1. Herstellung von Standard 3NT, Kyn, 3HKyn, 3HAA, XA Standard-Lagerlösungen
<ol><li>Wiegen Sie die Reagenzien in einer Durchstechflasche mit der höchsten Genauigkeit (jeweils 0,3 mg). Skalieren Sie die Reagenzien für eine bessere Genauigkeit, indem Sie das Volumen des Lösungsmittels gemäß Schritt 1.2 anpassen.</li>
	<li>Lösen Sie die Reagenzien in 300 l des Lösungsmittels auf, um eine Stammlösung von 1 g/L zu erhalten. Lösen Sie 3NT in 1% (v/v) Ameisensäure (FA) in Wasser; Kyn, 3HAA und XA in Dimethylsulfoxid (DMSO); 3HKyn in Wasser auf pH 2,5 mit Salzsäure (HCl) säuert. VORSICHT: 3HAA reizt Augen, Nase, Hals und Lunge. Es ist schädlich beim Einatmen, bei Kontakt mit der Haut und bei Verschlucken. Tragen Sie einen angemessenen Schutz, z. B. Handschuhe und Maske.</li>
	<li>Schließen Sie die Durchstechflasche fest und legen Sie sie 1 min in ein Ultraschallbad, um die Auflösung zu beschleunigen. HINWEIS: Bewahren Sie die Lagerlösungen bei -20 °C auf und minimieren Sie das Einfrieren/Auftauen (max. 3 Zyklen) aufgrund der Instabilität der Lagerlösungen.</li>
</ol>2. Zubereitung von holzkohlebehandeltem Kulturmedium
<ol><li>In einem Rohr 280 mg Aktivkohle wiegen und 5 ml des flüssigen Mediums hinzufügen, das für die Kultivierung der zellen von Interesse vorbereitet ist.</li>
	<li>Schütteln Sie das Rohr mit dem Medium und Holzkohle auf einem Sägewipbe für 2 h, bei Raumtemperatur (eingestellte Geschwindigkeit auf 50 Schwingungen/min). Als nächstes zentrifugieren Sie die Rohre bei 6000 x g für 15 min.</li>
	<li>Entfernen Sie das Rohr aus der Zentrifuge und sammeln Sie den Überstand sorgfältig, ohne das Sediment zu stören. Bei Bedarf zentrifugieren, um alle Holzkohlerückstände zu entfernen.</li>
	<li>Filtern Sie den Überstand mit einem Spritzenfilter von 0,45 m.</li>
	<li>Stellen Sie sicher, dass dem vorbehandelten Kulturmedium der Kynurenine-Spuren vorenthalten wird, indem Sie eine Pilotprobe auf LC-MS ausführen, wie in Schritt 6.3.2 beschrieben. Andernfalls wiederholen Sie die Schritte 2.1-2.4. HINWEIS: Wenn das gesamte Kulturmedium zunächst keine Kynurenine enthält, kann der Reinigungsschritt mit Holzkohle weggelassen werden. In diesem Fall bereiten Sie Kalibrierstandards und Qualitätskontrollproben mit dem gesamten Medium vor, das normalerweise für die Zellkultivierung vorbereitet wird.</li>
	<li>Bewahren Sie das vorbereitete Medium bis zur Analyse bei 4 °C auf.</li>
</ol>3. Herstellung der Kalibrierlösungen und Kalibrierkurven
<ol><li>Spike die Holzkohle vorbehandelt Kulturmedium mit 0,75 l von 0,1 g/ L 3NT Lösung und fügen Sie vier Standards (3HKyn, 3HAA, Kyn, XA) mindestens sechs verschiedene Konzentrationen, um Kalibrierbereiche zu decken. Halten Sie das endige Volumen jeder Probe bei 150 L. Vortex gut. Verwenden Sie 1,5 ml Zentrifugenrohre für die Probenvorbereitung. HINWEIS: Vorgeschlagene Kalibrierpunkte für 3HKyn: 0,018, 0,045, 0,22, 1,12, 2,23, 4,46 ,mol/L; für Kyn: 0,0096, 0,048, 0,24, 1,20, 2,40, 3,84 ,mol/L; für 3HAA: 0,033, 0,16, 0,65, 3,27, 6,53, 13,06 ,mol/L; für XA: 0,019, 0,13, 0,49, 1,22, 3,65, 4,87 ,Mol/L.</li>
	<li>Zur Probendeproteinisierung 150 l kaltes Methanol (bei -20 °C gehalten) mit 1% (v/v) Ameisensäure in jedes Rohr geben. Dicht die Rohre dicht schließen und gut wirbeln.</li>
	<li>Inkubieren Sie die Proben bei -20 °C für 40 min.</li>
	<li>Zentrifugieren Sie die Proben bei 14.000 x g für 15 min bei 4 °C. Entfernen Sie die Rohre aus der Zentrifuge. Sammeln Sie Überstand in die neuen Röhren. Stören Sie das Sediment nicht.</li>
	<li>Übertragen Sie 270 L des Überstandes mit einer automatischen Pipette in die Glasdurchstechflasche. Die Fläschchen in den Verdampfer legen und vorsichtig verdampfen, bis sie trocken sind. Verwenden Sie das entsprechende Programm für Wasser/Methanol-Fraktionen, um flüchtige Komponenten zu verdampfen. Temperatur höher als 40 °C nicht auftragen und Übertrocknung vermeiden. HINWEIS: Flache Glasfläschchen im Boden, d. h. chromatographische Durchstechflaschen, ermöglichen eine schnellere Verdunstung und höhere Rückgewinnungen im Vergleich zu kunststoffkonischen Rohren.</li>
	<li>Überprüfen Sie nach 30 min den Verdunstungsstatus. Setzen Sie ggf. die Verdunstung fort (z. B. zusätzlich 10 min hinzufügen). Vermeiden Sie Übertrocknung.</li>
	<li>Entfernen Sie die Durchstechflaschen aus dem Verdampfer. Rekonstituieren Sie jede Probe in 60 l 0,1% (v/v) Ameisensäure in Wasser. Fügen Sie das Lösungsmittel in die Durchstechflasche, die das Restmaterial enthält. Schließen Sie die Fläschchen und Dentex-Gut dicht.</li>
	<li>Die Probe in ein 1,5 ml-Rohr geben und bei 14.000 x g 15 min bei 4 °C drehen, um das gefällte Protein zu trennen.</li>
	<li>Ohne das Proteinpellet zu stören, übertragen Sie die Überwälststoffe in chromatographische Fläschchen mit konischen Glaseinsätzen mit einer automatischen Pipette. Schließen Sie die Fläschchen dicht.</li>
	<li>Prüfen Sie, ob Luftblasen in der Einlegedurchstecher vorliegen, und entfernen Sie sie bei Bedarf (z.B. durch Wirbel).</li>
	<li>Übertragen Sie die chromatographischen Durchstechflaschen mit Proben in den LC-Autosampler. Zeichnen Sie die Position der Proben auf, die in einem Autosampler-Fach platziert werden.</li>
</ol>4. Erstellung von Qualitätskontrollproben (QC)
<ol><li>Spike das holzkohlevorbehandelte Kulturmedium (in einem 1,5 ml Zentrifugalrohr) mit 0,75 l von 0,1 g/L 3NT Lösung und Standards von vier Kynureninen (3HKyn, 3HAA, Kyn, XA) in einer Konzentration aus dem linearen Bereich der Kalibrierkurven ausgewählt. Halten Sie das Endvolumen der Probe bei 150 l. HINWEIS: Bereiten Sie gegebenenfalls mehrere QC-Proben in unterschiedlichen Konzentrationen vor, die unter den linearen Bereich der Kalibrierkurve fallen.</li>
	<li>Befolgen Sie das in Abschnitt 3 beschriebene Protokoll (Schritte 3.2-3.11).</li>
</ol>5. Einrichten des LC-MS-Systems
