飽和移動差NMR(STD-NMR)は、リガンド-タンパク質相互作用の研究に最も使用され、汎用性の高いNMR法となっています。上記のように、飽和移動現象に依存しており、実験装置には、オン共鳴スペクトルとオフ共鳴スペクトルの2つの1次元(1D)1Hスペクトルの取得が含まれます。共鳴時実験では、タンパク質の特定のプロトンの飽和は、一定期間(飽和時間は通常1〜3秒の範囲)に一連の低電力無線周波数パルスを適用することによって達成されます。リガンドの直接的な飽和を避けるために、飽和パルスの周波数と長さは、タンパク質の特定のプロトンを選択的に照射するために最適化されています。つまり、リガンドシグナルが空いている周波数で、適切な長さで適用する必要があります(図1)。50 msの飽和パルスについては、概則として、飽和領域から最も近いリガンド信号まで1ppmの差を保つ必要があります。一般に、タンパク質の脂肪族領域に印加される選択的飽和パルスは、飽和効果を増加させます。あるいは、配位子分子が芳香族シグナルを含まない場合、芳香族プロトン(6〜7ppm)も照射することができます。これは、芳香族基を持たない天然に存在する糖鎖に非常に有用です。タンパク質の特定の領域に選択的に照射すると、飽和度は双極子1 H-1H交差緩和(スピン拡散)を介してタンパク質に沿って伝播します。最終的に、飽和は結合部位のタンパク質プロトンに到達し、その後、分子間1H-1H NOEを介して受容体と密接に接触している(r < 5 Å)糖プロトンに移動します。明らかに、飽和配位子プロトンのシグナルの強度は減少します。飽和を受けた後、結合速度論により、一過性に結合した配位子(迅速な交換が必要)が解離し、飽和情報が遊離状態で蓄積されます。このプロセスにより、NMRのオン共鳴スペクトルは減少したシグナルを示します(図2)。
結合型糖鎖の 1H核のこの強度摂動を明確に示すために、同じ条件下で、受容体または炭水化物シグナルから遠く離れた場所(通常は40〜100ppm)で飽和を適用する制御プロトンNMRスペクトル(オフ共鳴)を取得します。オフ共鳴とオン共鳴の間の減算された1Dスペクトルは、強度が変更されたリガンドの 1H核の信号、つまり磁化を受け取るために受容体結合部位に十分近かったシグナルのみを示しています(図2)。
それにもかかわらず、結合した炭水化物のすべての1H核が同じ量の飽和を受けるわけではありません。理論的には、受容体から結合したリガンドへの磁化移動は距離に依存します(1/r6)。つまり、糖鎖1H核間の移動飽和強度には、リガンドのプロトンと受容体のプロトンとの間の空間的近接に関する情報が含まれており、STD NMRの強度は、受容体に近いプロトンほど大きくなります。したがって、STD NMR実験では、タンパク質表面に近い位置にあるリガンドのプロトンは、結合に直接関与していないものよりも高い強度を示すため、炭水化物の結合エピトープを決定することもできます(図2および図3)。
この実験は、親和性が弱い-中程度のシステムに適用でき、低いμMまたはnMの範囲に強い親和性を持つシステムに適用することはめったにありません。実際、緩和時間スケールでは解離率が速くなければなりません。そうしないと、リガンドが解離する前に、飽和移動情報が緩和によって失われます。
一方、タンパク質を用いたNMR実験は、原子分解能の構造を解くことなく、リガンド-タンパク質相互作用をアミノ酸レベルの精度で解明できるユニークな手法です。溶液中の分子認識現象を直接調べ、共結晶化の必要はありません。CSP解析マッピングは、リガンドの発見やタンパク質結合部位のマッピングに非常に強力です(図4 および 図5)。この方法は、化学シフト時間スケール21において交換レートが遅いシステムであっても、mM範囲とnM範囲との間の任意の範囲の親和性に適用可能である。
それにもかかわらず、このアプローチは、緩和の問題のために、分子量が30〜40 kDaを超えるタンパク質ではおそらく機能しません。その後、TROSYの代替品18 を使用でき、タンパク質の重水素化と組み合わせると特に強力になります。さらに、タンパク質は 15Nで均一に標識する必要があります(また、必要な骨格の割り当てを完了するために、別のサンプルを 13Cと 15Nで二重標識する必要があります)。したがって、対応する発現系を含むタンパク質発現条件は、ミリグラム量のタンパク質を取得できるように最適化する必要があります。また、オリゴマー化や凝集の傾向を示すタンパク質も、この分析には適していません。ここでNMRデータを記録するために使用する装置は、TCIクライオプローブを搭載したBruker 800 MHz分光計です。この方法論を600MHz未満の機器を使用して、または極低温プローブなしで使用するのは非常に困難です。

