Drie geautomatiseerde TruTip extractie protocollen worden beschreven en hier aangetoond: 1) het midden-throughput RNA-extractie uit NPA op een Eppendorf epMotion 5070; 2) high-throughput genomische DNA-extractie van lage volumes van volbloed op de Hamilton STAR, en 3) selectieve isolatie en verrijking van gefragmenteerde foetale DNA van grote hoeveelheden plasma van de moeder op de Hamilton Starplus. Geautomatiseerde scripts zijn beschikbaar vanaf Akonni en enige high-level programma descriptoren worden hier gegeven. De extractie en elutie reagentia automatisch ontheven bulk reagens troggen naar 96-well platen de geautomatiseerde script (s) vóór klinische monsters worden verwerkt. 1. Geautomatiseerde RNA-extractie uit Nasopharyngeal Aspireren De eerder beschreven handmatige methode TruTip 15 wordt nu aangepast om te draaien op een Eppendorf epMotion 5070 liquid handling robot, met een grote poriën TruTip matrix ingebed in 1,0 ml Eppendorf buistte tips, een 2 ml deep-well plaat (USA Scientific), Akonni TruTip extractie reagentia, en NPA als het soort monster. De epMotion 5070 liquid handling robot kan maximaal 8 tips tegelijk, dus een baseline geautomatiseerd protocol wordt beschreven voor 8 parallelle extracties. Echter, kunnen maximaal 24 monsters worden verwerkt in een enkel programma in een diepe en 96-well monster plaat. Een aparte epMotion programma beschikbaar (en vereist) om 16 of 24 steekproeven te verwerken. Het protocol hieronder beschreven is voor een 8 steekproef geautomatiseerd script. De Hamilton STAR verschilt van het epMotion systeem dat een optionele verwarming / shaker unit is op het dek, wat belangrijk is voor enzymatische digestie van bepaalde klinischcal matrices, zoals volbloed. Omdat het systeem kan worden voorzien van een 96-kanaals pipet head, is er een speciale 96-well plaat voor elk van de TruTip stappen en reagentia. DNA-extractie uit Groot Volume Plasma Monsters De Hamilton Starplus instrument wordt gebruikt om een ​​geautomatiseerd protocol voor extractie van vrij circulerend foetaal DNA van 5 ml van maternale plasma aantonen. De eenvoud van de TruTip concept en workflow (figuur 1) maken het gemakkelijk aangepast, geautomatiseerd, efficiënt en effectief voor een aantal klinische monstermatrices, ingang monster volumes en liquid handling systemen. Verschillende benaderingen zijn gekomen sinds de tijd van fenol / chloroform extracties, waarvan vele zijn gebaseerd op het fundamentele beginsel van nucleïnezuur binding aan silica in aanwezigheid van chaotrope zouten 1. Het extractieproces is gestroomlijnd en geautomatiseerd door het gebruik van verschillende kralen-en membraan-gebaseerde formaten, met spin filters, magnetische kralen en aanverwante benaderingen domineren de life sciences industrie (zie voorbeelden in 2-13). high-throughput, automated extraction of dna and rna from clinical samples using trutip technology on common liquid handling robots

TruTip is een eenvoudige nucleïnezuur extractie technologie waarbij een poreuze monolithische bindende matrix wordt in een pipetpunt. De geometrie van de monoliet kunnen worden aangepast voor specifieke pipetpunten variërend in volume 1,0-5,0 ml. De grote porositeit van de monoliet maakt visceuze of complexe monsters gemakkelijk doorheen kan met minimale fluidisch tegendruk. Bidirectionele stroom maximaliseert verblijftijd tussen de monoliet en steekproef, en maakt grote steekproef volumes worden verwerkt binnen een TruTip. De fundamentele stappen, ongeacht monstervolume of TruTip geometrie omvatten cellyse nucleïnezuur binding aan de binnenste poriën van de TruTip monoliet, het wegwassen van ongebonden monster onderdelen en lysis buffers en geëlueerd gezuiverd en geconcentreerd nucleïnezuren in een geschikte buffer. De attributen en het aanpassingsvermogen van TruTip worden aangetoond in drie geautomatiseerde klinische monster verwerkingsprotocollen met een Eppendorf epMotion 5070, Hamilton STAR en Starplus liquid handling robots, waaronder RNA isolatie uit nasopharyngeal aspireren, genomische DNA-isolatie uit volbloed en foetale DNA-extractie en verrijking van grote hoeveelheden plasma van de moeder (respectievelijk).