<ol><li>Bereiten Sie die mobilen Phasenlösungsmittel vor: Lösungsmittel A: 20 mmol/L Ammoniumformat in Reinstwasser (pH 4.3 mit Ameisensäure eingestellt); Lösungsmittel B: 100% Acetonitril. HINWEIS: Verwenden Sie nur Borosilikatglasflaschen. Spülen Sie Flaschen mit Reinstwasser, bevor Sie es nachfüllen. Verwenden Sie keine mit Reinigungsmitteln gereinigten Flaschen. VORSICHT: Acetonitril verursacht schwere gesundheitliche Auswirkungen oder Tod. Es wird leicht durch Hitze entzündet. Acetonietrile Flüssigkeit und Dampf können Augen, Nase, Hals und Lunge reizen.<ol>
<li>Bereiten Sie 5 mol/L Lagerlösung von Ammoniumformat vor, indem Sie ein kristallines Reagenz (15,77 g) in 50 ml Reinstwasser in einer Glasflasche auflösen. Rühren, bis sich alle Residuen auflösen. Filtern Sie durch die 0,45 m Membran, um Restreste zu entfernen (z. B. mit einem Nylonspritzenfilter). Lagern Sie die Lagerlösung bei 4 °C.</li>
		<li>Bereiten Sie Solvent A vor, indem Sie 4 ml 5 mol/L Ammoniumformat in Wasser zu 980 ml reinem Wasser in einer Bernsteinglasflasche hinzufügen und gut umrühren. Einen Rührstab eintauchen und die Flasche mit dem Lösungsmittel auf einen Magnetrührer legen. Tauchen Sie eine pH-Elektrode in die Lösung ein und steuern Sie den pH-Wert unter Rühren. Ameisensäure-Stammlösung hinzufügen (98%-100%) Mit einer automatischen Pipette mit 0,2 ml Spitze pH 4,3 zu erhalten, die Lautstärke bis zu 1 L mit Reinstwasser einzustellen und gut umrühren. HINWEIS: Bereiten Sie die Lösungsmittel mindestens einmal pro Woche vor, um ein mikrobielles Wachstum zu verhindern. VORSICHT: Ameisensäure (FA) ist beim Einatmen giftig, verursacht Hautverbrennungen und Augenschäden. Arbeiten unter der Dunstabzugshaube; Schutzhandschuhe und Mantel tragen.</li>
		<li>Filtern Sie alle Lösungen durch die 0,22 m Membran (z. B. Nylonspritzenfilter), um Restmüll zu entfernen. Verwenden Sie optional die Lösungsmitteleinlassfilter für LC-Lösungsmittelbehälter, um das System vor eingehenden Partikeln zu schützen.</li>
	</ol></li>
	<li>Starten Sie die Steuerungs- und Datenerfassungssoftware LC-MS.</li>
	<li>Reinigen Sie das LC-System mit der mobilen Phase, um Blasen zu entfernen und alle Lösungsmittelkanäle zu grundieren.</li>
	<li>Ensemble eine Wachsäule, um die analytische Säule vor Verstopfung zu schützen.</li>
	<li>Spülen Sie den Schutz und die analytische Säule (C18, 2,1 x 100 mm, 1,8 m) mit 100% Acetonitril für ca. 30 min und dann mit 100% Lösungsmittel A, bis ein stabiler Druck in der Säule beobachtet wird. Steuern Sie die Systemleistung mit der Steuerungssoftware.</li>
	<li>Legen Sie die entsprechenden LC-Parameter in der Datenerfassungssoftware fest.<ol>
<li>Einrichten des Gradientenprogramms: 0-8 min Lösungsmittel B 0%; 8-17 min Lösungsmittel B 0-2%; 17-20 min Lösungsmittel B 2%; 20-32 min Lösungsmittel B 10-30%; 32-45 min Lösungsmittel B 0%.</li>
		<li>Stellen Sie den mobilen Phasendurchfluss auf 0,15 ml/min, die Gesamtanalyselaufzeit für 45 min, die Säulentemperatur auf +40 °C und das Einspritzvolumen auf 10 l fest.</li>
	</ol></li>
	<li>Stellen Sie die Erfassungsparameter des Massenspektrometriedetektors ein.<ol>
<li>Anwenden von Ionisierungsparametern: Einzelionenüberwachung (SIM), positive Ionisation, Verneblerdruck von 50 psi, +350 °C Trocknungsgastemperatur, Trocknungsgasdurchfluss von 12 L/min und 5500 V Kapillarspannung.</li>
		<li>Wählen Sie die Analyt-Überwachungsionen: für 3HKyn m/z 225.0 (Scanzeitraum: 2-6 min, Fragmentorspannung: 100 V); für Kyn m/z 209.0 (Scanzeitraum: 6-12 min, Bruchspannung: 80 V); für 3HAA m/z 154.0 (Scanzeitraum: 12-18 min, Bruchspannung: 80 V); für 3NT m/z 227.0 (Scanzeitraum: 18-23 min, Bruchspannung: 100 V); für XA m/z 206.0 (Scanzeitraum: 23-45 min, Bruchspannung: 100 V).</li>
	</ol></li>
	<li>Erstellen Sie einen Arbeitsvorrat, und führen Sie Beispiele auf dem LC-System aus.</li>
	<li>Führen Sie zunächst vor der Analyse der Versuchsproben eine leere Probe (Solvent A) zumindest in Triplicaten durch, gefolgt von einer QC-Probe.</li>
	<li>Öffnen Sie die Datenanalysesoftware, und laden Sie die für die QC-Stichprobe erhaltenen Ergebnisse.</li>
	<li>Überprüfen Sie die Position der Analytspitzen auf dem Chromatogramm. Wenn sich Signale über die erwartete Position hinaus verschieben, passen Sie die Zeittore für eine angemessene Analytsignalerfassung an. Im Softwarehandbuch finden Sie Anweisungen zur Signalintegration.</li>
</ol>6. Erstellen der Kalibrierkurve
<ol><li>Fügen Sie in der Datenerfassungssoftware Kalibrierstandards in den Arbeitsvorrat ein und führen Sie die Standards in Triplicates aus.</li>
	<li>Integrieren und messen Sie die Spitzenfläche entsprechend 3HKyn, Kyn, 3HAA, 3NT und XA bei der Retentionszeit von ca. 4,4 min, 10 min, 16 min, 21 min bzw. 30 min.</li>
	<li>Erstellen Sie individuelle Kalibrierkurven für jeden Metaboliten mit einem Tabellenkalkulationsprogramm.<ol>
<li>Um das Kalibrierdiagramm zu erstellen, zeichnen Sie den Wert für ein Verhältnis der Analyt-Spitzenfläche über die 3NT-Spitzenfläche im Vergleich zur Konzentration des Analyten.</li>
		<li>Analysieren Sie die leere Probe (Holzkohle-vorbehandeltes Kulturmedium, das nur mit 3NT gespickt ist), um sicherzustellen, dass es keine Spur der untersuchten Analyten im Medium gibt. Andernfalls subtrahieren Sie den erhaltenen Wert von jedem Kalibrierpunkt.</li>
		<li>Überprüfen Sie die Linearität jeder Kalibrierkurve.<ol>
<li>Individuell, für jeden Analyten, erstellen Sie eine Neigung-Intercept-lineare Gleichung (y = ax +b), wobei y dem Verhältnis des Analyten-Spitzenbereichs im Vergleich zum 3NT-Spitzenbereich entspricht, a die Steigung ist, x die Analytkonzentration (mol/L) und b bezieht sich auf den Kurvenabfang. Durch das Plotten des Diagramms 'y' im Vergleich zu 'x' wird die Kalibrierungskurve generiert.</li>