糖鎖の分子認識は、健康や疾患に関連する多くのプロセスに不可欠です。生体受容体(レクチン、抗体、酵素)の糖鎖に対する特異性と選択性は、エンタルピーの多様な成分(CH-πとファンデルワールス、水素結合、静電)とエントロピー(疎水性、ダイナミクス、溶媒和-脱溶媒和)1の間の不安定なバランスの調整に大きく依存します。
糖鎖の大きな化学的多様性とダイナミックな性質を考えると、NMR法は25年以上にわたって糖鎖相互作用の解剖に広く採用されてきました2。これらの方法論は、他の方法論では必要な相互作用の証拠を取得できない場合でも、原子分解能3,4で正確な詳細で分子認識イベントに関する優れた情報を提供します。重要な点として、NMRは汎用性が高く、原子レベルでのさまざまな時間スケールでの動的事象を研究することができるため、溶液中の糖鎖の構造、立体構造、ダイナミクスを研究するための最良の手法を構成しています。それにもかかわらず、この情報を解きほぐすことは、慎重なデータ分析5とともに明確に定義された戦略の採用を必要とするかなり複雑なプロセスである可能性があります。
NMRの手法は多様であり、実際、糖鎖-タンパク質相互作用を解明するために使用できる方法論は数多くあります6。ここでは、糖鎖-受容体相互作用7,8を解読するために現在採用されている2つの基本的なNMRアプローチについて述べるが、その中で、主要な糖鎖エピトープとタンパク質結合部位9の提示を解きほぐす方法に重点を置いている。
どのような分子認識イベントにおいても、受容体が所与のリガンドに結合すると、結合10の参加者の多くのNMRパラメータに影響を与える化学交換プロセスが存在する。したがって、NMRの観点からは、相互作用は糖鎖リガンドの観点からも、タンパク質受容体の観点からもモニターすることができる11。一般的に言えば、タンパク質受容体は大きな生体分子であり(回転運動が遅く、速度がnsの時間スケールで、したがって横方向の緩和が速い)、相互作用する糖鎖は中小の分子(回転運動が速く、ps時間スケールの速度で、横方向の緩和が遅い)と見なすことができる12。標準的な観点から見ると、糖鎖のNMRシグナルは狭く、受容体のNMRシグナルは広い13。
リガンドベースのNMR法は、多くの糖鎖NMRパラメータが遊離状態から結合状態に移行するときに経験する劇的な変化に依存しています14。STD-NMRは、溶液状態における結合の存在の推定から糖鎖結合エピトープの決定まで、多様な糖鎖結合特性を評価するために最も採用されている実験的NMR技術です15。すなわち、タンパク質受容体16と接触しているリガンドの原子である。
あるいは、受容体ベースのNMR法は、糖鎖の存在下でタンパク質受容体のシグナルに起こる変化を、アポ状態17について記録されたものと比較してモニターする。これらは主に、両方の状態間のタンパク質シグナルの化学シフト摂動のスクリーニングに焦点を当てています。最も一般的に使用される実験は、 1 H-15N HSQC、またはそのTROSY代替18である。
この2つのアプローチを組み合わせることで、幅広い親和性を示す多くの多様なシステムにNMRを適用することができます。しかし、受容体を用いたNMR法では、リガンドに基づく方法とは対照的に、比較的大量の可溶性、非凝集、安定同位体標識(15N)タンパク質が利用可能でなければなりません。
ここでは、両方の方法について説明し、それぞれの長所と短所を強調します。プロトコルに記載されている基本的な手順は、ブルカー分光計の使用例であることに注意してください。その結果、コマンドとパラメータの名前は、TopSpin(ブルカーの分光計制御ソフトウェア)で使用されているものと一致します。

disentangling glycan-protein interactions: nuclear magnetic resonance (nmr) to the rescue