Real-time PCR data voor griep RNA-extractie uit NPA zijn weergegeven in figuur 5A. Geschatte nucleïnezuur extractie rendement is vergelijkbaar met de resultaten verkregen met de handmatige versie van het protocol 15. Een lineaire respons van de gemiddelde Ct-waarden waargenomen tussen 10 4 en 10 gewijzigd 6 genexemplaren ml -1 influenza (R2 = respectievelijk 0,99 en 0,98 voor influenza A en B,), met een standaardafwijking van de gemiddelde Ct-waarden kleiner dan 1 cyclus. Het ontbreken van kruisbesmetting met epMotion wordt aangetoond in figuur 5B, waarbij 12 monsters die positief NPA 10 6 genexemplaren ml -1 NPA werden afgewisseld met 12 buffer blanco&#39;s. De gemiddelde C t voor de positieve controles was 30,16 ± 0,14, en al buffer blanks waren negatief. Het totale monster verwerkingstijd is 16, 28 en 40 min bij 8, 16 en 24-monsters.Omdat een typische klinische nasopharyngeal aspireren of wattenstaafje wordt 10 7 genkopieën ml -1 bevatten (uitgaande van 1000 virusdeeltjes per TCID 50 16 en&gt; 10 4 TCID 50 ml -1 influenza 17), wordt de automatische epMotion protocol verwacht effectief te zijn op een meerderheid NPA klinische specimens. Gezien het grote aantal moleculaire tests uitgevoerd op humaan genomisch DNA, het hoofddoel van nucleïnezuur extractie uit vol bloed is vrij van verontreinigingen met hoog molecuulgewicht genomisch DNA produceren. De geautomatiseerde protocol voor 96 monsters binnen 1 uur, wat een verbetering is andere geautomatiseerde systemen (Promega MagneSil = 90 min en Qiagen QIAamp DNA Blood BioRobot MDx systeem = 2,5 uur). Figuur 6A toont de UV / Vis absorptie profielen 45 positieve bloedstalen gelijktijdig verwerkt met 45 reagens blanks op de Hamilton STAR-protocol, met een gemiddelde A <sub&gt; 260/280 verhouding van 1,96 en een gemiddelde 260/230 verhouding van 1,93. Een A 260/280 verhouding tussen 1,7-2,0 en A 260/230 verhouding&gt; 1,7 zijn in het algemeen indicatief voor zeer zuiver DNA, vrij van residuele zouten, eiwitten of oplosmiddelen, en aanvaardbaar voor de meeste downstream-moleculaire toepassingen. De 1% agarose gel in Figuur 6B toont dat de resulterende gDNA is hoog molecuulgewicht (&gt; 24 kb), met minimale afschuiving. De gemiddelde nucleïnezuur opbrengst van het volledige 45 positieve monsters is 5,26 ± 0,46 ug humaan DNA per 200 gl bloed, gebaseerd op het Life Technologies Quantifiler Human DNA Kwantificering Kit. Kruisbesmetting studies gelijk aan die getoond in Figuur 5B werden uitgevoerd met negatieve controle buffer blanks afgewisseld met de positieve monsters en geëxtraheerd in parallel, alle blanks werden opnieuw negatief door PCR (niet getoond). Het gezuiverde gDNA is ook geschikt voor talrijke andere PCR-gebaseerde analyse (niet getoond). Real-time resultaten van acht identieke monsters van samengevoegde maternale plasmamonster verwerkt met het grote volume TruTip procedure zijn weergegeven in figuur 7. Het volledige protocol (zoals off-line proteinase K incubatie) keert in ongeveer 2,5 uur, vergelijkbaar met de Qiagen handmatige Circulerende Nucleic Acids Kit (geen vergelijkbare automatische extractie kits zijn bekend). De gemiddelde Ct-waarden over alle replicaten zijn 34,58 ± 0,66 en 29,76 ± 0,50 voor foetale mannelijke (CHY) en totaal (CH1) DNA zijn, welke werd een uitstekende reproduceerbaarheid van de geautomatiseerde extractie methode. De concentratie van foetale DNA binnen de totale DNA pool (in genoomequivalenten), wordt berekend op basis fit point analyse vergelijking met standaarden, met de resulterende gemiddelde% foetaal DNA in alle monsters van 2,8%. De eigenlijke% foetaal DNA voor dit monster is onbekend omdat monsters werden samengevoegd alvorens de extractie. CometChip: A High-throughput 96-Well Platform for Measuring DNA Damage in Microarrayed Human Cells

