Pseudomonas aeruginosa lipase is a 29-kDa protein that, following the determination of its crystal structure, was postulated to have a lid that stretched between residues 125 and 148. In this paper, using molecular dynamics simulations, we propose that there exists, in addition to the above-mentioned lid, a novel second lid in this lipase. We further show that the second lid, covering residues 210-222, acts as a triggering lid for the movement of the first. We also investigate the role of hydrophobicity in the movement of the lids and show that two residues, Phe214 and Ala217, play important roles in lid movement. To our knowledge, this is the first time that a double-lid movement of the type described in our manuscript has been presented to the scientific community. This work also elucidates the interplay of hydrophobic interactions in the dynamics, and hence the function, of an enzyme.

Lipase de Pseudomonas aeruginosa est une prot&eacute;ine de 29 kDa qui, suite &agrave; la d&eacute;termination de sa structure cristalline, a &eacute;mis l&#39;hypoth&egrave;se d&#39;avoir un couvercle qui s&#39;&eacute;tendait entre les r&eacute;sidus 125 et 148. Dans cet article, &agrave; l&#39;aide de simulations de dynamique mol&eacute;culaire, nous proposons qu&#39;il existe, outre le couvercle susmentionn&eacute;, un couvercle de deuxi&egrave;me roman dans cette lipase. Nous autres montrent que le deuxi&egrave;me couvercle, couvrant les r&eacute;sidus 210-222, actes comme un couvercle de d&eacute;clenchement du mouvement de la premi&egrave;re. Lipasi di Pseudomonas aeruginosa &egrave; una proteina di kDa 29 che, in seguito la determinazione della sua struttura cristallina, &egrave; stata postulata per avere un coperchio che si estendeva tra residui 125 e 148. In questa carta, utilizzando simulazioni di dinamica molecolare, proponiamo che esiste, oltre il coperchio sopra, un coperchio secondo romanzo in questa lipasi. Abbiamo ulteriormente mostrano che il secondo coperchio, copertura residui 210-222, atti come un coperchio di innesco per il movimento del primo. Indagare il ruolo di idrofobicit&agrave; nel movimento delle palpebre e anche mostrare che due residui, Phe214 e Ala217, giocano un ruolo importante nel movimento del coperchio. En este art&iacute;culo, mediante simulaciones de din&aacute;mica molecular, proponemos que existe, adem&aacute;s de la mencionada tapa, una tapa de segunda novela en esta lipasa. Adem&aacute;s demostramos que la segunda tapa, cubierta de residuos 210-222, actos como una tapa de activaci&oacute;n para el movimiento de los primeros. Tambi&eacute;n investigamos el papel de hidrofobicidad en el movimiento de los p&aacute;rpados y mostrar que dos residuos, Phe214 y Ala217, desempe&ntilde;an papeles importantes en el movimiento de la tapa. Beta-Haarnadeln sind die einfachste Form der Beta-Bl&auml;tter, die durch die Anwesenheit der Langstrecken-Interaktionen, als terti&auml;re Strukturen betrachtet werden kann. Molek&uuml;ldynamik-Simulation ist ein leistungsf&auml;higes Werkzeug, das ganze Wege der Protein-Faltung/Entfaltung mit atomarer Aufl&ouml;sung zu entwirren, kann. Wir haben mehrere Molekulardynamik-Simulationen, um insgesamt mehr als 250 durchgef&uuml;hrt ns, ein Beta-Haarnadel-Peptide in Wasser mit GROMACS. Wir zeigen, dass die hydrophobe Wechselwirkungen f&uuml;r die Initiierung der Faltung des Peptids notwendig sind. Sobald gebildet, das Peptid wird durch Wasserstoffbr&uuml;ckenbindungen stabilisiert und Unterbrechung der hydrophobe Interaktionen in den gefalteten Peptid wird die Struktur nicht denaturieren. Keine hydrophobe Interaktionen schl&auml;gt das Peptid zu falten. Jedoch kompensiert die Einf&uuml;hrung einer Salz-Br&uuml;cke den Verlust der hydrophoben Wechselwirkungen zu einem gewissen Grad.

Forcine beta sono la forma pi&ugrave; semplice di beta-fogli che, a causa della presenza di interazioni a lungo raggio, possono essere considerati come strutture terziarie. Simulazione di dinamica molecolare &egrave; un potente strumento che pu&ograve; svelare tutto percorsi del protein folding/unfolding a risoluzione atomica. Abbiamo eseguito diverse simulazioni di dinamica molecolare, per un totale di oltre 250 ns, di un peptide beta-tornante in acqua usando GROMACS. Mostriamo che le interazioni idrofobiche sono necessarie per avviare il ripiegamento del peptide. Una volta formata, il peptide &egrave; stabilizzato dai legami idrogeno e interruzione delle interazioni idrofobiche in peptide piegata non snaturare la struttura. In assenza di interazioni idrofobiche, il peptide non riesce a piegare. Tuttavia, l&#39;introduzione di un sale-ponte compensa la perdita delle interazioni idrofobiche in una certa misura.