Molecular recognition of glycans is essential for many processes related to health and disease. The specificity and selectivity of biological receptors (lectins, antibodies, enzymes) for glycans heavily depend on adjusting the precarious balance between the diverse components of enthalpy (CH-&#960; and van der Waals, hydrogen bonds, electrostatics) and entropy (hydrophobicity, dynamics, solvation-desolvation)1.
Given the large chemical diversity and dynamic nature of glycans, NMR methods have been widely employed to dissect glycan interactions for more than 25 years2, since these methodologies afford superb information on molecular recognition events with precise details, at atomic resolution3,4, even when the required interaction evidence cannot be retrieved by employing other methodologies. As key point, NMR is versatile and allows studying dynamic events, at the atomic level, at different time scales, constituting the best technique by far for studying the structure, conformation, and dynamics of glycans in solution. Nevertheless, disentangling this information may be a rather complex process that requires the employment of well-defined strategies together with careful data analysis5.
NMR techniques are diverse and, indeed, there are many methodologies that can be employed to unravel glycan-protein interactions6. We herein describe two basic NMR approaches that are currently employed to decipher glycan-receptor interactions7,8, making emphasis on how to untangle the presentation of the key glycan epitope as well as the protein binding site9.
In any molecular recognition event, when a receptor binds to a given ligand, there is a chemical exchange process that affects many NMR parameters of the participants in the binding10. Therefore, from the NMR perspective, the interaction can be monitored either from the point of view of the glycan ligand or from that of the protein receptor11. Generally speaking, the protein receptor is a large biomolecule (slow rotational motion, with rates in the ns timescale, and therefore, fast transverse relaxation), while the interacting glycan can be considered as a small-medium size molecule (fast rotational motion, with rates in the ps timescale, and slow transverse relaxation)12. From a standard perspective, the NMR signals of the glycan are narrow, while those of the receptor are broad13.
Ligand-based NMR methods rely on the dramatic change that many glycan NMR parameters experience when passing from the free to the bound state14. STD-NMR is the most employed experimental NMR technique to assess diverse glycan binding features15, from deducing the existence of binding in the solution state to the determination of the glycan binding epitope; that is, the atoms of the ligand that are in contact with the protein receptor16.
Alternatively, receptor-based NMR methods monitor the changes that take place in the signals of the protein receptor in the presence of the glycan with respect to those recorded for the apo state17. These are mainly focused on screening the chemical shift perturbations of the protein signals between both states. The most commonly employed experiment is 1H-15N HSQC, or its TROSY alternatives18.
The combination of both approaches allows applying NMR to many diverse systems that display a wide range of affinities. However, for the receptor-based NMR methods, in contrast to those based on the ligand, a relatively large amount of soluble, non-aggregated, stable isotope-labelled (15N) protein must be available.
We herein describe both methods, highlighting their strengths, and weaknesses. Note that the basic steps described in the protocol serve as examples for the use of Bruker spectrometers. Consequently, commands and parameters names align with those utilized in TopSpin (Bruker&#39;s spectrometers control software).

Our research delves into the study of diverse glycan lectin systems, exploring their connections to health and disease. We merged methodologies from chemistry, biology, and biomedicine to deeply investigate the roles in immune responses to pathologists from cancer to bacterial and viral infections. Recently, glyco sciences have marked groundbreaking milestones by transforming glycan design, synthesis and analysis of a structural molecular recognition aspects from the atomic to the cell level.These advances collectively set the stage for fluorescent or advanced glycan-based therapies. This protocol outlines the procedures for acquiring, processing, and analyzing two of the most powerful NMR methodologies employed in the glycan field. These methodologies, saturation transfer difference, and chemical safe perturbation analysis complimentarily offer precise information of the structural and dynamic aspects of molecular recognition of lichens.

