1503的动力蛋白-dynatin-CAP-Gly结构域，其优选与酪氨酸化微管蛋白结合，而驱动蛋白马达着丝粒相关蛋白E（CENP-E）4 和驱动蛋白-25 优选缺乏C端酪氨酸的微管蛋白。

extracting modified microtubules from mammalian cells to study microtubule-protein complexes by cryo-electron microscopy

我们研究了通过冷冻电镜与酪氨酸微管结合的微管蛋白去酪氨酸酶MATCAP。为此，我们从缺乏所有三种已知去酪氨酸酶VASH1 / 2和MATCAP的转基因HCT116细胞系中提取了完全酪氨酸化的微管。我们使用 6-12 个融合的 15 cm 培养皿从大约 0.5-4 mL 的细胞沉淀中提取微管（图 1）。在第二个离心步骤（步骤3.11）之后，这会产生可见但小而透明的沉淀（图1I）。微管产量通常为~75μg。如果沉淀不可见，这可能表明前面的步骤之一存在问题，例如微管聚合温度不正确，使用的GTP或紫杉醇的质量问题，或添加过多的裂解缓冲液，导致微管蛋白浓度太低而无法聚合。为了评估提取的微管的质量和浓度，我们在Coomassie染色的SDS凝胶上分析了样品（图2A）。这些分析表明，提取的微管相对纯净。从BSA定量得出的插值微管浓度为~1.4mg / mL。这与用分光光度计测量的数字非常吻合（图2B，C）。
新鲜提取的微管可直接用于制作冷冻电镜样品。微管在显微照片上应该看起来完整且丰富。对于进一步的冷冻电镜分析，关键是每个显微照片的微管密度较低，以避免微管相互交叉（图3A）。破裂的微管或不可见的微管可能表明微管解聚（例如，由于低温或GTP水解）或印迹和浸入冷冻参数设置不正确。微管周围的背景是密集的，可能是未聚合的微管蛋白。
MATCAP的分子量为53 kDa，其球状催化结构域略低于微管蛋白单体的大小。因此，可以通过肉眼检测到微管上MATCAP的装饰。不结合MATCAP的微管显示出“光滑”的边缘，而结合MATCAP的微管具有“粗糙”的边缘，其特征在于微管表面上的电子致密点（图3B）。在计算的2D类别中，也可以区分MATCAP结合和MATCAP未结合的微管，尽管由于形状和大小，这可能与其他微管相互作用蛋白不同（图3C）。为了确认密度确实属于感兴趣的蛋白质，可以利用实验确定或预测的结构。我们还建议制作一个包含微管的控制网格，仅用于比较。这表明微管是否在足够高的浓度下聚合并完整提取，并且浸入冷冻过程是否正确执行。我们注意到，随着第二次MATCAP应用，网格中的微管丰度降低。