			<li>Fügen Sie dem Diagramm eine lineare Trendlinie hinzu, zeigen Sie die Kalibrierungskurvengleichung und den Regressionskoeffizienten im Diagramm an. Stellen Sie sicher, dass der Regressionskoeffizient > 0,990 beträgt. Bei nicht übereinstimmenden Kalibrierstandards diese noch einmal vorbereiten und/oder analysieren. Ändern Sie optional den Konzentrationsbereich der Kalibrierkurve.</li>
		</ol>
</li>
		<li>Analysieren Sie die QC-Beispiele, um die Systemleistung zu überprüfen, bevor Sie die experimentellen Proben analysieren. Bei Inkompatibilitäten (± 20% Abweichung vom Referenzwert) bereiten Sie die neuen Kalibrierkurven vor.</li>
	</ol>
</li>
</ol>7. In-vitro-Zellkultur und Probenentnahme zur Analyse
<ol><li>Die untersuchten Krebszellen (MDA-MB-231 oder SK-OV-3) in DMEM (Dulbecco es Modified Eagle es Medium) mit 4,5 g/L ᴅ-Glucose, 10% (v/v) fetales Rinderserum (FBS), 2 mmol/L-Glutamin und 1 U Penicillin/Streptomycin und Kultur bei 37 °C in einer befeuchteten Atmosphäre von 5%CO2, um sie für das Experiment zu erweitern. Durchfahrt der Zellen bei 80% der Konfluenz.</li>
	<li>Lösen Sie Zellen von der Kulturschale mit Trypsin, Samen für das Experiment auf 12-Well-Platten mit einer Dichte von 0,3 × 106 Zellen pro Brunnen und legen Sie in einem Inkubator über Nacht.</li>
	<li>Am nächsten Tag, aspirieren Sie das Kulturmedium und fügen Sie frische DMEM mit oder ohne Zugabe der untersuchten Verbindungen, je nach experimentellem Design.</li>
	<li>Nach 48 h das Medium von oben in ein 1,5 ml-Rohr sammeln. Zentrifuge bei 14.000 x g für 5 min, um Zellablagerungen zu entfernen. Sammeln Sie den Überstand und lagern Sie bei -80 °C bis zur Analyse.</li>
	<li>Speichern Sie das Zellpellet aus Schritt 7.4 für die Proteinschätzung. Einfrieren der Proben bei -20 °C. HINWEIS: Die Ergebnisse, die für ein Medium aus verschiedenen Brunnen erzielt wurden, sollten auf den Gesamtproteingehalt normalisiert werden, um die Variabilität der Zellzahl in einzelnen Brunnen zu berücksichtigen. Die Proteinkonzentration kann wie in Schritt 9 beschrieben beurteilt werden.</li>
</ol>8. Proben für die LC-MS-Analyse vorbereiten
<ol><li>Die gefrorene Probe bei Raumtemperatur auftauen und gut vermischen. Übertragen Sie 149,25 l des Kulturmediums in ein Zentrifugationsrohr (1,5 ml).</li>
	<li>Fügen Sie 0,75 l von 0,1 g/L der 3NT-Lösung hinzu (interner Standard). Schließen Sie die Rohre und Wirbel gut.</li>
	<li>Zur Probendeproteinisierung 150 l gekühltes Methanol mit -20 °C methanol mit 1% (v/v) FA hinzufügen. Schließen Sie die Rohre und Wirbel gut.</li>
	<li>Fahren Sie mit der Probenvorbereitung fort, wie in Abschnitt 3 beschrieben (Schritte 3.3-3.11). HINWEIS: Einige Krebszellen wie SK-OV-3 sezernieren große Mengen Kyn in ein Kulturmedium. Um die Daten in einen linearen Bereich der Kalibrierkurve einzupassen, ist eine etwa 100-fache Verdünnung der Probe erforderlich. In diesem Fall einen Teil der Probe mit 0,1% (v/v) FA in Wasser verdünnen und zusätzlich zur unverdünnten Probe analysieren. Die Referenzproben der Normen für die Kalibrierkurve sollten in einem 100-fach verdünnten kompletten Kulturmedium erstellt werden. Alternativ können Sie weitere Punkte in der Kalibrierkurve hinzufügen (wenn die richtige Löslichkeit und Linearität erreicht wird), um sie an den Konzentrationsgrad von Kyn in der Versuchsprobe anzupassen.</li>
	<li>Analysieren Sie die Proben von LC-MS, wie in Abschnitt 5 beschrieben. Erstellen Sie einen Arbeitsvorrat, und führen Sie jedes Beispiel in dreifacher Ausführung aus.</li>
	<li>Messen Sie nach Abschluss des Arbeitsvorplatzes die Spitzenfläche des Analyten.</li>
	<li>Generieren Sie eine Kalkulationstabelle mit der verfügbaren Software und erhalten Sie numerische Daten.</li>
	<li>Berechnen Sie in einer Tabellenspalte das Verhältnis der Analyt-Spitzenfläche zum 3NT-Spitzenbereich.</li>
	<li>Verwenden Sie eine individuelle lineare Kalibrierungsgleichung, die für jeden Analyten (ab Schritt 6.3.) vorgesehen ist, um die Konzentrationen von Analyten in den experimentellen Proben zu berechnen.</li>
</ol>9. Bewertung des Proteingehalts und der Datennormalisierung
<ol><li>Setzen Sie das Zellpellet aus Schritt 7,5 mit 100 l Phosphat-gepufferter Saline (PBS) in 1,5 ml Röhre wieder aus. HINWEIS: Bereiten Sie die PBS-Lösung vor, indem Sie 8 g Natriumchlorid, 0,2 g Kaliumchlorid, 1,44 g Natriumphosphatdibasis, Kaliumdihydrogenphosphat in 950 ml Reinstwasser auflösen. Gut umrühren. Stellen Sie den pH-Wert mit Salzsäure (tropfenweise) auf 7,4 ein. Volumen bis 1 L mit Reinstwasser einstellen. Gut umrühren, bis es homogen ist. VORSICHT: Salzsäure ist stark korrosiv und muss mit geeigneten Sicherheitsvorkehrungen behandelt werden. Der Kontakt mit der menschlichen Haut kann Rötungen, Schmerzen, Hautverbrennungen verursachen. Arbeiten unter der Dunstabzugshaube; Schutzhandschuhe und Mantel tragen.</li>
	<li>Die Proben bei -20 °C einfrieren und dann auf Eis auftauen. Wiederholen Sie diesen Schritt 3x.</li>
	<li>Zentrifugieren Sie die Proben bei 14.000 x g für 15 min bei 4 °C. Sammeln Sie die Überräube in die neuen Röhren. Stören Sie das Pellet nicht.</li>
	<li>Verdünnen Sie die Überräube 10x mit PBS.</li>
	<li>Konstruieren Sie eine Kalibrierkurve von 0 bis 2 g des Proteins pro Bohrbereich.<ol>
<li>Bereiten Sie die BSA-Standardlösung (Bovine Serum Albumin) für die Kalibrierung vor. Lösen Sie 1,23 g BSA in 1 ml Reinstwasser und Wirbel gut auf.</li>
		<li>Auf einer 96-Well-Platte verschiedene Mengen an BSA-Standardlösung (1,23 g/ml) laden: 0 l, 2 l, 4 l, 5 l, 7 l, 10 l, 15 , L, 20 l.</li>
		<li>Füllen Sie den Brunnen mit PBS bis zum Endvolumen von 50 l.</li>
	</ol>
</li>
	<li>Laden Sie 10 - 15 L Zelllysat ab Schritt 9.4 auf die gleiche 96-Well-Platte. Füllen Sie die Brunnen mit PBS, um das Endvolumen von 50 l zu erreichen. HINWEIS: Passen Sie bei Bedarf die Lautstärke des Zellenlysats aliquot in jedem Bohrkörper an, damit sie in den linearen Bereich der Kalibrierkurve passt. Halten Sie das Endvolumen auf 50 l der Probe pro Bohrung auf.</li>