The interactions of glycans with proteins modulate many events related to health and disease. In fact, the establishment of these recognition events and their biological consequences are intimately related to the three-dimensional structures of both partners, as well as to their dynamic features and their presentation on the corresponding cell compartments. NMR techniques are unique to disentangle these characteristics and, indeed, diverse NMR-based methodologies have been developed and applied to monitor the binding events of glycans with their associate receptors. This protocol outlines the procedures to acquire, process and analyze two of the most powerful NMR methodologies employed in the NMR-glycobiology field, 1H-Saturation transfer difference (STD) and 1H,15N-Heteronuclear single quantum coherence (HSQC) titration experiments, which complementarily offer information from the glycan and protein perspective, respectively. Indeed, when combined they offer a powerful toolkit for elucidating both the structural and dynamic aspects of molecular recognition processes. This comprehensive approach enhances our understanding of glycan-protein interactions and contributes to advancing research in the chemical glycobiology field.

Here, we present a protocol detailing the acquisition, processing, and analysis of a series of NMR experiments aimed at characterizing protein-glycan interactions in solution. Most common ligand-based and protein-based methodologies are outlined, which undoubtedly contribute to the fields of structural glycobiology and molecular recognition studies.

Acquisition, Processing, and Analysis of 1H-Saturation Transfer Difference (STD) NMR to Characterize Protein-Glycan Interactions

Begin by preparing a sample with a protein-ligand complex. Then, using a pipette, carefully transfer 0.6 milliliters of the prepared solution into a five milliliter NMR tube. To set up the NMR instrument to the required temperature, use the EDT command to open the temperature control monitor and adjust the desired temperature.Then, place the sample at the sample changer. Use an autosampler to insert the sample into the magnet and run the command sx, followed by the position number, N, corresponding to the position of the NMR tube in the autosampler tray. After this, the sample enters the NMR magnet.To lock on the solvent signal, type the lock command and select the appropriate solvent from the menu. Use either the automatic module, atma, or the manual module, atmm, to complete the tuning and matching process. Now, using the topshim command, start the automatic shimming, then execute the pulsecal command to determine the proton 90 degree pulse.After that, create a new data set and upload the STD NMR pulse sequence. Define the off and on resonance frequencies for the STD NMR experiment under the FQLIST entry in the ACQUPARS window. Set the off resonance frequency in a region without any ligand or protein proton signals.Then, choose an on resonance frequency in a spectral region devoid of glycan signals. Define the shaped pulse to be used during the saturation time in the ACQUPARS parameters of the ASED window. Afterwards, set the proton 90 degree pulse length, adjust the total saturation time and the relaxation delay to three seconds.Set the number of scans to a multiple of eight and dummy scans to eight. Then, set the number of points in F2 to 16K, 32K, or 64K, and an F1 to two. Now, using the automatic command rga, set the receiver gain to avoid overflow.Calculate the total experiment time using the experiment command. Finally, use the zg command to send the experiment for acquisition. After the experiment, perform the Fourier transform of the first FID, and select the destination of the processed spectra.Then, using the lb command, adjust the line broadening factor. To manually phase the spectrum, access the process tab, and then the adjust phase sub-menu. Click and drag on the corresponding button to perform zero and first order corrections and save the phasing results.After performing the Fourier transform for the second experiment, save the processed spectrum with a different code. Load the two processed spectra with the multiple functions, and, using the subtraction button available in the multiple visualization, subtract them. Then, open the off resonance spectrum and execute the MD command to initiate the multiple display window.Subsequently, upload the STD spectrum. Next, conduct a comparative analysis of the frequencies and intensities of the signals present in the STD NMR spectrum. In the off resonance experiment, measure the signal intensities.Navigate through the menu to select process, and then integrate. Carefully define the regions of interest and record the integrals in a file. Similarly, measure the intensities in the STD NMR experiment, ensuring that identical parameters are used, and document these integrals in a separate file.Alternatively, STD values can be determined by comparing signal intensities between the STD and off resonance spectra. To calculate the relative STD as a percentage, assign a 100%value to the proton exhibiting the maximum STD intensity. The proton STD NMR spectrum for the interaction of N-acetyl lactose amine, with human galectin 7, showed STD NMR signals indicating binding.Moreover, signals belonging to protons in close contact with the protein showed up, allowing delineation of the binding epitope.