DNA damaging agents can promote aging, disease and cancer and they are ubiquitous in the environment and produced within human cells as normal cellular metabolites. Ironically, at high doses DNA damaging agents are also used to treat cancer. The ability to quantify DNA damage responses is thus critical in the public health, pharmaceutical and clinical domains. Here, we describe a novel platform that exploits microfabrication techniques to pattern cells in a fixed microarray. The &#8216;CometChip&#8217; is based upon the well-established single cell gel electrophoresis assay (a.k.a. the comet assay), which estimates the level of DNA damage by evaluating the extent of DNA migration through a matrix in an electrical field. The type of damage measured by this assay includes abasic sites, crosslinks, and strand breaks. Instead of being randomly dispersed in agarose in the traditional assay, cells are captured into an agarose microwell array by gravity. The platform also expands from the size of a standard microscope slide to a 96-well format, enabling parallel processing. Here we describe the protocols of using the chip to evaluate DNA damage caused by known genotoxic agents and the cellular repair response followed after exposure. Through the integration of biological and engineering principles, this method potentiates robust and sensitive measurements of DNA damage in human cells and provides the necessary throughput for genotoxicity testing, drug development, epidemiological studies and clinical assays.

We describe here a platform that allows comet assay detection of DNA damage with unprecedented throughput. The device patterns mammalian cells into a microarray and enables parallel processing of 96 samples. The approach facilitates analysis of base level DNA damage, exposure-induced DNA damage and DNA repair kinetics.

Using Tomoauto: A Protocol for High-throughput Automated Cryo-electron Tomography

Cryo-electron tomography (Cryo-ET) is a powerful three-dimensional (3-D) imaging technique for visualizing macromolecular complexes in their native context at a molecular level. The technique involves initially preserving the sample in its native state by rapidly freezing the specimen in vitreous ice, then collecting a series of micrographs from different angles at high magnification, and finally computationally reconstructing a 3-D density map. The frozen-hydrated specimen is extremely sensitive to the electron beam and so micrographs are collected at very low electron doses to limit the radiation damage. As a result, the raw cryo-tomogram has a very low signal to noise ratio characterized by an intrinsically noisy image. To better visualize subjects of interest, conventional imaging analysis and sub-tomogram averaging in which sub-tomograms of the subject are extracted from the initial tomogram and aligned and averaged are utilized to improve both contrast and resolution. Large datasets of tilt-series are essential to understanding and resolving the complexes at different states, conditions, or mutations as well as obtaining a large enough collection of sub-tomograms for averaging and classification. Collecting and processing this data can be a major obstacle preventing further analysis. Here we describe a high-throughput cryo-ET protocol based on a computer-controlled 300kV cryo-electron microscope, a direct detection device (DDD) camera and a highly effective, semi-automated image-processing pipeline software wrapper library tomoauto developed in-house. This protocol has been effectively utilized to visualize the intact type III secretion system (T3SS) in Shigella flexneri minicells. It can be applicable to any project suitable for cryo-ET.

We present a protocol on how to utilize high-throughput cryo-electron tomography to determine high resolution in situ structures of molecular machines. The protocol permits large amounts of data to be processed, avoids common bottlenecks and reduces resource downtime, allowing the user to focus on important biological questions.