	<li>Fügen Sie jedem Brunnen 200 L eines Bradford-Reagenzes (5-mal mit Reinstwasser verdünnt) hinzu.</li>
	<li>Inkubieren Sie die 96-Well-Pastete für mindestens 5 min bei Raumtemperatur. Setzen Sie die Platte in einen Mikroplattenleser ein. Messen Sie die Absorption bei n = 595 nm.</li>
	<li>Erstellen Sie eine Kalibrierungskurve mit einem Tabellenkalkulationsprogramm. Zeichnen Sie den BSA-Betrag (g) im Vergleich zur Absorption. Fügen Sie eine lineare Trendlinie hinzu, zeigen Sie die Kalibrierungskurvengleichung und den Regressionskoeffizienten im Diagramm an.</li>
	<li>Verwenden Sie die lineare Gleichung (y = ax +b, wobei y der Absorption bei n = 595 nm entspricht, a die Steigung ist, x ist ein Proteingehalt (g) und b bezieht sich auf den Kurvenabfang), um die Proteinmenge in der Probe zu berechnen. Kynurenin-Weg (KP) ist die Hauptroute von Tryptophan (Trp) Katabolismus in menschlichen Zellen. Indollamin-2,3-Dioxygenase (IDO-1) in extrahepatischen Zellen ist das erste und begrenzende Enzym von KP und wandelt Trp in N-Formylkynurenin1um. Weitere Schritte innerhalb von KP erzeugen andere sekundäre Metaboliten, nämlich Kynurenine, die verschiedene biologische Eigenschaften aufweisen. Kynurenin (Kyn) ist der erste stabile Trp-Katabolit, der toxische Eigenschaften aufweist und zelluläre Ereignisse reguliert, nachdem es an den Aryl-Kohlenwasserstoff-Rezeptor (AhR)2gebunden wurde. Anschließend wird Kyn entweder spontan oder in den enzymvermittelten Prozessen in mehrere Moleküle umgewandelt, die solche Metaboliten wie 3-Hydroxykynurenin (3HKyn), Anthranilic säure (AA), 3-Hydroxyanthranilic acid (3-HAA), Kynurensäure (Kyna) und Xanthurensäure (XA) erzeugen. Ein weiterer nachgeschalteter Metabolit, 2-Amino-3-Carboxymuconinsäure-6-Semialdehyd (ACMS), wird nicht-enzymatischer Zyklisierung zu Chinolinsäure (QA) oder Picolinsäure (PA)1unterzogen. Schließlich wird die QUALITÄTS-Qa weiter in Nicotinamid-Adenin-Dinukleotid (NAD+)3umgewandelt, den KP-Endpunktmetaboliten, der ein wichtiger Enzymkofaktor ist. Einige Kynurenine haben neuroprotektive Eigenschaften wie Kyna und PA, während die anderen, d.h. 3HAA und 3HKyn, giftig sind4. Xanthurensäure, die aus 3HKyn gebildet wird, präsentiert antioxidative und vasorelaxation Eigenschaften5. XA sammelt sich in alternden Linsen an und führt zu Apoptose der Epithelzellen6. KP, das Mitte des20. Jahrhunderts beschrieben wurde, erlangte mehr Aufmerksamkeit, als seine Beteiligung an verschiedenen Störungen nachgewiesen wurde. Erhöhte Aktivität dieser Stoffwechselroute und Akkumulation einiger Kynurenine modulieren die Immunantwort und sind mit verschiedenen pathologischen Erkrankungen wie Depression, Schizophrenie, Enzephalopathie, HIV, Demenz, amyotrophe Lateralsklerose, Malaria, Alzheimer, Huntington und Krebsassoziiert 4,7. Einige Veränderungen im Trp-Stoffwechsel werden in Tumormikroumgebungen und Krebszellen2,8beobachtet. Darüber hinaus gelten Kynurenine als vielversprechende Krankheitsmarker9. In der Krebsforschung sind In-vitro-Zellkulturmodelle etabliert und weit verbreitet für die präklinische Bewertung von Reaktionen auf Krebsmedikamente10. Trp-Metaboliten werden von Zellen in das Kulturmedium abgesondert und können gemessen werden, um den Status des Kynurenin-Signalwegs zu bewerten. Daher ist es notwendig, geeignete Methoden für den gleichzeitigen Nachweis möglichst vieler KP-Metaboliten in einer Vielzahl biologischer Proben mit einem einfachen, flexiblen und zuverlässigen Protokoll zu entwickeln.
In diesem Beitrag beschreiben wir ein Protokoll zur gleichzeitigen Bestimmung von vier Kynurenin-Signalweg-Metaboliten: Kyn, 3HKyn, 3HAA und XA von LC-SQ in einem post-culture Medium, das aus Krebszellen gesammelt wird. In einem modernen analytischen Ansatz wird die Flüssigchromatographie13,14,15,16 für die gleichzeitige Detektion und Quantifizierung der einzelnen Tryptophan-Kataboliten bevorzugt, im Gegensatz zu biochemischen unspezifischen Assays unter Verwendung des Ehrlich-Reagenz11,12. Derzeit gibt es viele Methoden zur Bestimmung von Kynureninen in menschlichen Proben, hauptsächlich auf der Grundlage einer Flüssigchromatographie mit Ultraviolett- oder Fluoreszenzdetektoren13,17,18,19. Die Flüssigchromatographie in Verbindung mit einem Massenspektrometriedetektor (LC-MS) scheint aufgrund ihrer höheren Empfindlichkeit (untere Nachweisgrenzen), Selektivität und Wiederholbarkeit für diese Art der Analyse besser geeignet zu sein.
Trp-Metaboliten wurden bereits im menschlichen Serum, Plasma und Urin13,20,21,22,23bestimmt, aber auch die Methoden für andere biologische Proben, wie Zellkulturmedium, sind erwünscht. Zuvor wurde LC-MS für Trp-abgeleitete Verbindungen in einem Medium verwendet, das nach der Kultivierung menschlicher Gliomzellen, Monozyten, dendritischer Zellen oder Mit Interferon-Gamma (IFN-γ)behandelterbehandeltwurde. Derzeit sind neue validierte Protokolle erforderlich, die eine Bewertung mehrerer Metaboliten in verschiedenen Kulturmedien, Zellen und Behandlungen ermöglichen können, die in Krebsmodellen verwendet werden.
Der Zweck der entwickelten Methode ist es, (innerhalb eines analytischen Laufs) vier große Kynurenine zu quantifizieren, die auf Anomalien in KP hinweisen können. Hier werden kritische Schritte unseres kürzlich veröffentlichten Protokolls zur quantitativen LC-SQ-Analyse ausgewählter aussagekräftiger Kynurenine mit einem internen Standard (3-Nitrotyrosin, 3NT) im Medium aus in vitro kultivierten menschlichen Krebszellen27vorgestellt. Nach bestem Wissen und Gewissen ist es das erste LC-SQ-Protokoll zur gleichzeitigen Quantifizierung von 3HKyn, 3HAA, Kyn und XA in einem Kulturmedium, das aus den in vitro gewachsenen Zellen gewonnen wird. Bei einigen Modifikationen könnte die Methode weiter angewendet werden, um die Veränderungen des Trp-Stoffwechsels in einer breiteren Palette von Zellkulturmodellen zu untersuchen.