Beta-hairpins are the simplest form of beta-sheets which, due to the presence of long-range interactions, can be considered as tertiary structures. Molecular dynamics simulation is a powerful tool that can unravel whole pathways of protein folding/unfolding at atomic resolution. We have performed several molecular dynamics simulations, to a total of over 250 ns, of a beta-hairpin peptide in water using GROMACS. We show that hydrophobic interactions are necessary for initiating the folding of the peptide. Once formed, the peptide is stabilized by hydrogen bonds and disruption of hydrophobic interactions in the folded peptide does not denature the structure. In the absence of hydrophobic interactions, the peptide fails to fold. However, the introduction of a salt-bridge compensates for the loss of hydrophobic interactions to a certain extent.

Simulation de dynamique mol&eacute;culaire est un outil puissant qui peut d&eacute;m&ecirc;ler toute voies de prot&eacute;ine pliage/d&eacute;pliage &agrave; r&eacute;solution atomique. Nous avons effectu&eacute; plusieurs simulations de dynamique mol&eacute;culaire, pour un total de plus de 250 ns, d&#39;un peptide b&ecirc;ta-&eacute;pingle &agrave; cheveux dans l&#39;eau &agrave; l&#39;aide de GROMACS. Nous montrons que les interactions hydrophobes sont n&eacute;cessaires pour initier le pliage du peptide. Une fois form&eacute;, le peptide est stabilis&eacute; par des liaisons hydrog&egrave;nes et perturbation des interactions hydrophobes du peptide pli&eacute; ne pas d&eacute;naturer la structure. En l&#39;absence d&#39;interactions hydrophobes, le peptide ne parvient pas &agrave; se coucher. Toutefois, la mise en place d&#39;un pont de sel compense la perte des interactions hydrophobes dans une certaine mesure.

Simulaci&oacute;n de din&aacute;mica molecular es una poderosa herramienta que puede desentra&ntilde;ar todo caminos de prote&iacute;na plegar/desplegar en resoluci&oacute;n at&oacute;mica. Hemos realizado varias simulaciones de din&aacute;mica molecular, para un total de m&aacute;s de 250 ns, de un p&eacute;ptido beta-horquilla GROMACS con agua. Demostramos que las interacciones hidrof&oacute;bicas son necesarias para iniciar el plegamiento del p&eacute;ptido. Metal ion binding domains are found in proteins that mediate transport, buffering or detoxification of metal ions. In this study, we have performed an in silico analysis of metal binding proteins and have identified putative metal binding motifs for the ions of cadmium, cobalt, zinc, arsenic, mercury, magnesium, manganese, molybdenum and nickel. A pattern search against the UniProtKB/Swiss-Prot and UniProtKB/TrEMBL databases yielded true positives in each case showing the high-specificity of the motifs. Motifs were also validated against PDB structures and site directed mutagenesis studies.

In dieser Studie haben wir eine in Silico durchgef&uuml;hrt Analyse der Metall-bindenen Proteine und vermeintliche Metal Bindung Motive f&uuml;r die Ionen von Cadmium, Kobalt, Zink, Arsen, Quecksilber, Magnesium, Mangan, Molybd&auml;n und Nickel identifiziert haben. Dominios de uni&oacute;n a iones met&aacute;licos se encuentran en las prote&iacute;nas que median el transporte, almacenamiento temporal o desintoxicaci&oacute;n de iones met&aacute;licos. En este estudio, hemos realizado un silico en an&aacute;lisis de prote&iacute;nas de uni&oacute;n de metal y han identificado los motivos de la supuesta Uni&oacute;n de metal para los iones de cadmio, cobalto, zinc, ars&eacute;nico, mercurio, magnesio, manganeso, molibdeno y n&iacute;quel. La b&uacute;squeda de una patr&oacute;n contra las bases de datos UniProtKB/Swiss-Prot y UniProtKB/TrEMBL rindi&oacute; verdaderos positivos en cada caso que demuestra la alta especificidad de los motivos. Motivos tambi&eacute;n fueron validados contra PDB estructuras y sitio dirigieron estudios de mutag&eacute;nesis.

We have measured the entropic elasticity of double-stranded-DNA molecules ranging from 247 to 1298 bp in length using axial force-clamp optical tweezers. We show that entropic end effects and excluded-volume forces from surface attachments become significant for such short molecules. The effective persistence length of the shortest molecules decreases by a factor of 2 compared to the established value for long molecules, and excluded-volume forces extend the molecules to about one third of their nominal contour length. We interpret these results in the framework of an inextensible semiflexible rod model.