Automated Robotic Liquid Handling Assembly of Modular DNA Devices

Recent advances in modular DNA assembly techniques have enabled synthetic biologists to test significantly more of the available &#34;design space&#34; represented by &#34;devices&#34; created as combinations of individual genetic components. However, manual assembly of such large numbers of devices is time-intensive, error-prone, and costly. The increasing sophistication and scale of synthetic biology research necessitates an efficient, reproducible way to accommodate large-scale, complex, and high throughput device construction.
Here, a DNA assembly protocol using the Type-IIS restriction endonuclease based Modular Cloning (MoClo) technique is automated on two liquid-handling robotic platforms. Automated liquid-handling robots require careful, often times tedious optimization of pipetting parameters for liquids of different viscosities (e.g. enzymes, DNA, water, buffers), as well as explicit programming to ensure correct aspiration and dispensing of DNA parts and reagents. This makes manual script writing for complex assemblies just as problematic as manual DNA assembly, and necessitates a software tool that can automate script generation. To this end, we have developed a web-based software tool, http://mocloassembly.com, for generating combinatorial DNA device libraries from basic DNA parts uploaded as Genbank files. We provide access to the tool, and an export file from our liquid handler software which includes optimized liquid classes, labware parameters, and deck layout. All DNA parts used are available through Addgene, and their digital maps can be accessed via the Boston University BDC ICE Registry. Together, these elements provide a foundation for other organizations to automate modular cloning experiments and similar protocols.
The automated DNA assembly workflow presented here enables the repeatable, automated, high-throughput production of DNA devices, and reduces the risk of human error arising from repetitive manual pipetting. Sequencing data show the automated DNA assembly reactions generated from this workflow are ~95% correct and require as little as 4% as much hands-on time, compared to manual reaction preparation.

Here, an automated workflow to perform modular DNA &#34;device&#34; assembly using a modular cloning DNA assembly method on liquid-handling robots is presented. The protocol uses an intuitive software tool for generating liquid handler picklists for combinatorial DNA device library generation, which we demonstrate using two liquid handling platforms.

However, very often standard media recipes are taken from literature, since tailor-made design of the cultivation medium is a tedious task that demands microbioreactor technology for sufficient cultivation throughput, fast product analytics, as well as support by lab robotics to enable reliability in liquid handling steps. Furthermore, advanced mathematical methods are required for rationally analyzing measurement data and efficiently designing parallel experiments such as to achieve optimal information content.
The generic nature of the presented protocol allows for easy adaption to different lab equipment, other expression hosts, and target proteins of interest, as well as further bioprocess parameters. Moreover, other optimization objectives like protein production rate, specific yield, or product quality can be chosen to fit the scope of other optimization studies. The applied Kriging Toolbox (KriKit) is a general tool for Design of Experiments (DOE) that contributes to improved holistic bioprocess optimization. It also supports multi-objective optimization which can be important in optimizing both upstream and downstream processes.

This manuscript describes a generic approach for tailor-made design of microbial cultivation media. This is enabled by an iterative workflow combining Kriging-based experimental design and microbioreactor technology for sufficient cultivation throughput, which is supported by lab robotics to increase reliability and speed in liquid handling media preparation.

Optimizing the Use of a Liquid Handling Robot to Conduct a High Throughput Forward Chemical Genetics Screen of Arabidopsis thaliana

Chemical genetics is increasingly being employed to decode traits in plants that may be recalcitrant to traditional genetics due to gene redundancy or lethality. However, the probability of a synthetic small molecule being bioactive is low; therefore, thousands of molecules must be tested in order to find those of interest. Liquid handling robotics systems are designed to handle large numbers of samples, increasing the speed with which a chemical library can be screened in addition to minimizing/standardizing error. To achieve a high-throughput forward chemical genetics screen of a library of 50,000 small molecules on Arabidopsis thaliana (Arabidopsis), protocols using a bench-top multichannel liquid handling robot were developed that require minimal technician involvement. With these protocols, 3,271 small molecules were discovered that caused visible phenotypic alterations. 1,563 compounds induced short roots, 1,148 compounds altered coloration, 383 compounds caused root hair and other, non-categorized, alterations, and 177 compounds inhibited germination.

Use of High-Throughput Automated Microbioreactor System for Production of Model IgG1 in CHO Cells