Der Kynurenin-Weg und die Tryptophan-Kataboliten genannt Kynurenine haben erhöhte Aufmerksamkeit für ihre Beteiligung an der Immunregulation und Krebsbiologie erhalten. Ein In-vitro-Zellkultur-Assay wird oft verwendet, um über den Beitrag verschiedener Tryptophan-Kataboliten in einem Krankheitsmechanismus zu lernen und therapeutische Strategien zu testen. Zellkulturmedium, das reich an sezernierten Metaboliten und Signalmolekülen ist, spiegelt den Status des Tryptophan-Stoffwechsels und anderer zellulärer Ereignisse wider. Neue Protokolle zur zuverlässigen Quantifizierung mehrerer Kynurenine im komplexen Zellkulturmedium sind erwünscht, um eine zuverlässige und schnelle Analyse mehrerer Proben zu ermöglichen. Dies kann mit flüssigkeitschromatographie gekoppelt mit Massenspektrometrie erreicht werden. Diese leistungsstarke Technik wird in vielen klinischen und Forschungslaboratorien für die Quantifizierung von Metaboliten eingesetzt und kann zur Messung von Kynureninen eingesetzt werden.
Hier wird die Verwendung der Flüssigchromatographie gekoppelt mit der Single-Quadrupol-Massenspektrometrie (LC-SQ) zur gleichzeitigen Bestimmung von vier Kynureninen, d.h. Kynurenin, 3-Hydroxykynurenin, 3-Hydroxyanthranilal und Xanthurensäure im Medium, das aus in vitro kultivierten Krebszellen gesammelt wird, vorgestellt. SQ-Detektor ist einfach zu bedienen und im Vergleich zu anderen Massenspektrometern kostengünstiger. In der SQ-MS-Analyse werden mehrere Ionen aus der Probe erzeugt und entsprechend ihrem spezifischen Massen-Zu-Lade-Verhältnis (m/z)getrennt, gefolgt von der Erkennung mit einem SIM-Modus (Single Ion Monitoring).
In diesem Papier wird auf die Vorteile der gemeldeten Methode hingewiesen und einige Schwachstellen aufgewiesen. Es konzentriert sich auf kritische Elemente der LC-SQ-Analyse einschließlich der Probenvorbereitung zusammen mit Chromatographie und Massenspektrometrie-Analyse. Auch die Qualitätskontrolle, Methodenkalibrierungsbedingungen und Matrixeffektfragen werden diskutiert. Wir beschrieben eine einfache Anwendung von 3-Nitrotyrosin als einen analogen Standard für alle Zielanalyten. Wie durch Experimente mit menschlichen Eierstock- und Brustkrebszellen bestätigt, liefert die vorgeschlagene LC-SQ-Methode zuverlässige Ergebnisse und kann weiter auf andere in vitro zelluläre Modelle angewendet werden.