Automated microscale bioreactors (15 mL) can be a useful tool for cell culture engineers. They facilitate the simultaneous execution of a wide variety of experimental conditions while minimizing potential process variability. Applications of this approach include: clone screening, temperature and pH shifts,&#160;media and supplement optimization. Furthermore, the small reactor volumes are conducive to large Design of Experiments that investigate a wide range of conditions. This allows upstream processes to be significantly optimized before scale-up where experimentation is more limited in scope due to time and economic constraints. Automated microscale bioreactor systems offer various advantages over traditional small scale cell culture units, such as shake flasks or spinner flasks. However, during pilot scale process development&#160;significant care must be taken to ensure that these advantages are realized. When run with care, the system can enable high level automation, can be programmed to run DOE&#39;s with a higher number of variables&#160;and can reduce sampling time when integrated with a nutrient analyzer or cell counter. Integration of the expert-derived heuristics presented here, with current automated microscale bioreactor experiments can minimize common pitfalls that hinder meaningful results. In the extreme, failure to adhere to the principles laid out here can lead to equipment damage that requires expensive repairs. Furthermore, the microbioreactor systems have small culture volumes&#160;making characterization of cell culture conditions difficult. The number and amount of samples taken in-process in batch mode culture is limited as operating volumes cannot fall below 10 mL. This method will discuss the benefits and drawbacks of microscale bioreactor systems.

A detailed protocol for the concurrent operation of 48 parallel cell cultures under varied conditions in a microbioreactor system is presented. Cell culture process, harvest and subsequent antibody titer analysis are described.

Process Optimization using High Throughput Automated Micro-Bioreactors in Chinese Hamster Ovary Cell Cultivation

Optimization of bioprocesses to increase the yield of desired products is of importance in the biopharmaceutical industry. This can be achieved by strain selection and by developing bioprocess parameters. Shake flasks have been used for this purpose. They, however, lack the capability to control the process parameters such as pH and dissolved oxygen (DO). This limitation can be overcome with the help of an automated micro-bioreactor. These bioreactors mimic cultivation at a larger scale. One of the major advantages of this system is the integration of the Design of Experiment (DOE) in the software. This integration enables establishing a design where multiple process parameters can be varied simultaneously. The critical process parameters and optimum bioprocess conditions can be analyzed within the software. The focus of the work presented here is to introduce the user to the steps involved in process design in the software and incorporation of the DOE within the cultivation run.

High Throughput Yeast Strain Phenotyping with Droplet-Based RNA Sequencing

The powerful tools available to edit yeast genomes have made this microbe a valuable platform for engineering. While it is now possible to construct libraries of millions of genetically distinct strains, screening for a desired phenotype remains a significant obstacle. With existing screening techniques, there is a tradeoff between information output and throughput, with high-throughput screening typically being performed on one product of interest. Therefore, we present an approach to accelerate strain screening by adapting single cell RNA sequencing to isogenic picoliter colonies of genetically engineered yeast strains. To address the unique challenges of performing RNA sequencing on yeast cells, we culture isogenic yeast colonies within hydrogels and spheroplast prior to performing RNA sequencing. The RNA sequencing data can be used to infer yeast phenotypes and sort out engineered pathways. The scalability of our method addresses a critical obstruction in microbial engineering.

A bottleneck in the &#8216;design-build-test&#8217; cycle of microbial engineering is the speed at which we can perform functional screens of strains. We describe a high-throughput method for strain screening applied to hundreds to thousands of yeast cells per experiment that utilizes droplet-based RNA sequencing.

Generation of Dynamical Environmental Conditions using a High-Throughput Microfluidic Device

Mimicking in vivo environmental conditions is crucial for in vitro studies on complex life machinery. However, current techniques targeting live cells and organs are either highly expensive, like robotics, or lack nanoliter volume and millisecond time accuracy in liquid manipulation. We herein present the design and fabrication of a microfluidic system, which consists of 1,500 culture units, an array of enhanced peristaltic pumps and an on-site mixing modulus. To demonstrate the capacities of the microfluidic device, neural stem cell (NSC) spheres are maintained in the proposed system. We observed that when the NSC sphere is exposed to CXCL in day 1 and EGF in day 2, the round-shaped conformation is well maintained. Variation in the input order of 6 drugs causes morphological changes to the NSC sphere and the expression level representative marker for NSC stemness (i.e., Hes5 and Dcx). These results indicate that dynamic and complex environmental conditions have great effects on NSC differentiation and self-renewal, and the proposed microfluidic device is a suitable platform for high throughput studies on the complex life machinery.

This protocol provides a step-by-step guide on using Lustro to characterize optogenetic systems for gene expression control in the budding yeast Saccharomyces cerevisiae. The protocol covers the setup of Lustro&#39;s components, including the integration of the illumination device with the automation workstation.