LC-MS bietet unbestreitbare Vorteile bei der Quantifizierung biologisch aktiver Moleküle, auch wenn einige Komponenten komplexer Proben sogenannte Matrixeffekte verursachen und die Ionisierung von Analyten beeinträchtigen. Es führt zu Ionenunterdrückung oder Ionenverstärkung, stark abnehmende Genauigkeit und Auswirkungen auf eine Grenze der Erkennung / Quantifizierung von LC-MS, die als "schwacher" Punkt der Methode betrachtet wird. Cellular Lipid Extraction for Targeted Stable Isotope Dilution Liquid Chromatography-Mass Spectrometry Analysis

The metabolism of fatty acids, such as arachidonic acid (AA) and linoleic acid (LA), results in the formation of oxidized bioactive lipids, including numerous stereoisomers1,2. These metabolites can be formed from free or esterified fatty acids. Many of these oxidized metabolites have biological activity and have been implicated in various diseases including cardiovascular and neurodegenerative diseases, asthma, and cancer3-7. Oxidized bioactive lipids can be formed enzymatically or by reactive oxygen species (ROS). Enzymes that metabolize fatty acids include cyclooxygenase (COX), lipoxygenase (LO), and cytochromes P450 (CYPs)1,8. Enzymatic metabolism results in enantioselective formation whereas ROS oxidation results in the racemic formation of products.
While this protocol focuses primarily on the analysis of AA- and some LA-derived bioactive metabolites; it could be easily applied to metabolites of other fatty acids. Bioactive lipids are extracted from cell lysate or media using liquid-liquid (l-l) extraction. At the beginning of the l-l extraction process, stable isotope internal standards are added to account for errors during sample preparation. Stable isotope dilution (SID) also accounts for any differences, such as ion suppression, that metabolites may experience during the mass spectrometry (MS) analysis9. After the extraction, derivatization with an electron capture (EC) reagent, pentafluorylbenzyl bromide (PFB) is employed to increase detection sensitivity10,11. Multiple reaction monitoring (MRM) is used to increase the selectivity of the MS analysis. Before MS analysis, lipids are separated using chiral normal phase high performance liquid chromatography (HPLC). The HPLC conditions are optimized to separate the enantiomers and various stereoisomers of the monitored lipids12. This specific LC-MS method monitors prostaglandins (PGs), isoprostanes (isoPs), hydroxyeicosatetraenoic acids (HETEs), hydroxyoctadecadienoic acids (HODEs), oxoeicosatetraenoic acids (oxoETEs) and oxooctadecadienoic acids (oxoODEs); however, the HPLC and MS parameters can be optimized to include any fatty acid metabolites13.
Most of the currently available bioanalytical methods do not take into account the separate quantification of enantiomers. This is extremely important when trying to deduce whether or not the metabolites were formed enzymatically or by ROS. Additionally, the ratios of the enantiomers may provide evidence for a specific enzymatic pathway of formation. The use of SID allows for accurate quantification of metabolites and accounts for any sample loss during preparation as well as the differences experienced during ionization. Using the PFB electron capture reagent increases the sensitivity of detection by two orders of magnitude over conventional APCI methods. Overall, this method, SID-LC-EC-atmospheric pressure chemical ionization APCI-MRM/MS, is one of the most sensitive, selective, and accurate methods of quantification for bioactive lipids.

This protocol will demonstrate the extraction and analysis of free and esterified bioactive fatty acids from cells. Fatty acids are accurately quantified using stable isotope dilution, chiral liquid chromatography, electron capture atmospheric chemical ionization multiple reaction monitoring mass spectrometry (SID-LC-ECAPCI-MRM/MS).

Quantification of Global Diastolic Function by Kinematic Modeling-based Analysis of Transmitral Flow via the Parametrized Diastolic Filling Formalism

Quantitative cardiac function assessment remains a challenge for physiologists and clinicians.&#160;Although historically invasive methods have comprised the only means available, the development of noninvasive imaging modalities (echocardiography, MRI, CT) having high temporal and spatial resolution provide a new window for quantitative diastolic function assessment. Echocardiography is the agreed upon standard for diastolic function assessment, but indexes in current clinical use merely utilize selected features of chamber dimension (M-mode) or blood/tissue motion (Doppler) waveforms without incorporating the physiologic causal determinants of the motion itself.&#160;The recognition that all left ventricles (LV) initiate filling by serving as mechanical suction pumps allows global diastolic function to be assessed based on laws of motion that apply to all chambers. What differentiates one heart from another are the parameters of the equation of motion that governs filling. Accordingly, development of the Parametrized Diastolic Filling (PDF) formalism&#160;has shown that the entire range of clinically observed early transmitral flow (Doppler E-wave) patterns are extremely well fit by the laws of damped oscillatory motion.&#160;This permits analysis of individual E-waves in accordance with a causal mechanism (recoil-initiated suction) that yields three (numerically) unique lumped parameters whose physiologic analogues are chamber stiffness (k), viscoelasticity/relaxation (c), and load (xo).&#160;The recording of transmitral flow (Doppler E-waves) is standard practice in clinical cardiology and, therefore, the echocardiographic recording method is only briefly reviewed. Our focus is on determination of the PDF parameters from routinely recorded E-wave data.&#160;As the highlighted results indicate, once the PDF parameters have been obtained from a suitable number of load varying E-waves, the investigator is free to use the parameters or construct indexes from the parameters (such as stored energy 1/2kxo2, maximum A-V pressure gradient kxo, load independent index of diastolic function, etc.) and select the aspect of physiology or pathophysiology to be quantified.

Accurate, causality-based quantification of global diastolic function has been achieved by kinematic modeling-based analysis of transmitral flow via the Parametrized Diastolic Filling (PDF) formalism. Sample Preparation Strategies for Mass Spectrometry Imaging of 3D Cell Culture Models

Three dimensional cell cultures are attractive models for biological research. They combine the flexibility and cost-effectiveness of cell culture with some of the spatial and molecular complexity of tissue. For example, many cell lines form 3D structures given appropriate in vitro conditions. Colon cancer cell lines form 3D cell culture spheroids, in vitro mimics of avascular tumor nodules. While immunohistochemistry and other classical imaging methods are popular for monitoring the distribution of specific analytes, mass spectrometric imaging examines the distribution of classes of molecules in an unbiased fashion. While MALDI mass spectrometric imaging was originally developed to interrogate samples obtained from humans or animal models, this report describes the analysis of in vitro three dimensional cell cultures, including improvements in sample preparation strategies. Herein is described methods for growth, harvesting, sectioning, washing, and analysis of 3D cell cultures via matrix-assisted laser desorption/ionization-mass spectrometry (MALDI-MS) imaging. Using colon carcinoma 3D cell cultures as a model system, this protocol demonstrates the ability to monitor analytes in an unbiased fashion across the 3D cell culture system with MALDI-MSI.

Generation of Scalable, Metallic High-Aspect Ratio Nanocomposites in a Biological Liquid Medium

The goal of this protocol is to describe the synthesis of two novel biocomposites with high-aspect ratio structures. The biocomposites consist of copper and cystine, with either copper nanoparticles (CNPs) or copper sulfate contributing the metallic component. Synthesis is carried out in liquid under biological conditions (37 &#176;C) and the self-assembled composites form after 24 hr. Once formed, these composites are highly stable in both liquid media and in a dried form. The composites scale from the nano- to micro- range in length, and from a few microns to 25 nm in diameter. Field emission scanning electron microscopy with energy dispersive X-ray spectroscopy (EDX) demonstrated that sulfur was present in the NP-derived linear structures, while it was absent from the starting CNP material, thus confirming cystine as the source of sulfur in the final nanocomposites. During synthesis of these linear nano- and micro-composites, a diverse range of lengths of structures is formed in the synthesis vessel. Sonication of the liquid mixture after synthesis was demonstrated to assist in controlling average size of the structures by diminishing the average length with increased time of sonication. Since the formed structures are highly stable, do not agglomerate, and are formed in liquid phase, centrifugation may also be used to assist in concentrating and segregating formed composites.

Automated Robotic Liquid Handling Assembly of Modular DNA Devices

Recent advances in modular DNA assembly techniques have enabled synthetic biologists to test significantly more of the available &#34;design space&#34; represented by &#34;devices&#34; created as combinations of individual genetic components. However, manual assembly of such large numbers of devices is time-intensive, error-prone, and costly. The increasing sophistication and scale of synthetic biology research necessitates an efficient, reproducible way to accommodate large-scale, complex, and high throughput device construction.
Here, a DNA assembly protocol using the Type-IIS restriction endonuclease based Modular Cloning (MoClo) technique is automated on two liquid-handling robotic platforms. Automated liquid-handling robots require careful, often times tedious optimization of pipetting parameters for liquids of different viscosities (e.g. enzymes, DNA, water, buffers), as well as explicit programming to ensure correct aspiration and dispensing of DNA parts and reagents. This makes manual script writing for complex assemblies just as problematic as manual DNA assembly, and necessitates a software tool that can automate script generation. To this end, we have developed a web-based software tool, http://mocloassembly.com, for generating combinatorial DNA device libraries from basic DNA parts uploaded as Genbank files. We provide access to the tool, and an export file from our liquid handler software which includes optimized liquid classes, labware parameters, and deck layout. All DNA parts used are available through Addgene, and their digital maps can be accessed via the Boston University BDC ICE Registry. Together, these elements provide a foundation for other organizations to automate modular cloning experiments and similar protocols.
The automated DNA assembly workflow presented here enables the repeatable, automated, high-throughput production of DNA devices, and reduces the risk of human error arising from repetitive manual pipetting. Sequencing data show the automated DNA assembly reactions generated from this workflow are ~95% correct and require as little as 4% as much hands-on time, compared to manual reaction preparation.

Here, an automated workflow to perform modular DNA &#34;device&#34; assembly using a modular cloning DNA assembly method on liquid-handling robots is presented. Synthesis of Biocompatible Liquid Crystal Elastomer Foams as Cell Scaffolds for 3D Spatial Cell Cultures

Here, we present a step-by-step preparation of a 3D, biodegradable, foam-like cell scaffold. These scaffolds were prepared by cross-linking star block co-polymers featuring cholesterol units as side-chain pendant groups, resulting in smectic-A (SmA) liquid crystal elastomers (LCEs). Foam-like scaffolds, prepared using metal templates, feature interconnected microchannels, making them suitable as 3D cell culture scaffolds. The combined properties of the regular structure of the metal foam and of the elastomer result in a 3D cell scaffold that promotes not only higher cell proliferation compared to conventional porous templated films, but also better management of mass transport (i.e., nutrients, gases, waste, etc.). The nature of the metal template allows for the easy manipulation of foam shapes (i.e., rolls or films) and for the preparation of scaffolds of different pore sizes for different cell studies while preserving the interconnected porous nature of the template. The etching process does not affect the chemistry of the elastomers, preserving their biocompatible and biodegradable nature. We show that these smectic LCEs, when grown for extensive time periods, enable the study of clinically relevant and complex tissue constructs while promoting the growth and proliferation of cells.

A Microcontroller Operated Device for the Generation of Liquid Extracts from Conventional Cigarette Smoke and Electronic Cigarette Aerosol

Electronic cigarettes are the most popular tobacco product among middle and high schoolers and are the most popular alternative tobacco product among adults. High quality, reproducible research on the consequences of electronic cigarette use is essential for understanding emerging public health concerns and crafting evidence based regulatory policy. While a growing number of papers discuss electronic cigarettes, there is little consistency in methods across groups and very little consensus on results. Here, we describe a programmable laboratory device that can be used to create extracts of conventional cigarette smoke and electronic cigarette aerosol. This protocol details instructions for the assembly and operation of said device, and demonstrates the use of the generated extract in two sample applications: an in vitro cell viability assay and gas-chromatography mass-spectrometry. This method provides a tool for making direct comparisons between conventional cigarettes and electronic cigarettes, and is an accessible entry point into electronic cigarette research.

Detection of Endotoxin in Nano-formulations Using Limulus Amoebocyte Lysate (LAL) Assays

When present in pharmaceutical products, a Gram-negative bacterial cell wall component endotoxin (often also called lipopolysaccharide) can cause inflammation, fever, hypo- or hypertension, and, in extreme cases, can lead to tissue and organ damage that may become fatal. The amounts of endotoxin in pharmaceutical products, therefore, are strictly regulated. Among the methods available for endotoxin detection and quantification, the Limulus Amoebocyte Lysate (LAL) assay is commonly used worldwide. While any pharmaceutical product can interfere with the LAL assay, nano-formulations represent a particular challenge due to their complexity. The purpose of this paper is to provide a practical guide to researchers inexperienced in estimating endotoxins in engineered nanomaterials and nanoparticle-formulated drugs. Herein, practical recommendations for performing three LAL formats including turbidity, chromogenic and gel-clot assays are discussed. These assays can be used to determine endotoxin contamination in nanotechnology-based drug products, vaccines, and adjuvants.

Establishing Single-Cell Based Co-Cultures in a Deterministic Manner with a Microfluidic Chip

Cell co-culture assays have been widely used for studying cell-cell interactions between different cell types to better understand the biology of diseases including cancer. However, it is challenging to clarify the complex mechanism of intercellular interactions in highly heterogeneous cell populations using conventional co-culture systems because the heterogeneity of the cell subpopulation is obscured by the average values; the conventional co-culture systems can only be used to describe the population signal, but are incapable of tracking individual cells behavior. Furthermore, conventional single-cell experimental methods have low efficiency in cell manipulation because of the Poisson distribution. Microfabricated devices are an emerging technology for single-cell studies because they can accurately manipulate single cells at high-throughput and can reduce sample and reagent consumption. Here, we describe the concept and application of a microfluidic chip for multiple single-cell co-cultures. The chip can efficiently capture multiple types of single cells in a culture chamber (~46%) and has a sufficient culture space useful to study the cells&#39; behavior (e.g., migration, proliferation, etc.) under cell-cell interaction at the single-cell level. Lymphatic endothelial cells and oral squamous cell carcinoma were used to perform a single-cell co-culture experiment on the microfluidic platform for live multiple single-cell interaction studies.
